Geometric morphometrics and virtual anthropology: advances in human evolutionary studies.

Geometric morphometric methods have been increasingly used in paleoanthropology in the last two decades, lending greater power to the analysis and interpretation of the human fossil record. More recently the advent of the wide use of computed tomography and surface scanning, implemented in combination with geometric morphometrics (GM), characterizes a new approach, termed Virtual Anthropology (VA). These methodological advances have led to a number of developments in human evolutionary studies. We present some recent examples of GM and VA related research in human evolution with an emphasis on

Alignment-ambiguous nucleotide sites and the exclusion of systematic data.

Molecular systematists generally rely on computer algorithms to establish the alignment of DNA sequences. However, when alignment regions are characterized by multiple insertions and deletions, these gap-filled stretches of DNA are often excised before phylogenetic reconstruction. This exclusion of systematic data is generally determined by subjective criteria. We explore a replicable methodology in which the comparison of several multiple sequence alignments can be used to eliminate regions of unstable sequence alignment. Using crocodilian and insect mitochondrial (mt) ribosomal (r) DNA as ex

[Radiologic diagnosis of osteoporosis. Current methods and outlook].

Osteoporosis is defined as a decrease in bone mass and structural changes in bone leading to an increase in fractures. Early diagnosis as quantification of prophylaxis and treatment are of great interest. A number of non-invasive techniques are available for measuring bone mass at multiple sites of the skeleton. This article reviews basic methodology and developments in radiography as in x-ray or gamma photon absorptiometry, quantitative computed tomography, ultrasound velocity and attenuation and magnetic resonance imaging. Clinical applications of these methods are discussed. The still exper

Review and meta-analysis of the genetic Minimal Cut Set approach for gene essentiality prediction in cancer metabolism.

Cancer metabolism is a marvellously complex topic, in part, due to the reprogramming of its pathways to self-sustain the malignant phenotype in the disease, to the detriment of its healthy counterpart. Understanding these adjustments can provide novel targeted therapies that could disrupt and impair proliferation of cancerous cells. For this very purpose, genome-scale metabolic models (GEMs) have been developed, with Human1 being the most recent reconstruction of the human metabolism. Based on GEMs, we introduced the genetic Minimal Cut Set (gMCS) approach, an uncontextualized methodology that

Establishing Standardization Guidelines For Finite-Element Optomechanical Simulations of Refractive Laser Surgeries: An Application to Photorefractive Keratectomy.

PURPOSE: Computational models can help clinicians plan surgeries by accounting for factors such as mechanical imbalances or testing different surgical techniques beforehand. Different levels of modeling complexity are found in the literature, and it is still not clear what aspects should be included to obtain accurate results in finite-element (FE) corneal models. This work presents a methodology to narrow down minimal requirements of modeling features to report clinical data for a refractive intervention such as PRK. METHODS: A pipeline to create FE models of a refractive surgery is presente

Methodology and application of three-dimensional technology for brace design and production for treatment in patients with adolescent idiopathic scoliosis: a scoping review protocol.

INTRODUCTION: Conservative treatment for adolescent idiopathic scoliosis (AIS) using bracing has proven to be effective at reducing curve progression. However, variation in brace design and lack of brace specificity hamper clinical treatment outcomes as well as the predictability and comparison hereof. To overcome this, recent technological developments aim to generate transparent and objective criteria for brace manufacturing by applying computer-aided design software and additive manufacturing to produce braces for scoliosis treatment. Yet, the extent of its applicability and clinical implem

Model-based approach for design and performance evaluation of works controlling stony debris flows with an application to a case study at Rovina di Cancia (Venetian Dolomites, Northeast Italy).

This paper proposes a methodology for the design and performance evaluation of debris-flow control works based on modeling the phenomenon and its interaction with the works. The reliability of such an approach depends on the trustworthy reproduction of both the phenomenon and its interaction with the structures: the former is provided by simulating all the physical processes concerning the phenomenon (runoff generation, initiation and propagation of a solid-liquid mixture) by models tested against field measurements; the latter by upgrading the propagation model for considering the non-erosive

Mechanical characterization of the ligaments in subject-specific models of the patellofemoral joint using in vivo laxity tests.

BACKGROUND: The purpose of this study was to propose a methodology for mechanical characterization of the ligaments in subject-specific models of the patellofemoral joint (PFJ) of living individuals. METHOD: PFJ laxity tests were performed on a healthy volunteer using a specially designed loading apparatus under biplane fluoroscopy. A three-dimensional (3D) parametric model of the PFJ was developed in the framework of the rigid body spring model using the geometrical data acquired from the subject's computed tomography and magnetic resonance images. The stiffness and pre-strains of the medial

Set-up of an infrared fast behavioral assay using zebrafish (Danio rerio) larvae, and its application in compound biotoxicity screening.

Zebrafish (Danio rerio) is increasingly employed for evaluating toxicity and drug discovery assays. Commonly experimental approaches for biotoxicity assessment are based on visual inspection or video recording. However, these techniques are limited for large-scale assays, as they demand either a time-consuming detailed inspection of the animals or intensive computing resources in order to analyze a considerable amount of screenshots. Recently, we have developed a simple methodology for tracking the locomotor activity of small animals cultured in microtiter plates. In this work, we implemented

Rational design of PROTACs empowered by deep generative modeling: current advances and future perspectives.

