The structure and diversity of strain-level variation in vaginal bacteria.

The vaginal microbiome plays an important role in human health and species of vaginal bacteria have been associated with reproductive disease. Strain-level variation is also thought to be important, but the diversity, structure and evolutionary history of vaginal strains is not as well characterized. We developed and validated an approach to measure strain variation from metagenomic data based on SNPs within the core genomes for six species of vaginal bacteria: Gardnerella vaginalis, Lactobacillus crispatus, Lactobacillus iners, Lactobacillus jensenii, Lactobacillus gasseri and Atopobium vagin

A review of self-supervised imaging phenotypes for genome-wide association studies.

Biobank-scale imaging-genomic cohorts enable genome-wide association studies (GWASs) of organ structure and function. Traditional approaches rely on expert-defined image-derived phenotypes (IDPs), which capture only a fraction of the biological variation in high-content images. Powered by artificial intelligence, self-supervised learning (SSL) learns representations directly from intrinsic image structures, creating scalable, data-driven traits. Here, we review the technical frameworks and challenges of SSL-based imaging genetics and their applications in brain MRI, cardiac MRI, and retinal im

Diversity and selection analyses identify transmission-blocking antigens as the optimal vaccine candidates in Plasmodium falciparum.

BACKGROUND: A highly effective vaccine for malaria remains an elusive target, at least in part due to the under-appreciated natural parasite variation. This study aimed to investigate genetic and structural variation, and immune selection of leading malaria vaccine candidates across the Plasmodium falciparum's life cycle. METHODS: We analysed 325 P. falciparum whole genome sequences from Zambia, in addition to 791 genomes from five other African countries available in the MalariaGEN Pf3k Database. Ten vaccine antigens spanning three life-history stages were examined for genetic and structural

Co-evolution of quaternary organization and novel RNA tertiary interactions revealed in the crystal structure of a bacterial protein-RNA toxin-antitoxin system.

Genes encoding toxin-antitoxin (TA) systems are near ubiquitous in bacterial genomes and they play key roles in important aspects of bacterial physiology, including genomic stability, formation of persister cells under antibiotic stress, and resistance to phage infection. The CptIN locus from Eubacterium rectale is a member of the recently-discovered Type III class of TA systems, defined by a protein toxin suppressed by direct interaction with a structured RNA antitoxin. Here, we present the crystal structure of the CptIN protein-RNA complex to 2.2 Å resolution. The structure reveals a new het

Why Specialized Metabolism Recurrently Emerges in Plants: Chemical and Genomic Biases in Metabolic Diversification.

Specialized metabolism plays a central role in mediating ecological interactions and adaptive responses in plants, while leaving enduring signatures in genome structure and evolution. Here, we synthesize advances in genomics, biochemistry, and evolutionary biology into a metabolite-driven genetic diversification (MGD) framework, in which metabolite chemistry biases the generation, retention, and reuse of genetic variation. When metabolic flux produces reactive, inhibitory, or otherwise costly intermediates, pathways handling these liabilities recurrently recruit gene dosage changes, duplicatio

Genome-Wide Variation in Betacoronaviruses.

The Severe acute respiratory syndrome coronavirus (SARS-CoV) and SARS-CoV-2 originated in bats and adapted to infect humans. Several SARS-CoV-2 strains have been identified. Genetic variation is fundamental to virus evolution and, in response to selection pressure, is manifested as the emergence of new strains and species adapted to different hosts or with novel pathogenicity. The combination of variation and selection forms a genetic footprint on the genome, consisting of the preferential accumulation of mutations in particular areas. Properties of betacoronaviruses contributing to variation

Ecogenomic Diversity of Clavibacter nebraskensis in North America.

Goss's wilt and leaf blight of maize is caused by Clavibacter nebraskensis and has reemerged as an important disease in North America. Despite its epidemiological relevance, this species remains poorly characterized in terms of population structure, functional diversity, and ecological differentiation, particularly among strains reported from Mexico. In this study, long-read whole-genome sequencing and phenotypic assays were used to characterize genomic diversity, virulence, and fitness-associated traits in C. nebraskensis. We generated 24 long-read genomes, including 20 contemporary Mexican i

Elevational melanism in East African Honey Bees involves a Major-Effect locus.

Thermal melanism, whereby darker pigmentation occurs in colder environments, is a widespread pattern, yet its genetic and physiological basis in eusocial insects remains poorly understood. East African honey bees (Apis mellifera) occupy elevational gradients in which highland populations are darker, larger, and more cold tolerant than lowland conspecifics. Here, we integrated population genomics, structural variations, and functional genomics to investigate elevational melanism. We sampled, phenotyped and resequenced 139 workers from five East African mountain systems. A genome wide associatio

Climate-driven adaptive microevolution in wild yeasts.

Environmental variation imposes strong selection on microbial populations, yet linking ecological gradients to genomic and phenotypic diversification remains challenging due to limited sampling of wild microbes. Here, we leveraged the exceptional abundance of the cold-adapted yeast Saccharomyces eubayanus throughout Patagonian Nothofagus forests to investigate how climatic gradients shape natural microbial diversity. Using systematic sampling across ~1,000 km of Chilean Patagonia, spanning multiple seasons, altitudes, and thermal regimes, we integrated environmental, genomic, and phenotypic an

CNspector: a web-based tool for visualisation and clinical diagnosis of copy number variation from next generation sequencing.

