Post-transcriptional polyadenylation site cleavage maintains 3'-end processing upon DNA damage.

The recognition of polyadenylation signals (PAS) in eukaryotic pre-mRNAs is usually coupled to transcription termination, occurring while pre-mRNA is chromatin-bound. However, for some pre-mRNAs, this 3'-end processing occurs post-transcriptionally, i.e., through a co-transcriptional cleavage (CoTC) event downstream of the PAS, leading to chromatin release and subsequent PAS cleavage in the nucleoplasm. While DNA-damaging agents trigger the shutdown of co-transcriptional chromatin-associated 3'-end processing, specific compensatory mechanisms exist to ensure efficient 3'-end processing for cer…

APAview: A web-based platform for alternative polyadenylation analyses in hematological cancers.

Background: Hematologic malignancies, such as acute promyelocytic leukemia (APL) and acute myeloid leukemia (AML), are cancers that start in blood-forming tissues and can affect the blood, bone marrow, and lymph nodes. They are often caused by genetic and molecular alterations such as mutations and gene expression changes. Alternative polyadenylation (APA) is a post-transcriptional process that regulates gene expression, and dysregulation of APA contributes to hematological malignancies. RNA-sequencing-based bioinformatic methods can identify APA sites and quantify APA usages as molecular inde…

Aberrant Alternative Polyadenylation is Responsible for Survivin Up-regulation in Ovarian Cancer.

BACKGROUND: Survivin is an oncoprotein silenced in normal mature tissues but reactivated in serous ovarian cancer (SOC). Although transcriptional activation is assumed for its overexpression, the long 3'-untranslated region (3'-UTR) in survivin gene, which contains many alternate polyadenylation (APA) sites, implies a propensity for posttranscriptional control and therefore was the aim of our study. METHODS: The abundance of the coding region, the proximal and the distal region of survivin mRNA 3'-UTR, was evaluated by real-time polymerase chain reaction (PCR) in SOC samples, cell lines, and …

The scorpine family of defensins: gene structure, alternative polyadenylation and fold recognition.

Small cationic antimicrobial peptides (SCAMPs) as effectors of animal innate immunity provide the first defense against infectious pathogens … e 3' untranslated regions (UTRs) in the venom gland, which may be generated by alternative usage of polyadenylation signals. The complete opiscorpine gene structure including its promoter region is determined by genomic DNA amplification. Two large introns were found to be located within the 5' UTR and at the boundary of the mature peptide-coding region. Such a g …

Profiling the polyadenylated transcriptome of extracellular vesicles with long-read nanopore sequencing.

BACKGROUND: While numerous studies have described the transcriptomes of extracellular vesicles (EVs) in different cellular contexts, these efforts have typically relied on sequencing methods requiring RNA fragmentation, which limits interpretations on the integrity and isoform diversity of EV-targeted RNA populations. It has been assumed that mRNA signatures in EVs are likely to be fragmentation products of the cellular mRNA material, and the extent to which full-length mRNAs are present within EVs remains to be clarified. RESULTS: Using long-read nanopore RNA sequencing, we sought to charact

Partial convergence of alternative polyadenylation changes across ALS-Associated RNA-Binding proteins.

Alternative polyadenylation (APA) regulates transcript 3'-end architecture, stability, localization, and translation. Although RNA-binding protein dysfunction is central to amyotrophic lateral sclerosis (ALS), whether different ALS-associated proteins cause shared APA abnormalities remains unclear. We analyzed poly(A)-site usage after TDP-43 knockdown, TDP-43 K263E expression, FUS knockout, FUS P525L expression, and MATR3 knockout. Using false-discovery rate (FDR) < 0.05 as the primary criterion, evidence varied markedly among datasets. FUS knockout produced the strongest response, with 373 si…

NUDT21 Promotes Myelodysplastic Syndrome Progression by Regulating SRSF2 Expression via Alternative Polyadenylation.

Myelodysplastic syndrome (MDS) is a clonal hematopoietic neoplasm with a high risk of leukemic transformation. Alternative polyadenylation (APA) is an important post-transcriptional mechanism, and its dysregulation is closely linked to the pathogenesis of hematological malignancies. This study aimed to clarify the regulatory role of the NUDT21-APA-SRSF2 axis in the progression of myelodysplastic syndrome (MDS). To this end, we established MDS cell models overexpressing or knocking down NUDT21 and SRSF2. The regulatory mechanism and functional impacts of this axis were systematically evaluated …

Leveraging long read RNA-seq to decipher neuronal regulation of alternative polyadenylation.

Alternative polyadenylation (APA) is a pervasive co/post-transcriptional process affecting >70% of human genes which greatly enhances transcriptome diversity. Here we introduce APALORD (Alternative Polyadenylation Analysis of LOng-ReaDs), a computational framework for APA analysis of long-read (LR) RNA-seq data. For gene level APA analysis, we developed a novel method by comparing distributions of cleavage sites (CSs) between conditions. Applying APALORD to direct RNA-seq (DRS) data from human embryonic stem cells (hESCs) and derived neurons, we identified annotated and novel PASs with high po…

Single-Cell Gene Module Inference Reveals Alternative Polyadenylation Dynamics Associated with Autism.

Autism spectrum disorder (ASD) is a neurodevelopmental condition characterized by genetic heterogeneity. Post-transcriptional regulation-particularly alternative polyadenylation (APA)-plays a critical role in the pathogenesis of ASD. APA controls mRNA stability, translational efficiency, and subcellular localization through modulating the length of the 3' untranslated region of mRNA. APA profiling can uncover functionally relevant post-transcriptional alterations often missed by conventional gene expression analyses. However, current ASD analyses still largely rely on differential gene express…

Alternative 3' Polyadenylation Responses to Acute Ethanol Exposure Differ Between Drosophila Populations.

