Deep spatial transcriptomic profiling of ovarian clear cell carcinoma in the real-world setting.

Ovarian clear cell carcinoma (OCCC) is a rare cancer type of significant relevance to East Asian women harboring critical unmet needs for novel therapeutic options. It is a histological subtype of ovarian cancer with distinct pathological features, molecular profiles, and biological functions. Diverse heterogeneity contributing from histopathological and multiomic molecular features has yet to be translated to guide clinical care. Here, we presented a proof-of-concept study to demonstrate the feasibility of applying deep spatial transcriptomic (ST) profiling of tumor samples from an advanced O

Gene Expression Profiling to Unveil Novel Biomarkers for Early Diagnosis and Therapies for Breast Cancer.

INTRODUCTION: Breast cancer (BC) is a leading cause of cancer-related death worldwide. Early detection and accurate diagnosis can improve patient outcomes and survival rates. Thus, identifying drugs and biomarkers for early detection is necessary for diagnosis, prognosis, and treatment. MATERIALS AND METHODS: Using machine learning techniques, we identified 160 differentially expressed genes (DEGs) between BC and control samples from four microarray datasets (GSE26910, GSE3744, GSE29431, and GSE42568), which were adopted due to the frequent presence of outliers in microarray gene-expression d

Analysis of the transcriptomic and metabolomic landscape of prostate cancer with different anatomical origins using snFLARE-seq and mxFRIZNGRND.

Prostate cancer cells of different anatomical locations display remarkable heterogeneity. This poses a challenge to the clinical relevance of pre-clinical models and the efficacy of contemporary therapeutic approaches. Here we develop the snFLARE-seq and mxFRIZNGRND methodologies to directly investigate the transcriptomic and metabolomic landscape of prostate cancer patients utilizing formalin-fixed paraffin-embedded (FFPE) specimens. A retrospective analysis reveals the clinical disparities of prostate cancer from peripheral zone (PZ), transition zone (TZ), and across PZ and TZ. The snFLARE-s

Comprehensive multi-omics analysis reveals prognostic, immune, and therapeutic signatures of TNFAIP family genes in breast cancer.

BACKGROUND: Tumor necrosis factor-alpha-induced proteins (TNFAIPs) are key regulators of inflammation, apoptosis, and immune signaling, yet their integrated roles in breast cancer (BC) remain poorly characterized. While individual TNFAIP members have been studied in other cancers, a comprehensive multi-omics characterization of this gene family in BC is still needed. METHODS: We performed an integrative bioinformatics analysis using public datasets (UALCAN, TIMER, bc-GenExMiner, cBioPortal, STRING, GeneMANIA, Enrichr, MethSurv, GDSC, CTRP, and HPA) to evaluate TNFAIP family members in BC. A novel mitochondrial-related signature to decode tumor immunity and predict survival in chromophobe renal cell carcinoma.

Chromophobe renal cell carcinoma (chRCC) comprises about 5%-10% of all renal cancer cases, some of which are aggressive and metastatic. Mitochondria are significantly activated in chRCC, however, a risk model based on mitochondrial-related genes for chRCC has not been constructed to date. We constructed a novel mitochondrial-related risk model consisting of TIMM8A, RECQL4, MTERF1, and DUS2. Our model highlighted distinct immune infiltration patterns between the different risk groups. Moreover, the TME signature genes and immune regulatory factors were significantly associated with the risk sco

A robust machine learning approach for breast cancer subtype classification using relative gene expression order representations.

BACKGROUND AND OBJECTIVE: Breast cancer subtype classification is critical for clinical decision-making. It informs prognostic assessment and guides personalized treatment planning. Machine learning has been widely applied to develop subtype classifiers based on gene expression profiles due to its ability to capture complex molecular patterns. However, technical variation in gene expression data presents a major challenge in building classifiers that maintain robust and generalizable performance across different platforms and patient cohorts. METHODS: We propose a robust machine learning appr

The Evolving Clinical Utility of Gene Expression Profiling in Cutaneous Melanoma.

