TFIIH is an elongation factor of RNA polymerase I.

TFIIH is a multisubunit factor essential for transcription initiation and promoter escape of RNA polymerase II and for the opening of damaged DNA double strands in nucleotide excision repair (NER). In this study, we have analyzed at which step of the transcription cycle TFIIH is essential for transcription by RNA polymerase I. We demonstrate that TFIIH associates with the rDNA promoter and gene-internal sequences and leaves the rDNA promoter in a complex with RNA polymerase I after start of transcription. Moreover, mutations in the TFIIH subunits XPB and XPD found in Cockayne syndrome impair t

Localization of Epstein-Barr virus-encoded RNAs EBER-1 and EBER-2 in interphase and mitotic Burkitt lymphoma cells.

The subcellular distribution of the small Epstein-Barr virus-encoded RNAs EBER-1 and EBER-2 has been investigated by using a high-resolution in situ hybridization technique. The distribution patterns in Raji cells of fluorescent oligodeoxynucleotides complementary to each RNA were detected by confocal laser scanning microscopy. Both RNAs were found in the cytoplasm as well as in the nuclei of interphase cells. In contrast, use of the same technique indicated an exclusively nuclear location for cellular U2 RNA. In the cytoplasm distribution of the EBERs was similar to that of the double-strande

Twin Prime Editing Mediated Exon Skipping/Reinsertion for Restored Collagen VII Expression in Recessive Dystrophic Epidermolysis Bullosa.

Gene editing nucleases, base editors, and prime editors are potential locus-specific genetic treatment strategies for recessive dystrophic epidermolysis bullosa; however, many recessive dystrophic epidermolysis bullosa COL7A1 pathogenic nucleotide variations (PNVs) are unique, making the development of personalized editing reagents challenging. A total of 270 of the ∼320 COL7A1 epidermolysis bullosa PNVs reside in exons that can be skipped, and antisense oligonucleotides and gene editing nucleases have been used to create in-frame deletions. Antisense oligonucleotides are transient, and nuclea

Metagenomics reveals cryptic circulation of zoonotic viruses in Nigeria.

Zoonotic spillover events pose an ongoing threat to global health, with historic and recent viral diseases of international concern emerging from animal reservoirs 1-6. In Nigeria, limited surveillance of animal hosts at the human and animal interface continues to hinder our understanding of viruses that are cryptically circulating in animals near human dwellings with potential for consequential spillover events. We performed unbiased metagenomic next-generation sequencing (mNGS) on tissue and swab samples collected from 240 individual animals across 11 taxa (rodents, shrews, bats, goats, shee

Formation of SUMO3-conjugated chains of MAVS induced by poly(dA:dT), a ligand of RIG-I, enhances the aggregation of MAVS that drives the secretion of interferon-β in human keratinocytes.

The retinoic-acid inducible gene (RIG)-I is a cytoplasmic pattern recognition receptor that senses single-stranded (ss) or double-stranded (ds) RNA. RIG-I also senses AT-rich dsDNA, poly(dA:dT), through the action of an RNA polymerase III-transcribed RNA intermediate. Upon the binding of an RNA ligand, RIG-I binds to the mitochondrial antiviral-signaling protein (MAVS) and induces the formation of filamentous aggregates of MAVS, leading to the formation of a signaling complex that drives Type I interferon (IFN) responses. In the current study, we investigated the issue of whether the SUMOylati

A novel hexasegmented virus isolated from the phytopathogenic fungus Verticillium nonalfalfae.

In this study, we describe a novel virus, tentatively named Verticillium nonalfalfae virus M (VnaVM), identified in the phytopathogenic fungus Verticillium nonalfalfae isolated from hop (Humulus lupulus L.). The VnaVM genome consists of six double-stranded RNA (dsRNA) segments ranging from 1051 to 2401 bp. DsRNAs 1-3 encode an RNA-dependent RNA polymerase (RdRp), a hypothetical protein and a methyltransferase (MTR), respectively, while dsRNA6 encodes a proline-alanine-serine-rich protein (PASrp). These four proteins share less than 58% amino acid identity with homologs encoded by viruses in th

Tandem RNA-binding domain architecture drives PKR activation through an intramolecular interface.

