A network of core and subtype-specific gene expression programs in myositis.

Myositis comprises a heterogeneous group of skeletal muscle disorders which converge on chronic muscle inflammation and weakness. Our understanding of myositis pathogenesis is limited, and many myositis patients lack effective therapies. Using muscle biopsy transcriptome profiles from 119 myositis patients (spanning major clinical and serological disease subtypes) and 20 normal controls, we generated a co-expression network of 8101 dynamically regulated transcripts. This network organized the myositis transcriptome into a map of gene expression modules representing interrelated biological proc

Super-enhancer-associated long noncoding RNA lnc-SPI1U mediates SPI1 feedback regulation by interacting with HNRNPH1 and HNRNPF.

Long noncoding RNAs (lncRNAs) have been extensively studied for their regulatory roles in gene expression; however, relatively little is known about those specifically associated with super-enhancers (SEs)-genomic elements crucial for maintaining cell identity and function. This study profiles acute promyelocytic leukemia (APL)-specific SE-associated lncRNAs (SE-lncRNAs) using H3K27ac ChIP-seq and RNA-seq data from TCGA and Beat AML cohorts, identifying 44 SE-lncRNAs potentially involved in APL pathogenesis. Among these, we characterized a novel SE-lncRNA, RP11-750H9.5, located upstream of the

MED15-TFE3 rearranged renal cell carcinoma: a subtype of TFE3-rearranged renal cell carcinoma with unique clinicopathologic features and better prognosis.

BACKGROUND: MED15-TFE3 rearranged renal cell carcinoma (MED15-TFE3 rRCC) is a rare subtype of TFE3-rearranged renal cell carcinoma (TFE3 rRCC). To date, only 47 cases of MED15-TFE3 rRCC (including 2 cases from our institution) have been reported worldwide. METHODS: Using immunohistochemistry (IHC), fluorescence in situ hybridization (FISH), and RNA sequencing, we aimed to identify whether TFE3 rRCC patients at our institution harbor the MED15-TFE3 gene fusion. We will perform a statistical analysis of the pathological features, imaging findings, and clinical outcomes of all published cases of

Regulatory Role of RNA Chaperone TDP-43 for RNA Misfolding and Repeat-Associated Translation in SCA31.

Microsatellite expansion disorders are pathologically characterized by RNA foci formation and repeat-associated non-AUG (RAN) translation. However, their underlying pathomechanisms and regulation of RAN translation remain unknown. We report that expression of expanded UGGAA (UGGAAexp) repeats, responsible for spinocerebellar ataxia type 31 (SCA31) in Drosophila, causes neurodegeneration accompanied by accumulation of UGGAAexp RNA foci and translation of repeat-associated pentapeptide repeat (PPR) proteins, consistent with observations in SCA31 patient brains. We revealed that motor-neuron dise

Non-canonical mTORC1-TFEB activation promotes hepatocyte plasticity and high-grade malignancy in hepatocellular carcinoma.

Hepatocellular carcinoma (HCC) is heterogeneous, and hepatocyte plasticity is linked to poorer patient outcomes. A subset of human HCC harboring Tuberous Sclerosis Complex 1 (TSC1) mutations exhibits more aggressive behavior. TFEB is a master regulator of lysosomal biogenesis and cell fate. We analyzed human normal and HCC tissue arrays for TFEB and CK19 expression, as well as bulk and single-cell RNA-seq datasets from mouse and human HCC, to define TFEB-associated transcriptional programs. We performed biochemical, histological, metabolomic, and transcriptomic analyses in liver-specific Tsc1

A Brownian dynamics study of liquid-liquid phase separation in multiscale chromatin networks.

In living cells, proteins involved in specialized biochemical functions are often spatially organized within biomolecular condensates. Increasing evidence suggests that some of these condensates, including DNA repair condensates, emerge through liquid-liquid phase separation (LLPS). In the nucleus, however, condensates form within a highly heterogeneous environment composed of chromatin fibers, RNA, and additional protein scaffolds such as PAR chains, all of which may interact with phase-separating proteins. Moreover, condensate formation is frequently associated with specific chromatin confor

Ultrastructural and quantitative dynamics of the granulosa of ovarian follicles of the lizard Gerrhonotus coeruleus (family Anguidae).