Cutaneous melanoma risk assessment relies on clinicopathologic staging, which incompletely captures individual risk of nodal involvement, recurrence, and melanoma-specific mortality. Gene expression profiling (GEP) assays have been proposed to refine prognostication by measuring multigene transcriptional signatures from primary tumors. Here, we review the development, validation evidence, and limitations of the 2 most studied GEP tests for primary melanoma, and we evaluate their potential clinical utility amid rapidly evolving treatment paradigms. We highlight key knowledge gaps that should be

Construction and validation of a prognostic model for colorectal cancer based on bioinformatics and basement membrane-related genes.

OBJECTIVES: Basement membrane-related genes (BMRGs) play a crucial function in the progression of various malignancies. This study aimed to explore the relationship between BMRGs and colon cancer. METHODS: Data from Colorectal Cancer (CRC) were extracted from the Xena and GEO databases, with 224 BMRGs identified from CRC sequencing data. A single-cell data set (GSE132465) was analyzed to compute BM scores, followed by correlation analysis. Differentially expressed genes (DEGs) were derived from the TCGA-COAD colon cancer data set. Prognosis-associated characteristic genes were identified usin

Establishing molecular biomarkers for efficient demarcation of tumor and non-tumor tissue in oral squamous cell carcinoma.

Oral squamous cell carcinoma (OSCC), which accounts for 90% of head and neck cancers (HNSC), is a prevalent cancer, especially in India, where it ranks among the top three cancers. Despite treatment advancements, OSCC incidence is rising, and recurrence remains a major concern. To improve patient prognosis, effective biomarkers for tumor demarcation are crucial. RNA isolation, library preparation, and RNA sequencing were performed on tumor and adjacent normal oral tissue samples. Transcriptomic analysis identified differentially expressed genes (DEGs) between tumor and normal tissues, which ma

Distinctive chromosomal, mutational and transcriptional profiling in colon versus rectal cancers.

BACKGROUND: Colorectal cancer (CRC) encompasses tumors arising in the colon (CC) and rectum (RC), often treated as a single disease despite emerging evidence of biological divergence. Understanding the molecular differences between CC and RC is critical for improving diagnosis, prognosis, and therapeutic strategies. METHODS: We performed an integrated genomic and transcriptomic analysis of CC and RC data from The Cancer Genome Atlas (TCGA) to investigate their degree of similarity and observed that these tumors present distinct molecular profiles, which suggest an evolution through divergent

In silico drug sensitivity predicts subgroup-specific therapeutics in medulloblastoma patients.

Medulloblastoma is the most common malignant pediatric brain tumor. Survival rates vary widely between subgroups, with an average overall survival of 70%. Recurrent medulloblastoma is highly aggressive, treatment-resistant, and usually fatal. In addition, current treatments are highly toxic to the developing brain and surviving patients suffer from lifelong side effects. Therefore, novel therapeutic options are urgently needed. To inform risk-based, personalized therapy, we developed a novel platform called DrugSeq, which allows predictions of drug sensitivities in patients across medulloblast

MicroRNA signatures of cancer risk in kidney transplant patients: insights from the COMETA study.

BACKGROUND: Post-transplant malignancies are one of the leading causes of morbidity, mortality and graft failure in kidney transplant recipients (KTRs). While viral infections and immunosuppressive drugs have historically been considered primary causes, the mechanisms underlying post-transplant cancer occurrence remain incompletely understood. Furthermore, predictive cancer biomarkers have yet to be identified in KTRs. METHODS: COMETA study is an observational study involving 138 KTRs, and it aims to elucidate the interplay between the immune system and cancer by integrating comprehensive cli

Overexpression of CCK Neuropeptide in brain is linked to ZBTB20 mutations: potential diagnostic relevance in glioblastoma.

Glioblastoma (GBM), the most malignant central nervous system cancer, has a median survival rate of 14–16 months. GBM patients have a poor prognosis despite rigorous multi-modal treatments like surgical resection, chemotherapy, and radiation. A systematic bioinformatics analysis of GXA gene expression datasets showed thirty-three overexpressed genes in GBM that were enriched in neuroactive ligand receptor interaction. Subsequently, bulk brain tissue gene expression profiling showed high to moderate expression of CCK, VGF, APLN, CNR1, GRIA4, and PDYN in the cortex, frontal cortex-BA9, BA24 regi

Single-cell transcriptomics profiling reveals cellular origins and molecular drivers underlying melanoma brain metastasis.

