Deciphering smooth muscle cell heterogeneity in atherosclerotic plaques and constructing model: a multi-omics approach with focus on KLF15/IGFBP4 axis.

BACKGROUND: Ruptured atherosclerotic plaques often precipitate severe ischemic events, such as stroke and myocardial infarction. Unraveling the intricate molecular mechanisms governing vascular smooth muscle cell (VSMC) behavior in plaque stabilization remains a formidable challenge. METHODS: In this study, we leveraged single-cell and transcriptomic datasets from atherosclerotic plaques retrieved from the gene expression omnibus (GEO) database. Employing a combination of single-cell population differential analysis, weighted gene co-expression network analysis (WGCNA), and transcriptome diff

Tongmai Huazheng mixture attenuates adenomyosis by inducing ferroptosis through suppression of the JAK2/STAT3 signaling pathway.

BACKGROUND: Ferroptosis is a newly characterized iron-dependent form of regulated cell death. In adenomyosis (AM), ectopic endometrial lesions exhibit resistance to ferroptosis, which contributes to disease progression and recurrence. Tongmai Huazheng mixture (TMHZ) is a hospital-formulated traditional Chinese medicine (TCM) compound that has demonstrated clinical efficacy in the management of AM. However, the precise mechanisms by which TMHZ regulates ferroptosis in AM remain unclear. PURPOSE: The aim of this study was to determine whether TMHZ exerts its anti-AM effects by inducing ferropto

Dissecting PGE2-driven inhibition of T cell activation using single-cell multi-omic and inflammatory bowel disease genetic association analysis.

Genetic and immunologic studies implicate the interleukin (IL)-23/T helper (Th)17 pathway in inflammatory bowel disease (IBD). IL-23 and IL-1β drive human Th17 differentiation, while prostaglandin E2 (PGE2) and transforming growth factor-β (TGF-β) further modulate Th17 development and plasticity. However, how these inflammatory mediators influence human T cell regulatory programs remains incompletely understood. We used single-cell multi-omics to profile 171,829 peripheral blood T cells from 25 healthy donors in 64 samples exposed to activation stimuli, IL-1β and IL-23 alone or in combination

Multi-omic profiling reveals SMAD4 drives linoleic acid-arachidonic acid metabolism to mediate PDAC radiosensitivity via the SLC27A3/FADS2 axis.

BACKGROUND: Pancreatic ductal adenocarcinoma (PDAC) is characterized by frequent SMAD4 inactivation and extensive lipid metabolic rewiring, yet the mechanistic crosstalk between these processes remains poorly elucidated. METHODS: Multi-omic profiling involving CUT&Tag, transcriptomic, and spatial metabolomic analyses reveals a novel regulatory mechanism of arachidonic acid metabolism governed by SMAD4 that determines PDAC radioresistance. RESULTS: Spatial metabolomics revealed that SMAD4 deficiency decreases arachidonic acid metabolism in PDAC tissues. Mechanistically, SMAD4 binds to the pro

Regulatory patterns of antibody-dependent cellular phagocytosis-related genes in triple-negative breast cancer: An integrated multi-omics and single-cell analysis.

Triple-negative breast cancer (TNBC) remains a therapeutic challenge due to aggressive biology and limited targeted therapies. While antibody-dependent cellular phagocytosis (ADCP) offers potential for immune intervention, its molecular drivers and clinical implications in TNBC are poorly defined. Multi-omics analysis of TNBC specimens (TCGA, METABRIC, GEO) integrated differential expression, protein-protein interactions, single-cell RNA sequencing (scRNA-seq), and drug sensitivity profiling. Prognostic models were validated across three cohorts. We identified six core ADCP regulators (MUC1, P

Multi-omics reveals key molecular and cellular features of advanced small cell lung cancers associated with distinct therapeutic opportunities.

