Adaptive evolution of polyploid crops.

Crop evolution represents a fundamental biological process through which plants respond to selection in different environments. This encompasses mechanisms operating at multiple scales of biological organization, including genetic and epigenetic regulation and higher-order interactions among molecular complexes. This Review synthesizes how polyploidy shapes crop evolution by generating duplicated genes, driving genome reorganization, altering dosage relationships and promoting regulatory divergence, which together influence crop metabolism, physiology, development and environmental responses.

Plant phospholipases D: functions, structures, and enzymatic activities.

Phospholipases D (PLDs) (EC 3.1.4.4) are enzymes capable of hydrolyzing the distal phosphodiester bond of phospholipid (PL) substrates. PLD reaction frees phosphatidic acid (PA), a key intermediate in lipid metabolism and an important signaling molecule involved in multiple cellular and physiological processes. Widely distributed across prokaryotes and eukaryotes, PLDs have diversified considerably and fulfill distinct biological functions depending on the organism and physiological context. In plants, increasing evidence highlights their central roles in adaptation to abiotic and biotic stres

Embedding digital chronotherapy into bioelectronic medicines.

Biological rhythms pervade physiology and pathophysiology across multiple timescales. Because of the limited sensing and algorithm capabilities of neuromodulation device technology to-date, insight into the influence of these rhythms on the efficacy of bioelectronic medicine has been infeasible. As the development of new devices begins to mitigate previous technology limitations, we propose that future devices should integrate chronobiological considerations in their control structures to maximize the benefits of neuromodulation therapy. We motivate this proposition with preliminary longitudin

Looking to the brain to improve energy efficiency of AI.

Modern artificial intelligence (AI) systems have achieved remarkable capabilities, but at an extraordinary energy cost. Training and running large-scale models can consume vast resources, posing environmental, economic, and societal challenges. In contrast, biological brains perform lifelong learning, adaptive control, and flexible reasoning using orders of magnitude less energy for learning and adaptation over a lifetime. What accounts for this difference - and how can it guide future AI development? In this review, we identify key biological principles that support energy-efficient capacitie

Beyond HPV positivity: Sex, host biology and contextual heterogeneity in oropharyngeal cancer.

Human papillomavirus (HPV)-associated cancers are increasingly recognized as biologically heterogeneous diseases shaped by complex interactions between viral activity, host biology, tissue context, and behavioral factors. Marked sex disparities in incidence, viral persistence, immune response, and clinical outcome further emphasize this complexity. Although HPV-positive oropharyngeal squamous cell carcinoma (OPSCC) is generally associated with a favorable prognosis, accumulating evidence indicates substantial heterogeneity across anatomical sites, patient populations, and sexes. Importantly, t

Schistosome serine protease inhibitors: parasite defense or homeostasis?

Serpins are a structurally conserved family of macromolecular inhibitors found in numerous biological systems. The completion and annotation of the genomes of Schistosoma mansoni and Schistosoma japonicum has enabled the identification by phylogenetic analysis of two major serpin clades. S. mansoni shows a greater multiplicity of serpin genes, perhaps reflecting adaptation to infection of a human host. Putative targets of schistosome serpins can be predicted from the sequence of the reactive center loop (RCL). Schistosome serpins may play important roles in both post-translational regulation o

Linear Variable Filter-Based Wide-Field Hyperspectral Camera for Multiplex Immunoplasmonics Imaging.

Hyperspectral imaging combined with plasmonic nanoparticles offers powerful opportunities for nanoscale biological diagnostics, yet conventional push-broom systems are limited by slow acquisition and reduced spatial resolution. We report a wide-field hyperspectral imaging platform integrating a custom linear variable tunable filter (LVTF) with reflected light microscopy (RLM) for multiplexed plasmonic nanoparticle (NP) imaging. While LVTF-based systems have been used in industrial contexts, their adaptation to RLM microscopy enables high-resolution, high-contrast spectral imaging of NPs on bio

Anastasis: an unwelcome guest in cancer therapy.

Anastasis is a newly identified cellular recovery process that enables cells to regain viability after progressing into execution-phase apoptosis. In cancer, this process may allow tumor cells to survive transient cytotoxic stress and subsequently acquire more aggressive phenotypes, including enhanced migration, invasion, and resistance to therapy. Although anastasis has attracted increasing attention, its biological significance and contribution to cancer progression remain incompletely understood. In this review, we summarize the defining features and biological processes of anastasis and cr

Conserved mechanisms of plant lipidome remodeling under heat and cold stresses revealed through a systematic review and meta-analysis.

Increasing temperature fluctuations threaten crop productivity worldwide, emphasizing the need for a deeper understanding of plant adaptation to such extremes. Lipids are fundamental biological molecules that furnish structural, metabolic, and regulatory roles in plant growth and development, and responses to environmental stresses. The potential of lipids as key targets for crop improvement under changing climates is emerging. This systematic review and meta-analysis presents comprehensive syntheses of current knowledge on plant lipidome responses to heat and cold stresses. The analysis revea

Enhancing detection of polygenic adaptation: a comparative study of machine learning and statistical approaches using simulated evolve-and-resequence data.

