The frequency distribution of gene family sizes in complete genomes.

We compare the frequency distribution of gene family sizes in the complete genomes of six bacteria (Escherichia coli, Haemophilus influenzae, Helicobacter pylori, Mycoplasma genitalium, Mycoplasma pneumoniae, and Synechocystis sp. PCC6803), two Archaea (Methanococcus jannaschii and Methanobacterium thermoautotrophicum), one eukaryote (Saccharomyces cerevisiae), the vaccinia virus, and the bacteriophage T4. The sizes of the gene families versus their frequencies show power-law distributions that tend to become flatter (have a larger exponent) as the number of genes in the genome increases. Powe…

From oxygen detoxification to peroxide supply: Microbial NADH oxidases in redox physiology and H₂O₂-coupled biocatalysis.

NADH oxidases (NOXs) are flavin adenine dinucleotide (FAD)-dependent flavoproteins widely distributed in bacteria, archaea, and other microorganisms, where they couple NADH oxidation to oxygen reduction and contribute to redox homeostasis, oxygen adaptation, and peroxide metabolism. H₂O-forming NOX has traditionally been preferred for cofactor regeneration, whereas H₂O₂-forming NOX is increasingly recognized as a dual-function catalyst for NAD⁺ regeneration and in situ H₂O₂ production. This review summarizes the catalytic mechanisms, structural basis, and physiological functions of NOX, focusi…

Type IV-C CRISPR-Cas effector complexes recognize double-stranded DNA and switch on collateral cleavage of ssDNA and RNA.

Type IV-C CRISPR-Cas systems remain enigmatic compared to other class 1 systems. Here, we expand the type IV-C catalog, identifying two phylogenetically distinct clades primarily found in archaea (IV-C1) or bacteria (IV-C2), distinguishable by the Cas10IVc subunit architecture. We functionally and structurally characterize type IV-C1 systems from Thermococcus onnurineus (Ton) and Pyrococcus abyssi (Pab). Type IV-C complexes assemble with crRNAs derived from distinct CRISPR arrays and recognize a 5'-GGG-3' protospacer adjacent motif (PAM) to bind double-stranded DNA targets. Target recognition …

Methane conversion into methanol by biotechnological processes: Challenges and perspectives.

Methane is one of the most prominent greenhouse gases contributing to global warming. It is also a valuable source of energy and a raw mater … mising greener alternative since methanotrophs are naturally-occurring microorganisms (bacteria and archaea) able to uptake methane under mild conditions. Methanotrophic bacteria express the Methane MonoOxygenase (MMO) enzyme, able to selectively hydroxylate methane. Metax enables accurate cross-domain taxonomic profiling of metagenomes.

Taxonomic profiling is fundamental to microbiome research, yet achieving high species-level accuracy remains challenging for complex communities that span bacteria, viruses, eukaryotes, and archaea, and these limitations are exacerbated in low-biomass, host-dominated samples. We introduce Metax, a cross-domain taxonomic profiler that integrates coverage-based probabilistic modeling with an expectation-maximization framework to distinguish true microbial signals from artifacts. Across >600 samples from host-associated, environmental, wastewater, and low-biomass clinical settings, including benc…

Structural analysis of predicted anti-CRISPR, ACZ01644.

The CRISPR-Cas system provides adaptive immunity in bacteria and archaea against invading genetic elements, while anti-CRISPR (Acr) proteins have evolved in phages to counteract this defense. Here, we report the first structural and biochemical characterization of ACZ01644, a protein previously predicted to be an Acr. The crystal structure of ACZ01644 reveals a unique cone-shaped architecture composed of five α-helices and five β-strands forming a compact core, which represents a fold distinct from any known Acr family. Biochemical analyses demonstrated that ACZ01644 assembles as a trimer in s…

zAMP and zAMPExplorer: reproducible scalable amplicon-based metagenomics analysis and visualization.

SUMMARY: To enable flexible, scalable, and reproducible microbiota profiling, we have developed zAMP, an open-source bioinformatics pipeline for the analysis of amplicon sequence data, such as 16S rRNA gene for bacteria and archaea or ITS for fungi. zAMP is complemented by two modules: one to process databases to optimize taxonomy assignment, and the second to benchmark primers, databases and classifier performances. Coupled with zAMPExplorer, an interactive R Shiny application that provides an intuitive interface for quality control, diversity analysis, and statistical testing, this complete …

Inhibition of Methylmercury and Methane Formation by Nitrous Oxide in Arctic Tundra Soil Microcosms.

Climate warming causes permafrost thaw predicted to increase toxic methylmercury (MeHg) and greenhouse gas [i.e., methane (CH4), carbon dioxide (CO2), and nitrous oxide (N2O)] formation. A microcosm incubation study with Arctic tundra soil over 145 days demonstrates that N2O at 0.1 and 1 mM markedly inhibited microbial MeHg formation, methanogenesis, and sulfate reduction, while it slightly promoted CO2 production. Microbial community analyses indicate that N2O decreased the relative abundances of methanogenic archaea and microbial clades implicated in sulfate reduction and MeHg formation. Fol…

Isolation of Extracellular Vesicles for Proteomic Profiling.

