Control of replication in RNA bacteriophages.

The rates of viral RNA and protein syntheses for wild-type RNA bacteriophages and their nonpolar, coat protein amber mutants were determined in amber suppressor (S26R1E, Su-1 and H12R8a, Su-3) and nonsuppressor (AB259, S26, and Q13) strains of Escherichia coli in the presence of rifamycin. It was demonstrated that the rates of synthesis of phage-specific replicase and RNA minus strands drop off concurrently in both wild-type and coat protein mutant-infected Su(-) and Su(+) cells after 10 and 15 min postinfection, respectively. The rate of synthesis of RNA plus strands started to decline 5 to 1

An RNA Domain Imparts Specificity and Selectivity to a Viral DNA Packaging Motor.

UNLABELLED: During assembly, double-stranded DNA viruses, including bacteriophages and herpesviruses, utilize a powerful molecular motor to package their genomic DNA into a preformed viral capsid. An integral component of the packaging motor in the Bacillus subtilis bacteriophage ϕ29 is a viral genome-encoded pentameric ring of RNA (prohead RNA [pRNA]). pRNA is a 174-base transcript comprised of two domains, domains I and II. Early studies initially isolated a 120-base form (domain I only) that retains high biological activity in vitro; hence, no function could be assigned to domain II. Here w

Bacterial outer membrane vesicles bound to bacteriophages modulate neutrophil responses to bacterial infection.

Pseudomonas aeruginosa is a major human pathogen, particularly effective at colonizing the airways of patients with cystic fibrosis. Bacteriophages are highly abundant at infection sites, but their impact on mammalian immunity remains unclear. We previously showed that Pf4, a temperate filamentous bacteriophage produced by P. aeruginosa, modifies the innate immune response to P. aeruginosa infections via TLR3 signaling, but the underlying mechanisms remained unclear. Notably, Pf4 is a single-stranded DNA and lysogenic phage, and its production does not typically result in lysis of its bacteria

Newly discovered antiterminator RNAs in bacteriophage.

Antiterminator RNA directly modifies the transcription elongation complex so that it terminates less efficiently at intrinsic and factor-dependent terminators. These unusual RNAs were first discovered in bacteriophage HK022, where the nascent transcripts of the phage put sites promote full expression of phage genes during lytic infection. The activity of antiterminator RNA depends on specific structural elements that form as the transcript exits RNA polymerase. To further our understanding of the critical sequence features that permit RNA to serve as a transcriptional antiterminator, we have i

Bioprospecting Staphylococcus Phages with Therapeutic and Bio-Control Potential.

Emergence of antibiotic-resistant bacteria is a serious threat to the public health. This is also true for Staphylococcus aureus and other staphylococci. Staphylococcus phages Stab20, Stab21, Stab22, and Stab23, were isolated in Albania. Based on genomic and phylogenetic analysis, they were classified to genus Kayvirus of the subfamily Twortvirinae. In this work, we describe the in-depth characterization of the phages that electron microscopy confirmed to be myoviruses. These phages showed tolerance to pH range of 5.4 to 9.4, to maximum UV radiation energy of 25 µJ/cm2, to temperatures up to 4

Mechanistic insights into activation of bacterial Retron-Eco8 immunity by phage protein SSB.

The Retron-Eco8 system, comprising a reverse transcriptase (RT), a non-coding RNA (ncRNA), and an OLD-family nuclease effector, protects bacteria from phage infection via abortive infection upon sensing a phage single-stranded DNA-binding protein (SSB). However, the molecular basis of this immunity remained unclear. Here, we report cryo-electron microscopy (cryo-EM) structures of Retron-Eco8 in inactive and activated states, revealing mechanisms of phage-triggered activation and effector function. Retron-Eco8 assembles into a tetrameric complex in which each protomer contains an RT, msrRNA-msd

Anti-phage defense systems in bacteria: molecular mechanisms and their role in shaping phage therapy strategies.

Bacteria and phages are engaged in a persistent evolutionary struggle. To survive constant phage predation, bacteria have evolved a highly diverse and multi-layered immune arsenal that determines the success of therapeutic phage infection. Bacterial defenses include receptor blockade, DNA restriction systems, CRISPR-Cas adaptive immunity, and secondary messenger signaling systems that induce effector-mediated cell death. Recent mechanistic advances have elucidated systems such as Thoeris (gcADPR-activated SIR2 effectors depleting NAD⁺), CBASS (cyclic nucleotide-activated effectors disrupting c

The dynamics of single stranded, positive sense RNA bacteriophages in the rumen virome.

We studied a selection of single stranded (ss)RNA bacteriophages (Class Leviviricetes) in rumen samples from dairy cows. These phages are non-enveloped, positive sense bacteriophages infecting Gram-negative bacteria, e.g. Escherichia, Salmonella, Pseudomonas, or other Gammaproteobacteria. Leviviricetes phages have small genomes and are of interest, as they likely predate on commensal or pathogenic Gram-negative bacteria. These phages attach to retractile pili on the bacterial surface, characterising them as male- or sex/conjugation-dependent phages and may interfere with bacterial conjugation

[Localization of a lysine residue near the site of initiating substrate binding of T7 bacteriophage RNA polymerase].