Next Generation Sequencing is now routinely used in the practice of diagnostic pathology to detect clinically relevant somatic and germline sequence variations in patient samples. However, clinical assessment of copy number variations (CNVs) and large-scale structural variations (SVs) is still challenging. While tools exist to estimate both, their results are typically presented separately in tables or static plots which can be difficult to read and are unable to show the context needed for clinical interpretation and reporting. We have addressed this problem with CNspector, a multi-scale inte

Functional impact of c.V15M variation in LHβ gene on silent oestrus behaviour in river buffalo of Pakistan.

Buffalo are shy breeders and poor fertility traits are a major hindrance in exploiting the production potential of the animal. This study hypothesizes that polymorphisms in the luteinizing hormone beta (LHβ) gene can affect oestrus behaviour in buffaloes. A total of 100 animals were screened by calculating the heat index (threshold-50) and animals were categorized into two groups (Group1 > 50, Group2 < 50). Animals were subjected to blood sampling, genomic DNA isolation, specific primer based polymerization and sequencing of amplicons. A total of six genomic variations were identified in the g

Dissecting Molecular Genetic Mechanisms of 1q21.1 CNV in Neuropsychiatric Disorders.

Pathogenic copy number variations (CNVs) contribute to the etiology of neurodevelopmental/neuropsychiatric disorders (NDs). Increased CNV burden has been found to be critically involved in NDs compared with controls in clinical studies. The 1q21.1 CNVs, rare and large chromosomal microduplications and microdeletions, are detected in many patients with NDs. Phenotypes of duplication and deletion appear at the two ends of the spectrum. Microdeletions are predominant in individuals with schizophrenia (SCZ) and microcephaly, whereas microduplications are predominant in individuals with autism spec

Alpha-CENTAURI: assessing novel centromeric repeat sequence variation with long read sequencing.

MOTIVATION: Long arrays of near-identical tandem repeats are a common feature of centromeric and subtelomeric regions in complex genomes. These sequences present a source of repeat structure diversity that is commonly ignored by standard genomic tools. Unlike reads shorter than the underlying repeat structure that rely on indirect inference methods, e.g. assembly, long reads allow direct inference of satellite higher order repeat structure. To automate characterization of local centromeric tandem repeat sequence variation we have designed Alpha-CENTAURI (ALPHA satellite CENTromeric AUtomated R

The mitochondrial control region of blowflies (Diptera: Calliphoridae): a hot spot for mitochondrial genome rearrangements.

The family Calliphoridae consists of myiasis-causing flies, including species of economic, forensic, and medical importance. In this study, the complete control regions (CRs) of mitochondrial DNA from 15 calliphorid species were sequenced and structurally characterized. The CRs had a high content of adenines (A) and thymines (T) and varied in length from 854 to 2,018 bp, showing intraspecific variations in sequence and length. Two major domains were identified: the conserved domain containing conserved sequence blocks and cis-regulatory structures that may be related to the transcription and t

Persistence mechanisms in tick-borne diseases.

The use of new, highly sensitive diagnostic methods has revealed persistent infections to be a common feature of different tick-borne diseases, such as babesiosis, anaplasmosis and heartwater. Antigenic variation can contribute to disease persistence through the continual elaboration of new surface structures, and we know in several instances how this is achieved. Known or suspected mechanisms of persistence in babesial parasites include cytoadhesion and rapid variation of the adhesive ligand in Babesia bovis and genetic diversity in several merozoite stage proteins of different Babesia spp. I

Unravelling the epidemiological diversity of Zika virus by analyzing key protein variations.

The consequences of Zika virus (ZIKV) infections were limited to sporadic mild diseases until almost a decade ago, when epidemic outbreaks took place, with quick spread into the Americas. Simultaneously, novel severe neurological manifestations of ZIKV infections were identified, including congenital microcephaly. However, why the epidemic strains behave differently is not yet completely understood, and many questions remain about the actual significance of genetic variations in the epidemiology and biology of ZIKV. In this study, we analysed a large number of viral sequences to identify genes

Hepatitis e: molecular virology and pathogenesis.

Hepatitis E virus is a single, positive-sense, capped and poly A tailed RNA virus classified under the family Hepeviridae. Enteric transmission, acute self-limiting hepatitis, frequent epidemic and sporadic occurrence, high mortality in affected pregnants are hallmarks of hepatitis E infection. Lack of an efficient culture system and resulting reductionist approaches for the study of replication and pathogenesis of HEV made it to be a less understood agent. Early studies on animal models, sub-genomic expression of open reading frames (ORF) and infectious cDNA clones have helped in elucidating

Multi-locus allelic architecture underlying natural variation in leaf rolling in japonica rice.

Leaf rolling is a key component of rice canopy architecture that affects light interception, microclimate formation, and planting density. The contribution of naturally occurring allelic variation to quantitative variation in leaf rolling within cultivated rice remains poorly understood, while extreme leaf rolling caused by loss-of-function mutations often results in detrimental pleiotropic effects. Herein, we examined how multi-locus allelic variation contributes to natural variation in leaf rolling within japonica rice. Leaf rolling was quantified based on the leaf rolling index (LRI) using

Quinolone Resistance in Gallibacterium anatis Determined by Mutations in Quinolone Resistance-Determining Region.

Control of the important pathogen, Gallibacterium anatis, which causes salpingitis and peritonitis in poultry, relies on treatment using antimicrobial compounds. Among these, quinolones and fluoroquinolones have been used extensively, leading to a rise in the prevalence of resistant strains. The molecular mechanisms leading to quinolone resistance, however, have not previously been described for G. anatis, which is the aim of this study. The present study combines phenotypic antimicrobial resistance data with genomic sequence data from a collection of G. anatis strains isolated from avian host
