An archaeal protein evolutionarily conserved in prokaryotes is a zinc-dependent metalloprotease.

A putative protease gene (tldD) was previously identified from studying tolerance of letD encoding the CcdB toxin of a toxin-antidote system of the F plasmid in Escherichia coli. While this gene is evolutionarily conserved in archaea and bacteria, the proteolytic activity of encoded proteins remained to be demonstrated experimentally. Here we studied Sso0660, an archaeal TldD homologue encoded in Sulfolobus solfataricus by overexpression of the recombinant protein and characterization of the purified enzyme. We found that the enzyme is active in degrading azocasein and FITC-BSA substrates. Pro…

Methionine gamma-lyase: the unique reaction mechanism, physiological roles, and therapeutic applications against infectious diseases and cancers.

Sulfur-containing amino acids (SAAs) are essential components in many biological processes and ubiquitously distributed to all organisms. Both biosynthetic and catabolic pathways of SAAs are heterogeneous among organisms and between developmental stages, and regulated by the environmental changes. Limited lineage of organisms ranging from archaea to plants, but not human, possess a unique enzyme methionine gamma-lyase (MGL, EC 4.4.1.11) to directly degrade SAA to alpha-keto acids, ammonia, and volatile thiols. The reaction mechanisms and the physiological roles of this enzyme are partially dem…

Deep-sea siliceous sponges harbor distinct and functionally diverse microbiomes.

Sponges, phylum Porifera, are long-lived and basal-branching metazoans that play important roles in ocean biogeochemistry and host diverse m … etagenomics. We assembled a total of 176 metagenome-assembled genomes from 20 bacterial phyla and 1 archaeal phylum. Ammonia-oxidizing archaea (AOA) Nitrosopumilaceae dominated most siliceous sponge microbial communities and was strikingly the sole symbiont associated with one sponge (Farrea). Overall, microbiome diversity was relatively low across silice …

A two-component regulatory system mediates quorum sensing-dependent morphology and motility transitions in the archaeon Haloferax volcanii.

Quorum sensing (QS) enables microorganisms-including bacteria, eukaryotes, and viruses-to coordinate collective behaviors in response to population density. Despite their ecological and evolutionary significance, QS mechanisms in Archaea remain poorly characterized. The halophilic archaeon Haloferax volcanii provides a model for archaeal QS, transitioning from motile rods to non-motile disks in a density-dependent response to a secreted disk-forming signal (DFS). To identify components of the DFS regulatory network, we screened for spontaneous mutants that retained motility in DFS-containing s…

Dietary inclusion of Asparagopsis taxiformis significantly reduces methane emissions in dairy cows by mechanistically altering vitamin B12-dependent and other methanogenesis precursor pathways.

BACKGROUND: Ruminant products are widely consumed due to their high protein and micronutrient content, but ruminant production contributes significantly to greenhouse gas emissions, with methane (CH₄) accounting for 33% of anthropogenic emissions. CH₄ is generated via fermentative processes by the rumen microbiome, primarily through hydrogen utilisation by methanogenic archaea. Feeding beef cattle the red seaweed Asparagopsis taxiformis (ASP) has been shown to reduce CH₄ emissions by up to 80%. However, the microbial mechanisms underlying this reduction remain poorly understood. In this study,…

Biochemical and molecular mechanisms of resilience in the response of prokaryotes of an active volcano to cadmium-induced stress.

The crater lake of the active volcano "El Chichón" in Mexico, represents an ecosystem characterized by changing conditions of salinity, acidity, temperature, and the concentration of different heavy metals, posing significant challenges to the abundance and diversity of microorganisms. In this study, anaerobic mesophilic and hyperthermophilic prokaryotic microbiomes isolated from the volcano-lake were evaluated to elucidate the molecular and biochemical mechanisms involved in Cd2+ bioremoval. Cultures consumed actively carbohydrates, triacetylglycerol, acetate and methanol; the hyperthermophil

Impact of pesticides on soil health: identification of key soil microbial indicators for ecotoxicological assessment strategies through meta-analysis.