Alternative polyadenylation is a pervasive post-transcriptional mechanism that generates mRNA isoforms with distinct 3' untranslated regions (3' UTRs), which can influence transcript stability, localization and translation. Ethanol is an environmental stressor for Drosophila melanogaster, and natural populations show distinct responses to ethanol exposure, suggesting that the genetic background can modulate phenotypic response. Yet, how the natural genetic variation modulates ethanol-responsive APA remains understudied. We profiled 3' end isoforms following acute ethanol exposure in three Fren…

Dysfunctional Alternative Polyadenylation Modifies the Penetrance of LRRK2 Variants in Parkinson's Disease.

BACKGROUND: Pathogenic variants in the LRRK2 gene are the most common genetic cause of Parkinson's disease (PD), but incomplete penetrance results in variable PD onset among carriers. The molecular modifiers underlying this variability remain poorly understood. OBJECTIVE: To investigate whether dysfunctional alternative polyadenylation (APA), a key post-transcriptional regulatory process, modulates the penetrance of LRRK2 variants in PD. METHODS: Using RNA-seq data from 905 participants in the Parkinson's Progression Markers Initiative (PPMI), we quantified dysfunctional APA based on the per…

Regulation of Alternative Polyadenylation Events by PABPC1 Affects Erythroid Progenitor Cell Expansion.

Erythropoiesis is precisely regulated by multilayered networks. It is crucial for maintaining steady-state hemoglobin levels and ensuring effective oxygen transport. Alternative polyadenylation (APA) is a post-transcriptional regulatory mechanism generating multiple mRNA isoforms from a single gene based on specific 3' untranslated region sequences. While APA plays a vital role in various cellular processes, the underlying mechanism in erythropoiesis remains largely unexplored. In this study, we employed an integrative approach, combining bioinformatics analyses and experimental validations, t…

Partial loss of CFIm25 causes learning deficits and aberrant neuronal alternative polyadenylation.

We previously showed that NUDT21-spanning copy-number variations (CNVs) are associated with intellectual disability (Gennarino et al., 2015) … the Nudt21+/- mice have learning deficits, cortical hyperexcitability, and misregulated alternative polyadenylation (APA) in their hippocampi. Further, to determine the mediators driving neural dysfunction in humans, we partially inhibited NUDT21 in human stem cell-derived neurons to reduce CFIm25 by 30%. This induced APA and protein level misregulation in hundre …

Here, we identify PRMT5 as a novel regulator of HTT messenger RNA (mRNA) splicing and alternative polyadenylation. PRMT5 inhibition disrupts the splicing of HTT introns 9 and 10, leading to the activation of multiple proximal intronic polyadenylation sites within these introns and promoting premature termination, cleavage, and polyadenylation of the HTT mRNA. Cytoplasmic Polyadenylation Element Binding Protein 1 and Atherosclerosis: Prospective Target and New Insights.

The ribonucleic acid (RNA)-binding protein Cytoplasmic Polyadenylation Element Binding Protein 1 (CPEB1), a key member of the CPEB family, is essential in controlling gene expression involved in both healthy physiological and pathological processes. CPEB1 can bind to the 3'- untranslated regions (UTR) of substrate messenger ribonucleic acid (mRNA) and regulate its translation. There is increasing evidence that CPEB1 is closely related to the pathological basis of atherosclerosis. According to recent investigations, many pathological processes, including inflammation, lipid metabolism, endothel…

Dysregulated RNA polyadenylation contributes to metabolic impairment in non-alcoholic fatty liver disease.

Pre-mRNA processing is an essential mechanism for the generation of mature mRNA and the regulation of gene expression in eukaryotic cells. While defects in pre-mRNA processing have been implicated in a number of diseases their involvement in metabolic pathologies is still unclear. Here, we show that both alternative splicing and alternative polyadenylation, two major steps in pre-mRNA processing, are significantly altered in non-alcoholic fatty liver disease (NAFLD). Moreover, we find that Serine and Arginine Rich Splicing Factor 10 (SRSF10) binding is enriched adjacent to consensus polyadenyl…

Pentobarbital-mediated regulation of alternative polyadenylation in Drosophila glutathione S-transferase D21 mRNAs.

Two nearly identical, gstD21(L) and gstD21(S) mRNAs, whose polyadenylation sites differ by 19 nucleotides, are transcribed from the intronless glutathione S-transferase D21 gene in Drosophila. Both mRNAs are intrinsically very labile, but exposure to pentobarbital renders them stabilized beyond what can be attributed to transcriptional activation. We have reconstituted this PB-mediated mRNA stabilization in a transgene (D21L) that contains the full-length gstD21(L) sequence. We have also constructed a similar transgene (D21L-UTR), which matches D21L but excluded the native 3'-UTR. D21L-UTR pro…

Single-cell profiling and genetic regulation of alternative polyadenylation in the human brain.

Alternative polyadenylation (APA) has a central role in regulation of the fate of mRNA and exhibits high variability in the brain and in neurons. However, brain APA regulation has not been mapped at cell type resolution, and the genetic control of APA in brain cell types and its contribution to genetic disease have remained unclear. Here we report a single-cell atlas of APA of the aged human brain across 2 million cells from 379 human postmortem brains across individuals with and without Alzheimer's disease (AD). We show that APA provides an independent mechanistic layer for understanding gene…
