Pan-cancer landscape of cellular senescence heterogeneity reveals associations with prognosis and therapy response.

Cellular senescence (CS) plays an important role in cancer development and treatment. However, the heterogeneity of CS among different types of cancer and its impacts on patient prognosis and therapy response remain to be fully elucidated. This study performed a comprehensive pan-cancer analysis on the CS landscape of 33 cancer types and 29 normal tissues. The molecular subgroups of CS were identified based on the expression of CS-related genes. Multi-platform data including prognosis, microbiota, immune microenvironment, multi-omics, and drug sensitivity were used to investigate the associati

Machine learning and multi-omics integration reveal TRPV2 as a central regulator in bicuspid aortic valve calcification.

BACKGROUND: Bicuspid aortic valve (BAV), the most common congenital heart defect, is strongly predisposed to early calcification, yet the molecular drivers remain poorly defined. This study aims to identify the functional role of transient receptor potential vanilloid 2 (TRPV2) in valve interstitial cell (VIC) calcification and to explore its upstream and downstream regulatory network. METHODS: Transcriptomic data from calcified BAV tissues (GSE83453, n = 18) were analyzed using gene set variation analysis, weighted gene co-expression network analysis, and multiple machine learning algorithms

Single-cell CAR T atlas reveals type 2 function in 8-year leukaemia remission.

Despite a high response rate in chimeric antigen receptor (CAR) T cell therapy for acute lymphocytic leukaemia (ALL)1-3, approximately 50% of patients relapse within the first year4-6, representing an urgent question to address in the next stage of cellular immunotherapy. Here, to investigate the molecular determinants of ultralong CAR T cell persistence, we obtained a single-cell multi-omics atlas from 695,819 pre-infusion CAR T cells at the basal level or after CAR-specific stimulation from 82 paediatric patients with ALL enrolled in the first two CAR T ALL clinical trials and 6 healthy dono

Multi-Omics and Machine Learning-Uncovered FLT1-Mediated Epithelial-Endothelial Crosstalk in Cellular Senescence Driving Clear Cell Renal Cell Carcinoma Malignancy.

Clear cell renal cell carcinoma (ccRCC) is distinguished by the absence of definitive diagnostic markers and efficacious treatment modalities, factors that collectively contribute to its unfavorable clinical prognosis. The targeting of senescent cells has recently emerged as a promising therapeutic strategy. Nevertheless, the precise role of cellular senescence in the pathophysiology of ccRCC has yet to be comprehensively elucidated. This study sought to investigate the role of cellular senescence levels in ccRCC through comprehensive transcriptomic, proteomic, spatial transcriptomic, and sing

Integrating prior knowledge inference with computational multi-omics analysis to reveal host antiviral networks of natural compounds against influenza A virus.

INTRODUCTION: Influenza A virus (IAV) remains one of the major global health threats, and a rapid emerging resistance to direct acting antivirals underscores the need for host directed therapies. METHODS: Here, we integrated prior knowledge inference with a multilevel phenotypic screening and computational multi-omics analysis to identify natural candidate chemical compounds from Traditional Chinese Medicine (TCM)-derived libraries. Twenty compounds enriched for links to antiviral signaling were tested via a GFP-IAV reporter assay, followed by experimental validation using replication kinetic

Identification and validation of a glutamine metabolism-related gene signature as a diagnostic and therapeutic target in osteoarthritis through integrated multi-omics analysis.

BACKGROUND: The understanding of the pathogenesis of osteoarthritis (OA) is often fragmented, with studies focusing on individual tissues. A holistic view integrating multi-tissue molecular changes with systemic metabolic shifts is urgently needed. Glutamine metabolism, a central bioenergetic and biosynthetic hub, represents a critical but largely unexplored nexus in this disease network. This study leverages a multi-omics, multi-tissue approach to deconstruct the role of glutamine metabolism in OA and identify a robust, blood-based signature for potential diagnostic use. METHODS: We conducte

Integrative multi-omics analysis identifies an enhancer-driven ELF3-CLDN4 regulatory axis that shapes an immunosuppressive microenvironment and predicts prognosis in high-grade serous ovarian cancer.