Deep generative modeling (DGM) represents a transformative paradigm in proteolysis-targeting chimera (PROTAC) discovery, transitioning the field from empirical trial-and-error and computer-aided drug design (CADD) toward data-driven, autonomous candidate generation. PROTAC design presents a high-dimensional systems engineering challenge due to the intertwined complexities of ternary-complex cooperativity, linker conformational plasticity, and conflicting pharmacokinetic profiles. By systematic integration of machine learning architectures-spanning language models, graph neural networks, and di

Decoding epithelial-mesenchymal transitions with multi-omics.

Epithelial-mesenchymal transition (EMT) is a highly dynamic and plastic cellular programme essential for embryonic development, tissue repair and ageing, and it is co-opted in pathological conditions such as cancer and fibrosis. The continuum of intermediate states and pronounced cellular heterogeneity that characterize EMT have historically limited systematic investigation across regulatory layers, including the transcriptome, epigenome, proteome and metabolome. Recent advances in high-throughput omics technologies, particularly single-cell and spatially resolved platforms, have enabled compr

Quantum-Driven High-Throughput Docking: Advances in Molecular Scoring and Drug Discovery.

Computational methods are consolidated tools in early drug lead discovery. Among them, high-throughput molecular docking (HTD) is widely used to identify bioactive compounds within large chemical libraries by assessing likely binding modes and assigning docking scores. These methods also inform how hits may be modified to improve protein-ligand interactions, thus guiding lead optimization while reducing time and cost compared with experimental screening. For more than a decade, advances in methodology and computing power have renewed interest in applying quantum mechanics (QM) to macromolecula

Biomechanical requirements of meat cutting tasks: A pilot study quantifying tasks sustainability and assistance required at the wrist.

The meat processing industry is particularly affected by distal upper limb musculoskeletal disorders. This pilot study aims at proposing a methodology able to quantify biomechanical requirements of meat cutting tasks at butchers' dominant wrist and, when necessary, at estimating the assistance needed to reach sustainability. Six professional butchers repeatedly cut pieces of pork. Joint angles were recorded using a motion capture system, cutting forces using an instrumented knife. Sustainability was computed by the maximal acceptable effort method. Assistance requirements were computed for iso

Lung inflammation and simulated airway resistance in infants with cystic fibrosis.

Cystic fibrosis (CF) is characterized by small airway disease; but central airways may also be affected. We hypothesized that airway resistance estimated from computational fluid dynamic (CFD) methodology in infants with CF was higher than controls and that early airway inflammation in infants with CF is associated with airway resistance. Central airway models with a median of 51 bronchial outlets per model (interquartile range 46,56) were created from chest computed tomography scans of 18 infants with CF and 7 controls. Steady state airflow into the trachea was simulated to estimate central a

Prediction of the spread of Corona-virus carrying droplets in a bus - A computational based artificial intelligence approach.

Public transport has been identified as high risk as the corona-virus carrying droplets generated by the infected passengers could be distributed to other passengers. Therefore, predicting the patterns of droplet spreading in public transport environment is of primary importance. This paper puts forward a novel computational and artificial intelligence (AI) framework for fast prediction of the spread of droplets produced by a sneezing passenger in a bus. The formation of droplets of salvia is numerically modelled using a volume of fluid methodology applied to the mouth and lips of an infected

Exploiting Spherical Projections To Generate Human-Like Wrist Pointing Movements.

The mechanism behind the generation of human movements is of great interest in many fields (e.g. robotics and neuroscience) to improve therapies and technologies. Optimal Feedback Control (OFC) and Passive Motion Paradigm (PMP) are currently two leading theories capable of effectively producing human-like motions, but they require solving nonlinear inverse problems to find a solution. The main benefit of using PMP is the possibility of generating path-independent movements consistent with the stereotypical behaviour observed in humans, while the equivalent OFC formulation is path-dependent. Perfusion and diffusion in meningioma tumors: a preliminary multiparametric analysis with Dynamic Susceptibility Contrast and IntraVoxel Incoherent Motion MRI.

Multiparametric MRI is a remarkable imaging method for the assessment of patho-physiological processes. In particular, brain tumor characterization has taken advantage of the development of advanced techniques such as Diffusion- (DWI) and Perfusion- (PWI) Weighted Imaging, but a thorough analysis of meningiomas is still lacking despite the variety of computational methods proposed. We compute perfusion and diffusion parametric maps relying on a well-defined methodological workflow, investigating possible correlations between pure and diffusion-based perfusion parameters in a cohort of 26 patie

Facial soft tissue depths in French adults: variability, specificity and estimation.

Facial soft tissue depths (FSTD) are used in facial approximation to render the shape of the face, and are traditionally published specifically to population, corpulence, and sex amongst other factors. This paper investigates the variability of FSTD collected at 37 landmarks on 500 CT (computed tomography) scans of French living individuals. The specificity of the sample is evaluated by comparing values with six published datasets of various populations and recording techniques. Apart from a significant influence of the corpulence, FSTD show negligible variations with age and sex. The differen
