The 2018 Otto Aufranc Award: How Does Genome-wide Variation Affect Osteolysis Risk After THA?

BACKGROUND: Periprosthetic osteolysis resulting in aseptic loosening is a leading cause of THA revision. Individuals vary in their susceptibility to osteolysis and heritable factors may contribute to this variation. However, the overall contribution that such variation makes to osteolysis risk is unknown. QUESTIONS/PURPOSES: We conducted two genome-wide association studies to (1) identify genetic risk loci associated with susceptibility to osteolysis; and (2) identify genetic risk loci associated with time to prosthesis revision for osteolysis. METHODS: The Norway cohort comprised 2624 patie

A joint genome-wide association study reveals candidate genes associated with egg production traits in chickens.

Egg production traits represent key economic determinants in the poultry industry, and unravelling their genetic architecture is essential for implementing genomic breeding in laying hens. Here, we performed a joint genome-wide association study (GWAS) with whole-genome sequencing data from 975 chickens (490 indigenous Jianghan chickens and 485 Rhode Island Red layers) to characterise the genetic basis of nine egg production traits: age at first egg (AFE), body weight at first egg (WFE), stage-specific egg number (EN) across the laying cycle, and maximum consecutive egg-laying days (MCD). GWAS-driven discovery and KASP validation of flowering time and seed weight loci in lentil (Lens culinaris Medik.).

Lentil agronomic traits such as flowering time and seed weight are vital for adaptation and yield improvement. While prior quantitative trait loci (QTL) mapping and genome wide association studies (GWAS) have identified genomic regions associated with these traits, trait-linked KASP markers for routine breeding remain scarce in lentil. This study evaluated the agronomic traits of 200 lentil genotypes grown in Sanya over three years and combined with genotyping-by-sequencing (GBS) data. Analysis of variance revealed significant genotypic variation, and broad-sense heritability estimates were hi

Genetic parameters and haplotype-based genome-wide association study of indicator traits for gastrointestinal parasite resistance in Santa Ines sheep.

Genetic parameters are of great importance in animal breeding since they determine the strategies necessary to increase the genetic progress in economic traits, for example indicator traits for resistance to endoparasites in sheep. Furthermore, genetic markers have been used to identify genomic regions associated with economically important traits, which can help increase the genetic response through genomic selection. Therefore, this study aimed to estimate genetic parameters and perform a haplotype-based genome wide association study (GWAS) to identify genomic regions associated with indicat

Identification of a role for the ARHGEF3 gene in postmenopausal osteoporosis.

Osteoporosis is a common and debilitating bone disease characterized by low bone mineral density (BMD), a highly heritable and polygenic trait. Genome-wide linkage studies have identified 3p14-p21 as a quantitative trait locus for BMD. The ARHGEF3 gene is situated within this region and was identified as a strong positional candidate. The aim of this study was to evaluate the role of variation in ARHGEF3 on bone density in women. Sequence variation within ARHGEF3 was analyzed with 17 single-nucleotide polymorphisms (SNPs) in a discovery cohort of 769 female sibs. Significant associations were

Quantitative Genetic Analysis of Baboon Facial Variation Challenges a Classic Papionin Trait.

The Linnaean family of monkeys that includes baboons, macaques, and mandrills (among others) is notably characterized by large, extended muzzles that vary in lateral nasal dorsum profile. In paleontological studies, this variation is referred to as the anteorbital drop (AOD). Here, we first devise a method to quantify this phylogenetic character. We then employ quantitative genetic analyses using a MCMCglmm model of facial variation in a captive, pedigreed baboon colony (n = 934), including admixed individuals derived from at least two Papio species, from the Southwest National Primate Researc

Fine-mapping genomic loci refines bipolar disorder risk genes.

