Integrative Multiomics to Discover Insights for Rutin Biosynthesis in Wolfberry.

Comparative metabolite profiling of different wolfberry cultivars showed that rutin and ascorbic acid 2-glucoside (AA-2βG) accumulation were negatively correlated, with rutin predominantly enriched in leaves and green fruits where AA-2βG was absent. Transcriptomic and proteomic analyses showed expression styles of key enzymes in the rutin biosynthetic pathway. Weighted gene coexpression network analysis and phylogenetic analysis identified five UDP-dependent glycosyltransferases (UGTs) that catalyze two glycosylation steps of rutin, including a highly conserved sterol UGT. Enzymatic assays con

Integrated multiomics profiling predicts anti-tuberculosis drug-induced liver injury.

BACKGROUND: Anti-tuberculosis drug-induced liver injury (ATB-DILI) severely compromises tuberculosis (TB) treatment. We aimed to identify pretreatment predictors via integrated proteomic, metabolomic, and gut microbiome profiling. METHODS: This prospective multicenter study enrolled 72 adults who were receiving HRZ therapy. Serum, urine, and stool samples were collected before pretreatment. Serum proteins (RBP-4, CHGA, CPB2, ANT3, APOD) were quantified via ELISA. Nontargeted metabolomics (LC-MS) was used to analyze serum/urine, and 16 S rRNA sequencing was used to characterize the fecal microb

Multiomics Integration Reveals Coexpression Regulatory Networks in Osteoporosis and Osteosarcoma.

BACKGROUND: Osteoporosis and osteosarcoma impose a substantial and rising global health burden, yet their transcriptomic landscapes have not been systematically compared. We performed a multiomics characterization integrating bulk transcriptomics, coexpression network analysis, immune deconvolution, single-cell RNA sequencing, and diagnostic classifier construction. METHODS: Bulk transcriptomic profiling was performed using GSE56815 (circulating blood monocytes, n = 80; 40 low-BMD/40 high-BMD) and the TARGET-OS database (n = 88 osteosarcoma tumor samples; DNA methylation n = 86; copy number n

SwinePan for pig graph-based pangenome and multiomics data mining.

Pigs are one of the most important livestock species worldwide. Although multiple high-quality reference genomes exist, reliance on a single linear reference limits the detection of structural variants (SVs) and the characterization of population-specific genetic diversity. To address this limitation, we developed SwinePan, a comprehensive and integrated multiomics database for pigs built on a graph-based pangenome framework. SwinePan incorporates a variome derived from the graph-based pangenome, covering 2,598 individuals across 35 breeds, including 185,759 SVs, 117 million SNPs, and 6.8 mill

Multiomics analyses prioritize disease genes and pathways in hidradenitis suppurativa.

Hidradenitis suppurativa is a chronic inflammatory skin condition associated with an increased risk of all-cause mortality. Although it is known to be influenced by genetic and environmental factors, the genetic contributors remain poorly characterized. We performed a large-scale meta-analysis involving patients from the Million Veteran Program, UK Biobank, and FinnGen, including a total of 3941 cases and 1,435,603 controls. We identified 9 genome-wide significant loci, 5 of which have not been previously reported. Using a variant-to-gene analysis pipeline, we mapped these variants to 11 lead

Value of Multiomics Over Clinical Risk Factors in Hypertension Prediction.

BACKGROUND: Several omics methods have been successfully used in hypertension prediction. However, the predictive ability of various multiomics data has not been compared in the same study sample, and it is unknown whether they provide additional predictive value over a good clinical risk factor score. METHODS: Clinical data augmented with modern multiomics methods (systolic blood pressure polygenic risk score, nuclear magnetic resonance metabolite profiling, and gut microbiota) were assessed in 2573 nonhypertensive participants of the FINRISK 2002 cohort. All combinations of these different

Identifying Four Obesity Axes Through Integrative Multiomics and Imaging Analysis.

UNLABELLED: We aimed to identify distinct axes of obesity using advanced magnetic resonance imaging (MRI)-derived phenotypes. We used 24 MRI-derived fat distribution and muscle volume measures (UK Biobank; N = 33,122) to construct obesity axes through principal component analysis. Genome-wide association studies were performed for each axis to uncover genetic factors, followed by pathway enrichment, genetic correlation, and Mendelian randomization analyses to investigate disease associations. Four primary obesity axes were identified: 1) general obesity, reflecting higher fat accumulation in a

Updates of liquid biopsy in oral cancer and multiomics analysis.

Liquid biopsy is a method sampled from body fluids, such as blood, saliva, urine, pleural effusion, cerebrospinal fluid, and so on. It is minimally invasive and reproducible and therefore can build a dynamic, real-time monitoring of oral squamous cell carcinoma patient's conditions and treatment responses. Circulating tumor cells, circulating tumor DNA and exosomes are three main detection objects of liquid biopsy, having different detection methods and features involving cost, sensitivity, specificity and output. Blood and saliva are the options of liquid biopsy in oral cancer. Then we review

An integrative multiomics random forest framework for robust biomarker discovery.

BACKGROUND: High-throughput technologies now produce a wide array of omics data, from genomic and transcriptomic profiles to epigenomic and proteomic measurements. Integrating multiple omics layers measured on the same samples can reveal cross-layer molecular hubs that single-layer analyses miss. However, many existing integrative methods rely on linear assumptions or univariate feature importance, limiting their ability to capture nonlinear and interaction-driven dependencies across data modalities. RESULTS: We present an unsupervised, multivariate random forest (MRF) framework with an inver

Sparse phenotyping for wheat grain yield enabled by multiomics prediction.

Grain yield is a central target in wheat breeding, yet accurately predicting it remains challenging because it depends on many genes and responds strongly to environmental variation. Genomic selection (GS) has improved breeding efficiency by enabling genome-based prediction of genetic merit, but predictability (PA) for grain yield is often limited under stress environments. At the same time, advances in high-throughput phenotyping (HTP) using unmanned aerial vehicles (UAVs) provide phenomic data that capture environment-responsive plant performance and may complement genomic information. In th

Mass Spectrometry-Based Integrated Multiomics Platforms for Medicinal Plant Analysis.

Plant-based multiomics approaches provide powerful tools for elucidating metabolic regulation, biochemical diversity, and functional responses to genetic and environmental variation. However, plant matrices pose unique analytical challenges due to their chemical complexity, high levels of secondary metabolites, and strong matrix effects that can compromise reproducibility if workflows are not carefully standardized. This article presents a comprehensive and integrated set of protocols for untargeted plant metabolomics, lipidomics, and proteomics, coupled with robust data processing, statistica

Multiomics characterization of an alcohol-induced hepatocellular carcinoma mouse model.

Hepatocellular carcinoma (HCC) is a major global health problem, ranking as the sixth most frequently diagnosed cancer and the third leading cause of cancer-related mortality worldwide. Although the incidence of viral infection-mediated HCC has decreased in recent years, the incidence of alcohol- and metabolic dysfunction-associated HCC has increased, driven by changes in lifestyle and diet. Excessive alcohol consumption contributes to advanced liver diseases, including liver fibrosis, cirrhosis and HCC. Despite the clinical relevance of alcohol-associated HCC, there are no suitable animal mod