BACKGROUND: Small cell lung cancer (SCLC) is an aggressive disease that is often diagnosed at an advanced stage when surgery is no longer feasible. The lack of tumor tissue and rapid clinical decline of patients have hindered the feasibility of large omics studies. However, with advances in omics technologies recent studies have started to unravel the molecular heterogeneity of SCLCs. METHODS: Here, 82 fresh EBUS-TBNA aspirates underwent methylation profiling (EPIC arrays), with subsets of those subjected to whole-genome sequencing (n = 76), RNA-seq (n = 48) and blood cfDNA sequencing (n = 69

Multi-omics analysis of hepatic outcomes in T2DM-MAFLD patients treated with semaglutide: a single-centre, longitudinal, data-driven study.

BACKGROUND: Metabolic-associated fatty liver disease (MAFLD) is a leading cause of chronic liver disease and is closely linked to type 2 diabetes mellitus (T2DM). The pathogenesis of MAFLD involves complex metabolic imbalances, including impaired fatty acid β-oxidation and chronic inflammation. GLP-1 receptor agonists (GLP-1 RAs) have shown promise in improving metabolic outcomes, but their specific effects on MAFLD remain unclear. This study aims to investigate the molecular mechanisms underlying the hepatic benefits of semaglutide, a GLP-1 RA, in T2DM patients with MAFLD using serum proteomi

Multi-omics profiling reveals homologous recombination repair hyperactivation as a therapeutic vulnerability in neuroendocrine cervical carcinoma.

Neuroendocrine cervical carcinoma (NECC) is an aggressive and rare malignancy comprising 0.9-1.5% of cervical cancers. Its molecular basis remains poorly understood, limiting treatment options. A national multicenter cohort survival analysis showed that NECC patients had a 5.17-fold higher death risk than non-NECC patients and demonstrated broad chemotherapy resistance, which was further validated in both NECC cell lines and patient-derived organoids. To identify therapeutic targets, multi‑omics profiling of NECC tumors and matched normal adjacent tissues revealed pronounced DNA replication st

Integrated transcriptomic and metabolomic analyses provide mechanistic insights into the pro-proliferative role of DARS in human MPN cell models.

Previous studies have shown that DARS is highly expressed in patients with myeloproliferative neoplasms (MPN), and these patients have higher disease burdens. However, the mechanism by which DARS promotes the proliferation of MPN cells remains unclear. Here, we explored the tumor-intrinsic role of DARS in human MPN cell models and the associated molecular mechanisms using an integrated multi-omics approach. DARS depletion suppressed the proliferation of MPN cells in vitro and xenograft tumor growth in vivo, induced cell-cycle arrest, and promoted apoptosis. Metabolomic analysis identified 190

Revealing the Action Mechanism of the FOXA2-LAMC2 Axis in Driving Cisplatin Resistance of Head and Neck Squamous Cell Carcinoma via Based Multi-Omic Analysis and Experimental Validation.

Cisplatin is a key treatment for head and neck squamous cell carcinoma (HNSCC), but the development of resistance severely limits its effectiveness. The molecular determinants underlying cisplatin resistance in HNSCC remain unclear. Multiple databases were used to screen the core genes related to cisplatin resistance in HNSCC patients. Tumor tissue samples from HNSCC patients were collected and the expression of FOXA2 was verified through various pathological tests to establish the correlation between FOXA2 expression and the clinical characteristics of the patients. The in vitro and patient-d

Development and cross-validation of a novel multi-omic assay to assess locoregional recurrence risk and adjuvant therapy benefit in early-stage hormone receptor positive invasive breast cancer patients.

PURPOSE: Breast cancer management is shifting towards personalized treatment regimens, particularly for early-stage, hormone receptor positive (HR+) invasive breast cancer (IBC) patients following breast conserving surgery (BCS) where locoregional recurrence (LRR) rates are low. A critical unmet need is the development of tools that can both improve prognostic risk assessment and identify which patients are likely to benefit or not benefit from adjuvant radiation therapy (RT). Herein we developed and cross validated a novel multi-omic assay to assess LRR risk and expected RT benefit for early-
