Inhibition of DNA-dependent protein kinase catalytic subunit boosts rAAV transduction of polarized human airway epithelium.

Adeno-associated virus 2.5T (AAV2.5T) was selected from the directed evolution of AAV capsid library in human airway epithelia. This study found that recombinant AAV2.5T (rAAV2.5T) transduction of well-differentiated primary human airway epithelia induced a DNA damage response (DDR) characterized by the phosphorylation of replication protein A32 (RPA32), histone variant H2AX (H2A histone family member X), and all three phosphatidylinositol 3-kinase-related kinases: ataxia telangiectasia mutated kinase, ataxia telangiectasia and Rad3-related kinase (ATR), and DNA-dependent protein kinase cataly

Loss of Dnmt1 catalytic activity reveals multiple roles for DNA methylation during pancreas development and regeneration.

Developmental mechanisms regulating gene expression and the stable acquisition of cell fate direct cytodifferentiation during organogenesis. Moreover, it is likely that such mechanisms could be exploited to repair or regenerate damaged organs. DNA methyltransferases (Dnmts) are enzymes critical for epigenetic regulation, and are used in concert with histone methylation and acetylation to regulate gene expression and maintain genomic integrity and chromosome structure. We carried out two forward genetic screens for regulators of endodermal organ development. In the first, we screened for altere

Iron(III) binding in DNA solutions: complex formation and catalytic activity in the oxidation of hydrazine derivatives.

A strong interaction between iron(III) and calf thymus DNA at pH 7.4 was demonstrated in the present study by separation of the complex by column chromatography and by the slow kinetics of iron(III) removal from DNA by disodium-1,2-dihydroxybenzene-3,5-disulfonate (Tiron). An equilibrium constant of 2.1 x 10(14) was calculated by measurements of bound iron(III) by flame atomic absorption spectroscopy and assuming a one iron to two nucleotide stoichiometry. Graphic analysis of the interaction however, indicated that DNA has two binding sites for iron(III) characterized by a stoichiometry of one

Guanine-Locked DNA Circuit Drives Homogeneous Coupling of Catalytic Hairpin Assembly and dCTP-Free Rolling Circle Amplification.

Both enzyme-free DNA circuits and polymerase-mediated amplification represent powerful and versatile platforms for nucleic acid signal transduction. However, DNA polymerases' intrinsic polymerizing/exonucleolytic activities cause nonspecific extension/degradation of hairpins, restricting the combination of these two reactions to stepwise operations with limited efficiency. Herein, we report a guanine-locked DNA circuit resisting polymerase-mediated side reactions, enabling homogeneous coupling of catalytic hairpin assembly and dCTP-free rolling circle amplification. Modified onto magnetic nano

Ag+-stabilized DNA triplex coupled with catalytic hairpin assembly and CRISPR/Cas12a amplifications for sensitive metallothionein assay.

Metallothionein (MT) is a protein biomarker secreted by liver in response to the treatment for heavy metal toxicity and oncological diseases. On the basis of a new Ag+-stabilized DNA triplex probe (Ag+-SDTP), we establish a fluorescent biosensing system for high sensitivity detection of MT by combining catalytic hairpin assembly (CHA) and the CRISPR/Cas12a signal enhancements. The MT analyte complexes with Ag+ in Ag+-SDTP to disrupt the triplex structure and to release the ssDNA strands, which trigger subsequent CHA formation of many protospacer adjacent motif (PAM)-containing dsDNAs from two

Uracil-DNA glycosylase of murine gammaherpesvirus 68 binds cognate viral replication factors independently of its catalytic residues.

Herpesviruses are large double-stranded DNA viruses that encode core replication proteins and accessory factors involved in nucleotide metabolism and DNA repair. Mammalian uracil-DNA glycosylases (UNG) excise deleterious uracil residues from their genomic DNA. Each herpesvirus UNG studied to date has demonstrated conservation of the enzymatic function to excise uracil residues from DNA. We previously reported that a murine gammaherpesvirus (MHV68) with a stop codon in ORF46 (ORF46.stop) that encodes for vUNG was defective in lytic replication and latency in vivo. However, a mutant virus that e

The catalytic mechanism of HIV-1 integrase for DNA 3'-end processing established by QM/MM calculations.

