RNA has long provided a plausible route by which heredity and catalysis could become linked in early evolution, and the same chemical versatility helps explain why RNA remains central to origin-of-life research, modern cell biology, and biotechnology. This review adopts a plural framing of RNA worlds to connect three regimes: a primordial RNA world constrained by geochemistry, a contemporary RNA world in which RNAs contribute to catalysis and regulation in cells, and an applied RNA world in which RNA is engineered as a programmable tool. Across these regimes, a common logic emerges from the ma

DDX17 (DEAD-box RNA helicase 17) is an essential RNA helicase and regulatory ATPase in host cells, extensively involved in various cellular processes during viral infections, such as RNA splicing, transcriptional regulation, and post-transcriptional modification. DDX17 exhibits dual functionality in viral infections: it enhances the stability, packaging, and replication of viral RNA through interactions with viral ribonucleoprotein complexes, as evidenced in infections caused by influenza viruses and Hantaan virus (HTNV). Conversely, DDX17 can inhibit viral proliferation by disrupting viral RN

The long non-coding RNA MALAT1 is a conserved oncogenic driver whose function relies on a 3' triple-helix motif. While its biochemistry is well-characterized in vitro, the endogenous requirement for this motif in regulating the stability of the transcript and other genes residing in its locus remains unclear. In this study, we employed a dual-sgRNA CRISPR-Cas9 approach to systematically excise triple-helix-forming sequences from the native MALAT1 locus in gastric (AGS) and breast (MCF7) cancer cells. Our findings demonstrate that the 3' end strongly contributes to MALAT1 stability. Perturbatio

Gaucher disease results from impaired activity of the lysosomal enzyme beta-glucocerebrosidase. More than 200 mutations within the glucocerebrosidase gene have been associated with this disease. In this study we tested the effect of several mutations (K157Q, D140H, E326K, D140H+E326K, V394L and R463C) on RNA stability, protein stability and activity toward four different fluorescent substrates (LR-12-GC, Bodipy-12-GC, LR-0-PAP-glucose and 4-MUG), using the vaccinia-derived expression system. The results indicated that the K157Q mutation leads to RNA instability, causing low protein levels and …

Concerns about the presence of enteric viruses in the surface waters of the Florida Keys prompted analyses of virus stability and persistence in these waters. In an in vitro study we evaluated the survival of poliovirus and stability of viral RNA in filtered natural seawater (FSW), unfiltered natural seawater (USW), artificial seawater (ASW) and DI water. This study compared cell culture infectivity with direct reverse transcription-polymerase chain reaction analysis. Attenuated poliovirus was seeded in the above water types and incubated in the dark at 22 and 30 degrees C for 60 days. At 22 d

The pathogenesis of malaria is largely attributable to the parasite's ability to modulate its cytoadhesion phenotype. This relates to the multigenic families comprising dozens to hundreds of members, whose expression, often mutually exclusive, allows the parasite to vary its adhesive properties and antigenic appearance. This phenomenon is mainly described for the variant surface antigens that the parasite expresses on the infected erythrocyte. In order to decipher these gene expression spectra and identify potential antigenic candidates and/or targets of therapeutic interest, the analysis of t

BACKGROUND: Pathogenic variants in the mismatch repair genes are associated with an elevated lifetime risk of colorectal cancer (CRC). We previously identified two variants of uncertain significance (VUS) in the MLH1 gene, c.696_698del, p.(Cys233del) and c.1919C > G, p.(Pro640Arg), in Danish families with numerous occurrences of CRC.
METHODS: To reclassify the variants we collected clinical data, initiated tumor and co-segregation analysis, and performed RNA splicing analysis, subcellular localization, and protein stability studies.
RESULTS: The functional analysis revealed that the c.696_69

Nonstructural protein 12 (NSP12), the RNA-dependent RNA polymerase (RdRp) of SARS-CoV-2, serves as the catalytic core of the viral replication-transcription complex and is pivotal for viral RNA synthesis. Given its essential role, SARS-CoV-2 must precisely regulate intracellular NSP12 levels to support efficient viral replication. However, the mechanisms governing its stability remain poorly understood. Here, we reveal a previously unrecognized viral strategy in which NSP12 hijacks the host chaperone Hsc70 to modulate its own stability. Mechanistically, Hsc70 plays a dual role: mediating NSP12

Defects in human mitochondrial DNA (mtDNA) replication can lead to somatic mutations associated with a range of devastating mitochondrial diseases. However, the molecular mechanisms governing the earliest steps of mtDNA replication and their fidelity remain poorly understood. Here, we found that DNA polymerase gamma (Polγ) forms stable complexes with RNA-DNA primer-template substrates, exhibiting greater stability and lower misincorporation than on DNA-primed substrates. Structural analysis revealed that Polγ interacts with the 2'-OH groups of ribose within the first four nucleotides of the pr

Ocular diseases remain a major global health challenge with substantial unmet therapeutic needs. Small nucleic acid therapeutics offer a precise strategy to regulate disease-related mRNAs or noncoding RNAs through base pairing, thereby modulating protein expression at the RNA level. Major modalities include antisense oligonucleotides, small interfering RNAs, microRNA-based therapeutics, small activating RNAs, and nucleic acid aptamers, which act through RNA degradation, RNA interference, splicing modulation, microRNA regulation, transcriptional activation, or structure-dependent target binding

Favipiravir (FVP) is a broad-spectrum antiviral that selectively inhibits viral RNA-dependent RNA polymerase, first trialled for the treatment of influenza infection. It has been shown to be effective against a number of RNA virus families including arenaviruses, flaviviruses and enteroviruses. Most recently, FVP has been investigated as a potential therapeutic for severe acute respiratory syndrome coronavirus 2 infection. A liquid chromatography tandem mass spectrometry method for the quantification of FVP in human plasma has been developed and validated for use in clinical trials investigati

Tc-DNA is a conformationally constrained oligonucleotide analogue which shows significant increase in thermal stability when hybridized with RNA, DNA or tc-DNA. Remarkably, recent studies revealed that tc-DNA antisense oligonucleotides (AO) hold great promise for the treatment of Duchenne muscular dystrophy and spinal muscular atrophy. To date, no high-resolution structural data is available for fully modified tc-DNA duplexes and little is known about the origins of their enhanced thermal stability. Here, we report the structures of a fully modified tc-DNA oligonucleotide paired with either co

RNA aptamers are often used as ligand-recognition modules in engineered RNA systems, but integration into larger RNA constructs can influence stability and ligand binding. As a result, aptamer sequences may need to be adapted to new environments while preserving essential properties. Here, we examine this sequence editability problem for the theophylline RNA aptamer. Starting from the experimentally determined structure, we introduced targeted mutations in peripheral structural elements while leaving the recognition site unchanged. The native aptamer, mutated variants, a Mg2+-depleted system,

Protein-RNA interactions are essential for numerous biological processes, including RNA transport, translation, splicing, and gene silencing. Poly(A)-binding proteins (PABPs), a class of RNA-binding proteins, specifically recognize and bind to poly(A) tails, thereby playing a crucial role in mRNA regulation. In this study, we performed molecular dynamics (MD) simulations of PABP complexed with four homopolymeric RNAs, namely, poly(A), poly(G), poly(C), and poly(U), to elucidate the molecular basis underlying PABP's preferential binding toward different RNA analogs. Our simulations of preformed
