Subtype-Independent Activation of NF-κB Signaling in Breast Cancer.

Nuclear factor kappa B (NF-κB) signaling plays a central role in inflammation, immunity, cell survival, and cancer progression. Its constitutive activation is frequently observed in breast cancer, contributing to tumor growth, treatment resistance, and metastasis. MicroRNAs (miRNAs) are key post-transcriptional regulators of gene expression and may modulate NF-κB signaling in a subtype-specific or -independent manner. The aim of the study was to identify miRNAs that may potentially regulate the activity of genes associated with NF-κB signaling across five molecular subtypes of breast cancer in

CorePAM: a 24-gene PAM50-derived expression score with cross-platform external validation for breast cancer prognosis.

BACKGROUND: The PAM50 classifier predicts breast cancer prognosis but requires 50 genes and specialised platforms. We derived CorePAM, the smallest data-driven PAM50 subset maintaining non-inferior prognostic performance relative to a full 50-gene Cox elastic-net model, without pre-specifying gene count. METHODS: Cox elastic-net regression ([Formula: see text]) with deterministic 10-fold cross-validation was applied in the SCAN-B cohort (N = 3069; GSE96058). Gene selection followed a pre-specified non-inferiority margin (ΔC-index = 0.010). External validation used four independent cohorts: TC

Construction and validation of a folate metabolism-related gene signature for prognosis prediction, immune landscape characterization, and molecular subtyping in glioma.

BACKGROUND: Folate metabolism plays essential roles in nucleotide synthesis, redox homeostasis, and cellular proliferation, yet its contribution to glioma progression and the tumor immune microenvironment remains incompletely understood. METHODS: We collected transcriptome, genomic, and clinical information of glioma patients from both The Cancer Genome Atlas and the Chinese Glioma Genome Atlas public databases. Key prognostic genes were identified by integrating differential gene expression profiles, weighted gene co-expression network analysis results, and genes linked to folate metabolism

Integrative microRNA and transcriptome analysis reveals sex-specific molecular divergence in human bladder cancer.

BACKGROUND: Bladder cancer affects men and women differently: men are diagnosed more frequently, but women often present with advanced disease and have worse survival. The biological mechanisms underlying these disparities remain unclear. This study aimed to identify sex-specific molecular features and regulatory interactions that shape tumor biology and outcomes. METHODS: We performed an integrative multi-omics analysis combining bulk messenger RNA and microRNA expression, survival modeling, and single-cell transcriptomic profiling. Data were obtained from The Cancer Genome Atlas, Gene Expre

Breast cancer clustering integrating complete gene expression profiles and genetic ancestry.

Breast cancer (BC) remains the leading cause of cancer-related mortality among women globally. Precise subtyping of BC is critical for optimizing treatment strategies. This study explored the capacity of bulk RNA-seq data to improve breast cancer characterization by analysis of complete expression profiles. We analyzed RNA-seq data for 274 tumor samples and six healthy tissue samples from diverse geographical origins. Using over 9,800 SNPs directly genotyped from RNA-seq data, we successfully predicted broad genetic ancestry, identifying European, African, Asian, South Asian, and Admixed Ameri

Robust Association of Breast Cancer Co-morbidity Using Subtype-specific Expressed Genes.

INTRODUCTION: Breast cancer is a heterogeneous disease characterized by complex genetic and molecular alterations that drive its progression and metastasis to distant organs. It frequently cooccurs with comorbid conditions, which complicates diagnosis, treatment planning, and overall prognosis. Understanding the genetic overlap between breast cancer and comorbid diseases is therefore critical for improving precision medicine approaches and clinical outcomes. METHODS: We performed a comprehensive comorbidity assessment for breast cancer using gene-level associations and identified 194 diseases

Identification of AC025811.3 and AC012354.6 as two critical survival-related lncRNAs for uterine corpus cancer.

