Cocaine alters the mouse testicular epigenome with direct impact on histone acetylation and DNA methylation marks.

RESEARCH QUESTION: Recent evidence suggests that cocaine administration in animal models can trigger non-genetic inheritance of addiction traits from father to offspring, affecting development and behaviour. Is chronic cocaine intake involved in alterations of epigenetic homeostasis in the testis? DESIGN: Epigenetic marks and mediators in testis and isolated germ cells of adult mice treated with cocaine (10 mg/kg) or vehicle (sterile saline solution) were evaluated in an intermittent binge protocol: three intraperitoneal injections, 1 h apart, one day on/off for 13 days, collecting tissue 24

Maternal plasma folate impacts differential DNA methylation in an epigenome-wide meta-analysis of newborns.

Folate is vital for fetal development. Periconceptional folic acid supplementation and food fortification are recommended to prevent neural tube defects. Mechanisms whereby periconceptional folate influences normal development and disease are poorly understood: epigenetics may be involved. We examine the association between maternal plasma folate during pregnancy and epigenome-wide DNA methylation using Illumina's HumanMethyl450 Beadchip in 1,988 newborns from two European cohorts. Here we report the combined covariate-adjusted results using meta-analysis and employ pathway and gene expression

Epigenome-Wide Meta-Analysis of Methylation in Children Related to Prenatal NO2 Air Pollution Exposure.

BACKGROUND: Prenatal exposure to air pollution is considered to be associated with adverse effects on child health. This may partly be mediated by mechanisms related to DNA methylation. OBJECTIVES: We investigated associations between exposure to air pollution, using nitrogen dioxide (NO2) as marker, and epigenome-wide cord blood DNA methylation. METHODS: We meta-analyzed the associations between NO2 exposure at residential addresses during pregnancy and cord blood DNA methylation (Illumina 450K) in four European and North American studies (n = 1,508) with subsequent look-up analyses in chil

Epigenome-wide association study of breast cancer using prospectively collected sister study samples.

BACKGROUND: Previous studies have suggested DNA methylation in blood is a potential epigenetic marker of cancer risk, but this has not been evaluated on a genome-wide scale in prospective studies for breast cancer. METHODS: We measured DNA methylation at 27578 CpGs in blood samples from 298 women who developed breast cancer 0 to 5 years after enrollment in the Sister Study cohort and compared them with a random sample of 612 cohort women who remained cancer free. We also genotyped women for nine common polymorphisms associated with breast cancer. RESULTS: We identified 250 differentially met

Low paternal dietary folate alters the mouse sperm epigenome and is associated with negative pregnancy outcomes.

Epidemiological studies suggest that a father's diet can influence offspring health. A proposed mechanism for paternal transmission of environmental information is via the sperm epigenome. The epigenome includes heritable information such as DNA methylation. We hypothesize that the dietary supply of methyl donors will alter epigenetic reprogramming in sperm. Here we feed male mice either a folate-deficient or folate-sufficient diet throughout life. Paternal folate deficiency is associated with increased birth defects in the offspring, which include craniofacial and musculoskeletal malformation

Hypermethylation of serotonin transporter gene in bipolar disorder detected by epigenome analysis of discordant monozygotic twins.

Bipolar disorder (BD) is a severe mental disorder characterized by recurrent episodes of mania and depression. Serotonin transporter (HTT) is a target of antidepressants and is one of the strongest candidate molecules of mood disorder, however, genetic study showed equivocal results. Here, we performed promoter-wide DNA methylation analysis of lymphoblastoid cell lines (LCLs) derived from two pairs of monozygotic twins discordant for BD. To rule out the possible discordance of copy number variation (CNV) between twins, we performed CNV analysis and found the copy number profiles were nearly id

mChIP-seq for multiplex epigenomic profiling uncovers cancer-specific histone features in cellular and circulating nucleosomes.

Epigenomic profiling elucidates regulatory roles of histone marks and provides a critical pathway for discovering non-invasive cell-free nucleosome epigenetic models. Here, we present multiplexed chromatin immunoprecipitation sequencing (mChIP-seq), a technology compatible with both cellular and cell-free samples for simultaneously profiling multifactorial epigenetic landscapes on multiple samples. By combining one-step sample indexing with a pool-and-split strategy, mChIP-seq enhances efficiency and reduces costs. Using mChIP-seq, we profiled H2A.Z and 10 histone modifications across cell lin

Epigenomic Cascades Across Organs in Metabolic Dysfunction-Associated Steatotic Liver Disease: New Therapeutic Horizons.

Metabolic dysfunction-associated steatotic liver disease (MASLD) is the most common chronic liver disorder worldwide, affecting approximately one-third of the population and increasing the risk of severe hepatic and cardiovascular complications. Growing evidence indicates that MASLD is a systemic disease in which epigenetic changes-including DNA and RNA methylation as well as histone modifications-drive its progression by integrating metabolic and inflammatory signals across organs. This review introduces the concept of "networked epigenome cascades" and highlights how epigenetic alterations i

Matrix Rigidity Mechanoprimes Microglia for Inflammation Through Cytoskeletal-to-Nuclear Signaling and 3D Spatio-Epigenomic Remodeling.

Microglia play a pivotal role in modulating the pathophysiology of the central nervous system, including disease progression and injury repair. While the biochemical factors governing microglial activation are well understood, the impact of biophysical cues, such as extracellular matrix (ECM) mechanics, remains largely unexplored. Here, we demonstrate how matrix rigidity mechanoprimes microglia for inflammation through coordinated cytoskeletal-to-nuclear signaling and 3D spatio-epigenomic remodeling. In response to rigid matrices, microglia undergo progressive actin cytoskeletal remodeling, mo

Shared Transcriptomic and Epigenomic Signatures Between Traumatic Brain Injury and Music Exposure: An Integrative Proof of Concept.

