[Pharmacodynamic evaluation and molecular mechanism research of Huanshao capsule on irregular menstruation].

Huanshao capsule is widely used in irregular menstruation and has achieved a good effect. Huanshao capsule can promote gonad development in mice, significantly improve the ovarian index in mice, increase estrogen level and reduce FSH level in rats, inhibit the pain response induced by oxytocin and estrogen, inhibit writhing reaction induced by acetic acid pain in mice. Due to the complexity of traditional Chinese medical formula, the pharmacological mechanism of the treatment on the irregular menstruation of the Huanshao capsule is unclear. In this study, the internet-based computation platfor

Molecular magnetic X-ray scattering with ultrashort X-ray free-electron lasers: from spin-orbit dynamics to Berry phase detection.

The emergence of X-ray free-electron lasers (XFELs) with attosecond capabilities has opened unprecedented opportunities for probing ultrafast spin dynamics in molecules. Magnetic X-ray scattering (MXS), while well-established in condensed matter physics, remains nascent for isolated molecules. Here we review the theoretical framework and computational methodology for molecular MXS on femtosecond and attosecond timescales. Using circular dichroism to separate spin-dependent contributions from dominant charge scattering, MXS enables direct probing of spin-dependent dynamics during ultrafast proc

Illuminating the Invisible: Translational Molecular Imaging in Cardiovascular Medicine.

Cardiovascular disease remains the predominant cause of global morbidity and mortality, with recent epidemiological trends indicating a resurgence in adverse outcomes. Conventional imaging modalities-including coronary computed tomography angiography, echocardiography, and cardiac magnetic resonance imaging-are indispensable for anatomic and functional assessment, yet they lack the sensitivity to detect subclinical molecular perturbations that precede overt pathology. The advent of molecular imaging, leveraging nuclear, magnetic resonance, computed tomography, contrast-enhanced ultrasound, and

Sensitivity analysis in the face of rare events.

Molecular motors and other complex nonequilibrium systems are controlled by large sets of design parameters, and optimizing those parameters requires computing sensitivities-derivatives of dynamical observables with respect to the parameters. When the system's dynamics involves rare events, both the observable and its sensitivity are difficult to estimate from direct simulation. We present a practical computational pipeline that addresses both challenges by combining importance sampling with a Markov state model (MSM). The MSM separately captures the slow, rare-event dynamics and the fast, loc

Quantum Machine Learning Algorithms for Drug Discovery Applications.

The growing quantity of public and private data sets focused on small molecules screened against biological targets or whole organisms provides a wealth of drug discovery relevant data. This is matched by the availability of machine learning algorithms such as Support Vector Machines (SVM) and Deep Neural Networks (DNN) that are computationally expensive to perform on very large data sets with thousands of molecular descriptors. Quantum computer (QC) algorithms have been proposed to offer an approach to accelerate quantum machine learning over classical computer (CC) algorithms, however with s

Network pharmacology and molecular simulation suggest potential mechanisms of sorafenib-induced HFSR.

BACKGROUND: Hand-foot skin reaction (HFSR) is a dose-limiting adverse effect of sorafenib, yet its molecular etiology remains elusive. OBJECTIVES: This study investigated the potential targets and pathways of sorafenib-induced HFSR using integrated computational methods. METHODS: Network pharmacology was used to identify overlapping targets between sorafenib and HFSR. After pathway enrichment, hub targets were analyzed via molecular docking and 100-ns molecular dynamics (MD) simulations to assess binding stability. RESULTS: Network analysis identified 71 targets, primarily in the MAPK/ERK a

Voronoi-based extraction and visualization of molecular paths.

Visual analysis is widely used to study the behavior of molecules. Of particular interest are the analysis of molecular interactions and the investigation of binding sites. For large molecules, however, it is difficult to detect possible binding sites and paths leading to these sites by pure visual inspection. In this paper, we present new methods for the computation and visualization of potential molecular paths. Using a novel filtering method, we extract the significant paths from the Voronoi diagram of spheres. For the interactive visualization of molecules and their paths, we present sever

The decomposition of alpha-aminophosphine oxides to phosphonic acid derivatives (PIII).

Aminophosphine oxides and aminophosphonates are, in general, very stable compounds. However, following phosphorus-carbon bond cleavage in aqueous acidic media these compounds sometimes decompose to phosphonic acids derivatives (P(III)). Despite some controversy in the literature, careful analysis supported by theoretical studies leads to the conclusion that decomposition to P(III) derivatives proceeds via an elimination reaction.

High-resolution global peptide-protein docking using fragments-based PIPER-FlexPepDock.