Uterine corpus endometrial carcinoma (UCEC) ranks as the most frequently diagnosed gynecologic malignancy and the second leading cause of gynecologic cancer-related mortality. Long non-coding RNAs (lncRNAs) have emerged as critical regulators of gene expression and tumor biology; however, their prognostic significance in UCEC remains largely unexplored. To systematically identify survival-associated lncRNA biomarkers, we integrated clinical and transcriptomic data from two independent cohorts: TCGA-UCEC (548 tumor, 35 normal) and CPTAC-Uterus (102 tumor, 15 normal). Following upper quartile no

Disordered differentiation and cellular senescence in pediatric Hodgkin Reed-Sternberg cells.

Hodgkin lymphoma (HL) is characterized by inflammatory lesions with relatively few (typically <1%) pathogenic Hodgkin Reed-Sternberg (HRS) cells. The scarcity of malignant HRS cells in HL has historically limited characterization of these disease drivers, and pathogenic mechanisms underlying HL are incompletely defined. Using multiparameter flow cytometry to purify HRS cells and immune cell populations from pediatric HL lesions and control tonsils, we sought to define transcriptional programs in pediatric HRS cells. HRS cells are thought to arise from transformed germinal center B cells. Inter

Transcriptome-wide profiling of cystic and solid vestibular schwannomas reveals candidate long non-coding RNA signatures.

Vestibular schwannoma (VS) is a benign tumor growing from Schwann cells of the vestibulocochlear nerve (cranial nerve VIII), accounting for 6-8% of brain tumors. Cystic vestibular schwannoma (cVS) represents 10% of VS cases and is characterized by unpredictable growth and worse surgical outcomes compared to solid VS (sVS). The molecular mechanisms underlying this aggressive phenotype remain poorly understood. In this context, long non-coding RNAs (lncRNAs) are gaining increased interest as biomarkers for early diagnosis and improved clinical management. lncRNAs are RNA molecules that are longe

Molecular insight into the interplay among heterogeneous plasmacytes and microenvironment cells and their clinical relevance in myeloma.

Multiple myeloma (MM) develops with the acquisition of genetic abnormalities in plasmacytes and changes in microenvironment cells (MECs). Despite the progress in understanding MM disease mechanism through omics studies, the genomic/transcriptomic profiling remains limited in Chinese MM patients. Here, we collected 277 newly diagnosed MM (NDMM) patients in the Shanghai MM Omics (SMMO) project. Analysis of 267 cases with whole-genome/whole-exome sequencing and RNA sequencing (RNA-seq) identified three genetic groups (MY, HRD, and MS/CD). Using single-cell RNA sequencing (scRNA-seq), we investiga

Serum-MiR-CanPred: deep learning framework for pan-cancer classification and miRNA-targeted drug discovery.

Cancer diagnosis at an early stage is crucial for improving overall health outcomes. However, existing cancer diagnostic techniques are mostly invasive and tend to identify the disease only in its advanced stages. MicroRNAs (miRNAs), which are small non-coding RNAs involved in gene expression regulation, are stable in serum as circulating miRNAs and have potential as non-invasive biomarkers. However, their application in pan-cancer diagnostics and therapeutics is still largely unexplored. We developed Serum-MiR-CanPred, a deep learning framework using a multi-layer perceptron (MLP) trained on

Spatially defined multicellular functional units in colorectal cancer revealed from single cell and spatial transcriptomics.

While advances in single-cell genomics have helped to chart the cellular components of tumor ecosystems, it has been more challenging to characterize their specific spatial organization and functional interactions. Here, we combine single-cell RNA-seq, spatial transcriptomics by Slide-seq, and in situ multiplex RNA analysis to create a detailed spatial map of healthy and dysplastic colon cellular ecosystems and their association with disease progression. We profiled inducible genetic CRC mouse models that recapitulate key features of human CRC, assigned cell types and epithelial expression pro

A gene-expression signature defines a subtype of Stomach Adenocarcinomas with low levels of Claudins and a high ratio of NF-YA long/NF-YA short splicing variants.

