Genome-wide and transcriptome-wide association studies of mammographic density phenotypes reveal novel loci.

BACKGROUND: Mammographic density (MD) phenotypes, including percent density (PMD), area of dense tissue (DA), and area of non-dense tissue (NDA), are associated with breast cancer risk. Twin studies suggest that MD phenotypes are highly heritable. However, only a small proportion of their variance is explained by identified genetic variants. METHODS: We conducted a genome-wide association study, as well as a transcriptome-wide association study (TWAS), of age- and BMI-adjusted DA, NDA, and PMD in up to 27,900 European-ancestry women from the MODE/BCAC consortia. RESULTS: We identified 28 gen…

Genome-wide association studies of Down syndrome associated congenital heart defects.

Congenital heart defects (CHDs) are the most common structural birth defect and are present in 40-50% of children born with Down syndrome (DS). To characterize the genetic architecture of DS-associated CHD, we sequenced genomes of a multiethnic group of children with DS and a CHD (n=886: atrioventricular septal defects (AVSD), n=438; atrial septal defects (ASD), n=122; ventricular septal defects (VSD), n=170; other types of CHD, n=156) and DS with a structurally normal heart (DS+NH, n=572). We performed four GWAS for common variants (MAF>0.05) comparing DS with CHD, stratified by CHD-subtype,

Testing for association in case-control genome-wide association studies with shared controls.

The statistical analysis of genome-wide association studies (GWASs) with multiple diseases and shared controls (SCs) is discussed. The usual method for analyzing data from these studies is to compare each individual disease with either the SCs or the pooled controls which include other diseases. We observed that applying individual association tests can be problematic because these tests may suffer from power loss in detecting significant associations between diseases and single-nucleotide polymorphism or copy number variant. We propose here a two-stage procedure wherein we first apply an over

Maternal and offspring genome-wide association study of C-reactive protein reveals limited polygenic association with gestational diabetes mellitus.

BACKGROUND: C-reactive protein (CRP) is a well-established biomarker of systemic inflammation. In pregnancy, several studies show association of elevated CRP with gestational diabetes mellitus (GDM). However, the genetic contributions of CRP levels during early pregnancy and their potential association with GDM remain largely understudied. METHODS: We conducted maternal and offspring genome-wide association studies (GWAS) of first-trimester CRP levels in the Nulliparous Pregnancy Outcomes Study: Monitoring Mothers-to-Be (nuMoM2b) cohort. Genetic correlation between CRP and GDM was assessed us

Genome-Wide Association Study of HIV-Related Lipoatrophy in Thai Patients: Association of a DLGAP1 Polymorphism with Fat Loss.

HIV-related lipoatrophy (LA) is a major adverse drug effect among HIV patients receiving the antiretroviral drug stavudine (d4T) in Southeast Asia. Although the development of LA could be observed in almost all HIV patients administered d4T for extended periods, there is considerable variation in the duration required to develop LA within this patient population. This study aimed to identify host genetic polymorphisms affecting the rate of LA onset in Thai HIV patients. We performed a genome-wide association study of HIV-related LA among patients at the Bamrasnaradura Infectious Diseases Insti…

Genome-wide association study of facial emotion recognition in children and association with polygenic risk for mental health disorders.

Emotion recognition is disrupted in many mental health disorders, which may reflect shared genetic aetiology between this trait and these disorders. We explored genetic influences on emotion recognition and the relationship between these influences and mental health phenotypes. Eight-year-old participants (n = 4,097) from the Avon Longitudinal Study of Parents and Children (ALSPAC) completed the Diagnostic Analysis of Non-Verbal Accuracy (DANVA) faces test. Genome-wide genotype data was available from the Illumina HumanHap550 Quad microarray. Genome-wide association studies were performed to a

Genome-wide association studies reveal genomic regions for kernel-related traits in durum wheat.

Kernel size and shape-related traits affect grain yield and semolina milling potential, both of which are important targets of durum wheat improvement programs. However, the genetic basis of these traits in durum wheat are largely unknown. In this study, we examined the genetic bases of kernel size and shape-related traits in a diverse panel of 170 genotypes, comprised mostly of Argentinian cultivars. Genotypes were characterized phenotypically in four field experiments in Argentina and genotypically using the 35K Axiom Wheat Breeder SNP Array. High phenotypic variability and heritability valu

A joint genome-wide association study reveals candidate genes associated with egg production traits in chickens.

Egg production traits represent key economic determinants in the poultry industry, and unravelling their genetic architecture is essential for implementing genomic breeding in laying hens. Here, we performed a joint genome-wide association study (GWAS) with whole-genome sequencing data from 975 chickens (490 indigenous Jianghan chickens and 485 Rhode Island Red layers) to characterise the genetic basis of nine egg production traits: age at first egg (AFE), body weight at first egg (WFE), stage-specific egg number (EN) across the laying cycle, and maximum consecutive egg-laying days (MCD). Popu…

Late blight resistance of Julius Kühn Institute pre-breeding potato clones: a genome-wide association study.

BACKGROUND: Late blight caused by Phytophthora infestans remains one of the most devastating diseases in potato cultivation, and durable resistance requires the combination of multiple resistance loci. The Julius Kühn Institute (JKI) has maintained a late blight resistance breeding program for more than 60 years and has developed extensive pre-breeding material with largely unknown resistance genetics. To characterize the genetic basis of this resistance, field trials were conducted over three years with 200 genotypes, including pre-breeding clones and cultivars. Genotypes were inoculated with

Genome-wide association study identifies toll-like receptor four protein-mediated metabolic remodelling affecting gout pathogenesis.

BACKGROUND: Obesity is a major risk factor for gout, but the biological mechanisms linking adiposity to crystal-driven inflammation remain largely unknown. Identifying genetic mediators of this relationship is crucial for developing targeted therapies. METHODS: We conducted an integrative multi-omics study anchored by observational analysis of 9,700 adults from the National Health and Nutrition Examination Survey and focused on genetic causal inference using two-sample Mendelian randomisation (MR) with summary-level genome-wide association data, followed by systematic screening of druggable g

Long non-coding RNA PWRN4 associated with post-SVR hepatocellular carcinoma: a genome-wide association study.

A subset of patients still develops hepatocellular carcinoma (HCC) even after eradication of the hepatitis-C virus (HCV) by anti-HCV treatment. We conducted a genome-wide association study (GWAS) to identify host genetic factors associated with HCC development following HCV eradication in Japan. In this GWAS (n = 517), the discovery cohort included 118 patients without HCC and 67 who developed HCC following HCV eradication with interferon-based therapy. A genome-wide scan for HCC-associated variants was conducted. An independent cohort of 274 patients without HCC and 58 patients with post-erad…

Genome-wide association study of post COVID-19 syndrome in a population-based cohort in Germany.

If health impairments due to coronavirus disease 2019 (COVID-19) persist for 12 weeks or longer, patients are diagnosed with Post-COVID Syndrome (PCS), or Long-COVID. Although the COVID-19 pandemic has largely subsided in 2024, PCS is still a major health burden worldwide, and identifying potential genetic modifiers of PCS remains of great clinical and scientific interest. We therefore performed a case-control type genome-wide association study (GWAS) of three recently developed PCS (severity) scores in 2,247 participants of COVIDOM, a prospective, multi-centre, population-based cohort study o…