The progression of ovarian follicular development in the Northern Alligator Lizard has been documented ultrastructurally and by enumeration of cells, with a focus on changes in the granulosa component of the follicle. The pattern of cellular differentiation of the granulosa entails, as in other lizards, the transformation of a simple, cuboidal epithelium in small follicles into a complex layer consisting of three types of cells. Marked differences in size and ultrastructure of the cell types indicate different functional states: the smallest cells are little differentiated and serve primarily

Molecular and spatial transcriptomic classification of midbrain dopamine neurons and their alterations in a LRRK2G2019S model of Parkinson's disease.

Several studies have revealed that midbrain dopamine (DA) neurons, even within a single neuroanatomical area, display heterogeneous properties. In parallel, studies using singlecell profiling techniques have begun to cluster DA neurons into subtypes based on their molecular signatures. Recent work has shown that molecularly defined DA subtypes within the substantia nigra (SNc) display distinctive anatomic and functional properties, and differential vulnerability in Parkinson's disease (PD). Based on these provocative results, a granular understanding of these putative subtypes and their altera

The Arg99Gln Substitution in HNRNPC Is Associated with a Distinctive Clinical Phenotype Characterized by Facial Dysmorphism and Ocular and Cochlear Anomalies.

Background/Objectives: Heterozygous variants in the heterogeneous nuclear ribonucleoprotein C gene (HNRNPC) have recently been reported to cause intellectual developmental disorder-74 (MRD74), a neurodevelopmental disorder with no recurrent diagnostic handles. Affected individuals show variable, non-specific, and subtle dysmorphic features. The degree of developmental delay (DD)/intellectual disability (ID) is also wide, ranging from mild to severe. The mutational spectrum is relatively broad with exon deletions and splice site and frameshift variants distributed along the entire length of the

Integrated proteomics and transcriptomics analysis reveals insights into differences in premature mortality associated with disparate pathogenic RBM20 variants.

Variants in RNA binding motif protein 20 (RBM20) are causative in a severe form of dilated cardiomyopathy referred to as RBM20 cardiomyopathy, yet the mechanisms are unclear. Moreover, the reason(s) for phenotypic heterogeneity in carriers with different pathogenic variants are similarly opaque. To gain insight, we carried out multi-omics analysis, including the first analysis of gene expression changes at the protein level, of mice carrying two different pathogenic variants in the RBM20 nuclear localization signal (NLS). Direct comparison of the phenotypes confirmed greater premature morality

RNA-editing enzyme ADAR1 attenuates rheumatoid arthritis via regulating fibroblast-like synoviocytes-derived exosomal circFTO.

Rheumatoid arthritis (RA) is a chronic debilitating autoimmune disorder and a predominant cause of potentially treatable functional disability. Adenosine deaminase acting on RNA 1 (ADAR1), as an RNA-editing enzyme, can regulate circular RNAs (circRNAs) and fibroblast-like synoviocytes (FLSs)-derived exosomal circFTO has been proposed as a contributor to RA. This study was dedicated to elaborate the role of ADAR1 in RA and the association between ADAR1 and circFTO. RT-qPCR examined circFTO, fat mass and obesity-associated protein (FTO), DExH-box helicase 9 (DHX9), ADAR1 and Quaking (QKI) expres

The RNA binding protein hnRNP A/B controls exosomal miR-27a-5p loading during Salmonella infection.

Salmonella infections cause significant economic losses in poultry and livestock production. Salmonella infection reprograms the proteomic and miRNA profiles of intestinal macrophage-derived exosomes, which subsequently modulates the inflammatory responses of surrounding recipient cells. However, the mechanisms underlying the selective packaging of specific miRNAs into exosomes during inflammation are still incompletely understood. In this study, we employed Tandem Mass Tag (TMT)-based quantitative proteomics to analyze exosomes derived from macrophages following Salmonella infection versus un

Frontotemporal lobar degeneration: Pathogenesis, pathology and pathways to phenotype.

Frontotemporal Lobar Degeneration (FTLD) is a clinically, pathologically and genetically heterogeneous group of disorders that affect principally the frontal and temporal lobes of the brain. There are three major associated clinical syndromes, behavioral variant frontotemporal dementia (bvFTD), semantic dementia (SD) and progressive non-fluent aphasia (PNFA); three principal histologies, involving tau, TDP-43 and FUS proteins; and mutations in three major genes, MAPT, GRN and C9orf72, along with several other less common gene mutations. All three clinical syndromes can exist separately or in c

PTB and TIAR binding to insulin mRNA 3'- and 5'UTRs; implications for insulin biosynthesis and messenger stability.