Pesticides remain a cornerstone of modern agriculture. Despite their key role, it is well documented that pesticides can have considerable o … ogical indicators for environmental risk assessment analysis. We demonstrate that ammonia oxidizing archaeal and bacterial amoA gene abundance were the most consistent indicators for pesticide exposure, with inhibition driven by herbicides and fungicides. Our meta-analysis, combined with their key functional role and the existence of well-standardized, hi …

Interactions of microplastics with pesticides and anthelminthics mediate undesirable effects on microbial nitrogen cycling in agricultural soils.

Microplastics (MPs) frequently co-occur with pesticides and veterinary medicines in agricultural soils. However, their interactive effects o … dizing bacteria and nitrification rates, accompanied by a compensatory decline in ammonia-oxidizing archaea and commamox bacteria. These effects were reversed by the co-application of MPs with ABZ. On the other hand, denitrifying bacteria remained unaffected in all soils. Our results are alarming, considering the perturbation of nitrification imposed by M …

An alkaline active feruloyl-CoA synthetase from soil metagenome as a potential key enzyme for lignin valorization strategies.

Ferulic acid (FA), a low-molecular weight aromatic compound derived from lignin, represents a high-value molecule, used for applications in the cosmetic and pharmaceutical industries. FA can be further enzymatically converted in other commercially interesting molecules, such as vanillin and bioplastics. In several organisms, these transformations often start with a common step of FA activation via CoA-thioesterification, catalyzed by feruloyl-CoA synthetases (Fcs). In this context, these enzymes are of biotechnological interest for conversion of lignin-derived FA into high value chemicals. In

Microbial chromate reduction coupled with anaerobic oxidation of methane in a membrane biofilm reactor.

It has been reported that microbial reduction of sulfate, nitrite/nitrate and iron/manganese could be coupled with anaerobic oxidation of methane (AOM), which plays a significant role in controlling methane emission from anoxic niches. However, little is known about microbial chromate (Cr(VI)) reduction coupling with AOM. In this study, a microbial consortium was enriched via switching nitrate dosing to chromate feeding as the sole electron acceptor under anaerobic condition in a membrane biofilm reactor (MBfR), in which methane was continuously provided as the electron donor through bubble-le

Electron donor-driven bacterial and archaeal community patterns along forest ring edges in Ontario, Canada.

Forest rings are 50-1600 m diameter circular structures found in boreal forests around the globe. They are believed to be chemically reducing chimney features, having an accumulation of reduced species in the middle of the ring and oxidation processes occurring at the ring's edges. It has been suggested that microorganisms could be responsible for charge transfer from the inside to the outside of the ring. To explore this, we focused on the changes in bacterial and archaeal communities in the ring edges of two forest rings, the 'Bean' and the 'Thorn North' ring, in proximity to each other in O…

Microbiomes of the dust particles collected from the International Space Station and Spacecraft Assembly Facilities.

BACKGROUND: The International Space Station (ISS) is a unique built environment due to the effects of microgravity, space radiation, elevated carbon dioxide levels, and especially continuous human habitation. Understanding the composition of the ISS microbial community will facilitate further development of safety and maintenance practices. The primary goal of this study was to characterize the viable microbiome of the ISS-built environment. A second objective was to determine if the built environments of Earth-based cleanrooms associated with space exploration are an appropriate model of the

Metabolic network model of a human oral pathogen.

The microbial community present in the human mouth is engaged in a complex network of diverse metabolic activities. In addition to serving as energy and building-block sources, metabolites are key players in interspecies and host-pathogen interactions. Metabolites are also implicated in triggering the local inflammatory response, which can affect systemic conditions such as atherosclerosis, obesity, and diabetes. While the genome of several oral pathogens has been sequenced, quantitative understanding of the metabolic functions of any oral pathogen at the system level has not been explored yet

Evolution of antivirus defense in prokaryotes, depending on the environmental virus prevalence and virome dynamics.

UNLABELLED: Prokaryotes can acquire antivirus immunity via two fundamentally distinct types of processes: direct interaction with the virus, as in clustered regularly interspaced short palindromic repeats (CRISPR)-Cas adaptive immunity systems, and horizontal gene transfer (HGT), which is the main route of transmission of innate immunity systems. These routes of defense evolution are not mutually exclusive and can operate concomitantly, but observations suggest that at least in some bacterial and archaeal species, one or the other route dominates the defense landscape. We hypothesized that the…
