Mutation in glutamate transporter homologue GltTk provides insights into pathologic mechanism of episodic ataxia 6.

Episodic ataxias (EAs) are rare neurological conditions affecting the nervous system and typically leading to motor impairment. EA6 is linke … . In this study, we present the functional and structural implications of the mutation P208R in the archaeal homologue of glutamate transporters GltTk. We show that also in GltTk the P208R mutation leads to reduced aspartate transport activity and increased anion conductance, however a cryo-EM structure reveals that the kink is preserved. The arginine sid …

Revealing the full biosphere structure and versatile metabolic functions in the deepest ocean sediment of the Challenger Deep.

BACKGROUND: The full biosphere structure and functional exploration of the microbial communities of the Challenger Deep of the Mariana Trench, the deepest known hadal zone on Earth, lag far behind that of other marine realms. RESULTS: We adopt a deep metagenomics approach to investigate the microbiome in the sediment of Challenger Deep, Mariana Trench. We construct 178 metagenome-assembled genomes (MAGs) representing 26 phyla, 16 of which are reported from hadal sediment for the first time. Based on the MAGs, we find the microbial community functions are marked by enrichment and prevalence of

Bioremediation by earthworms on soil microbial diversity and partial nitrification processes in oxytetracycline-contaminated soil.

A large proportion (60-90%) of ingested tetracyclines are released to slurry, soils, surface waters and ground water, which has raised extensive concerns and may pose a risk to the soil ecosystem. A 56-day experiment was conducted to study the bioremediation by earthworms on soil microbial diversity and partial nitrification processes in oxytetracycline (OTC)-contaminated soil. The results showed that high OTC concentration significantly decreased the activity of soil bacteria, ammonia-oxidizing bacteria (AOB) and archaea (AOA). Earthworms were found to accelerate the degradation efficiency an…

The Microbiota of the Human Skin.

The aim of this chapter is to sum up important progress in the field of human skin microbiota research that was achieved over the last years. The human skin is one of the largest and most versatile organs of the human body. Owing to its function as a protective interface between the largely sterile interior of the human body and the highly microbially contaminated outer environment, it is densely colonized with a diverse and active microbiota. This skin microbiota is of high importance for human health and well-being. It is implicated in several severe skin diseases and plays a major role in wo

Deglycosylation as a mechanism of inducible antibiotic resistance revealed using a global relational tree for one-component regulators.

The ligands that interact with the vast majority of small-molecule binding transcription factors are unknown, a significant gap in our understanding of sensory perception by cells. TetR-family regulators (TFRs) are found in most prokaryotes and are involved in regulating virtually every aspect of prokaryotic life however only a few TFRs have been characterized. We report the application of phylogenomics to the identification of cognate ligands for TFRs. Using phylogenomics we identify a TFR, KijR, that responds to the antibiotic kijanimicin. We go on to show that KijR represses a gene, kijX, w

Supercoiled DNA recognition and cleavage control in topoisomerase VI.

Type II topoisomerases modulate DNA supercoiling and resolve chromosome entanglements. Type IIB topoisomerases, exemplified by DNA topoisomerase VI (Top6), are used by plants and archaea to support endoreduplication and cell proliferation, respectively; homologs of Top6 further serve to initiate meiotic recombination in eukaryotes and constitute the nuclease portion of MksBEFG/Wadjet/Gabija bacterial defense systems. To understand how such factors act upon DNA, we determine structures of Top6 bound to supercoiled minicircles in cleaved and uncleaved states using single-particle electron cryo-m…

Gene-centered metagenome analysis of Vulcano Island soil (Aeolian archipelago, Italy) reveals diverse microbial key players in methane, hydrogen and sulfur cycles.

The Aeolian archipelago is known worldwide for its volcanic activity and hydrothermal emissions, of mainly carbon dioxide and hydrogen sulfide. Hydrogen, methane, and carbon monoxide are minor components of these emissions which together can feed large quantities of bacteria and archaea that do contribute to the removal of these notorious greenhouse gases. Here we analyzed the metagenome of samples taken from the Levante bay on Vulcano Island, Italy. Using a gene-centric approach, the hydrothermal vent community appeared to be dominated by Proteobacteria, and Sulfurimonas was the most abundant…

Role of the Microbiome in Interstitial Lung Diseases.

