Assessment of fluorescent amplified fragment length polymorphism analysis for epidemiological genotyping of Legionella pneumophila serogroup 1.

This study assessed the reproducibility and epidemiological concordance of double-enzyme fluorescent amplified fragment length polymorphism (fAFLP) analysis for genotyping of Legionella pneumophila serogroup (sg) 1. fAFLP fragment analysis was performed on three different sequencing platforms (one gel- and two capillary-based) in different laboratories with a well-characterised set of 50 strains of L. pneumophila sg 1. fAFLP data were analysed with the Pearson correlation similarity coefficient, using a range of parameters, and dendrogram outputs were converted to arbitrary types after selecti

Potential application of low-stringency single specific primer-PCR in the identification of Leptospira in the serum of patients with suspected leptospirosis.

In this study we tested the potential use of low-stringency single specific primer-PCR (LSSP-PCR) for genetically typing Leptospira directly from biological samples. Serum samples obtained from 29 patients with clinically suspected leptospirosis were amplified by specific PCR, using the previously selected G1 and G2 primers. The PCR products of approximately 300 bp were subsequently used as a template for LSSP-PCR analysis. We were able to produce genetic signatures from the leptospires present in the human samples, which permitted us to make a preliminary identification of the infective serov

A swab and wetting agent combination investigation for enhanced touch DNA recovery: A step towards standardisation.

Swabs are commonly used in forensic contexts to recover biological material from surfaces. Previous investigations have shown that there is no single best swab and wetting agent combination for DNA recovery. Touch DNA is often present in low quality and quantity, and the recovery and processing methods used during casework can result in DNA loss, therefore even small improvements in recovery could influence successful detection. Therefore, a DNA recovery method tailored for a touch DNA workflow is fundamental to effective forensic casework. In this study, combinations of five swabs (viscose, c

Probabilistic genotyping of non-human DNA mixtures: Using MaSTR™ to analyze mixed canine STRs genotyped with DogFiler.

Individualization in forensic science is commonly achieved by typing short tandem repeats (STRs). Interpretation of resulting electropherograms can be challenging when the input DNA was low quantity, low quality or a mixture of two or more individuals. Probabilistic genotyping (PG) - application of mathematical models and algorithms to analyze mixed STR profiles - tools have been developed to compute a likelihood ratio that an individual is a contributor, and/or deconvolute the mixed profile into single source genotypes. While PG software has been widely implemented in human forensic laborator

Technical Note: A novel method for simultaneous recovery of DNA, RNA, and proteins from trace biological samples for forensic application.

There is growing interest in recovering analytes other than DNA from evidentiary samples. mRNA markers can help identify body fluids, link body fluid to a contributor via coding SNPs, and estimate Post-Mortem Interval. Proteins, which in many cases are more abundant and resistant to degradation than RNA and DNA, offer the possibility for human individualization via Genetically Variant Peptides and are also useful for body fluid identification, but are routinely destroyed during nucleic acid extraction. We report a novel trace sample recovery method which uses paramagnetic beads conjugated with

Eligible offender samples are missing in CODIS: A statewide approach to performing a lawfully owed DNA census.

In 2019, the Texas Department of Public Safety (TXDPS) Texas Ranger Division (TRD) identified approximately 3300 registered sex offenders (RSOs) from whom a "lawfully owed" DNA sample was missing from the Federal Bureau of Investigation's Combined DNA Index System (CODIS). Lawfully owed DNA (LODNA) is defined as a DNA sample from a qualifying offender who should have had their sample entered into CODIS, but for unknown reasons did not. As a result of those findings, TXDPS then applied for and was awarded a grant from the Bureau of Justice Assistance's Sexual Assault Kit Initiative to collect D

Measuring the process and rate of exogenous DNA degradation during digestion in mice.

This study aimed to perform qualitative and quantitative examination of DNA degradation during the digestion process in the mouse gut through PCR, qPCR and short tandem repeat (STR) analysis. Human blood leukocytes were gavaged into the digestive tract in mice. GAPDH, TH01, TPOX and D7S820 genes in the contents of the stomach and small intestine were analyzed with PCR and qPCR at various times pre- and post-gavage. Through STR analysis, 21 human genomic DNA loci were analyzed. The half-life of DNA degradation, and the relationship between the average peak area and digestion time were determine

Homicide by hanging: A case report and its forensic-medical aspects.

We report a rare case of homicide by hanging. The postmortem examination resulted in a verdict of death by suicidal hanging and the Public Prosecutor's Office released the body for burial. After intervention by the relatives police investigations were resumed. Based on evidence impossible to reconcile with the results of the postmortem examination and requiring further clarification, an autopsy was ordered. The results of the postmortem could not be brought in line with a suicidal hanging and were further substantiated by DNA analysis. The scenario put forward by the defense claiming a seconda

A comparison of four methods for PCR inhibitor removal.

