Gene trap mutagenesis: a functional genomics approach towards reproductive research.

We have entered a new era of genomics in biomedical research with the availability of genome-wide sequences and expression data, resulting in the identification of a huge number of novel reproductive genes. The challenge we are facing today is how to determine the function of those novel and known genes and their roles in normal reproductive physiology, such as gamete production, pregnancy and fertilization, and the disease physiology such as infertility, spontaneous abortion and gynecological cancers. Mouse genetics has contributed tremendously to our understanding of the genetic causes of hu…

Understanding bovine trypanosomiasis and trypanotolerance: the promise of functional genomics.

African bovine trypanosomiasis, caused by the protozoan parasite Trypanosoma congolense, is endemic throughout sub-Saharan Africa and is a major constraint on livestock production. A promising approach to disease control is to understand and exploit naturally evolved trypanotolerance. We describe the first attempt to investigate the transcriptional response of susceptible Boran (Bos indicus) cattle to trypanosome infection via a functional genomics approach using a bovine total leukocyte (BOTL) cDNA microarray platform. Four male Boran cattle were experimentally infected with T. congolense and…

[Genomics of type I diabetes mellitus and its late complications].

In ethnic Russians, MHC (HLA) was shown to be the major locus determining the predisposition to type 1 diabetes mellitus (T1DM). To map the regions linked to T1DM, families with concordant or discordant sib pairs were selected from the Russian population of Moscow. With these families, linkage to T1DM was demonstrated for CTLA4 (IDDM12, 2q32.1-q33), which codes for a T-cell surface antigen, and PDCD2 (IDDM8, 6q25-q27), which is homologous to the mouse programmed cell death activator gene. With polymorphic microsatellites, regions 3q21-q25 (IDDM9) and 10p12.2 (IDDM10) were also linked to T1DM.

Comparative genomics of BCG vaccines by whole-genome DNA microarray.

Bacille Calmette-Guérin (BCG) vaccines are live attenuated strains of Mycobacterium bovis administered to prevent tuberculosis. To better understand the differences between M. tuberculosis, M. bovis, and the various BCG daughter strains, their genomic compositions were studied by performing comparative hybridization experiments on a DNA microarray. Regions deleted from BCG vaccines relative to the virulent M. tuberculosis H37Rv reference strain were confirmed by sequencing across the missing segment of the H37Rv genome. Eleven regions (encompassing 91 open reading frames) of H37Rv were found t

Competencies of the UK nursing and midwifery workforce to mainstream genomics in the National Health Service: the ongoing gap between perceived importance and confidence in genomics.

The United Kingdom is recognised worldwide as a leader in genomics. The use of genomic technologies in the National Health Service (NHS) is expected to deliver faster and more accurate diagnoses, supporting personalized treatments to improve patient outcomes. The ambition of embedding genomic medicine in the diagnostic pathway requires involvement of the front-line clinical workforce, known as 'mainstreaming'. Nurses and midwives are the largest professionally qualified workforce in the National Health Service thus, it is anticipated that they will play key roles in mainstreaming. This study i…

A functional genomics-pharmacotranscriptomics framework identifies host-directed anti-influenza agents.

Influenza A virus (IAV) remains a major threat to human and animal health, while the emergence of drug-resistant strains necessitates new antiviral strategies. Here, we developed an integrative host-directed drug discovery framework combining functional genomics and pharmacotranscriptomics. By aggregating published genome-wide screens, we assigned host genes functional scores reflecting their effects on IAV replication and used these scores to estimate the antiviral status of host cells. Screening nearly 20,000 drug-induced transcriptional signatures identified compounds that shift host gene e…

Core Proteome Subtractive Genomics Reveals Potential Therapeutic Targets in Bacillus anthracis.

Bacillus anthracis, a Gram-positive, spore-forming bacterium, poses significant public health risks due to its zoonotic potential and historical use in bioterrorism. Pathogenicity of B. anthracis is primarily attributed to its genetic components, including the essential plasmids pXO1 and pXO2. The pXO1 plasmid encodes toxic factors, while pXO2 facilitates immune evasion. The zoonotic potential, as well as potential bio-threat, necessitates investigation into novel therapeutic targets. Through metabolic network analysis, docking, and notably subtractive genomics, researchers have effectively pi…

Umbilical Cord: A Non-Invasive DNA Source for Sea Turtle Genomics.

High-throughput sequencing has revolutionised conservation genomics by enabling genome-wide information even in non-model species. However, obtaining non-invasive samples for genomics remains challenging in species like sea turtles, which spend most of their lives in the open ocean. In addition, traditional sampling methods are often impractical or unsafe for hatchlings, highlighting the need for alternative approaches. We investigated the potential of umbilical cords (UCs), both from the proximal and distal regions, as a non-invasive sampling method. We assessed the suitability of UC sampling…

Tracing the evolutionary genomics of blaNDM-harboring Salmonella typhimurium in China.

BACKGROUND: Carbapenem-resistant Salmonella Typhimurium (S. Typhimurium) is occasionally reported, primarily driven by the dissemination of the blaNDM gene. Although this poses an emerging threat, its phylogenetic structure and epidemiological patterns remain insufficiently studied. METHODS: We characterized a clinical carbapenem-resistant S. Typhimurium isolate harboring blaNDM-5 from a tertiary hospital in China using antimicrobial susceptibility testing, plasmid conjugation, and stability assays. Whole-genome sequencing was integrated with data from GenBank to perform a series of bioinform

Ancient genomics study reveals low HLA diversity in eastern hunter-gatherers.

BACKGROUND: Eastern hunter-gatherers (EHG) contributed varying proportions of genetic ancestry to many modern Europeans. However, how this contribution shaped the human leukocyte antigen (HLA) gene diversity remains unexplored. Sakhtysh in western Russia comprises one of the largest EHG-affiliated burial complexes. The site's continuous use offers a rare opportunity to investigate the genetic history, immune-gene diversity, and pathogen exposure within a hunter-gatherer population. RESULTS: Genome-wide data from 36 individuals (spanning Lyalovo-Volosovo traditions, 6800-4800 cal BP) place the

A CRISPR knockout mouse library for functional genomics in influenza research.

Functional validation of host factors in whole-animal models is a major bottleneck in virology; it hinders the translation of data from in vitro studies into a deeper understanding of the viral life cycle and pathogenesis. To address this challenge, we developed a systematic in vivo screening platform for influenza A virus. This platform comprises a library of 84 CRISPR-Cas9-generated gene-modified mouse lines targeting host factors prioritized from the literature and in vitro small interfering RNA (siRNA) screening studies. Using this resource, we identified 17 host factors whose genetic abla

Exploring the Genomics of Marnaviridae Family: Identification, Characterization, and Taxonomic Implications.

In this study, we characterized sequences similar to Marnaviridae obtained from water samples in the state of São Paulo, Brazil. Sixteen complete or nearly complete genomes were determined, all of them positive-sense single-stranded RNA, with lengths between 7074 and 10,198 base pairs, containing one or two open reading frames (ORFs). The amino acid sequences derived from the ORFs showed similarity and protein domains typical of the Marnaviridae family. Phylogenetic analysis based on RNA-dependent RNA polymerase (RdRp) revealed clusters closely related to viruses that have not yet been classif