The development of HIV-1 integrase (INT) inhibitors has been hampered by incomplete structural and mechanistic information. Despite the efforts made to overcome these limitations, only one compound has been approved for clinical use so far. In this work, we have used all experimental information available for INT and similar enzymes, to build a model of the holo-integrase:DNA complex that includes an entire central core domain, a ssDNA GCAGT substrate, and two magnesium ions. Subsequently, we used a large array of computational techniques, which included molecular dynamics, thermodynamic integ

Programmable DNA nanowires mediated dispersion-to-localization catalytic hairpin assembly for high-contrast miRNA detection and imaging.

Accurate profiling of microRNAs (miRNAs) is often limited by the severe background leakage of conventional enzyme-free DNA amplification. Herein, we develop a 1D DNA nanowire-mediated dispersion-to-localization catalytic hairpin assembly (DL-CHA) platform for the highly sensitive detection of miRNAs. Methodologically, responsive hairpins are physically isolated on spatially dispersed nanowire scaffolds to rigorously suppress target-independent interactions. Upon specific recognition of miR-21, a pseudo-intramolecular cascade is triggered, dynamically cross-linking the scaffolds into a highly f

Intramolecular DNA Machine Coupled with Catalytic Redox-Recycling Amplification for Highly Efficient Electrochemical Detection of Dipicolinic Acid.

The accurate and timely determination of dipicolinic acid (DPA) is of great concern to prevent an anthrax epidemic. However, conventional methods suffer from poor detection efficiency and limited signal amplification. Herein, we report a highly efficient electrochemical biosensor for DPA analysis, which is based on two core conceptual and mechanistic breakthroughs: (i) a confined intramolecular DNA machine amplification paradigm that replaces the traditional intermolecular diffusion-driven design and (ii) the synergistic coupling of target-triggered intramolecular DNA machine activation with C

Form II DNA-dependent RNA polymerase from Drosophila melanogaster: general in vitro catalytic properties and template interactions.

Several in vitro properties of partially purified form II RNA polymerase from Drosophila melanogaster embryo nuclei are described. The enzyme preparation is free from contaminating RNase, protein kinase, and polyphosphate kinase activities and can be used to study the incorporation of gamma-32P-labeled nucleoside triphosphates. The enzyme exhibits a biphasic heat inactivation pattern which is probably related to differential lability of its two subforms. However, a considerable protection against heat inactivation is provided by the nucleoside triphosphates present in the in vitro reaction sys

Direct visualization of RNA virus and evaluation of drug effect in living cells by catalytically transformable DNA cube.

In situ visualization of viral RNA in living cells is critical for understanding infection dynamics and evaluating antiviral responses, yet offline methods such as polymerase chain reaction are incompatible with real-time analysis. Here, a CAtalytically Transformable DNA Cube (CAT-Cube) is presented as a structurally stable and autonomously cell-permeable DNA nanostructure for real-time viral RNA imaging in living cells. By spatially confining catalytic hairpins within a rigid scaffold, CAT-Cube increases the local reaction concentration and enhances sensitivity toward viral RNA while releasin

Catalytic inhibitors of topoisomerase II are DNA-damaging agents: induction of chromosomal damage by merbarone and ICRF-187.

Merbarone is a catalytic inhibitor of topoisomerase II (topo II) that has been proposed to act primarily by blocking topo II-mediated DNA cleavage without stabilizing DNA-topo II-cleavable complexes. In this study merbarone was used as a model compound to investigate the genotoxic effects of catalytic inhibitors of topo II. The clastogenic properties of merbarone were evaluated using in vitro and in vivo micronucleus (MN) assays combined with CREST staining. For the in vitro MN assay, ICRF-187, a different type of catalytic inhibitor, and etoposide, a topo II poison, were used for comparison.

Mutational specificity of the dnaE173 mutator associated with a defect in the catalytic subunit of DNA polymerase III of Escherichia coli.

We developed a system to examine forward mutations that occurred in the rpsL gene of Escherichia coli placed on a multicopy plasmid. Using this system we determined the mutational specificity for a dnaE173 mutator strain in which the editing function of DNA polymerase III is impeded. The frequency of rpsL- mutations increased 32,000-fold, due to the dnaE173 mutator, and 87 independent rpsL- mutations in the mutator strain were analyzed by DNA sequencing, together with 100 mutants recovered from dnaE+ strain, as the control. While half the number of mutations that occurred in the wild-type stra

Lig3-dependent rescue of mouse viability and DNA double-strand break repair by catalytically inactive Lig4.

