Hybridization capture increases on-target nanopore sequencing of plant RNA tobamovirus- derived cDNA libraries.

High-throughput sequencing (HTS) can support plant virus surveillance, but host nucleic acids often reduce on-target read recovery. We evaluated a targeted hybridization-capture workflow in which barcoded double-stranded cDNA (ds-cDNA) libraries generated from plant RNA extracts spiked with lyophilized tobamovirus-positive controls were enriched before Oxford Nanopore sequencing. Biotinylated probes targeted conserved regions of cucumber green mottle mosaic virus (CGMMV), species Tobamovirus viridimaculae; pepper mild mottle virus (PMMoV), species Tobamovirus capsici; and tobacco mosaic virus

RNA m6A methylation fine-tunes the jasmonic acid biosynthesis pathway to modulate plant aging.

N 6-methyladenosine (m6A) is a context-dependent mRNA modification, yet how its dynamics integrate with endogenous signaling to shape plant development remains unclear. Here, we provide further evidence for HIZ2 as an essential component of the m6A writer complex in Arabidopsis, which methylates and destabilizes mRNAs decoding multiple enzymes acting in sequential steps of jasmonic acid (JA) biosynthesis, thereby ensuring JA homeostasis required for timely leaf senescence. HIZ2 interacts with and is indispensable for maintaining the abundance of key m6A writer complex components, including MTA

Plant RNA interference from antiviral silencing to multiplex trait engineering for climate-resilient crops.

RNA interference (RNAi) in plants has evolved from an unexplained antiviral and transgene interference phenomenon into a general regulatory platform for sequence-guided gene suppression, chromatin control, systemic signaling, and phenotypic plasticity. This Review synthesizes six decades of plant RNAi, tracing its progression through conceptual bottlenecks and technological solutions. Early work established that RNA-derived homology could suppress viral infection and transgene expression. Mechanistic studies then revealed a diversified plant silencing system involving Dicer-like proteins, Argo

Plant Expression of Trans-Encapsidated Chimeric Viral Vaccines with Animal RNA Replicons: An Update.

In this protocol, we outline how to produce a chimeric viral vaccine in a biosafety level 1 (BSL1) environment. An animal viral vector RNA encapsidated with tobacco mosaic virus (TMV) coat protein can be fully assembled in planta. Agrobacterium cultures containing each component are inoculated together into tobacco leaves and the self-assembled hybrid chimeric viral vaccine is harvested 4 days later and purified with a simple PEG precipitation. The viral RNA delivery vector is derived from the BSL1 insect virus, Flock House virus (FHV), and replicates in human and animal cells but does not spr

Exploring plant-derived small molecules as inhibitors of Marburg virus RNA binding protein activity.

The search for antiviral medications is greatly influenced by the hunt for potent inhibitors of viral proteins. To find possible inhibitors of the RNA binding activity of the Marburg virus VP35 protein, we used a thorough in silico drug discovery approach in this investigation. A comprehensive virtual screening process, followed by a detailed MMGBSA analysis, led to the discovery of four potential inhibitory compounds viz. Kudzuisoflavone A, Miquelianin, Rutin, and Protopseudohypericin. They were identified from an extensive library of phytomolecules derived from three medicinal plants: Adiant

Potyviruses recruit host eIF4A3 to block m6A-mediated RNA decay by steric hindrance of viral RNA methylation in plants.

N 6-methyladenosine (m6A), a critical epitranscriptomic modification, regulates RNA metabolism and antiviral defenses. However, how pathogens evade m6A-mediated RNA decay in plants remains poorly understood. Here, we uncover a dynamic m6A modification arms race during infection of sugarcane mosaic virus (SCMV), a prevalent potyvirus that infects maize and causes 20%-80% yield loss. We demonstrate that maize m6A methyltransferase (ZmMTA) specifically deposits m6A at A6556 of the SCMV genomic RNA, enabling recognition by the m6A reader EVOLUTIONARILY CONSERVED C-TERMINAL REGION 23 (ZmECT23). Engineering ADAR1p150- and dCasRx-based systems for programmable RNA base editing in plants.

Programmable RNA base editing enables precise, transcript-level modification without altering the underlying genomic DNA, offering a reversible approach to manipulating gene function. However, its application to endogenous plant transcripts remains largely unexplored. Here, we systematically evaluated two programmable RNA base editing strategies based on ADAR1p150 and dCasRx for targeted transcript engineering in plant cells. Using an A-to-I editing-responsive GUS-LUC reporter, we quantitatively characterized engineered ADAR1p150 variants and cognate recruiting RNAs (arRNAs), with the optimal

Envisaging the role of plant Small RNAs: A comprehensive review on antiviral defense mechanisms.

Plant viruses continue to impose severe constraints on global agriculture, often leading to substantial yield and economic losses. Conventional management strategies such as vector control and resistance breeding frequently fail to provide durable and broad-spectrum protection due to rapid evolution of virus, their dependence on host cellular machinery and the lack of effective antiviral compounds. These shortcomings have led researchers to increasingly explore molecular approaches, with RNA interference (RNAi) emerging as a precise and sustainable strategy for managing plant viral diseases. R

Double-stranded RNAs induce a pattern-triggered immune signaling pathway in plants.