OBJECTIVES: High-grade serous ovarian cancer (HGSOC) is marked by genomic instability, immune suppression, and poor outcome, yet enhancer-gene networks coordinating malignant epithelial programs and CD4⁺ T-cell states remain unclear. We aimed to identify enhancer-associated regulatory circuits linking tumor plasticity, CD4⁺ T-cell polarization, and prognosis in HGSOC. METHODS: We integrated H3K27ac ChIP-seq, Hi-C, single-cell RNA-seq, spatial transcriptomics, TCGA-OV data, CD4⁺ T-cell eQTLs, and pharmacogenomic annotations to reconstruct cell-type-specific enhancer-gene regulatory networks. Integrative multi-omics and Mendelian randomization identify WWOX and THBS2 as potential therapeutic targets in mature T/NK-cell lymphoma.

BACKGROUND: Mature T/NK-cell lymphoma is a highly heterogeneous, aggressive non-Hodgkin lymphoma. Due to the lack of specific therapeutic targets, treatment outcomes for patients with relapsed/refractory (R/R) disease are limited, and survival rates are low. Therefore, there is an urgent need to explore specific therapeutic targets and treatment strategies based on molecular mechanisms. METHODS: Multi-omics data including genome-wide association study (GWAS), cis-expression quantitative trait loci (cis-eQTL), and cis-protein quantitative trait loci (cis-pQTL) were integrated through Mendelian

FBP1 as a key regulator of focal adhesion kinase-mediated hepatic stellate cell activation: Multi-omics and experimental validation.

BACKGROUND: Inhibiting hepatic stellate cell (HSC) activation is a key therapeutic strategy in liver fibrosis (LF). During activation, aerobic glycolysis is upregulated to meet increased energy demands. Although focal adhesion kinase (FAK) has been implicated in regulating HSC glycolysis, its precise role in activation remains unclear. AIM: To investigate the effects of FAK and fructose-1, 6-bisphosphatase 1 (FBP1) on LF through the modulation of aerobic glycolysis in HSCs. METHODS: Eighteen mice were randomly assigned to three groups: Control, carbon tetrachloride (CCl₄)-induced LF, and CCl

Large-scale multi-omics enhance risk prediction for type 2 diabetes.

BACKGROUND: Polygenic risk scores (PRS), metabolomics, and proteomics have each shown promise in improving type 2 diabetes risk prediction, but their combined utility beyond established clinical models remains unclear. We aimed to evaluate whether integrating multi-omics biomarkers enhances 10-year type 2 diabetes risk prediction beyond single-omics extensions and the clinical Cambridge Diabetes Risk Score (CDRS), which includes HbA1c measurements. METHODS: We analysed data from 42,840 UK Biobank participants without diagnosed diabetes at baseline. The study population was split into a deriva

Mazdutide, a dual agonist targeting GLP-1R and GCGR, mitigates diabetes-associated cognitive dysfunction: mechanistic insights from multi-omics analysis.

BACKGROUND: Cognitive impairment and dementia are highly associated with obesity and type 2 diabetes mellitus (T2DM). Recent studies have demonstrated that GLP-1 receptor agonists can improve cognitive function through brain activation in patients with T2DM, compared to other oral glucose-lowering drugs. Mazdutide, a dual agonist of the glucagon-like peptide-1 receptor (GLP-1R) and the glucagon receptor (GCGR), has been shown to simultaneously reduce body weight, blood glucose levels, and other comorbidities associated with obesity in patients with T2DM. While its insulinotropic and glucose-lo

Multi-omic analysis of SDHB-deficient pheochromocytomas and paragangliomas identifies metastasis and treatment-related molecular profiles.

Hereditary SDHB-mutant pheochromocytomas (PC) and paragangliomas (PG) are rare tumours with a high propensity to metastasize although their clinical behaviour is unpredictable. To characterize the genomic landscape of these tumours and identify metastasis biomarkers, we perform multi-omic analysis on 94 tumours from 79 patients using seven molecular methods. Sympathetic (chromaffin cell) and parasympathetic (non-chromaffin cell) PCPG have distinct molecular profiles reflecting their cell-of-origin and biochemical profile. TERT and ATRX-alterations are associated with metastatic PCPG and these