BACKGROUND: Claudin-3, Claudin-4, and Claudin-7 are expressed on the surface of epithelial cells. Their absence in neoplastic cells of epithelial origin is an aggressiveness marker in different cancers. The NF-YA gene codes for the Nuclear-Transcription-Factor-Y-Subunit-A, which is overexpressed in various tumors. In tumors, the relative ratio of the two major NF-YA alternative splicing isoforms, NF-YA long and NF-YA short, is associated with a mesenchymal phenotype and a poor prognosis. Based on a high NF-YA long/NF-YA short ratio, we generated a 158-gene signature that is common to Claudinlo

Multifaceted transcriptional reprogramming supports oxaliplatin chemoresistance in colorectal cancer cells.

Oxaliplatin resistance remains a critical barrier to effective colorectal cancer treatment. The molecular mechanisms underlying this resistance are not fully understood, highlighting the need to define the transcriptional alterations that contribute to therapeutic failure. Accordingly, a comparative transcriptome analysis was performed on oxaliplatin-resistant colorectal cancer cells (HCT-116-ROx) and their parental counterparts (HCT-116) using RNA sequencing in this study. Differentially expressed gene (DEG) analysis was conducted using a quasi-likelihood negative binomial model. Gene Ontolog

Spatial Transcriptomics Reveals Transcriptomic and Immune Microenvironment Reprogramming during Thyroid Carcinoma Dedifferentiation.

Anaplastic thyroid carcinoma (ATC) is one of the most lethal human malignancies, often evolving from differentiated thyroid carcinoma (DTC) through a poorly understood dedifferentiation process. To elucidate this transition, spatial transcriptomic sequencing (spRNAseq) is performed on seven samples containing coexisting regions of ATC, poorly differentiated thyroid carcinoma, and DTC. SpRNAseq revealed that ATC regions were characterized by upregulated genes involved in immune suppression, angiogenesis, and extracellular matrix remodeling. Whole-exome sequencing and inferCNV analysis confirmed

Identifying NDUFB2 as a prognostic biomarker for glioblastoma through an exploratory analysis of an anesthesia-related gene signature.

BACKGROUND: Glioblastoma (GBM) is the most aggressive primary brain tumor with poor prognosis despite multimodal therapy. Understanding the molecular and genetic characteristics of GBM and the influence of anesthesia drugs on tumor behavior is crucial for developing new therapeutic strategies. METHODS: We analyzed RNA-seq data from The Cancer Genome Atlas (TCGA)-GBM cohort and a Gene Expression Omnibus (GEO) dataset (GSE179004) of GBM samples treated with propofol and sevoflurane. Differential expression analysis identified anesthesia-related genes (ARGs), and their prognostic relevance was as

Rhythm profiling using COFE reveals multi-omic circadian rhythms in human cancers in vivo.

The study of ubiquitous circadian rhythms in human physiology requires regular measurements across time. Repeated sampling of the different internal tissues that house circadian clocks is both practically and ethically infeasible. Here, we present a novel unsupervised machine learning approach (COFE) that can use single high-throughput omics samples (without time labels) from individuals to reconstruct circadian rhythms across cohorts. COFE can simultaneously assign time labels to samples and identify rhythmic data features used for temporal reconstruction, while also detecting invalid orderin

Clinical feature and gene expression analysis in low prostate-specific antigen, high-grade prostate cancer.

BACKGROUND: Prostate cancer (PCa) patients with low prostate-specific antigen (PSA) levels can occasionally present high-grade disease. These patients often exhibit resistance to androgen deprivation therapy and have poor outcomes. The mechanisms underlying these observations remain poorly understood. This study aimed to investigate the clinical characteristics and potential gene expression mechanisms in this subgroup. PATIENTS AND METHODS: Clinical data from 365,558 PCa patients were categorized into four groups based on PSA levels and Gleason score (GS): Group 1 (PSA ≤ 2.5 ng/mL, GS < 8), G