Pattern-triggered immunity (PTI) is a plant defense response that relies on the perception of conserved microbe- or pathogen-associated molecular patterns (MAMPs or PAMPs, respectively). Recently, it has been recognized that PTI restricts virus infection in plants; however, the nature of the viral or infection-induced PTI elicitors and the underlying signaling pathways are still unknown. As double-stranded RNAs (dsRNAs) are conserved molecular patterns associated with virus replication, we applied dsRNAs or synthetic dsRNA analogs to Arabidopsis thaliana and investigated PTI responses. We show

A conserved small RNA-generating gene cluster undergoes sequence diversification and contributes to plant immunity.

Small RNA-mediated gene silencing contributes to plant immunity. The secondary small interfering RNA (siRNA) pathway promotes defense by silencing target genes in invading fungal and oomycete pathogens. Many secondary siRNAs are derived from transcripts potentially encoding pentatricopeptide repeat (PPR) proteins. Here, we report that siRNA production is an ancient function of a conserved clade of PPR genes that undergo extensive within-species diversification. In Arabidopsis thaliana, siRNA-source PPRs are physically clustered on Chromosome 1. These sequences are diversified through gene dupl

Molecular Identification and RNA-Based Management of Fungal Plant Pathogens: From PCR to CRISPR/Cas9.

Fungal diseases continue to limit global crop production and drive major economic losses. Conventional diagnostic and control approaches depend on time-consuming culture-based methods and broad-spectrum chemicals, which offer limited precision. Advances in molecular identification have changed this landscape. PCR, qPCR, LAMP, sequencing and portable platforms enable rapid and species-level detection directly from plant tissue. These tools feed into RNA-based control strategies, where knowledge of pathogen genomes and sRNA exchange enables targeted suppression of essential fungal genes. Host-in

RNA-protein complexes as key regulators of plant secondary metabolism: Biophysical interactions and functional significance.

RNA-protein complexes (RNPs) are central regulators of post-transcriptional gene expression and are increasingly implicated in controlling when, where and to what extent specialised (secondary) metabolic pathways operate in plants. Relative to transcription factor-centred regulation, RNPs can modify pathway output rapidly by modulating mRNA processing, stability, localisation and translation, thereby enabling plants to adjust metabolite production on developmentally and environmentally relevant timescales. Many regulatory RNPs assemble into membraneless biomolecular condensates (e.g., stress g

The expanding role of m6A RNA modification in plant-virus dynamics: friend, foe, or both?

N6-methyladenosine (m6A), the most prevalent internal mRNA modification, regulates plant development and stress responses through modulating various mRNA metabolic processes and epigenetic effects. Although well studied in animals, its roles in plant-virus interactions have only recently begun to be elucidated. Multiple plant viruses carry m6A modifications on their RNAs, validated by MeRIP-seq, LC-MS/MS, and direct RNA sequencing. Viral RNAs acquire m6A through the recruitment or relocalization of host methyltransferase complexes, which is often mediated by viral proteins. Functionally, m6A c

Transcriptional and hormonal profiling uncovers the interactions between plant developmental stages and RNA virus infection.

Arabidopsis thaliana is more susceptible to certain viruses during its later developmental stages. The differential responses and the mechanisms behind this development-dependent susceptibility to infection are still not fully understood. Here we explored the outcome of a viral infection at different host developmental stages by studying the response of A. thaliana to infection with turnip mosaic virus at three developmental stages: juvenile vegetative, bolting, and mature flowering plants. We found that infected plants at later stages downregulate cell wall biosynthetic genes and that this do

Exploration of potent antiviral phytomedicines from Lauraceae family plants against SARS-CoV-2 RNA-dependent RNA polymerase.

RNA-dependent RNA polymerase, also known as RdRp, is a possible therapeutic target that could be used to suppress the proliferation of RNA viruses such as SARS-CoV-2. This protein has two major functional sites (a) catalytic and (b) substrate entry, which regulate the natural substrate entry and its corresponding interaction with the protein. In this study, a computational drug design pipeline was applied to investigate potential inhibitors against SARS-CoV-2 RdRp from Lauraceae plants, and five top hits were selected based on the docked score (< -7 kcal/mol). The docking study suggested that

Plant-derived natural polyphenols as potential antiviral drugs against SARS-CoV-2 via RNA-dependent RNA polymerase (RdRp) inhibition: an in-silico analysis.

The sudden outburst of Coronavirus disease (COVID-19) caused by the Severe Acute Respiratory Syndrome Coronavirus 2 (SARS-CoV-2) poses a massive threat to global public health. Currently, no therapeutic drug or vaccine exists to treat COVID-19. Due to the time taking process of new drug development, drug repurposing might be the only viable solution to tackle COVID-19. RNA-dependent RNA polymerase (RdRp) catalyzes SARS-CoV-2 RNA replication and hence, is an obvious target for antiviral drug design. Interestingly, several plant-derived polyphenols effectively inhibit the RdRp of other RNA virus

Nano-enabled RNA interference at the plant-virus interface: antiviral mechanisms, nanocarrier delivery and translational challenges.

Viral diseases remain among the most difficult constraints in horticultural crops because they reduce yield, impair market quality, persist in vegetatively propagated material and are intensified by mixed infections, insect vectors and climate-driven shifts in disease epidemiology. Conventional measures, including resistant cultivars, sanitation, vector management, pesticide use and virus-free planting material, remain essential but often lack the precision and flexibility required for rapidly evolving plant-virus pathosystems. RNA interference (RNAi) provides a sequence-specific antiviral str
