To evaluate the genetic control of stress responses in Arabidopsis, we have analyzed a mutant (uvh6-1) that exhibits increased sensitivity to UV light, a yellow-green leaf coloration, and mild growth defects. We have mapped the uvh6-1 locus to chromosome I and have identified a candidate gene, AtXPD, within the corresponding region. This gene shows sequence similarity to the human (Homo sapiens) XPD and yeast (Saccharomyces cerevisiae) RAD3 genes required for nucleotide excision repair. We propose that UVH6 is equivalent to AtXPD because uvh6-1 mutants carry a mutation in a conserved residue o

PREMISE: Third-generation sequencing has revolutionized genomics, enabling in-depth analysis of genome sequence, structure, and epigenetic features. Yet, extracting high-quality DNA for long-read sequencing remains a bottleneck-particularly in non-model plants, such as mature trees growing in natural environments, which often contain abundant endogenous compounds that hinder extraction and downstream applications.
METHODS AND RESULTS: We developed an optimized, robust, and cost-effective DNA extraction protocol that yields high-quality DNA suitable for Oxford Nanopore Technologies and PacBio

Extraction of intact quality DNA from plant tissues, especially those rich in secondary metabolites, is often challenging. Literally, hundreds of different DNA isolation protocols from various plant species have been published over the last decades. Although many commercial DNA isolation kits are convenient and designed to be safe, their cost and availability cause limitations in small molecular labs in many developing countries. In nearly all protocols and DNA isolation kits, phenol and chloroform are used to precipitate various classes of impurities. However, phenol is partially soluble in w

We evaluated chromosomal aberrations in lymphocytes of 177 workers exposed to xenobiotics in a tire plant and in 172 controls, in relation to their genetic background. Nine polymorphisms in genes encoding biotransformation enzymes and nine polymorphisms in genes involved in main DNA repair pathways were investigated for possible modulation of chromosomal damage. Chromosomal aberration frequencies were the highest among exposed smokers and the lowest in non-smoking unexposed individuals (2.5+/-1.8% vs. 1.7+/-1.2%, respectively). The differences between groups (ANOVA) were borderline significant

Workers employed in tire plants are exposed to a variety of xenobiotics, such as 1,3-butadiene (BD), soots containing polycyclic aromatic hydrocarbons, and other organic chemicals (e.g., styrene). In the present study, we investigated markers of genotoxicity [chromosomal aberrations (CAs) and single-strand breaks (SSBs)] in a cohort of 110 tire plant workers engaged in jobs with different levels of xenobiotic exposure in relation to various polymorphisms in genes coding for biotransformation enzymes (CYP1A1, CYP2E1, EPHX1, GSTM1, GSTP1, and GSTT1) and in genes involved in DNA repair (XPD exon

Plant mitochondria and chloroplasts are sources of reactive oxygen species (ROS) that trigger oxidative DNA lesions. Among these, 8-oxo-7,8-dihydroguanine (8-oxodG) is particularly mutagenic because it exhibits ambiguous base pairing, as DNA polymerases efficiently incorporate adenine opposite 8-oxodG, leading to G·C→T·A transversions. Despite exposure to oxidative stress, plant organellar genomes exhibit some of the lowest nucleotide substitution rates in nature, implying that their DNA replication machinery may have evolved mechanisms to cope with oxidative lesions such as 8-oxodG. In family

Mitochondrial DNA copy number (mtDNA-CN) is a critical marker of mitochondrial health and plays a key role in cellular bioenergetics. Alterations in mtDNA-CN have been associated with aging, metabolic disorders and neurodegenerative diseases. Recent studies have revealed that various plant-derived extracts, as well as the secondary metabolites they produce, known as phytochemicals, can modulate mtDNA-CN through mechanisms including the regulation of mitochondrial biogenesis, oxidative stress, and mtDNA repair. This review examines plant-derived extracts and phytochemical compounds from a wide

Purified genomic DNA can be difficult to obtain from some plant species because of the presence of impurities such as polysaccharides, which are often co-extracted with DNA. In this study, we developed a fast, simple, and low-cost protocol for extracting DNA from plants containing high levels of secondary metabolites. This protocol does not require the use of volatile toxic reagents such as mercaptoethanol, chloroform, or phenol and allows the extraction of high-quality DNA from wild and cultivated tropical species.