Peptide-protein interactions contribute a significant fraction of the protein-protein interactome. Accurate modeling of these interactions is challenging due to the vast conformational space associated with interactions of highly flexible peptides with large receptor surfaces. To address this challenge we developed a fragment based high-resolution peptide-protein docking protocol. By streamlining the Rosetta fragment picker for accurate peptide fragment ensemble generation, the PIPER docking algorithm for exhaustive fragment-receptor rigid-body docking and Rosetta FlexPepDock for flexible full

Mass Spectrometry Based Multi-Omics Integration: Analytical Methods and Biological Applications.

RATIONALE: Biological systems are regulated through strongly interconnected molecular layers that cannot be accurately resolved using single-omics approaches. Although genomics and transcriptomics provide essential regulatory information, they often face obstacles to reflect functional molecular outcomes. Mass spectrometry (MS)-based multi-omics integration is currently recognized as a central analytical strategy to overcome this limitation by enabling direct, high-resolution measurement of proteins, metabolites, and lipids, thereby supporting systems-level biological interpretation and transl

Mannheimer Lecture 2026: paediatric cardiology across the lifespan: building the future of congenital heart care.

BACKGROUND: Traditionally, pediatric cardiology has been fundamentally reactive: structural abnormalities were diagnosed, symptoms developed, complications occurred, and clinicians responded. Increasingly, however, the field is shifting upstream from reaction to anticipation. OBJECTIVES: To highlight the transition from reactive to predictive pediatric cardiology and discuss the implications of integrating molecular and computational approaches into the management of congenital heart disease (CHD). METHODS: Narrative review of emerging concepts in precision medicine, focusing on the integrat

Computational study of the thermochemistry of organophosphorus(III) compounds.

The enthalpies of formation of organophosphorus(III) compounds have been calculated at the G3X, G3X(MP2), and B3LYP/6-311+G(3df,2p)//B3LYP/6-31G(d,p) levels of theory using the atomization energy procedure and the method of isodesmic reactions. The Delta f H298 degree values for 50 relatively large molecules with up to 10 non-hydrogen atoms, such as P(CH3)3, P(C2H5)3, P(OCH3)3, n-C4H9OPCl2, [(CH3)2N]2PCl, (C2H5)2NPCl2, and [(CH3)2N]2PCN, have been calculated directly from the G3X atomization energies. A good agreement between the known experimental values and G3X results for 14 compounds provi

Synthesis, characterization, and theoretical study of new cocrystals and charge-transfer compounds.

This study used single-crystal X-ray diffraction, elemental analysis, infrared (IR) spectroscopy, theoretical nuclear magnetic resonance (NMR), and theoretical ultraviolet spectroscopy to characterize 3 newly synthesized crystalline compounds. Additionally, the nonlinear optical, highest occupied molecular orbital energies, lowest occupied molecular orbital energies, band gap, molecular electrostatic potential, and thermodynamic parameters of the 3 crystalline compounds were examined. The strong correlation between experimental IR spectra and theoretical NMR chemical shifts confirmed the accur

Insights into osteoporosis triggered by common antiepileptic drugs via network toxicology, molecular docking and molecular dynamics simulations.

BACKGROUND: Antiepileptic drugs (AEDs), first-line treatments for epilepsy and related seizure disorders, are increasingly recognized as important risk factors for osteoporosis. However, the molecular mechanisms and specific targets underlying AED-induced bone loss remain largely unclear. METHODS: We explored these mechanisms using an integrated strategy combining network toxicology, molecular docking, molecular dynamics simulations, and in vitro experiments. Common targets of four AEDs and osteoporosis were identified through database screening, followed by protein-protein interaction networ

Identification of phillyrin as a PPAR-γ ligand through network pharmacology and molecular modeling.

Insulin resistance is a core pathological hallmark of metabolic syndromes like type 2 diabetes mellitus. Peroxisome proliferator-activated receptor gamma (PPAR-γ) is a classical therapeutic target for improving insulin sensitivity, yet the clinical utility of its synthetic agonists faces diverse adverse reactions. We previously showed that phillyrin, an important component of Forsythia suspensa, could improve insulin resistance in obesity. However, its direct molecular targets remain not fully understood. Herein, we adopted a combined in silico and experimental approach to determine whether ph

Vibrational modes and changing molecular conformation of perfluororubrene in thin films and solution.

We investigate the vibrational properties of perfluororubrene (PF-RUB) in thin films on silicon wafers with a native oxide layer as well as on silicon wafers covered with a self-assembled monolayer and in dichloromethane solution. In comparison with computed Raman and IR spectra, we can assign the molecular modes and identify two molecular conformations with twisted and planar tetracene backbones of the molecule. Moreover, we employ Raman imaging techniques to study the morphology and distribution of the molecular conformation in PF-RUB thin films.
