Integrating ecology with genetics to explain gene reuse during repeated evolution.

The role of determinism and chance in the evolutionary history of life is often analyzed through the lens of the repeatability of evolution. Although it is now clear that evolution often repeats itself, we are only beginning to understand why this varies in degree. For example, the probability of gene reuse during repeated bouts of adaptation often declines with time since divergence, but the causes of this pattern remain unclear. Here, we explore two core hypotheses for time-dependent variation in the repeatability of gene reuse during adaptation. Specifically, gene reuse depends on the exten

Microbes as Key Players During Evolution: I From the Beginnings to the Appearance of Eukaryotes.

Life on Earth originated in the Precambrian, around 4 billion years ago. This review focuses on microbes (viruses, bacteria, archaea) which developed in these prehistoric times and their roles during the later evolution of protists (eukaryotes). Among the different theories of life evolution, the author favors the theory of the RNA world as having been first. Over the past few decades, new molecular biological technologies and findings have changed the paradigm of mutation and selection as being the main driving force of biological evolution. Instead, microbes and microbe-derived genetic eleme

The convergent evolution of the pelvic suction cup: A unique key innovation in spiny-finned fishes.

Key innovations open ecological opportunities and can redirect evolutionary trajectories. In spiny-finned fishes, the pelvic suction cup-a fused adhesive structure formed from the pelvic fins and supported by a modified girdle-appears to be one such trait. Using a novel 960-species phylogeny spanning 940 exons and 67 newly sequenced snailfish genomes, we show that the suction cup evolved independently three times across lineages separated by over 100 million years. By enabling adhesion in high-energy habitats such as tide pools and waterfalls, the suction cup set the stage for body depression

Toward Next-Generation Teratology: Understanding Developmental Vulnerability Through Evolutionary and Comparative Genomics.

Teratology, the study of congenital anomalies, has developed from a descriptive discipline into a mechanistic science focused on the proximate causes of developmental defects, meaning how such anomalies arise during development. However, a comprehensive understanding requires not only this mechanistic insight but also an evolutionary perspective on why developmental systems are susceptible to disruption, often following recurring yet diverse patterns. To better grasp this susceptibility, it is important to consider evolutionary contexts, including concepts such as evolutionary trade-offs, envi

Evolutionary dynamics of the arthropod molting machinery.

Exoskeletons define arthropods, providing support for segmented bodies and appendages while protecting against environmental stress and predation. Although ubiquitous, this evolutionarily variable feature has enabled arthropods to occupy diverse lifestyles and ecological niches, contributing to their unrivaled diversity. Because the chitinous cuticle is rigid, exoskeletons must be periodically shed and replaced as animals grow. Arthropods therefore develop through discrete molts, with conserved phases that progress from pre-molt preparation to ecdysis and post-molt maturation. These are tightl

Marine flatworms as windows into the evolution of bilaterian neuropeptide signalling.

The evolutionary origin(s) of neuropeptide signalling is still largely unknown. It has been hypothesised that signal transmission via neuropeptides played a crucial role in the regulation of nervous systems in the bilaterian ancestor. Identification, expression and functional analyses of neuropeptides and their receptors across different taxonomic groups are important for better understanding the origin(s) of bilaterian neuropeptide signalling. An example is flatworms belonging to the Platyhelminthes (spiralian protostomes) and Xenacoelomorpha (sister to all Bilateria or sister to Ambulacraria

Metabolomics-Guided Genomic Comparisons Reveal Convergent Evolution of Hibernation Genes in Mammals.

Hibernation exists in several unrelated mammalian lineages, allowing animals to survive extreme 0environmental conditions through profound physiological shifts, including reduced metabolic rate, heart rate, respiration, and body temperature. These physiological shifts allow hibernators to rely solely on fat reserves, simultaneously avoiding the adverse effects of prolonged immobility seen in nonhibernating species. Although research on individual species has highlighted key aspects of these adaptations, the genetic basis of hibernation across mammals remains poorly understood. Synthesizing bot

A unified ILP framework for core ancestral genome reconstruction problems.