BACKGROUND: Detecting signals of polygenic adaptation remains a significant challenge in population genomics, as traditional methods often struggle to identify the associated subtle, multi-locus allele-frequency shifts. Here, we introduced and tested several novel approaches combining machine learning techniques with traditional statistical tests to detect polygenic adaptation patterns in time-series of allele frequency changes from whole genome data. We implemented a Naive Bayesian Classifier (NBC) and One-Class Support Vector Machines (OCSVM), and compared their performance against the class

Time-dependent computational model of post-traumatic osteoarthritis to estimate how mechanoinflammatory mechanisms impact cartilage aggrecan content.

Degenerative musculoskeletal diseases like osteoarthritis can be initiated by joint injury. Injurious overloading-induced mechanical straining of articular cartilage and subsequent biological responses may trigger cartilage degradation. One early sign of degradation is loss of aggrecan content which is potentially accelerated near chondral lesions under physiological loading. Yet, the mechanoinflammatory mechanisms explaining time-dependent degradation in regions with disparate mechanical loading are unclear and challenging to assess with experiments alone. Here, we developed computational mod

Genetic adaptations in the population history of Arabidopsis thaliana.

A population encounters a variety of environmental stresses, so the full source of its resilience can only be captured by collecting all the signatures of adaptation to the selection of the local environment in its population history. Based on the multiomic data of Arabidopsis thaliana, we constructed a database of phenotypic adaptations (p-adaptations) and gene expression (e-adaptations) adaptations in the population. Through the enrichment analysis of the identified adaptations, we inferred a likely scenario of adaptation that is consistent with the biological evidence from experimental work

Hypophysial angiogenesis decodes annual time and underlies physiological adaptation to seasonal changes in the environment.

Adaptation to annual changes in the environment is controlled by hypophysial hormones. In temperate zones, photoperiod is the primary external cue that regulates annual biological cycles and is translated by the pattern of melatonin secretion acting primarily in the hypophysial pars tuberalis. Angiogenic mechanisms within this tissue contribute to decode the melatonin signal through alternative splicing of the vascular endothelial growth factor A (VEGF-A) gene in both the pars tuberalis and the capillary loops of the infundibulum. The resulting melatonin-evoked differential productions of VEGF

The vitamin A spectrum: from deficiency to toxicity.

Dark adaptation has been used as a tool for identifying patients with subclinical vitamin A deficiency. With this functional test it was shown that tissue vitamin A deficiency occurs over a wide range of serum vitamin A concentrations. However, serum vitamin A concentrations >1.4 micromol/L predict normal dark adaptation 95% of the time. Other causes of abnormal dark adaptation include zinc and protein deficiencies. Stable isotopes of vitamin A and isotope-dilution techniques were used recently to evaluate body stores of vitamin A and the efficacy of vitamin A intervention programs in field se

Research on differences in sexual orientation and identity.

The human being is sexed, as there are men and women. The presence of two complementary sexes provides a biological mechanism for evolution and adaptation to changing environments through reproduction with the admixture of distinct genetic traits. Ultimately, this reproductive meaning of sex provides its most important biological foundation. In humans, sexuality also plays a significant role in interpersonal relationships and affection, uniquely contributing to personhood, well-being, and flourishing. In this way, both meanings of human sexuality, reproductive and affective, can be challenged

Regular updates of internal sensory predictions drive sensorimotor adaptation in optimization-based models of speech production.

This paper presents a version of an optimization-based model of speech production that reproduces key acoustic and articulatory features of sensorimotor adaptation to altered sensory feedback. In the presented approach, the mechanism of sensorimotor adaptation is solely driven by independently motivated regular updates, based on the sensory feedback perceived by the speaker, of two of the speakers' internal models used for computing (near)-optimal articulation. These internal models predict acoustic and somatosensory consequences of articulatory states, respectively. The paper presents simulat

Physiological constraints on heat adaptation in birds.

Rising global temperatures and compound climatic extremes outpace avian thermoregulatory capacity. Yet, heat tolerance has been studied in only 1-2% of birds, mostly from the southern subtropics. The field requires research in two main areas. First, temperature and humidity must be considered in unison, and we provide a guiding, biophysical, framework for how these factors interact across climates. Second, we need experiments integrating ecology, evolution, and physiology. To that end, we introduce a life-history model relating thermoregulatory effort and the accumulation of heat-related damag

Genetic assimilation and accommodation shape adaptation to heat stress in a splash pool copepod.

Understanding organismal responses to dynamic environments is becoming increasingly important in our rapidly changing world. Beyond genetic adaptation, plastic responses to the environment can alter phenotypes and fitness, ultimately driving evolution. However, the interaction between plasticity and adaptation during environmental change is complex and hard to measure in natural systems. Here, we used two populations of Tigriopus californicus copepods, a thermally tolerant southern population and a thermally sensitive northern population, to conduct a fully factorial, split-brood experiment wh