Heavy metals (HMs) are metalloids that exhibit biological toxicity to plants. Effective management of HM-contaminated environments is crucial for sustainable plant development. Palm seeds, as agricultural residues with nutritional value, show potential for bioremediation applications. This study aims to evaluate the efficacy of air-dried (D) and roasted (R) palm seed powder (PSP) as HMs adsorbents. PSP was used to mitigate lead (Pb) toxicity in wheat and reduce its bioavailability in contaminated soils. PSP contains 33% fibers and 23% carbohydrates, and other constituents. PSP could adsorb cad

DNA repair mechanisms are essential for the maintenance of genomic stability, proper cellular function and survival for all organisms. Plants, with their intrinsic immobility, are vastly exposed to a wide range of environmental agents and also endogenous processes which frequently cause damage to DNA and impose genotoxic stress. Therefore, in order to survive under frequent and extreme environmental stress conditions, plants have developed a vast array of efficient and powerful DNA damage repair mechanisms to ensure rapid and precise repair of genetic material for maintaining genome stability

BACKGROUND: The plant immune response to DNA is highly self/nonself-specific. Self-DNA triggered stronger responses by early immune signals such as H2O2 formation than nonself-DNA from closely related plant species. Plants lack known DNA receptors. Therefore, we aimed to investigate whether a differential sensing of self-versus nonself DNA fragments as damage- versus pathogen-associated molecular patterns (DAMPs/PAMPs) or an activation of the DNA-damage response (DDR) represents the more promising framework to understand this phenomenon.
RESULTS: We treated Arabidopsis thaliana Col-0 plants w

Transformation resulted in deletions and translocations at T-DNA inserts, but not in genome-wide small mutations. A tiny T-DNA splinter was detected that probably would remain undetected by conventional techniques. We investigated to which extent Agrobacterium tumefaciens-mediated transformation is mutagenic, on top of inserting T-DNA. To prevent mutations due to in vitro propagation, we applied floral dip transformation of Arabidopsis thaliana. We re-sequenced the genomes of five primary transformants, and compared these to genomic sequences derived from a pool of four wild-type plants. By ge

Because of their sessile lifestyle, plants are inescapably exposed to various kinds of environmental stresses throughout their lifetime. Therefore, to regulate their growth and development, plants constantly monitor the environmental signals and respond appropriately. However, these environmental stress factors, along with some endogenous metabolites, generated in response to environmental stress factors often induce various forms of DNA damage in plants and thus promote genome instability. To maintain the genomic integrity, plants have developed an extensive, sophisticated and coordinated cel

Strychnos pseudoquina St. Hil. is a native plant of the Brazilian Savannah, used in popular medicine to treat a number of conditions. Since it contains large quantities of alkaloids with proven antiulcer activity, we tested the genotoxic potential of crude extracts and fractions containing alkaloids and flavonoids from the leaves of this plant, on Salmonella typhimurium and performed the micronucleus test on peripheral blood cells of mice treated in vivo. The results showed that the methanol extract of the leaves of S. pseudoquina is mutagenic to the TA98 (-S9) and TA100 (+S9, -S9) strains of

Ustilago maydis is a basidiomycete fungus that causes common smut in maize, serving as a model system for studying smut fungi and biotrophic pathogens. Reliable quantification of fungal biomass in planta facilitates tracking fungal proliferation and disease development, evaluating fungal mutant virulence, and assessing host resistance. Traditional methods such as symptom scoring or microscopy after staining are semiquantitative and prone to subjectivity. In this chapter, a DNA-based quantitative real-time PCR (qPCR) assay for sensitive and reproducible measurement of U. maydis biomass in infec

BACKGROUND: Glutathione peroxidases (GPXs) regulate peroxide detoxification and redox signaling, but their relationship with DNA methylation remains unclear in Oryza sativa. This study evaluated whether silencing mitochondrial GPX1 and GPX3 is associated with changes in growth, antioxidant activity, and DNA methylation-related profiles.
METHODS: Non-transformed plants (NT) and five GPX-silenced lines were evaluated in a randomized complete block design. Morphophysiological traits, antioxidant enzyme activities, total 5-methylcytosine content, and methylation-sensitive restriction profiles wer

Aluminium (Al) toxicity is a major constraint on crop productivity in acidic soils (pH < 5.5), severely impairing root growth and function. While organic acid (OA)-mediated chelation and DNA damage response (DDR)-mediated control of cell division are recognized as key tolerance mechanisms, their integration at the cellular level remains poorly understood. Here, we employed Translating Ribosome Affinity Purification (TRAP) to achieve cell-type-specific gene expression profiling of Arabidopsis thaliana roots, enabling the dissection of molecular responses in whole roots, the quiescent centre, an

Agrobacterium pathogenesis, which involves transferring T-DNA into plant cells, is the cornerstone of plant genetic engineering. As the applications that rely on Agrobacterium increase in sophistication, it becomes critical to achieve a quantitative and predictive understanding of T-DNA expression at the level of single plant cells. Here we examine if a classic Poisson model of interactions between pathogens and host cells holds true for Agrobacterium infecting Nicotiana benthamiana. Systematically challenging this model revealed antagonistic and synergistic density-dependent interactions betw

Oxidative stress has been linked to prostate carcinogenesis as human prostate tissue is vulnerable to oxidative DNA damage. Apigenin, a dietary plant flavone, possesses anti-proliferative and anticancer effects; however, its antioxidant properties have not been fully elucidated. We investigated sub-cellular distribution of apigenin, it's binding to DNA and protective effects against H2O2-induced DNA damage using transformed human prostate epithelial RWPE-1 cells and prostate cancer LNCaP, PC-3 and DU145 cells. Exposure of cells to apigenin exhibited higher accumulation in RWPE-1 and LNCaP cell
