Phosphorylated NPY1R regulates phenotypic transition of vascular smooth muscle cells, inflammatory response and macrophage infiltration to promote intracranial aneurysm progression.

BACKGROUND: Rupture of intracranial aneurysm (IA) could give rise to spontaneous subarachnoid hemorrhage, leading to a high disability rate and even death. NPY1R expression was upregulated in aneurysm tissues of IA patients. However, the role and underlying mechanism of NPY1R remains unknown. METHODS: The IA model of mice was established using inducing systemic hypertension and injecting elastase. The expression of genes and proteins was detected by RT-qPCR and western blot. The number of T cells, macrophages, and neutrophils in IA mice was detected using flow cytometry and IF assay. The leve

Chromosome 3p Deletion Leads to Extensive Genomic Alterations in Diverse Cancers and Confers Synthetic Lethality in Uveal Melanoma.

BACKGROUND: Chromosome 3p (chr3p) is frequently deleted in multiple cancers, indicating the presence of shared tumor suppressors. In aggressive uveal melanomas (UVM), this deletion often co-occurs with chr8q amplification (8q+), suggesting strong selection pressure during UVM evolution. METHODS: To understand the pattern of genomic alterations mediated by chr3p deletion, we have developed an algorithm for detecting isochromosomes in 10,632 TCGA cancer patients. We further perform integrative genomics analysis to investigate how chr3p deletion could affect subsequent cancer genome evolution an

Endocrine disruptors and human health.

Endocrine-disrupting chemicals (EDCs) are a group of diversely natural compounds or synthetic chemicals that can interfere with the programming of normal endocrine-signalling pathways during pre- and neonatal life, thus leading to adverse consequences later in life. In addition, early life exposure to EDCs may alter gene expression and consequently transmit these effects to future generations.

DNA-demethylating and anti-tumor activity of synthetic miR-29b mimics in multiple myeloma.

Aberrant DNA methylation plays a relevant role in multiple myeloma (MM) pathogenesis. MicroRNAs (miRNAs) are a class of small non-coding RNAs that recently emerged as master regulator of gene expression by targeting protein-coding mRNAs. However, miRNAs involvement in the regulation of the epigenetic machinery and their potential use as therapeutics in MM remain to be investigated. Here, we provide evidence that the expression of de novo DNA methyltransferases (DNMTs) is deregulated in MM cells. Moreover, we show that miR-29b targets DNMT3A and DNMT3B mRNAs and reduces global DNA methylation i

Synthetic bioengineered macrophages for immune cell functions in infectious disease cellular therapy.

Cutaneous leishmaniasis (CL) presents diverse clinical challenges due to species-specific drug efficacy and resistance. We propose a novel therapeutic strategy using synthetic biology to reprogram macrophage responses. By engineering an inducible TET-ON gene circuit to express immunomodulatory PeptideA (PepA), we enhance IL-12 production and parasite clearance. Peptides were identified via AI and validated through molecular dynamics simulations. This approach shifts macrophages toward a pro-inflammatory M1 phenotype, improving infection outcomes. Delivery via Tac-6 nanogel and adoptive transfe

HDAC6 inhibitors sensitize non-mesenchymal triple-negative breast cancer cells to cysteine deprivation.

Triple-negative breast cancer (TNBC) is a highly malignant type of breast cancer and lacks effective therapy. Targeting cysteine-dependence is an emerging strategy to treat the mesenchymal TNBC. However, many TNBC cells are non-mesenchymal and unresponsive to cysteine deprivation. To overcome such resistance, three selective HDAC6 inhibitors (Tubacin, CAY10603, and Tubastatin A), identified by epigenetic compound library screening, can synergize with cysteine deprivation to induce cell death in the non-mesenchymal TNBC. Despite the efficacy of HDAC6 inhibitor, knockout of HDAC6 did not mimic t

Engineering the Reductive TCA Pathway to Dynamically Regulate the Biosynthesis of Adipic Acid in Escherichia coli.

Adipic acid is a versatile aliphatic dicarboxylic acid. It is applied mainly in the polymerization of nylon-6,6, which accounts for 50.8% of the global consumption market of adipic acid. The microbial production of adipic acid avoids the usage of petroleum resources and the emission of harmful nitrogen oxides that are generated by traditional chemical synthetic approaches. However, in the fermentation process, the low theoretical yield and the usage of expensive inducers hinders the large-scale industrial production of adipic acid. To overcome these challenges, we established an oxygen-depende

Constructing nucleoside deaminase-assisted orthogonal DNA replication system for continuous evolution in prokaryotes.

Orthogonal DNA replication system-based continuous evolution enables user-defined genes to undergo a hypermutagenic evolutionary state through a replication process independent of the host genome, while maintaining overall cellular stability. However, its application is constrained by the relatively low mutation rate of orthogonal error-prone DNA polymerases (ep-DNAP) and by strong mutation bias during misincorporation. To address this, we developed nucleoside deaminase-assisted orthogonal DNA replication (NDAORep) systems, in which nucleoside deaminases (NDA) are coupled to orthogonal DNA rep

Designing a synthetic microbial community through genome metabolic modeling to enhance plant-microbe interaction.

BACKGROUND: Manipulating the rhizosphere microbial community through beneficial microorganism inoculation has gained interest in improving crop productivity and stress resistance. Synthetic microbial communities, known as SynComs, mimic natural microbial compositions while reducing the number of components. However, achieving this goal requires a comprehensive understanding of natural microbial communities and carefully selecting compatible microorganisms with colonization traits, which still pose challenges. In this study, we employed multi-genome metabolic modeling of 270 previously describe

Biological switches and clocks.