Tandem repeats of RNA-binding domains (RBDs), often linked by intrinsically disordered sequences, are prevalent among RNA-binding proteins (RBPs). The inherent flexibility of these arrangements, however, raises the question of whether such domains can adopt defined configurations critical for function. Here, we reveal that in Protein Kinase R (PKR)-an RBP that triggers the innate immune response upon sensing double-stranded RNAs (dsRNAs)-its two dsRNA-binding domains (dsRBDs) assemble into a unique architecture through intramolecular interactions. This dsRBD1:dsRBD2 interface allows PKR to con

A new polymycovirus infecting a clinical isolate of the entomopathogenic and fungicolous fungus Lecanicillium aphanocladii affects pigmentation, sporulation, and antifungal susceptibility of its host.

The Polymycoviridae family is an expanding group of mycoviruses, generally characterized by atypical capsids and segmented double-stranded (ds) RNA genomes. Polymycoviruses have been associated with various changes in their hosts' traits, such as shifts in spore production, changes in pigmentation, and alterations in growth and virulence, either enhancing or reducing them. Here, we report the complete genome sequence of a polymycovirus identified in an entomopathogenic, fungicolous, and keratinophilic, filamentous ascomycete species Lecanicillium aphanocladii, isolated from a patient with foot

Dogcatcher2: Improved statistical detection of transcriptional readthrough and repetitive element analysis across sequencing platforms.

Downstream of Gene (DoG) transcription occurs when RNA polymerase II fails to terminate normally at the transcription end site, resulting in extended transcription downstream of the gene. This is a widespread phenomenon linked to cellular stress, cancer and neurodegeneration. Existing tools for DoG detection from short-read RNA-seq rely on absolute coverage thresholds and sliding window approaches that are sensitive to sequencing depth and expression level. Here we present Dogcatcher2, which applies improved statistical detection methods to gene body-normalized coverage profiles. Using long-re

The RNA binding protein Quaking represses splicing of the Fibronectin EDA exon and downregulates the interferon response.

Quaking (QKI) controls RNA metabolism in many biological processes including innate immunity, where its roles remain incompletely understood. To illuminate these roles, we performed genome scale transcriptome profiling in QKI knockout cells with or without poly(I:C) transfection, a double-stranded RNA analog that mimics viral infection. Analysis of RNA-sequencing data shows that QKI knockout upregulates genes induced by interferons, suggesting that QKI is an immune suppressor. Furthermore, differential splicing analysis shows that QKI primarily controls cassette exons, and among these events,

Establishment and utilization of a tetracycline-controlled inducible RNA interfering system to repress gene expression in chronic myelogenous leukemia cells.

RNA interference (RNAi), a posttranscriptional gene silencing process mediated by small double-stranded RNA specifically complementary to the targeted transcript, has been used extensively in the development of novel therapeutic approaches against various human diseases including chronic myelogenous leukemia (CML). Here, we report the successful construction of a tetracycline-controlled siRNA in CML cell line K562. A K562 cell line stably expressing the reverse tetracycline-controlled transactivator (rtTA) was constructed. A tetracycline responsive element (TRE) was integrated into the RNA pol

[Cloning and primary structure of DNA copies of genome fragments of the tick-borne encephalitis virus].

RNA of a flavivirus-tick-borne encephalitis virus (Far-East, type 1, strain Sofin) was subjected to reverse transcription and the DNA copy was transformed into double-stranded DNA by action of E. coli DNA-polymerase (Klenow's fragment) without primer. The hairpin structures were removed by S1 nuclease. Oligo-dC ends were attached to ds-cDNA thus obtained, and this DNA was annealed with pBR322 plasmid cut by PstI and equipped with oligo-dG termini. The recombinant plasmids were cloned in E. coli HB101. Of the 360 TcrAps clones obtained, 187 clones efficiently hybridized with partially degraded

Perturbation of RNA homeostasis impairs mitochondrial respiration during poxvirus infection through excess RNA accumulation.

