Detection of Multi-Serotype Salmonella Based on Conserved Antigen Molecular Recognition.

Salmonella is a common foodborne pathogen. Antibodies against Salmonella are typically generated using inactivated whole bacterial cells as immunogens; however, the lack of studies on the recognition mechanism has limited antibody development. In this work, immunoinformatics-based simulation was employed to screen outer membrane proteins with high immunogenicity as antigens, successfully generated high-affinity monoclonal antibodies. The selected antibody pair 19F6-4E7 was capable of detecting 12 Salmonella serovars. A gold immunochromatographic strip (GICS) was established with visual LOD val…

A conserved capsid-based multi-epitope vaccine targeting dengue virus serotypes (DENV1-4): an integrated computational and in vivo study.

BACKGROUND: Dengue virus (DENV), comprising four antigenically distinct serotypes (DENV1-4), continues to pose a major global health burden. The lack of a universally protective vaccine capable of inducing balanced immunity against all serotypes remains a critical challenge, largely due to antigenic diversity and the risk of antibody-dependent enhancement (ADE). Conserved capsid proteins represent promising targets for epitope-based vaccine development because of their structural stability and immunogenic potential. METHODS: An integrated reverse vaccinology and immunoinformatics strategy was…

Partial pathogen protection by tick-bite sensitization and epitope recognition in peptide-immunized HLA DR3 transgenic mice.

Ticks are notorious vectors of disease for humans, and many species of ticks transmit multiple pathogens, sometimes in the same tick bite. Accordingly, a broad-spectrum vaccine that targets vector ticks and pathogen transmission at the tick/host interface, rather than multiple vaccines against every possible tickborne pathogen, could become an important tool for resolving an emerging public health crisis. The concept for such a tick protective vaccine comes from observations of an acquired tick resistance (ATR) that can develop in non-natural hosts of ticks following sensitization to tick sali

A predictive multiphysics framework for optimizing focused ultrasound-assisted immune checkpoint blockade.

The efficacy of immune checkpoint blockers in solid tumors remains limited by the physical and biological barriers posed by the tumor microenvironment, which restrict antibody transport and suppress anti-tumor immune responses. Focused ultrasound has emerged as a promising strategy to transiently enhance tumor perfusion, thereby improving the intratumoral delivery of immunotherapeutic agents. Despite encouraging experimental findings, a quantitative understanding of the coupled transport and immune mechanisms underlying focused ultrasound-enhanced immunotherapy remains incomplete. Here, we dev

DTCR: generating realistic, diverse, and epitope-specific T cell receptor sequences via a discrete diffusion model.

T lymphocytes are central to adaptive immunity, utilizing clonally distributed T cell receptors (TCRs) to recognize peptide-major histocompatibility complex ligands with high specificity. The immense diversity and precise antigen recognition of TCRs are critical for mounting effective immune responses. However, conventional experimental approaches for TCR discovery and optimization remain constrained by a narrow range of targetable epitopes, tumor immune evasion, and prohibitive costs. These bottlenecks hinder the broad clinical translation of TCR-T immunotherapies and create an urgent demand

Computational Design of a Multi-Epitope Vaccine Against Porphyromonas gingivalis.

Porphyromonas gingivalis is a Gram-negative pathogenic bacterium associated with chronic periodontitis. The development of a chimeric peptide-based vaccine targeting this pathogen could be highly beneficial in preventing oral bone loss as well as other severe gum diseases. We applied a computational framework to design a multi-epitope-based vaccine candidate against P. gingivalis. The vaccine comprises epitopes from subunit proteins prioritized from the P. gingivalis reference strain (P. gingivalis ATCC 33277) using several reported vaccine properties. Protein-based subunit vaccines were prior

Modeling Antigen Allergenicity with Bioinformatics Approaches.

Allergenicity is a multifactorial and context-dependent property that emerges from the interaction between intrinsic protein features and host immune mechanisms. Although regulatory frameworks rely primarily on sequence homology to known allergens, increasing numbers of novel and engineered proteins require more comprehensive computational strategies for preclinical assessment. This chapter describes a modular bioinformatic pipeline for the prediction and characterization of potential protein allergens. The workflow integrates FAO/WHO sequence-based criteria for regulatory compliance, structur

SwiftTCR: efficient computational docking protocol of TCRpMHC-I complexes using restricted rotation matrices.

The T cell's ability to discern self and non-self depends on its T cell receptor (TCR), which recognizes peptides presented by major histocompatibility complexes (MHC) molecules. Understanding this TCR-peptide-MHC (TCRpMHC) interaction is important for cancer immunotherapy design, tissue transplantation, pathogen identification, and autoimmune disease treatments. Understanding the intricacies of TCR recognition, encapsulated in TCRpMHC structures, remains challenging due to the immense diversity of TCRs (>108/individual), rendering experimental determination, and general-purpose computational

ProTCR: a protein language model-driven framework for decoding TCR-antigen recognition toward precision immunotherapies.

The ability of T-cell receptors (TCRs) to recognize neoantigens is fundamental to the initiation and maintenance of adaptive immune responses. In TCR-based immunotherapies, elucidating the recognition patterns of TCRs for peptides and accurately identifying therapeutically relevant TCR-peptide pairs remain critical challenges. Here, we present a novel dual-pathway network model, ProTCR, which integrates the protein language model ProtT5 with deep learning methods. By incorporating both global and local feature extraction mechanisms, ProTCR enables efficient representation of amino acid sequenc