To introduce this special issue on biological switches and clocks, we review the historical development of mathematical models of bistability and oscillations in chemical reaction networks. In the 1960s and 1970s, these models were limited to well-studied biochemical examples, such as glycolytic oscillations and cyclic AMP signalling. After the molecular genetics revolution of the 1980s, the field of molecular cell biology was thrown wide open to mathematical modellers. We review recent advances in modelling the gene-protein interaction networks that control circadian rhythms, cell cycle progr

Role of the Trypanosoma brucei natural cysteine peptidase inhibitor ICP in differentiation and virulence.

ICP is a chagasin-family natural tight binding inhibitor of Clan CA, family C1 cysteine peptidases (CPs). We investigated the role of ICP in Trypanosoma brucei by generating bloodstream form ICP-deficient mutants (Deltaicp). A threefold increase in CP activity was detected in lysates of Deltaicp, which was restored to the levels in wild type parasites by re-expression of the gene in the null mutant. Deltaicp displayed slower growth in culture and increased resistance to a trypanocidal synthetic CP inhibitor. More efficient exchange of the variant surface glycoprotein (VSG) to procyclin during

Rapid Engineering of Foot-and-Mouth Disease Vaccine and Challenge Viruses.

There are seven antigenically distinct serotypes of foot-and-mouth disease virus (FMDV), each of which has intratypic variants. In the present study, we have developed methods to efficiently generate promising vaccines against seven serotypes or subtypes. The capsid-encoding gene (P1) of the vaccine strain O1/Manisa/Turkey/69 was replaced with the amplified or synthetic genes from the O, A, Asia1, C, SAT1, SAT2, and SAT3 serotypes. Viruses of the seven serotype were rescued successfully. Each chimeric FMDV with a replacement of P1 showed serotype-specific antigenicity and varied in terms of pa

Leveraging synthetic genetic array screening to identify therapeutic targets and inhibitors for combatting azole resistance in Candida glabrata.

Fungal infections affect over 6.55 million individuals annually, with Candida glabrata (recently reclassified as Nakaseomyces glabratus) being the second most common cause of invasive candidiasis and candidemia, conditions that carry a high mortality rate of approximately 63.6%. C. glabrata exhibits significant genomic plasticity, enabling rapid adaptation to antifungal treatments. This ability is largely driven by gain-of-function (GOF) mutations in the CgPDR1 gene, which enhance the activity of efflux pumps and confer azole resistance. Over 80 unique CgPDR1 mutations have been identified, le

Biological trajectories toward universal computation: Transposons and chaperone-assisted folding as models of molecular logic.

The question of whether biological systems implement computation-like processes is central to synthetic biology and theoretical biophysics. This paper proposes a formal conceptual framework in which two well-characterized molecular mechanisms-transposable elements ("jumping genes") and chaperone-mediated protein folding-are modeled as computational systems. We argue that transposons, exemplified by the ONSEN retrotransposon in Arabidopsis thaliana, implement signal-responsive genome state transitions formally analogous to probabilistic finite-state machine computation, with capacity for comput

Using transcription and translation regulators to improve recombinant protein expression in CHO cells.

Chinese hamster ovary (CHO) cells are the predominant platform for the production of recombinant therapeutic proteins (RTPs). Over the past two decades, numerous strategies have focused on increasing the growth, titer and quality of RTPs in CHO cells and concomitantly reducing production costs. Transcription and translation are continuous processes that are crucial for RTP production. Transcription factors (TFs) are predominantly involved in the regulation of growth, metabolism, and endoplasmic reticulum function, and TF engineering has been demonstrated to be an efficacious strategy for enhan

PARP Inhibitors in Genitourinary Cancer: A New Paradigm Beyond Prostate Cancer.

Alterations in the homologous recombination repair genes, such as BRCA1 and BRCA2, are prevalent in various cancers, presenting a unique opportunity to develop synthetic lethal strategies that target homologous recombination deficiency (HRD). Poly ADP-ribose polymerase inhibitors (PARPis) have been developed to induce synthetic lethality in tumors with HRD by inhibiting the repair of single-strand DNA breaks. Beyond the initial approach to target cancers associated with HRD, the utility of PARPis has expanded to combination therapy with immune checkpoint inhibitors, anti-angiogenic drugs, or a

Effects of prenatal exposure to synthetic sex hormones on neurodevelopment: a biological mechanism.

Since the middle of the 20th century, synthetic sex hormones (estrogens and progestins) have been administered to millions of pregnant or not women worldwide, mainly to avoid miscarriage or for comfort, although their mode of action and their effects on the mother and fetus were ignored. Despite the alerts and the description of somatic and psychiatric disorders in children exposed in utero, synthetic estrogens were prohibited for pregnant women only in the 1970s and 1980s, but some progestins are still authorized. In this review, we summarize the psychiatric disorders described in children ex

Chronic simultaneous exposure of common carp (Cyprinus carpio) from embryonic to juvenile stage to drospirenone and gestodene at low ng/L level caused intersex.

Synthetic progestins are emerging contaminants of the aquatic environment with endocrine disrupting potential. The main aim of the present study was to investigate the effects of the synthetic progestins gestodene, and drospirenone on sex differentiation in common carp (Cyprinus carpio) by histological analysis. To gain insights into the mechanisms behind the observations from the in vivo experiment on sex differentiation, we analyzed expression of genes involved in hypothalamus-pituitary-gonad (HPG) and hypothalamus-pituitary-thyroid (HPT) axes, histology of hepatopancreas, and in vitro bioas