Bipolar disorder is a heritable mental illness with complex etiology. While the largest published genome-wide association study identified 64 bipolar disorder risk loci, the causal SNPs and genes within these loci remain unknown. We applied a suite of statistical and functional fine-mapping methods to these loci and prioritized 17 likely causal SNPs for bipolar disorder. We mapped these SNPs to genes and investigated their likely functional consequences by integrating variant annotations, brain cell-type epigenomic annotations, brain quantitative trait loci and results from rare variant exome

Loss of maternal ANNEXIN A10 via a 34-kb deleted-type copy number variation is associated with embryonic mortality in Japanese Black cattle.

BACKGROUND: Conception is a fundamental trait for successful cattle reproduction. However, conception rates in Japanese Black cattle have been gradually declining over the last two decades. Although conception failures are mainly caused by embryonic mortality, the role of maternal genetic factors in the process remains unknown. Copy number variation (CNV), defined as large-scale genomic structural variants, contributes to several genetic disorders. To identify CNV associated with embryonic mortality in Japanese Black cattle, we evaluated embryonic mortality as a categorical trait with a thresh

The contribution of the citrate pathway to oxidative stress in Down syndrome.

Inflammatory conditions and oxidative stress have a crucial role in Down syndrome (DS). Emerging studies have also reported an altered lipid profile in the early stages of DS. Our previous works demonstrate that citrate pathway activation is required for oxygen radical production during inflammation. Here, we find up-regulation of the citrate pathway and down-regulation of carnitine/acylcarnitine carrier and carnitine palmitoyl-transferase 1 genes in cells from children with DS. Interestingly, when the citrate pathway is inhibited, we observe a reduction in oxygen radicals as well as in lipid

[Recruitment of Suitable Families to Identify Causative Genes in Hereditary Strabismus].

PURPOSE: The cause and origin of primary strabismus are not well understood. It is thought that there is multifactorial genetic inheritance. Only linkage analysis has been applied to study the genetic causes and correlations. The objective of this study was the compilation and statistical evaluation of a useful cohort of families for linkage analysis. METHODS: The archives of the Department of Ophthalmology of the Justus-Liebig-University Gießen were used as a database for this study. Medical records of visits between January 2001 and July 2008 were analysed. Evaluation was based on the medic

A complex genomic rearrangement involving the endothelin 3 locus causes dermal hyperpigmentation in the chicken.

Dermal hyperpigmentation or Fibromelanosis (FM) is one of the few examples of skin pigmentation phenotypes in the chicken, where most other pigmentation variants influence feather color and patterning. The Silkie chicken is the most widespread and well-studied breed displaying this phenotype. The presence of the dominant FM allele results in extensive pigmentation of the dermal layer of skin and the majority of internal connective tissue. Here we identify the causal mutation of FM as an inverted duplication and junction of two genomic regions separated by more than 400 kb in wild-type individu

Single-cell eQTL analysis identifies genetic variation underlying metabolic dysfunction-associated steatohepatitis.

Metabolic dysfunction-associated steatotic liver disease (MASLD) is increasingly recognized for its medical and socioeconomic impacts, driven by diverse genetic and environmental factors. Here, to address the urgent need for individually tailored therapies, we show results from single-cell expression quantitative trait locus (sc-eQTL) analysis on liver biopsies from 25 patients with MASLD and 23 controls. This approach identified over 3,500 sc-eQTLs across major liver cell types and cell-state-interacting eQTLs (ieQTLs) with significant enrichment for disease heritability (for MASLD trait, ieQ

Quantitative neural indicators of liability to schizophrenia: implications for molecular genetic studies.

While schizophrenia is substantially heritable, the disorder's molecular genetic basis remains elusive. These efforts have been hindered by an inability to detect nonclinically-penetrant carriers of the predisposing genes and by uncertainties concerning the nature of the non-genetic influences and the extent of locus heterogeneity. The "endophenotype" approach is an alternative method for measuring phenotypic variation that may facilitate the identification of susceptibility genes in the context of complexly-inherited traits. Here we describe the application of this method to measures of brain

Mendelian randomization analysis using mixture models for robust and efficient estimation of causal effects.

