Structure and functional analysis of RifR, the type II thioesterase from the rifamycin biosynthetic pathway.

Two thioesterases are commonly found in natural product biosynthetic clusters, a type I thioesterase that is responsible for removing the final product from the biosynthetic complex and a type II thioesterase that is believed to perform housekeeping functions such as removing aberrant units from carrier domains. We present the crystal structure and the kinetic analysis of RifR, a type II thioesterase from the hybrid nonribosomal peptide synthetases/polyketide synthase rifamycin biosynthetic cluster of Amycolatopsis mediterranei. Steady-state kinetics show that RifR has a preference for the hyd

Tachykinins: receptor to effector.

Tachykinins belong to an evolutionarily conserved family of peptide neurotransmitters. The mammalian tachykinins include substance P, neurokinin A and neurokinin B, which exert their effects by binding to specific receptors. These tachykinin receptors are divided into three types, designated NK1, NK2 and NK3, respectively. Tachykinin receptors have been cloned and contain seven segments spanning the cell membrane, indicating their inclusion in the G-protein-linked receptor family. The continued development of selective agonists and antagonists for each receptor has helped elucidate roles for t

Haplogroup J mitogenomes are the most sensitive to the pesticide rotenone: Relevance for human diseases.

There is growing evidence that the sequence variation of mitochondrial DNA (mtDNA), which clusters in population- and/or geographic-specific haplogroups, may result in functional effects that, in turn, become relevant in disease predisposition or protection, interaction with environmental factors and ultimately in modulating longevity. To unravel functional differences between mtDNA haplogroups we here employed transmitochondrial cytoplasmic hybrid cells (cybrids) grown in galactose medium, a culture condition that forces oxidative phosphorylation, and in the presence of rotenone, the classic

Three-dimensional structures in the design of therapeutics targeting parasitic protozoa: reflections on the past, present and future.

Parasitic protozoa cause a range of diseases which threaten billions of human beings. They are responsible for tremendous mortality and morbidity in the least-developed areas of the world. Presented here is an overview of the evolution over the last three to four decades of structure-guided design of inhibitors, leads and drug candidates aiming at targets from parasitic protozoa. Target selection is a crucial and multi-faceted aspect of structure-guided drug design. The major impact of advances in molecular biology, genome sequencing and high-throughput screening is touched upon. The most adva

The structure and dynamics of BmR1 protein from Brugia malayi: in silico approaches.

Brugia malayi is a filarial nematode, which causes lymphatic filariasis in humans. In 1995, the disease has been identified by the World Health Organization (WHO) as one of the second leading causes of permanent and long-term disability and thus it is targeted for elimination by year 2020. Therefore, accurate filariasis diagnosis is important for management and elimination programs. A recombinant antigen (BmR1) from the Bm17DIII gene product was used for antibody-based filariasis diagnosis in "Brugia Rapid". However, the structure and dynamics of BmR1 protein is yet to be elucidated. Here we s

Crystal structure of the DUF16 domain of MPN010 from Mycoplasma pneumoniae.

We have determined the crystal structure of the DUF16 domain of unknown function encoded by the gene MPN010 of Mycoplasma pneumoniae at 1.8 A resolution. The crystal structure revealed that this domain is composed of two separated homotrimeric coiled-coils. The shorter one consists of 11 highly conserved residues. The sequence comprises noncanonical heptad repeats that induce a right-handed coiled-coil structure. The longer one is composed of approximately nine heptad repeats. In this coiled-coil structure, there are three distinguishable regions that confer unique structural properties compar

Identification of minimal peptide sequences in the (8-20) domain of human islet amyloid polypeptide involved in fibrillogenesis.

We have examined a series of overlapping peptide fragments from the 8-20 region of human islet amyloid polypeptide (IAPP) with the objective of defining the smallest fibril-forming domain. Peptide fragments corresponding to LANFLV (residues 12-17) and FLVHSS (residues 15-20) were strong enhancers of beta-sheet transition and fibril formation. Negative stain electron microscopy illustrated the ability of these peptide fragments to form fibrils independently when incubated alone in solution. Circular dichroism analysis revealed that when full-length human IAPP was incubated in the presence of th

Peptides and genes coding for scorpion toxins that affect ion-channels.

