The fermentation of coffee has long been regarded principally as a practical step for mucilage removal, and microorganisms have frequently been described as auxiliary participants rather than central drivers of flavor development. This standpoint is increasingly difficult to maintain. Evidence from multi-omics studies and research on microbial interactions indicates that fermenting microbial communities are involved not only in substrate decomposition and basic metabolic conversion but also in the formation of flavor-active compounds and their precursors through cross-feeding, metabolic divisi

Capsule-based fecal microbiota transplantation (cFMT) has emerged as a vital tool for modulating gut dysbiosis for therapeutic intervention. This noninvasive alternative to traditional FMT avoids procedural invasiveness while offering logistical advantages in terms of storage, administration, and patient compliance. This review evaluates cFMT as a transformative approach across diverse diseases. Notably, cFMT demonstrates robust efficacy in restoring the microbial balance in Clostridioides difficile infection (CDI), inflammatory bowel disease (IBD), and multidrug-resistant infections, with out

Regulatory T cells (Tregs) maintain intestinal immune homeostasis, but their therapeutic potential is constrained by a fundamental paradox: the same plasticity that enables tissue repair renders FOXP3 vulnerable to degradation in chronic inflammation. Mechanistically, microbial metabolites (short-chain fatty acids, bile acids) and retinoic acid stabilize FOXP3 and induce RORγt⁺/GATA3⁺ Treg specialization. In contrast, inflammatory cytokines and succinate accumulation drive ER stress and post-translational FOXP3 degradation, leading to lineage instability in inflammatory bowel disease, colorect

INTRODUCTION: Litchi fruit vinegar-like beverages (LVBs) are notable processed products derived from litchi fruit, yet few studies have focused on the systematic characterization of microbial and metabolic dynamics during their natural fermentation process.
METHODS: This work employed a comprehensive methodology integrating metagenomics and untargeted metabolomics based on UHPLC-MS/MS (Orbitrap Q Exactive HF-X) to elucidate the dynamic profiles of the microbial community and non-volatile metabolites, as well as their interrelations, across the various spontaneous fermentation stages of LVBs.

Integrating multi-walled carbon nanotubes (MWCNTs) into anaerobic ammonium oxidation (anammox) systems offers a promising nitrogen removal strategy, yet the balance between conductive stimulation and nanotoxicity remains poorly understood. This study elucidated the dose-dependent mechanisms of MWCNTs on anammox consortia. A distinct biphasic response was observed: low doses (optimal 30 mg·L-1) enhanced specific anammox activity by 18.82 ± 1.73% (p < 0.001), whereas high doses (≥ 100 mg·L-1) caused severe inhibition. Mechanistically, 30 mg·L-1 MWCNTs stimulated EPS to physically intercept nanop

Living systems organize electron flow through continuous, spatially and energetically structured redox networks, whereas most synthetic light-driven bioelectronic platforms rely on abiotic materials to generate and inject electrons into cells, limiting selective coupling between living partners. Here, we report programmable living electronic interfaces that enable direct, light-driven interspecies electron transfer (IET) between two living microorganisms. A conformal poly(3,4-ethylenedioxythiophene) network integrated into the envelope of Synechococcus elongatus intercepts and relays photosynt

The World’s major abiotic stress is salinity stress, which affects over 833 million hectares of agricultural lands and risks food security by reducing crop yields and interfering with plant physiological systems. It has been predicted that salinity stress will affect about 50% of crops by 2050. Through a variety of molecular mechanisms, PGPR (plant growth-promoting rhizobacteria) have evolved as bioinoculants that enhance plant tolerance to salinity stress. Bacterial molecular mechanisms include the biosynthesis of suitable key osmolytes, ion transporters, modulation of hormones via ACC deamin

Reducing anthropogenic nitrous oxide emissions from agricultural lands is critical to combating climate change. Nitrification inhibitors and synthetic microbial consortia have already demonstrated potential in decreasing soil nitrification-derived nitrous oxide emissions. However, targeted interventions addressing denitrification sources while balancing agricultural sustainability remain challenging. Here, we identify triazole compounds as cytochrome P450 inhibitors capable of reducing soil denitrification-derived nitrous oxide emissions by 85-100% in laboratory settings. Extending our finding

Polyethylene (PE) remains environmentally persistent due to its inert backbone and high molecular weight, with biodegradation hindered by low efficiency and unclear community-level mechanisms. In this study, we reconstructed a synthetic consortium, Z123, comprising Nitratireductor sp. Z-1 and Gordonia spp. Z-2 and Z-3 isolated from a consistent enrichment system. Z123 achieved 9.98% weight loss and 50.88% molecular weight reduction within 30 days, outperforming most consortia degrading pristine low-density polyethylene (LDPE). Integrated genomic and proteomic analyses suggested functional diff

Sichuan Shai vinegar (SSV) is a traditional fermented product with complex microbial ecology. This study elucidated the functional division of labor within the yeast microbiota during the early stage (days 1-5) of solid-state fermentation in SSV. Investigating of four key yeast strains (Saccharomyces cerevisiae, Pichia kudriavzevii, Kazachstania humilis, and Brettanomyces bruxellensis) via co-culturing, metabolomics, and simulated fermentation revealed distinct roles: Pichia kudriavzevii dominated ester synthesis, Brettanomyces bruxellensis primarily produced characteristic flavor compounds (e