Extracellular vesicles (EVs) are nano-sized lipid bilayer surrounded by structures released from most cells, including archaea, bacteria, and eukaryotic cells. EVs play multiple roles in cell-to-cell communication, including immune modulation, angiogenesis, and phenotypic transformation of cells by transferring genetic material and functional proteins. They contain specific subsets of proteins, DNA, RNA, and lipids that represent their cellular origin. Furthermore, EVs are enriched in cell type- or disease-specific proteins, especially plasma membrane proteins, which have pathophysiological fu…

Twin-arginine translocation (Tat) mutants in Salmonella enterica serovar Typhimurium have increased susceptibility to cell wall targeting antibiotics.

The twin-arginine translocation (Tat) system is a protein secretion system that is conserved in bacteria, archaea and plants. In Gram-negative bacteria, it is required for the export of folded proteins from the cytoplasm to the periplasm. There are 30 experimentally verified Tat substrates in Salmonella, including hydrogenase subunits, enzymes required for anaerobic respiration and enzymes involved in peptidoglycan remodeling during cell division. Multiple studies have demonstrated the susceptibility of tat mutants to antimicrobial compounds such as SDS and bile; however, in this work, we use …

(In)organic anions as carbonic anhydrase inhibitors.

Carbonic anhydrases (CAs, EC 4.2.1.1) are widespread enzymes in all life kingdoms with five distinct genetic families known to date, the α-, β-, γ-, δ- and ζ-CAs. With the exception of the δ-class, which is less investigated to date, enzymes from the remaining classes found in vertebrates, corals, fungi, bacteria and archaea have been studied for their inhibition with simple inorganic anions as well as more complex inorganic and organic ones. In this paper we review the available data for the inhibition of these enzymes with all anions except sulfonamides and their bioisosteres (sulfamates, su…

Methanol Metabolism in the Cytochrome and Menaquinone-Containing Acetogen Moorella thermoacetica.

Methanol derived from pectin degradation is common in oxic and anoxic sediments and is used by various aerobic and anaerobic microorganisms such as acetogenic bacteria or methanogenic archaea as a carbon and energy source. Acetogens use the Wood-Ljungdahl pathway to disproportionate methanol to CO2 and acetate. Methanol metabolism has been studied primarily in mesophilic acetogens such as Acetobacterium woodii and Eubacterium callanderi, that do not have cytochromes or quinones. Moorella thermoacetica, the model organism for elucidation of acetogenesis, is a thermophilic, cytochrome- and quino…

Revisiting the Intestinal Microbiome and Its Role in Diarrhea and Constipation.

The gut microbiota represents a community of microorganisms (bacteria, fungi, archaea, viruses, and protozoa) that colonize the gut and are responsible for gut mucosal structural integrity and immune and metabolic homeostasis. The relationship between the gut microbiome and human health has been intensively researched in the past years. It is now widely recognized that gut microbial composition is highly responsible for the general health of the host. Among the diseases that have been linked to an altered gut microbial population are diarrheal illnesses and functional constipation. The capacit…

The gut microbiota in retinal diseases.

The gut microbiota is a complex ecosystem that inhabits the gastrointestinal tract and consists of archaea, fungi, viruses, and bacteria, with bacteria being dominant. From birth onwards, it coevolves dynamically together with the host. The composition of the gut microbiota is under the influence of a complex interplay between both host and environmental factors. Scientific advances in the past few decades have shown that it is essential in maintaining homeostasis and tipping the balance between health and disease. In addition to its role in food digestion, the gut microbiota is implicated in …

The structural and functional workings of KEOPS.

KEOPS (Kinase, Endopeptidase and Other Proteins of Small size) is a five-subunit protein complex that is highly conserved in eukaryotes and archaea and is essential for the fitness of cells and for animal development. In humans, mutations in KEOPS genes underlie Galloway-Mowat syndrome, which manifests in severe microcephaly and renal dysfunction that lead to childhood death. The Kae1 subunit of KEOPS catalyzes the universal and essential tRNA modification N6-threonylcarbamoyl adenosine (t6A), while the auxiliary subunits Cgi121, the kinase/ATPase Bud32, Pcc1 and Gon7 play a supporting role. K…

[Behavioural Changes Caused by Parasites: The Parasite Manipulation Hypothesis].

Bacteria, archaeae, fungi and viruses of the intestinal microbiome play an important role as symbionts in the complex human ecosystem. Parasites, which account for about 40 % of the earth's biodiversity, depend on hosts to complete their life cycle. This article explains how they use them and which signalling pathways play a role in this, using toxoplasmosis and malaria as examples. The parasitic manipulation hypothesis is based on impressive observations in the wild and under laboratory conditions, especially in invertebrates. For the assumption of an adaptive manipulation, every step from th…