A highly selective affinity label was introduced into the T7 phage RNA polymerase by means of GMP ortho-formylphenyl ester and [alpha-32P]UTP nearby the enzyme's active site, which was located using limited cleavage technique. Hydroxylamine, bromine, N-chlorosuccinimide, and cyanogen bromide were employed as the reagents. Analysis of gel-electrophoretic patterns of the cleavage products led to a conclusion that Lys631 is the target of labelling. The region nearby this residue has a high degree of sequence homology with regions of RNA polymerases from T3 and SP6 phages and yeast mitochondria.

Strain-level molecular and infection traits are associated with differences in phage efficacy against Pseudomonas aeruginosa.

We identified and characterized a novel lytic phage, HMGUpa1, which exhibited distinct infection efficiency across five characterized P. aeruginosa clinical isolates. While all strains were susceptible to the phage, killing efficacy varied significantly, with strain 50071 showing the highest sensitivity. To explore the basis of this variability, we analyzed phage infection dynamics, host genomic features, and transcriptomic responses. Strain-specific differences in gene content and transcriptional profiles, particularly those related to virulence-associated secretion systems, RNA repair, and m

Involvement of type I and type II mechanisms on the photoinactivation of non-enveloped DNA and RNA bacteriophages.

Microbial photodynamic inactivation (PDI), involving the use of a photosensitizer (PS), light and molecular oxygen, with the subsequent production of reactive oxygen species (ROS), has been considered a promising and effective technology for viral inactivation. Although singlet oxygen is generally accepted as the main damaging species in PDI, ROS like free radicals may also be involved in the process, inducing damages to proteins, lipids, nucleic acids and other molecular structures. In this study, the relative importance of each mechanism (type I and type II) on the photoinactivation of non-e

The PhageExpressionAtlas reveals shared and unique transcriptional patterns across phage-host interactions.

Time-resolved transcriptomic profiling has been used to study phage-host interactions for more than a decade. However, the resulting datasets are not readily accessible for custom re-analysis, and resources are lacking that provide standardized processing, storage, and analysis of transcriptomes from phage infections. Here, we present the PhageExpressionAtlas, the first bioinformatics resource for storing time-resolved dual RNA-sequencing data from phage infections. This data was processed uniformly using a custom analysis pipeline and is presented for interactive exploration through visualiza

Cross-order detection of bacteriophage transduction in microbial communities using RNA barcoding.

Bacteriophages (phages) facilitate gene transfer and microbial evolution in all ecosystems and have applications as tools for engineering microbiomes and as antimicrobials. Historic efforts to map phage hosts, such as plaque assays, are limited to cultured bacteria, are low throughput, and are hard to apply in microbial communities and environmentally-relevant contexts. To overcome these limitations, we integrate a synthetic ribozyme that stores information about participation in horizontal gene transfer in 16S ribosomal RNA (rRNA) into the phage-plasmid P1, and perform targeted 16S rRNA seque

Detectrons convert transient RNA sequences into stable DNA barcodes for high-throughput analysis of RNA-dependent processes.

Programmable RNA sensors such as toehold switches are used to detect specific RNA sequences. However, their reliance on protein-based or RNA-based outputs limits their use in multiplexed and sequencing-based applications. Here we introduce Detectrons, modular biosensors that couple programmable toehold switches with retron-mediated reverse transcription to transduce RNA inputs into unique DNA barcodes, converting dynamic RNA signals into durable DNA records within living cells. The framework enables alternative modes of transcript-based sensing with applications including viral infection detec

A noncontiguous code for RNA-guided DNA recognition at the origin of CRISPR-Cas.

CRISPR-Cas provides RNA-mediated adaptive immunity, but how its first RNA-guided effector arose is unclear. In this study, we report the discovery of Viral Interference Programmable Repeat (VIPR) systems consisting of a Vipr protein ancestral to the earliest CRISPR-Cas effectors and VIPR RNAs (vrRNAs) comprising alternating GGY/NN motifs. Unlike canonical guide RNAs that pair with target nucleic acids through contiguous complementarity, vrRNAs recognize double-stranded DNA through a noncontiguous code in which the variable NN dinucleotides collectively specify a gapped target sequence. Natural

Combined treatment of Pseudomonas aeruginosa biofilms with bacteriophages and chlorine.

Bacterial biofilms are a growing concern in a broad range of areas. In this study, a mixture of RNA bacteriophages isolated from municipal wastewater was used to control and remove biofilms. At the concentrations of 400 and 4 × 10(7) PFU/mL, the phages inhibited Pseudomonas aeruginosa biofilm formation by 45 ± 15% and 73 ± 8%, respectively. At the concentrations of 6,000 and 6 × 10(7) PFU/mL, the phages removed 45 ± 9% and 75 ± 5% of pre-existing P. aeruginosa biofilms, respectively. Chlorine reduced biofilm growth by 86 ± 3% at the concentration of 210 mg/L, but it did not remove pre-existing

The application of bacteriophages as novel indicators of viral pathogens in wastewater treatment systems.

Many wastewater treatment technologies have been shown to remove bacterial pathogens more effectively than viral pathogens and, in aquatic environments, levels of traditional faecal indicator bacteria (FIB) do not appear to correlate consistently with levels of human viral pathogens. There is, therefore, a need for novel viral indicators of faecal pollution and surrogates of viral pathogens, especially given the increasing importance of indirect and direct wastewater reuse. Potential candidates include bacteriophages (phages) and the study described here sought to elucidate the relationship be