MOTIVATION: One of the key computational problems in comparative genomics is the reconstruction of genomes of ancestral species based on genomes of extant species. Since most dramatic changes in genomic architectures are caused by genome rearrangements, this problem is often posed as minimization of the number of genome rearrangements between extant and ancestral genomes. The basic case of three given genomes is known as the genome median problem. Whole-genome duplications (WGDs) represent yet another type of dramatic evolutionary events and inspire the reconstruction of preduplicated ancestra

Chromosome-scale genome assembly and gene annotation of the hydrothermal vent annelid Alvinella pompejana yield insight into animal evolution in extreme environments.

BACKGROUND: The Pompeii worm Alvinella pompejana, a terebellid annelid, has long been an exemplar of a metazoan that lives in an extreme environment, on the chimney wall of deep-sea hydrothermal vents, but this very environment has made it difficult to study. Comprehensive assessment of Alvinella pompejana genome content, and the factors that could explain its ability to thrive in seemingly hostile conditions has been lacking. RESULTS: We report the chromosome-level genome sequence of Alvinella pompejana and population-level sequence variants. We produced a set of gene models and analysed the

Domestication as gene-culture coevolution.

Human preferences can shape the genetic evolution of other species via conservation practices, public health actions, and domestication. While the dynamics of domestication have been explored in depth through empirical and theoretical analyses, few studies have analyzed models for the coevolution of human cultural preferences with the genetics of a domesticate population. Humans shape the fitness landscape of domesticate populations both intentionally and unconsciously, by selecting for desirable traits and modifying environments; in turn, changes in domesticate phenotypes can affect the cultu

Symmetry analysis and ancestral sequence reconstruction reveal a symmetrical translocation pathway and activity determinants of ZIP metal transporters.

Membrane transporters frequently exhibit internal structural symmetry, reflecting evolutionary origins through gene duplication and fusion events, and this feature has been widely used to infer transport mechanisms. Yet its application to the Zrt-/Irt-like protein (ZIP) family of divalent metal transporters, which are crucial for trace metal homeostasis, has not been fully explored. Here, we apply combined symmetry analysis and ancestral sequence reconstruction (ASR) to study the ZIP family. We show that internal symmetry is broadly present across prokaryotic ZIPs and is more prominent in reco

Directed Evolution of a Protein Catenane Reveals How Noncanonical Topology Modulates Sequence-Property Relationships.

Single-domain protein catenanes, in which two mechanically interlocked polypeptide rings fold into a compact structure, provide a tractable system for probing how chemical topology reshapes protein fitness. Using single-domain catenated dihydrofolate reductase (cat-DHFR) as a model, we combined homologue expansion, directed evolution, and topology reversion to compare matched linear and catenated isoforms. Catenation proved broadly compatible with DHFR homologues, yet soluble yield and catalytic activity remained strongly sequence dependent. Directed evolution substantially improved the cataly

SLiM 5: Eco-evolutionary Simulations Across Multiple Chromosomes and Full Genomes.

Evolutionary simulations of multiple chromosomes, even up to the scale of full-genome simulations, are becoming increasingly important in population genetics and evolutionary ecology. Unfortunately, the popular simulation framework SLiM has always been intrinsically limited to simulations of a single diploid chromosome. Modeling multiple chromosomes of different types, such as sex chromosomes, has always been cumbersome, even with scripting, presenting a substantial barrier to the development of full-genome simulations. Here we present SLiM 5, a major extension of SLiM's capabilities for simul

Chemical ecology and convergent evolution of natural hallucinogens: From ecological defense to conserved neural targets.