Induction of RNA degradation in infected cells is a strategy used by many viruses to promote efficient replication. Vaccinia virus, the prototype poxvirus and the vaccine platform for smallpox and mpox, encodes two decapping enzymes to accelerate mRNA and double-stranded RNA (dsRNA) degradation during infection, through functional coordination with host cell RNA exonuclease. Previous studies have largely focused on RNA degradation as a mechanism for regulating viral gene expression and evading innate immune sensing. Here, we show that impaired RNA degradation in vaccinia virus-infected cells,

Transcriptional response to VZV infection is modulated by RNA polymerase III in lung epithelial cell lines.

Ancestral RNA polymerase III (Pol III) is a multi-subunit polymerase responsible for transcription of short non-coding RNA, such as double-stranded short interspersed nuclear elements (SINEs). Although SINE ncRNAs are generally transcriptionally repressed, they can be induced in response to viral infections and can stimulate immune signaling pathways. Indeed, mutations in RNA Pol III have been associated with poor antiviral interferon response following infection with varicella zoster virus (VZV). In this study, we probed the role of Pol III transcripts in the detection and initial immune resp

Genome-wide characterization of host factors involved in single-stranded RNA and DNA phage infection pathways.

Single stranded RNA (ssRNA) and single stranded DNA (ssDNA) bacteriophages represent a key component of the global virome, yet the host genetic networks supporting their infection cycles remain poorly understood. Here, we present a comprehensive, genome-wide mapping of the genetic landscape regulating infection cycles for F pilus-dependent ssRNA and ssDNA phages in Escherichia coli. Genetic screens across ssRNA phages spanning all four genogroups of the Leviviricetes revealed a highly conserved network of host dependencies, with the notable exception of the F plasmid gene traD. While primary s

High-Throughput Sequencing and SELEX-Based Protocol for Selecting Aptamers Against Potato Spindle Tuber Viroid.

Aptamers are powerful tools for detecting and analyzing biomolecules that consist of proteins or nucleic acids. However, their application to aptamers against viroids-highly structured self-replicating RNAs-has not yet been explored. In this study, a magnetic bead- and high-throughput sequencing-based SELEX (MB-HTS-SELEX) protocol for selecting potential aptamers against potato spindle tuber viroid (PSTVd) is presented. Full-length biotinylated-PSTVd RNA was transcribed in vitro, immobilized on streptavidin-coated magnetic beads, and incubated with a library of ~3.32 × 1014 molecules of random

Regulatable in vivo gene expression via adaptamers.

Precise, reversible control of transgene expression is essential for safe and durable gene therapy, yet current inducible systems remain difficult to translate in vivo due to large size, limited induction duration, and dependence on immunogenic regulators. Here, we present the adaptamer (adenosine deaminases acting on RNA [ADAR]-modulatable aptamer), a compact (<120 base pair) RNA switch that couples FDA-approved small-molecule-responsive aptamers with endogenous ADAR-mediated RNA editing to regulate expression. Ligand binding stabilizes a double-stranded RNA structure that recruits ADAR to co

Transcriptomic dataset of RAW264.7 murine macrophages pretreated with 9-methoxycanthin-6-one under poly(I:C)-TLR3 stimulation.

This dataset presents RNA sequencing (RNA-seq) data from RAW264.7 murine macrophages pretreated with 9-methoxycanthin-6-one, a canthin-6-one-type alkaloid isolated from Eurycoma longifolia Jack, and subsequently stimulated with polyinosinic:polycytidylic acid [poly(I:C)], a synthetic double-stranded RNA analog that activates TLR3-mediated antiviral signaling. RAW264.7 cells were pretreated with 9-methoxycanthin-6-one (30 µM) for 30 min and then exposed to poly(I:C) (20 µg/mL) for 6 h. Total RNA was extracted, quality-checked, and sequenced on the Illumina platform to generate paired-end reads.