This study aimed to determine key factors for enriching methylotrophic populations for single-cell protein (SCP) production and to determine the predominant active methylotrophs. Microbial populations from rice paddy soils and roots, hotspots for CH4 oxidation, underwent serial incubation by feeding CH4 and O2. The protein content was primarily influenced by the incubation stage, with a lesser effect from the rice plant roots as an inoculum source, reaching a maximum of 20 % in biomass dominated by Methylomonadaceae and Methylophilaceae. While Methylomonadaceae as CH4 oxidizers exhibited lower

Mangrove forests have high ecological, social and economic values, but due to environmental changes and human activities, natural mangrove forests have experienced serious degradations and reductions in distribution area worldwide. In the coastal zones of southern China, an introduced mangrove species, Sonneratia apetala, has been extensively used for mangrove restoration because of its rapid growth and strong environmental adaptability. However, little is known about how soil microorganisms vary with the restoration stages of the afforested mangrove forests. Here, we examined the changes in s

Human-associated microorganisms have the potential to biosynthesize numerous secondary metabolites that may mediate important host-microbe and microbe-microbe interactions. However, there is currently a limited understanding of microbiome-derived natural products. A variety of complementary discovery approaches have begun to illuminate this microbial "dark matter," which will in turn allow detailed mechanistic studies of the effects of these molecules on microbiome and host. Herein, we review recent efforts to uncover microbiome-derived natural products, describe the key approaches that were u

Recent studies have shown Hg methylation in mangrove sediments, however, little is known about the different microorganism consortia involved. We investigated the participation of prokaryotes in general, iron-reducing bacteria-IRB, sulfate-reducing bacteria-SRB, methanogens and fungi in Hg methylation and sulfate reduction rates (SRR) in mangrove sediments using iron amendments for IRB and specific inhibitors for the other microorganisms. Sediment samples were collected from two mangrove zones, tidal flat and mangrove forest (named root sediments). Samples were incubated with 203Hg or 35SO42-

An industrial complex in Wonju, contaminated with trichloroethene (TCE), was one of the most problematic sites in Korea. Despite repeated remedial trials for decades, chlorinated ethenes remained as sources of down-gradient groundwater contamination. Recent efforts were being made to remove the contaminants of the area, but knowledge of the indigenous microbial communities and their dechlorination abilities were unknown. Thus, the objectives of the present study were (i) to evaluate the dechlorination abilities of indigenous microbes at the contaminated site, (ii) to characterize which microbe

To characterize the microbial community of the coking wastewater (CWW) treatment system and to study the effects of CWW characteristics and operational parameters on microbial communities, active sludge samples were collected from a full-scale CWW treatment plant using three-phase fluidized bed biological reactors. High-throughput MiSeq sequencing was used to examine the 16S rRNA genes of microbiology, revealing a distinct microbial composition among the active sludge samples of three sequential bioreactors. Pseudomonas, Comamonas, and Thiobacillus-related sequences dominated in the anaerobic

Chloroform (CF) is a widespread groundwater contaminant not susceptible to aerobic degradation. Under anoxic conditions, CF can undergo abiotic and cometabolic transformation but detoxification is generally not achieved. The recent discovery of distinct Dehalobacter strains that respire CF to dichloromethane (DCM) and ferment DCM to nonchlorinated products promises that bioremediation of CF plumes is feasible. To track both strains, 16S rRNA gene-based qPCR assays specific for either Dehalobacter strain were designed and validated. A laboratory treatability study explored the value of bioaugme

Climate-induced warming of the Arctic tundra is expected to increase nutrient availability to soil microbes, which in turn may accelerate soil organic matter (SOM) decomposition. We increased nutrient availability via fertilization to investigate the microbial response via soil enzyme activities. Specifically, we measured potential activities of seven enzymes at four temperatures in three soil profiles (organic, organic/mineral interface, and mineral) from untreated native soils and from soils which had been fertilized with nitrogen (N) and phosphorus (P) since 1989 (23 years) and 2006 (six ye

Sulfate-reducing microorganisms (SRM) have been thought to play a key role in mercury (Hg) methylation in anoxic environments. The current study examined the linkage between SRM abundance and diversity and contents of methylmercury (MeHg) in paddy soils collected from a historical Hg mining area in China. Soil profile samples were collected from four sites over a distance gradient downstream the Hg mining operation. Results showed that MeHg content in the soil of each site significantly decreased with the extending distance away from Hg mine. Soil MeHg content was correlated positively with ab

Ultralow sulfur diesel (ULSD) fuel has been integrated into the worldwide fuel infrastructure to help meet a variety of environmental regulations. However, desulfurization alters the properties of diesel fuel in ways that could potentially impact its biological stability. Fuel desulfurization might predispose ULSD to biodeterioration relative to sulfur-rich fuels and in marine systems accelerate rates of sulfate reduction, sulfide production, and carbon steel biocorrosion. To test such prospects, an inoculum from a seawater-compensated ballast tank was amended with fuel from the same ship or w