Natural hallucinogenic compounds have arisen independently across plants, fungi, and animals, evolving into a diverse chemical arsenal that includes phenethylamines, indolealkylamines, and terpenoid scaffolds. Beyond clinical and cultural frameworks, their ecological origins and evolutionary trajectories may help explain why such potent modulators of perception, emotion, and cognition persist in nature. Here, integrating chemical ecology, comparative genomics, biosynthetic logic, and evolutionary biology, we propose that these molecules may function as defensive agents or symbiosis-associated

The chromosome-level genome provides insights into the adaptive evolution of the visual system in Oratosquilla oratoria.

BACKGROUND: The marine crustacean Oratosquilla oratoria is economically significant in seafood and aquaculture industries. However, the lack of high-quality genome assembly has hindered our understanding of O. oratoria, particularly the mechanisms underlying its developed visual system. RESULTS: We generated a chromosome-level genome assembly for O. oratoria (2.97 Gb, 44 pseudo-chromosomes) using combination sequencing strategies. Our analysis revealed that more than half of the genome was covered by repeat sequences, and LINE elements showed significant expansion. Furthermore, phylogenetic a

Loss of Conserved Noncoding Elements Likely Shaped the Evolution of Regressed Phenotypes in Cavefish.

The Mexican cavefish, Astyanax mexicanus, is a captivating model for probing cave adaptations, showcasing pronounced divergence in traits like vision, brain morphology, behavior, pigmentation, metabolism, and hypoxia tolerance compared to its surface-dwelling counterpart. However, only a small number of protein-coding variants have been found in cave-morphs, leaving the vast phenotypic gap between the two morphs largely unexplained. We aligned the genomes of five closely related teleosts and identified 46,914 conserved noncoding elements, of which 473 were specifically lost in cave-morphs. The

Tip-dating and homoplasy: reconciling the shallow molecular divergences of modern gharials with their long fossil record.

Simultaneously analysing morphological, molecular and stratigraphic data suggests a potential resolution to a major remaining inconsistency in crocodylian evolution. The ancient, long-snouted thoracosaurs have always been placed near the Indian gharial Gavialis, but their antiquity (ca 72 Ma) is highly incongruous with genomic evidence for the young age of the Gavialis lineage (ca 40 Ma). We reconcile this contradiction with an updated morphological dataset and novel analysis, and demonstrate that thoracosaurs are an ancient iteration of long-snouted stem crocodylians unrelated to modern ghari

Hemimetabolous genomes reveal molecular basis of termite eusociality.

Around 150 million years ago, eusocial termites evolved from within the cockroaches, 50 million years before eusocial Hymenoptera, such as bees and ants, appeared. Here, we report the 2-Gb genome of the German cockroach, Blattella germanica, and the 1.3-Gb genome of the drywood termite Cryptotermes secundus. We show evolutionary signatures of termite eusociality by comparing the genomes and transcriptomes of three termites and the cockroach against the background of 16 other eusocial and non-eusocial insects. Dramatic adaptive changes in genes underlying the production and perception of pherom

Co-evolution between transposable elements and their hosts: a major factor in genome size evolution?

Most models of genome size evolution emphasize changes in relative rates of and/or the efficacy of selection on insertions and deletions. However, transposable elements (TEs) are a major contributor to genome size evolution, and since they experience their own selective pressures for expansion, genome size changes may in part be driven by the dynamics of co-evolution between TEs and their hosts. Under this perspective, predictions about the conditions that allow for genome expansion may be altered. In this review, we outline the evidence for TE-host co-evolution, discuss the conditions under w

Diversity and spatial segregation of TRP channels in the closest relatives of animals.

Sensory systems, built around specialized cell types, are central to how animals perceive and respond to their environments. However, the evolutionary origin of these systems remains unclear. Here, we show that choanoflagellates, the sister group of animals, possess remarkably diverse repertoires of transient receptor potential (TRP) channels, an ancient superfamily of sensory ion channels. Comparative analyses indicate that most major animal TRP channel families predate the origin of animals and reveal extensive radiations of the TRPM and TRPW families within choanoflagellates, with the latte