Melanoma brain metastasis (MBM) remains lethal with limited treatment efficacy. Meanwhile, the cellular origins and drivers of brain metastasis from melanoma have yet to be defined. Through integrated single-cell/single-nucleus RNA sequencing of 26 melanoma samples, we identified a pre-brain-metastatic tumor subpopulation (MBMATCs, MBM-associated tumor cells) within a conserved malignant cell trajectory (Mela3). MBMATCs exhibited activated pro-metastatic pathways and upregulated neural/adhesion genes (NRG3, NCAM1), suggesting a cellular origin for brain tropism. MBM ecosystems showed T cell ex

A disulfidptosis-related gene signature predicts prognosis and immune-metabolic landscape in multiple myeloma.

Disulfidptosis is a newly recognized cell death induced by disulphide stress under glucose deprivation. However, its clinical implications in multiple myeloma (MM) remain largely unexplored. We identified disulfidptosis-related genes via co-expression analysis and developed a risk signature through univariate Cox, least absolute shrinkage and selection operator (LASSO) regression and multivariate Cox regression analyses. The model was internally and externally validated for overall survival prediction. Downstream analyses included functional enrichment, tumour mutation burden (TMB), tumour mic

Goistrat: gene-of-interest-based sample stratification for the evaluation of functional differences.

PURPOSE: Understanding the impact of gene expression in pathological processes, such as carcinogenesis, is crucial for understanding the biology of cancer and advancing personalised medicine. Yet, current methods lack biologically-informed-omics approaches to stratify cancer patients effectively, limiting our ability to dissect the underlying molecular mechanisms. RESULTS: To address this gap, we present a novel workflow for the stratification and further analysis of multi-omics samples with matched RNA-Seq data that relies on MSigDB curated gene sets, graph machine learning and ensemble clus

ADME related patterns to predict the prognosis and immune therapy of colon cancer patients.

Genes involved in absorption, distribution, metabolism, and excretion (ADME) regulate drug pharmacokinetics, yet their prognostic value in colorectal cancer (CRC) remains underexplored. This study develops an ADME-related prognostic index for colorectal adenocarcinoma (COAD). Gene expression and clinical data from 430 COAD patients in The Cancer Genome Atlas (TCGA) were analyzed to identify differentially expressed ADME genes. Functional enrichment analysis, immune cell infiltration profiling, immunotherapy response prediction, and mutation burden comparison were performed between high-risk (H

Transcriptomic Alterations of Canine Histiocytic Sarcoma Cells in Response to Different Stressors.

Canine histiocytic sarcoma (HS) is a rare tumor with a poor prognosis. Rapid tumor growth often causes central hypoxia and starvation, impacting tumor progression. In the present study, HS cells were cultured under hypoxia and starvation for 1 and 3 days, simulating intermediate and central tumor zones, respectively. Cells were counted at each time point, followed by RNAseq analysis. Only hypoxia significantly reduced the cell number (p < 0.05). Short-term hypoxia altered 1645 differentially expressed genes (DEGs). Upregulated genes belonged to vasculature development, and downregulated genes

Spatial transcriptomics of retinoblastoma: a visual window on intra-patient heterogeneity.

BACKGROUND: Retinoblastoma is the most common intraocular malignant tumor in childhood. Although current treatments offer a high survival rate, treatment toxicity, tumor relapse, and treatment resistance require a deeper understanding of the disease mechanisms to develop adapted therapies. Microscopically, this tumor is characterized by different states of differentiation and proliferation, ranging from poorly differentiated to well-differentiated retinoblastoma. Retinocytoma, on the other hand, is a benign non-proliferative tumor. Recent next-generation multi-omics analyses classified retinob

Spatial Multiomics Reveals Intratumoral Immune Heterogeneity with Distinct Cytokine Networks in Lung Cancer Brain Metastases.

UNLABELLED: The tumor microenvironment of brain metastases has become a focus in the development of immunotherapeutic drugs. However, countless patients with brain metastasis have not experienced clinical benefit. Thus, understanding the immune cell composition within brain metastases and how immune cells interact with each other and other microenvironmental cell types may be critical for optimizing immunotherapy. We applied spatial whole-transcriptomic profiling with extensive multiregional sampling (19-30 regions per sample) and multiplex IHC on formalin-fixed, paraffin-embedded lung cancer