Biological samples collected from the crime scenes often contain some compounds that can inhibit the polymerase chain reaction (PCR). The removal of PCR inhibitors from the extracts prior to the PCR amplification is vital for successful forensic DNA typing. This paper aimed to evaluate the ability of four different methods (PowerClean® DNA Clean-Up kit, DNA IQ™ System, Phenol-Chloroform extraction and Chelex®-100 methods) to remove eight commonly encountered PCR inhibitors including: melanin, humic acid, collagen, bile salt, hematin, calcium ions, indigo and urea. Each of these PCR inhibitors

Rapid and reliable single nucleotide polymorphism-based differentiation of Brucella live vaccine strains from field strains.

The reliable differentiation of live Brucella vaccine strains from field isolates is an important element in brucellosis control programs. We describe the design, validation, and implementation of a novel single nucleotide polymorphism (SNP)-based typing platform that offers a rapid, reliable, and robust tool to achieve this with improved diagnostic accuracy compared to existing molecular tests. Furthermore, the assays described are designed such that they supplement, and can be run as an intrinsic part of, a previously described assay identifying Brucella isolates to the species level (K. K.

"Foreign" DNA in tissue adherent to compact bone from tsunami victims.

We present two cases of tsunami victim identification where the DNA profile from compact bone gave an authentic DNA profile, while the DNA profiles obtained from adhering soft tissue or bone marrow gave different, incorrect profiles. The source of the contaminating DNA is unclear; the possibility that this occurred via transfer of putrefaction liquid in stacked bodies, or dispersal of contaminating material during conservation with formalin is discussed. We recommend the exclusive use of carefully sampled compact bone without adhering tissue as source of DNA to avoid misidentification in simil

Using BOX-PCR to exclude a clonal outbreak of melioidosis.

BACKGROUND: Although melioidosis in endemic regions is usually caused by a diverse range of Burkholderia pseudomallei strains, clonal outbreaks from contaminated potable water have been described. Furthermore B. pseudomallei is classified as a CDC Group B bioterrorism agent. Ribotyping, pulsed-field gel electrophoresis (PFGE) and multilocus sequence typing (MLST) have been used to identify genetically related B. pseudomallei isolates, but they are time consuming and technically challenging for many laboratories. METHODS: We have adapted repetitive sequence typing using a BOX A1R primer for ty

Extraction and amplification of nuclear and mitochondrial DNA from ancient and artificially aged bones.

An experimental design is presented that simulates an accelerated process of DNA degradation in human bone tissues and thus provides a possibility for a systematic investigation of factors hampering DNA extraction and amplification. Equal sized slices of human femoral bones were incubated in 90 degrees C water for 2 h up to 30 days. DNA was extracted and subjected to a human specific Duplex polymerase chain reaction (PCR) and also to a Multiplex short tandem repeat (STR) PCR. Additionally 24 ancient bones representing different age periods were investigated in the same way. The results were co

Genotyping Neisseria gonorrhoeae using fluorescent amplified fragment length polymorphism analysis.

An evaluation of fluorescent amplified fragment length polymorphism (FAFLP) for typing Neisseria gonorrhoeae using 52 isolates revealed that its discriminatory power approached that of Opa-typing in identifying epidemiologically linked isolates. Automated, accurate sizing of FAFLP amplified fragments permits objective data analysis and storage, making it an attractive method for large surveillance projects.

Dandruff as a potential source of DNA in forensic casework.

Dandruff is a clinical alteration of the skin that consists histologically of orthokeratotic clumps with minute parakeratotic foci found in inflammatory pathologies such as seborrheic dermatitis and psoriasis. Therefore, some nucleated cells should be found in dandruff and hence there is a possibility that forensically typeable DNA could be extracted from dandruff. Because of a particular case in which we were involved, a study was carried out to determine whether or not DNA could be extracted from dandruff, and if the two most widely used extraction techniques (Chelex and organic) would be ap

Identification of N2-fixing plant- and fungus-associated Azoarcus species by PCR-based genomic fingerprints.

Most species of the diazotrophic Proteobacteria Azoarcus spp. occur in association with grass roots, while A. tolulyticus and A. evansii are soil bacteria not associated with a plant host. To facilitate species identification and strain comparison, we developed a protocol for PCR-generated genomic fingerprints, using an automated sequencer for fragment analysis. Commonly used primers targeted to REP (repetitive extragenic palindromic) and ERIC (enterobacterial repetitive intergenic consensus) sequence elements failed to amplify fragments from the two species tested. In contrast, the BOX-PCR as

Typing of nonencapsulated haemophilus strains by repetitive-element sequence-based PCR using intergenic dyad sequences.

Intergenic dyad sequences (IDS) are short repeated elements that have been described for several Haemophilus genomes and for only two other bacterial genera. We developed a repetitive-element sequence-based PCR using an IDS-specific primer as a typing method (IDS-PCR) for nonencapsulated Haemophilus strains and compared this technique with pulsed-field gel electrophoresis (PFGE) of DNA restricted with SmaI. IDS-PCR was rapid, easy to perform, and reproducible, with a high discriminatory capacity for nontypeable Haemophilus influenzae (NTHI) strains. The 69 NTHI strains tested generated 65 diff
