Molecular timescales are based on the calibration of molecular evolution to geological time using fossil constraints, but conventional calibration strategies use limited and often subjectively interpreted fossil data. Here we used the Bayesian Brownian Bridge model to derive data-driven calibration densities on the basis of extensive fossil occurrence data. This approach integrates the uncertainty on extant and historical diversity to estimate clade age. We transformed the estimated ages based on >25,000 fossil occurrences into calibration densities, which we used to constrain 110 node ages in

Peracarida (marsupial crustaceans) represent one of the most diverse and ecologically important crustacean groups, yet their evolutionary relationships have long been debated. Here, we present the most comprehensive phylogenomic analysis of Peracarida to date, incorporating the relict taxa Thermosbaenacea, Mictacea, Ingolfiellida, and Spelaeogriphacea in a phylogenomic framework. Our results robustly confirm peracarid monophyly and recover a well-supported clade uniting Mancoida (Isopoda, Tanaidaca, Cumacea, Spelaeogriphacea) and Mictacea. We propose for Mictacea to be classified as part of th

Acari, including mites and ticks, pose significant challenges in agriculture, horticulture, and medicine. Among these, agricultural concerns are particularly critical, as many mite species directly affect crop health and productivity. The genome sizes of Acari vary widely, reflecting their diverse ecological roles and life history traits. This variation often corresponds to differences in reproductive strategies, parasitic behaviors, and adaptation to specific environments. Here, to better understand evolution trends in Acari, we (1) estimated the genome size of six mite species using flow cyt

Major changes in chromosome number and structure are linked to a series of evolutionary phenomena, including intrinsic barriers to gene flow or suppression of recombination due to chromosomal rearrangements. However, chromosome rearrangements can also affect the fundamental dynamics of molecular evolution within populations by changing relationships between linked loci and altering rates of recombination. Here, we build chromosome-level assembly Eueides isabella and, together with a recent chromosome-level assembly of Dryas iulia, examine the evolutionary consequences of multiple chromosome fu

PREMISE OF THE STUDY: Closing gaps in the fossil record and elucidating phylogenetic relationships of mostly incomplete fossils are major challenges in the reconstruction of the diversification of fern lineages through time. The cosmopolitan family Dryopteridaceae represents one of the most species-rich families of leptosporangiate ferns, yet its fossil record is sparse and poorly understood. Here, we describe a fern inclusion in Miocene Dominican amber and investigate its relationships to extant Dryopteridaceae.•
METHODS: The morphology of the fossil was compared with descript

Siphonophores (Cnidaria: Hydrozoa) are pelagic colonial marine invertebrates with many highly specialized bodies (zooids) within a single colony. Their unique biology and ecological importance have made them of particular interest, and motivate questions on their genomic structure, organization and content. To investigate siphonophores' genome biology and develop resources for future studies, we sequenced the genome of a single Nanomia septata to chromosome scale. The haploid genome is 1.7 GB across 8 chromosomes. Relative to closely related hydrozoan genomes, this is an expansion in length bu

The Lauraceae family, a keystone group in subtropical evergreen broad-leaved forest ecosystems, exhibits exceptional diversity in sexual systems (including hermaphroditic flowers, functionally unisexual flowers, and pseudo-dioecy), serving as a natural model for studying plant sexual differentiation mechanisms. This review synthesizes advances in the evolutionary mechanisms and genomic studies of sexual differentiation in Lauraceae, focusing on three key areas: (1) the evolution of taxonomic classification and floral morphology, (2) molecular trajectories of sexual differentiation, and (3) cha

BACKGROUND: Ticks, hematophagous Acari, pose a significant threat by transmitting various pathogens to their vertebrate hosts during feeding. Despite advances in tick genomics, high-quality genomes were lacking until recently, particularly in the genus Ixodes, which includes the main vectors of Lyme disease.
RESULTS: Here, we present the genome sequences of four tick species, derived from a single female individual, with a particular focus on the European species Ixodes ricinus, achieving a chromosome-level assembly. Additionally, draft assemblies were generated for the three other Ixodes spe

Birds exhibit remarkable variations in body size, making them an ideal group for the study of adaptive evolution. However, the genetic mechanisms underlying body size evolution in avian species remain inadequately understood. This study investigates the evolutionary patterns of avian body size by analyzing 15 body-size-related genes, including GHSR, IGF2BP1, and IGFBP7 from the growth hormone/insulin-like growth factor axis, EIF2AK3, GALNS, NCAPG, PLOD1, and PLAG1 associated with tall stature, and ACAN, OBSL1, and GRB10 associated with short stature, four genes previously reported in avian spe

Since deleterious mutations may be rescued by secondary mutations during evolution, compensatory evolution could identify genetic solutions leading to therapeutic targets. Here, we tested this hypothesis and examined whether these solutions would be universal or would need to be adapted to one's genetic and environmental make-ups. We performed experimental evolutionary rescue in a yeast disease model for the Wiskott-Aldrich syndrome in two genetic backgrounds and carbon sources. We found that multiple aspects of the evolutionary rescue outcome depend on the genotype, the environment, or a comb