Most scorpion toxins are ligand peptides that recognize and bind to integral membrane proteins known as ion-channels. To date there are at least 202 distinct sequences described, obtained from 30 different species of scorpions, 27 from the family Buthidae and three from the family Scorpionidae. Toxins that recognize potassium and chloride channels are usually from 29 to 41 amino acids long, stabilized by three or four disulfide bridges, whereas those that recognize sodium channels are longer, 60 to 76 amino acid residues, compacted by four disulfide bridges. Toxins specific for calcium channel

19 A solution structure of the filarial nematode immunomodulatory protein, ES-62.

ES-62, a protein secreted by filarial nematodes, parasites of vertebrates including humans, has an unusual posttranslational covalent addition of phosphorylcholine to an N-type glycan. Studies on ES-62 from the rodent parasite Acanthocheilonema viteae ascribe it a dominant role in ensuring parasite survival by modulating the host immune system. Understanding this immunomodulation at the molecular level awaits full elucidation but distinct components of ES-62 may participate: the protein contributes aminopeptidase-like activity whereas the phosphorylcholine is thought to act as a signal transdu

The sodium/iodide symporter: state of the art of its molecular characterization.

The sodium/iodide symporter (NIS or SLC5A5) is an intrinsic membrane protein implicated in iodide uptake into thyroid follicular cells. It plays a crucial role in iodine metabolism and thyroid regulation and its function is widely exploited in the diagnosis and treatment of benign and malignant thyroid diseases. A great effort is currently being made to develop a NIS-based gene therapy also allowing the radiotreatment of nonthyroidal tumors. NIS is also expressed in other tissues, such as salivary gland, stomach and mammary gland during lactation, where its physiological role remains unclear.

The quaternary structure of amalgam, a Drosophila neuronal adhesion protein, explains its dual adhesion properties.

Amalgam (Ama) is a secreted neuronal adhesion protein that contains three tandem immunoglobulin domains. It has both homophilic and heterophilic cell adhesion properties, and is required for axon guidance and fasciculation during early stages of Drosophila development. Here, we report its biophysical characterization and use small-angle x-ray scattering to determine its low-resolution structure in solution. The biophysical studies revealed that Ama forms dimers in solution, and that its secondary and tertiary structures are typical for the immunoglobulin superfamily. Ab initio and rigid-body m

The crystal structure of DJ-1, a protein related to male fertility and Parkinson's disease.

DJ-1 is a multifunctional protein that plays essential roles in tissues with higher order biological functions such as the testis and brain. DJ-1 is related to male fertility, and its level in sperm decreases in response to exposure to sperm toxicants. DJ-1 has also been identified as a hydroperoxide-responsive protein. Recently, a mutation of DJ-1 was found to be responsible for familial Parkinson's disease. Here, we present the crystal structure of DJ-1 refined to 1.95-A resolution. DJ-1 forms a dimer in the crystal, and the monomer takes a flavodoxin-like Rossmann-fold. DJ-1 is structurally

The central domain of colicin N possesses the receptor recognition site but not the binding affinity of the whole toxin.

Colicin N is a three-domain pore-forming colicin which kills enterobacterial cells following an initial binding to its receptor, the outer membrane porin OmpF. The receptor-binding domain of colicin N alone, and attached to the translocation domain, was overexpressed and purified using a hexahistidine tag. The receptor domain attached to the pore-forming domain was obtained by enzymatic digestion. Circular dichroism spectroscopy showed that the domains have structure in keeping with the known structure of colicin N. The receptor domain was stable, retaining both secondary and tertiary structur

The mechanism of binding of the KIX domain to the mixed lineage leukemia protein and its allosteric role in the recognition of c-Myb.