Recent studies have revealed a structural role for DNA ligase 4 (Lig4) in the maintenance of a repair complex during non-homologous end joining (NHEJ) of DNA double-strand breaks. In cultured cell lines, catalytically inactive Lig4 can partially alleviate the severe DNA repair phenotypes observed in cells lacking Lig4. To study the structural role of Lig4 in vivo, a mouse strain harboring a point mutation to Lig4's catalytic site was generated. In contrast to the ablation of Lig4, catalytically inactive Lig4 mice are born alive. These mice display marked growth retardation and have clear defic

Structure of the catalytically active APOBEC3G bound to a DNA oligonucleotide inhibitor reveals tetrahedral geometry of the transition state.

APOBEC3 proteins (A3s) are enzymes that catalyze the deamination of cytidine to uridine in single-stranded DNA (ssDNA) substrates, thus playing a key role in innate antiviral immunity. However, the APOBEC3 family has also been linked to many mutational signatures in cancer cells, which has led to an intense interest to develop inhibitors of A3's catalytic activity as therapeutics as well as tools to study A3's biochemistry, structure, and cellular function. Recent studies have shown that ssDNA containing 2'-deoxy-zebularine (dZ-ssDNA) is an inhibitor of A3s such as A3A, A3B, and A3G, although

Catalytically-active complex of HIV-1 integrase with a viral DNA substrate binds anti-integrase drugs.

HIV-1 integration into the host cell genome is a multistep process catalyzed by the virally-encoded integrase (IN) protein. In view of the difficulty of obtaining a stable DNA-bound IN at high concentration as required for structure determination, we selected IN-DNA complexes that form disulfide linkages between 5'-thiolated DNA and several single mutations to cysteine around the catalytic site of IN. Mild reducing conditions allowed for selection of the most thermodynamically-stable disulfide-linked species. The most stable complexes induce tetramer formation of IN, as happens during the phys

Purification and characterization of the catalytic subunit of human DNA polymerase delta expressed in baculovirus-infected insect cells.

The catalytic subunit of human DNA polymerase delta has been overexpressed in insect cells by a recombinant baculovirus. The recombinant protein has a Mr = approximately 125,000 and is recognized by polyclonal antisera against N-terminal and C-terminal peptides of the catalytic subunit of human DNA polymerase delta. The recombinant protein was purified to near homogeneity (approximately 1200-fold) from insect cells by chromatography on DEAE-cellulose, phosphocellulose, heparin-agarose, and single-stranded DNA-cellulose. The purified protein had both DNA polymerase and 3'-5' exonuclease activit

Spatial confinement-accelerated catalytic hairpin assembly on a Y-shaped DNA nanoscaffold for ultrasensitive detection of aflatoxin B1.

The sensitive detection of aflatoxin B1 (AFB1) is crucial for food safety monitoring. However, conventional catalytic hairpin assembly (CHA) amplification strategies fundamentally constrained by diffusion-limited kinetics due to reliance on free diffusion. To address this limitation, we developed a spatial confinement-accelerated catalytic hairpin assembly (SCA-CHA) strategy. The target AFB1 initiates the formation of the Y-shaped scaffold, which spatially co-localizes the CHA reactants (two hairpins and one catalyst) at its three termini. This confinement drastically elevates the local effect

Ultrasensitive Electrochemical Biosensor for DNA Methylation Detection Based on Fe-MOF/PANI and Catalytic Hairpin Assembly Cascade Reaction.

DNA methylation, as an important epigenetic modification, is closely related to gene expression regulation and cancer development. This study developed a new electrochemical biosensor for ultrasensitive detection of DNA methylation based on the combination of Fe/metal-organic framework (MOF)/polymer polyaniline (PANI) composite materials and catalytic hairpin assembly (CHA) cascade reaction. The Fe/MOF/PANI/S1, as the signal probe, significantly improved the conductivity and stability by doping conductive PANI into Fe/MOF. The sensor used DNAzyme to catalyze methylated DNA to trigger the CHA c