Although insertion sequence (IS) elements are generally considered genomic parasites, they can mediate adaptive genetic changes in bacterial genomes. We discovered that among 12 laboratory-evolved Escherichia coli populations, three had experienced at least six different IS1-mediated deletions of flagellar genes. These deletions all involved the master flagellar regulator flhDC, and as such completely incapacitate motility. Two lines of evidence strongly suggest that these deletions were adaptive in our evolution experiment: (1) parallel evolution in three independent populations is highly unl

Recombination can generate new or improved proteins by merging pieces of pre-existing genes into a new whole. Here, when we reanalysed genomic data from several laboratory evolution experiments with Escherichia coli, evidence for the convergent evolution of chimeric genes became apparent. In these experiments, a pair of paralogous genes was recombined into a single hybrid copy by large genomic deletions. In one case, the excision of a cryptic e14 prophage occurred in 6 out of 8 replicates of a 22-day fluoroquinolone-resistance evolution experiment. These parallel prophage excisions recombined

Thylakoid membranes (TM) in cyanobacteria and chloroplasts host the light-dependent reactions of oxygenic photosynthesis. Gloeobacterales, the earliest-diverging cyanobacterial lineage, lack TM and perform photosynthesis in the cytoplasmic membrane (CM), representing an ancestral state relative to other cyanobacteria (Phycobacteria). This study investigates the evolutionary origin of TM. Phylogenomic analyses were performed across a phylogenetically diverse set of cyanobacteria, including extensive representation of basal lineages (Gloeobacterales, Thermostichales, Gloeomargaritales, and Pseud

Opsin proteins are central to photoreception and have diversified extensively to support both visual and non-visual functions in animals. While the molecular conservation is striking, the evolutionary pathways that shaped opsin diversity, particularly in relation to visual and extraocular roles, remain poorly understood. To address this gap, we examined opsin expression in Pteriomorphia, a diverse group of mostly sessile marine bivalves with multiple photoreceptor systems and ecologies. We generated transcriptomes for 12 species, including eyed and eyeless adults, and analysed published RNA-se

Sex and mitochondria are inextricably linked in the eukaryotic tree of life, a confounding situation given the uniparental inheritance of mitochondria and the biparental inheritance that sexual reproduction entails. Unisexual vertebrate lineages, which arise via hybridization and asexually pass on their genetic material to clonal descendants, provide a unique opportunity to study mitochondrial evolution without potentially confounding effects of sex. Hybridity and clonality set unisexual vertebrates apart from other vertebrates and establish a distinct genetic environment that shapes their evo

Haemaphysalis longicornis is an important tick species and pathogen vector characterized by the co-circulation of triploid parthenogenetic and diploid bisexual strains. However, the evolutionary basis of parthenogenesis in this species is unclear. Here we report reference-quality, haplotype-resolved genome assemblies of the parthenogenetic strain and two reference-quality genomes of the bisexual strains. Comparative genomic analysis revealed high collinearity between the parthenogenetic and bisexual genomes, with a stable chromosomal architecture maintained among the three haplotypes of the pa

The remarkable ability of a single genome sequence to encode a diverse collection of distinct cell types, including the thousands of cell types found in the mammalian brain, is a key characteristic of multicellular life. While it has been observed that some cell types are far more evolutionarily conserved than others, the factors driving these differences in the evolutionary rate remain unknown. Here, we hypothesized that highly abundant neuronal cell types may be under greater selective constraint than rarer neuronal types, leading to variation in their rates of evolution. To test this, we le

Thanks to significant advances in genomics and bioinformatics, research on plant sex-determining genes has made remarkable progress over the past decade. Since the discovery of the OGI-MeGI sex-determination system in persimmons in 2014, candidate sex-determining genes have been identified in a dozen flowering plant species. In this review, we examine these newly discovered genes and explore what they reveal about the genetic basis of the evolution of dioecy. While these genes are diverse, many belong to key developmental pathways previously described in other species. Two primary evolutionary

Research on the biology and evolution of sex chromosomes has primarily focused on diploid XX/XY and ZW/ZZ systems. In contrast, the rise, evolution and demise of U/V systems has remained an enigma. Here we analyse genomes of nine brown algal species with different sexual systems to determine the history of their sex determination. U/V sex chromosomes emerged between 450 and 224 million years ago, when a region containing the pivotal male-determinant MIN ceased recombining. Seven ancestral genes within the sex-determining region show remarkable conservation over this vast evolutionary time, alt

The genus Asparagus arose ∼9 to 15 million years ago (Ma), and transitions from hermaphroditism to dioecy (separate sexes) occurred ∼3 to 4 Ma. Roughly 27% of extant Asparagus species are dioecious, while the remaining are bisexual with monoclinous flowers. As such, Asparagus is an ideal model taxon for studying the early stages of dioecy and sex chromosome evolution in plants. Until now, however, understanding of diversification and shifts from hermaphroditism to dioecy in Asparagus has been hampered by the lack of robust species tree estimates for the genus. In this study, a genus-wide phylo