There are trillions of microorganisms in the human body, consisting of bacteria, viruses, fungi, and archaea; these collectively make up the microbiome. Recent studies suggest that the microbiome may serve as a biomarker for disease, a therapeutic target, or provide an explanation for pathophysiology in lung diseases. Studies describing the impact of the microorganisms found in the respiratory tract on lung health have been published and are discussed here in the context of interstitial lung diseases. Additionally, epidemiological and experimental evidence highlights the importance of cross-ta…

You Are What You Eat-The Relationship between Diet, Microbiota, and Metabolic Disorders-A Review.

The gut microbiota (GM) is defined as the community of microorganisms (bacteria, archaea, fungi, viruses) colonizing the gastrointestinal tract. GM regulates various metabolic pathways in the host, including those involved in energy homeostasis, glucose and lipid metabolism, and bile acid metabolism. The relationship between alterations in intestinal microbiota and diseases associated with civilization is well documented. GM dysbiosis is involved in the pathogenesis of diverse diseases, such as metabolic syndrome, cardiovascular diseases, celiac disease, inflammatory bowel disease, and neurolo…

The Human Microbiome and Its Impacts on Health.

The human microbiome comprises bacteria, archaea, viruses, and eukaryotes which reside within and outside our bodies. These organisms impact human physiology, both in health and in disease, contributing to the enhancement or impairment of metabolic and immune functions. Micro-organisms colonise various sites on and in the human body, where they adapt to specific features of each niche. Facultative anaerobes are more dominant in the gastrointestinal tract, whereas strict aerobes inhabit the respiratory tract, nasal cavity, and skin surface. The indigenous organisms in the human body are well ad…

Exosome complex genes mediate RNA degradation and predict survival in mantle cell lymphoma.

Exosome complex (EXOSC) genes, which encode a multi-protein intracellular complex, mediate the degradation of various types of RNA molecules. EXOSCs, also known as polymyositis/scleroderma complexes, exist in eukaryotic cells and archaea, and primarily mediate 3' to 5'mRNA degradation. However, how EXOSC genes are implicated in processes of B-cell immune-associated pathways and B-cell tumorigenesis remains unclear. The present bioinformatics study indicated that 6 of 10 EXOSC genes, particularly the EXO.index, were able to predict the survival of patients with mantle cell lymphoma (MCL), by an…

Structural insight on the mechanism of regulation of the MarR family of proteins: high-resolution crystal structure of a transcriptional repressor from Methanobacterium thermoautotrophicum.

Transcriptional regulators belonging to the MarR family are characterized by a winged-helix DNA binding domain. These transcriptional regulators regulate the efflux and influx of phenolic agents in bacteria and archaea. In Escherichia coli, MarR regulates the multiple antibiotic resistance operon and its inactivation produces a multiple antibiotic resistance phenotype. In some organisms, active efflux of drug compounds will produce a drug resistance phenotype, whereas in other organisms, active influx of chlorinated hydrocarbons results in their rapid degradation. Although proteins in the MarR…

Diverse S-layer anchoring mechanisms create an epiplasmic space in prokaryotic cell envelopes.

Surface layers (S-layers) are paracrystalline protein lattices that form the outermost boundary of many archaeal and bacterial cells. Interest in S-layer biology has grown rapidly in recent years, driven by advances in structural and bioinformatic studies that have revealed new insights into lattice organization and function. In contrast, the mechanisms that anchor these lattices to the underlying cell envelope during growth, division, and cellular morphogenesis remain comparatively understudied. Because anchoring is dictated by the chemistry and architecture of the underlying cell envelope, w…

Tat-dependent protein translocation and its evolution.

The Tat system is a general translocation machinery responsible for the transport of folded proteins across biological membranes that are energized by a proton or sodium motive force at these membranes. Protein substrates are characterized by usually amino-terminal signal peptides harboring a conserved twin-arginine sequence motif. Phylogenetic analyses suggest that a Tat system was already present in the last universal common ancestor (LUCA). Today, Tat systems are found in bacteria, archaea, and bacteria-derived organelles. Minimally, Tat systems are composed of one TatC-family component and…