Music-based interventions have shown promise in aiding recovery in individuals with brain damage (BD), including acquired and traumatic brain injury (ABI and TBI). To investigate the underlying molecular mechanisms, we conducted a study integrating transcriptomic and epigenomic data. We compared gene expression changes driven by musical stimuli in healthy individuals exposed to music with transcriptomic data from TBI patients, identifying 154 common differentially expressed genes (DEGs) affected in TBI and impacted by music, including STK35, HNRNPA0. These genes are notably involved in synapti

Deconvolution of DNA methylation data reveals cell type-specific epigenomic signatures in endometriosis and eutopic endometrium.

Endometriosis (EM) is a debilitating disease involving the growth of endometrial glands and stroma outside the uterus. To further our understanding of epigenomic dysregulation in EM and search for disease biomarkers, we performed a comprehensive evaluation of DNA methylation in eutopic endometrium (EE) and EM lesions. We undertook deconvolution analysis of DNA methylation data previously generated from endometrial aspirate biopsies obtained from 637 EM cases and 347 controls using microarray-based DNA methylation analysis. We further analyzed DNA methylation in EM lesions and paired EE samples

Integrated Genomic and Epigenomic Analysis Reveals Epigenetic Plasticity in Disease Progression and Multidrug Resistance in Multiple Myeloma.

UNLABELLED: Multiple myeloma is marked by recurrent cytogenetic abnormalities and mutations that accumulate as the disease progresses. In this study, we sought to elucidate the transitions driving tumorigenesis and therapy resistance in multiple myeloma using a unique cohort of nearly 900 patients spanning premalignant to late-stage refractory multiple myeloma, comprehensively characterized at molecular and clinical levels. Waves of epigenetic dysregulation drove these critical transitions. In this paradigm, genomic and cytogenetic events unlocked epigenetic plasticity, reshaping multiple myel

Single-cell transcriptomic and epigenomic analysis reveals X-linked sex differences in aging mouse hypothalamus.

Sex differences contribute to brain aging, neurodegenerative diseases, and more broadly in determining rates of aging across species. The hypothalamus plays a central role in physiological homeostasis and healthy aging, yet how its cellular and molecular landscape diverges between males and females over the lifespan remains poorly understood. Here, we present a single-nucleus multi-omics analysis of the hypothalamus in young, middle aged, and aged male and female mice. We identified major hypothalamic cell types and characterized their sex- and age-dependent transcriptional and chromatin acces

Functional proteomic and phosphoproteomic profiling of routine FFPE CNS tumor tissue complements genomic and epigenomic characterization.

Genomic and DNA methylation-based analyses have transformed the classification of central nervous system (CNS) tumors by enabling robust molecular diagnosis and subclassification. However, these approaches primarily define tumor identity and do not directly capture the functional state of intracellular signaling networks. Proteomic and phosphoproteomic profiling provide complementary molecular layers by measuring protein abundance and site-specific phosphorylation. Recent methodological advances have made a comprehensive analysis of formalin-fixed, paraffin-embedded (FFPE) tissue increasingly

Clinical and prognostic significance of m6A hypomethylation and IGF2BP3 overexpression in gastric cancer: an integrated epigenomic-transcriptomic analysis.

BACKGROUND: Gastric cancer (GC) ranks as the fifth most prevalent malignancy and the third leading cause of cancer-related mortality worldwide, with complex pathogenesis driven by genetic and epigenetic alterations. While genetic contributors to GC have been extensively studied, the functional role of N6-methyladenosine (m6A) RNA methylation-the most abundant eukaryotic RNA modification-in gastric carcinogenesis remains insufficiently characterized. This study aimed to investigate transcriptome-wide m6A methylation dysregulation and its mechanistic implications in GC progression. METHODS: Met

Epigenomic Heterogeneity of Non-Functional Pancreatic Neuroendocrine Tumors Uncovered by Single nucleus and Spatial ATAC Profiling.

Non-functional pancreatic neuroendocrine tumors (NF-PanNETs) account for the majority of neuroendocrine neoplasms arising in the pancreas and exhibit substantial clinical and biological heterogeneity, yet their epigenetic regulation and spatial architecture remain poorly understood. Here, we present an integrative study of NF-PanNETs across multiple tumor grades using single-nucleus ATAC-seq (snATAC-seq) and spatial ATAC-seq. snATAC-seq delineates the chromatin accessibility landscapes of distinct tumor subtypes, immune cells, and cancer-associated fibroblasts (CAFs), revealing key transcripti

Epigenome-wide association study of cerebrospinal fluid-based biomarkers of Alzheimer's disease in cognitively normal individuals.

INTRODUCTION: Cerebrospinal fluid (CSF) biomarkers of Alzheimer's disease (AD) are reliable predictors of future AD risk. We investigated whether pre-clinical changes in AD CSF biomarkers are reflected in blood DNA methylation (DNAm) levels in cognitively normal participants. METHODS: We profiled blood-based DNAm with the EPIC array in participants without a diagnosis of cognitive impairment in the Emory Healthy Brain Study (EHBS; N=495) and ADNI (N=122). Their CSF Aβ42, tTau, and pTau levels were quantified using Elecsys immunoassays. We conducted epigenome-wide association studies to assess