The KIX domain is a mediator of the interaction between different transcription factors. This complex function is carried out via two distinct binding sites located on opposite sides of the protein; namely, the 'c-Myb site' and the 'MLL site', named after their characteristic ligands-the transactivation domain of c-Myb and the mixed lineage leukemia protein (MLL). Both these ligands are unstructured in isolation and fold only upon binding, posing the KIX domain as an ideal candidate to explore the binding induced folding reaction of intrinsically unstructured proteins. Here, we complement the

Sodium selenite synergistic strategy based on myosin structural modification: Achieving soft selenium-enriched gel of large Yellow croaker surimi.

This study elucidates a sodium selenite (Na₂SeO₃)-mediated strategy based on myosin structural modification to produce a soft selenium-enriched gel of large yellow croaker surimi. Experimental results provide compelling evidence that the incorporation of 10 mg/kg Na₂SeO₃ into the gel leads to a significant textural improvements: hardness decreases by 12.32%, chewiness by 10.62%, and gumminess by 12.41% (P < 0.05), rendering the surimi more conducive to swallowing. With increasing Na₂SeO₃ concentrations, gel strength exhibits a marked downward trend, which is attributed to Na2SeO3-myosin intera

Hydrophobic Shielding Preserves Transmembrane Secondary Structure in the Gas Phase.

Electrospray ionization mass spectrometry (ESI-MS) can transfer membrane proteins into the gas phase under native-like conditions, preserving noncovalent assemblies and overall folds. Nevertheless, how much of their secondary structure survives after desolvation remains elusive. Here we address this issue using long-time-scale (submillisecond) molecular dynamics (MD) simulations to study how membrane proteins preserve architecture in the gas phase and examine residue-level determinants of transmembrane (TM) stability. We selected four representative membrane proteins with distinct oligomeric s

AVPpred-BWR: antiviral peptides prediction via biological words representation.

MOTIVATION: Antiviral peptides (AVPs) are short chains of amino acids, showing great potential as antiviral drugs. The traditional wisdom (e.g. wet experiments) for identifying the AVPs is time-consuming and laborious, while cutting-edge computational methods are less accurate to predict them. RESULTS: In this article, we propose an AVPs prediction model via biological words representation, dubbed AVPpred-BWR. Based on the fact that the secondary structures of AVPs mainly consist of α-helix and loop, we explore the biological words of 1mer (corresponding to loops) and 4mer (4 continuous resid

Carnosine Prevents Different Structural Damages Induced by Methylglyoxal in Lens Crystallins.

The elevated lenticular level of methylglyoxal (MGO) in diabetic patients is an important risk factor for the development of age-related (senile) cataract disorders. Carnosine (β-alanyl L-histidine), a natural antioxidant dipeptide product, has been indicated to prevent the development of cataract diseases. Therefore, it is possible that the anti-cataract activity of this naturally occurring compound is mediated by its anti-glycoxidation effect. In this study, the eye lens proteins were treated with MGO in the presence of carnosine. Then, sodium dodecyl sulfate polyacrylamide gel electrophores

NMR resonance assignments of the pathogenesis-related peach allergen Pru p 1.0101.

In Europe, Northern America, and China a large number of individuals are suffering from peach (Prunus persica) allergy caused by the protein Pru p 1. Immunologic reactions against this 17.5 kDa protein result from initial sensitization to the birch (Betula verrucosa) pollen allergen Bet v 1 and subsequent immunologic cross-reactivity of Bet v 1 specific antibodies. Allergic symptoms typically include severe itching, scratching of the throat, and rhino conjunctivitis. So far, experimental structural data for the peach allergen Pru p 1 are not available. Mapping the Effect of Gly Mutations in Collagen on α2β1 Integrin Binding.

The replacement of one Gly in the essential repeating tripeptide sequence of the type I collagen triple helix results in the dominant hereditary bone disorder osteogenesis imperfecta. The mechanism leading to pathology likely involves misfolding and autophagy, although it has been hypothesized that some mutations interfere with known collagen interactions. Here, the effect of Gly replacements within and nearby the integrin binding GFPGER sequence was investigated using a recombinant bacterial collagen system. When a six-triplet human type I collagen sequence containing GFPGER was introduced in