Mendelian randomization (MR) has emerged as a major tool for the investigation of causal relationship among traits, utilizing results from large-scale genome-wide association studies. Bias due to horizontal pleiotropy, however, remains a major concern. We propose a novel approach for robust and efficient MR analysis using large number of genetic instruments, based on a novel spike-detection algorithm under a normal-mixture model for underlying effect-size distributions. Simulations show that the new method, MRMix, provides nearly unbiased or/and less biased estimates of causal effects compared

Intermittent energy restriction induces changes in breast gene expression and systemic metabolism.

BACKGROUND: Observational studies suggest weight loss and energy restriction reduce breast cancer risk. Intermittent energy restriction (IER) reduces weight to the same extent as, or more than equivalent continuous energy restriction (CER) but the effects of IER on normal breast tissue and systemic metabolism as indicators of breast cancer risk are unknown. METHODS: We assessed the effect of IER (two days of 65 % energy restriction per week) for one menstrual cycle on breast tissue gene expression using Affymetrix GeneChips, adipocyte size by morphometry, and systemic metabolism (insulin resi

Human genetics of plasma dopamine beta-hydroxylase activity: applications to research in psychiatry and neurology.

RATIONALE: Norepinephrine (NE) is a key neurotransmitter in the central and peripheral nervous systems. Dopamine beta-hydroxylase (DbetaH) catalyzes the synthesis of NE from dopamine (DA) and occurs in the plasma as a stable heritable trait. Studies of this trait have been useful in psychiatric and neurological research. OBJECTIVE: To selectively and critically review the literature on plasma DbetaH, and on recent progress understanding the molecular genetic basis for its inheritance. Based on this review, directions for future research in psychiatry and neurology will be suggested. METHODS:

Multi-trait GWAS identifies pleiotropic loci associated with colorectal cancer in East Asian populations.

INTRODUCTION: While genome-wide association studies (GWAS) have identified numerous susceptibility loci in Colorectal cancer (CRC), most findings are based on European populations. Additionally, CRC shares genetic architecture with other traits, and multi-trait analysis can improve the discovery of pleiotropic loci. MATERIALS AND METHODS: We conducted a multi-trait GWAS using the Multi-Trait Analysis of GWAS (MTAG) framework, leveraging large-scale genomic and phenotypic data from BioBank Japan (BBJ). We also examined genetic correlations between CRC and 70 complex traits, followed by local g

Harnessing the variability in root architecture and VsNGR gene expression for drought adaptation in common vetch.

Root system architecture (RSA) is a key determinant of drought adaptation, particularly in rainfed crops such as common vetch (Vicia sativa L.). This study evaluated RSA traits together with shoot and root biomass in seedlings of 27 vetch genotypes from six countries under control conditions and water stress induced by 12.5% polyethylene glycol (PEG) using the rhizoslide system. Substantial genetic variation was detected for all traits, with generally high coefficients of variation and broad sense heritability. Significant genotype × environment interactions were observed for all traits except

Methylation quantitative locus rs3758653 in the DRD4 gene is associated with duration from first heroin exposure to addiction.

Opioid addiction is a chronic brain disease with a high heritability. However, the genetic underpinnings remain uncertain. DNA methylation is involved in the adaptive changes in neuroplasticity after prolonged drug use. The dopamine receptor D4 (DRD4) has an essential role in the reward processes associated with addictive drugs. To further elucidate the potential role and mechanism of the DRD4 gene variants in heroin addiction, we detected the methylation level of 46 CpG sites in the promoter region and the genotypes of three SNPs in the DRD4 gene. Correlations between the SNPs and methylation

Smarter stomata: emergent technologies unlocking yield potential in a changing climate.

Stomata, the gatekeepers of leaf gas exchange, regulate carbon dioxide uptake and water loss, functions increasingly critical as crops face more frequent, intense heat and drought. Under dry conditions, stomatal conductance (g s) typically decreases, limiting carbon assimilation and yield. Heat stress, in contrast, elicits variable g S responses: sometimes increasing to facilitate transpirational cooling, while at other times decreasing, especially when combined with drought. Heat and drought also induce complex, context-dependent shifts in stomatal anatomy. Smaller, denser stomata improve dro