OBJECTIVES: Insulin expression is highly controlled on the posttranscriptional level. The RNA binding proteins (RBPs) responsible for this result are still largely unknown. METHODS AND RESULTS: To identify RBPs that bind to insulin mRNA we performed mass spectrometry analysis on proteins that bound synthetic oligonucloetides mimicing the 5'- and the 3'-untranslated regions (UTRs) of rat and human insulin mRNA in vitro. We observed that the RBPs heterogeneous nuclear ribonucleoprotein (hnRNP) U, polypyrimidine tract binding protein (PTB), hnRNP L and T-cell restricted intracellular antigen 1-r

VIRMA-mediated SHQ1 m6A modification enhances liver regeneration through an HNRNPA2B1-dependent mechanism.

N6-Methyladenosine (m6A) modification is a crucial post-transcriptional regulatory mechanism and the most abundant and highly conserved RNA epigenetic modification in eukaryotes. Previous studies have indicated the involvement of m6A modification in various tissue regeneration processes, including liver regeneration. Vir-like m6A methyltransferase associated protein (VIRMA) is an m6A methyltransferase with robust methylation capability. However, its role in liver regeneration remains poorly understood. In this study, we generated liver-specific Virma knockout mice using the Cre-loxP system and

Circular RNA MCM3 recruits USP49 to stabilize PTBP1 and promote cisplatin resistance in cervical squamous cell carcinoma.

Circular RNA MCM3 is upregulated in platinum-resistant cervical squamous cell carcinoma (CSCC) and is associated with poor patient prognosis. However, its role in chemoresistance and the underlying mechanism remain undefined. Here, we demonstrate that circMCM3 drives cisplatin resistance both in vitro and in vivo by enhancing cell proliferation, inhibiting apoptosis and reducing DNA damage. Mechanistically, circMCM3 recruits the deubiquitinase USP49 to stabilize PTBP1, which binds to and stabilizes CCND1 mRNA, thereby facilitating cell cycle transition and reducing DNA damage. Notably, knockdo

The splicing factor PTBP1 interacts with RUNX1 and is required for leukemia cell survival.

Runt-related Transcription Factor 1 (RUNX1) is essential for definitive hematopoiesis and is among the most frequently mutated genes in leukemia. Previous work from our lab demonstrated that Histone Deacetylase 1 (HDAC1), a known RUNX1 partner, is unexpectedly required for active transcription suggesting a non-histone role for HDAC1 in regulating components of the RUNX1 complex. Here, we use proteomics, genomics, and long-read transcriptomics to identify novel RUNX1 interacting partners and decipher their role in gene regulation and RNA splicing in leukemia cells. We demonstrate that Polypyrim

A novel protein cPFKFB4 encoded by hsa_circ_0065394 strengthens PKM2-mediated glucose metabolic reprogramming to facilitate pancreatic cancer progression under hypoxia.

BACKGROUND: Hypoxia is a hallmark of solid tumors and gives rise to the glucose metabolic reprogramming of cancers. Peptides and proteins encoded by circular RNAs (circRNAs) are identified as pivotal mediators in the malignant progression of tumors. Nonetheless, proteins encoded by hypoxia-related circRNAs in pancreatic cancer (PC) remain uncharacterized and poorly understood. METHODS: Hypoxia-responsive circRNA (hsa_circ_0065394) in PC was screened using a hypoxic culture system. The circularization mechanism of hsa_circ_0065394 was investigated by employing bioinformatics and RNA immunoprec

Rett syndrome linked to defects in forming the MeCP2/Rbfox/LASR complex in mouse models.

Rett syndrome (RTT) is a severe neurological disorder and a leading cause of intellectual disability in young females. RTT is mainly caused by mutations found in the X-linked gene encoding methyl-CpG binding protein 2 (MeCP2). Despite extensive studies, the molecular mechanism underlying RTT pathogenesis is still poorly understood. Here, we report MeCP2 as a key subunit of a higher-order multiunit protein complex Rbfox/LASR. Defective MeCP2 in RTT mouse models disrupts the assembly of the MeCP2/Rbfox/LASR complex, leading to reduced binding of Rbfox proteins to target pre-mRNAs and aberrant sp
