Distribution and structural diversity of type IV internal ribosome entry sites.

Internal ribosome entry sites (IRESs) are RNA sequences that facilitate cap- and end-independent translation initiation in eukaryotes. Type IV IRESs, which include the hepatitis C virus IRES, directly bind the 40S ribosomal subunit and require only a subset of canonical initiation factors to function. As the full extent of diversity and species distribution of type IV IRESs was unknown, we sought to identify and classify the architectural variation of all members. Using a secondary structure homology-based search method, we identified 163 putative type IV IRESs from viruses with diverse hosts

Disentangling the Effects of Colocalizing Genomic Annotations to Functionally Prioritize Non-coding Variants within Complex-Trait Loci.

Identifying genomic annotations that differentiate causal from trait-associated variants is essential to fine mapping disease loci. Although many studies have identified non-coding functional annotations that overlap disease-associated variants, these annotations often colocalize, complicating the ability to use these annotations for fine mapping causal variation. We developed a statistical approach (Genomic Annotation Shifter [GoShifter]) to assess whether enriched annotations are able to prioritize causal variation. GoShifter defines the null distribution of an annotation overlapping an alle

Evolutionary and Structural Overview of Human Picornavirus Capsid Antibody Evasion.

Picornaviruses constitute one of the most relevant viral groups according to their impact on human and animal health. Etiologic agents of a broad spectrum of illnesses with a clinical presentation that ranges from asymptomatic to fatal disease, they have been the cause of uncountable epidemics throughout history. Picornaviruses are small naked RNA-positive single-stranded viruses that include some of the most important pillars in the development of virology, comprising poliovirus, rhinovirus, and hepatitis A virus. Picornavirus infectious particles use the fecal-oral or respiratory routes as p

Diploid genome assembly of human fibroblast cell lines enables clone specific variant calling, improved read mapping and accurate phasing.

Human cell lines are fundamental tools in biomedical research and are widely used in disease modeling, drug development, and many other domains. Here, we present chromosome-level, phased diploid genome assemblies of two popular human cell lines: the BJ foreskin fibroblast line and the IMR-90 fetal lung fibroblast line. Our high-quality assemblies, generated using long-read and Hi-C sequencing data, reveal substantial structural variation, including more than 50,000 insertions, deletions, duplications, and inversions compared to the recent T2T-CHM13v2.0 reference. Our assemblies provide detaile

An atlas of colonization factors in the mouse gut microbiome reveals phylogenetically structured repertoires and infection-stage-associated variation during Toxoplasma gondii infection in mice.

Colonization factors (CFs) comprise CF-associated gene families related to microbial establishment, persistence, host interaction, and gut ecological fitness, but their organization and variation in the mouse gut microbiome remain poorly defined. We integrated the Mouse Gut Genome Catalogue and the Mouse Gut Protein Catalogue, clustered at 90% amino acid identity, to define CF repertoires. A total of 79 conserved CF families, comprising over 2.4 million homologs, were identified across 112,951 genomes from 2,824 microbial species. Species-level CF-associated gene profiles exhibited a clear phy

Structural diversification of phage tail fibers enables recognition of diverse type IV pili.

Viruses must recognize receptors on host surfaces to initiate infection, but these receptors can evolve rapidly, posing a fundamental challenge to viral persistence. The type IV pilus of Pseudomonas aeruginosa is an ideal model system to study virus-receptor coevolution because its major pilin subunit PilA exhibits extensive sequence and chemical diversity while remaining essential for bacteriophage (phage) attachment. Here, we combined comparative genomics with structural and functional analyses to determine how pilus-dependent phages maintain infectivity despite extensive receptor diversific

Genomic basis for RNA alterations in cancer.

Transcript alterations often result from somatic changes in cancer genomes1. Various forms of RNA alterations have been described in cancer, including overexpression2, altered splicing3 and gene fusions4; however, it is difficult to attribute these to underlying genomic changes owing to heterogeneity among patients and tumour types, and the relatively small cohorts of patients for whom samples have been analysed by both transcriptome and whole-genome sequencing. Here we present, to our knowledge, the most comprehensive catalogue of cancer-associated gene alterations to date, obtained by charac

A Double-Strand Break Does Not Promote Neisseria gonorrhoeae Pilin Antigenic Variation.

The major subunit of the type IV pilus (T4p) of Neisseria gonorrhoeae undergoes antigenic variation (AV) dependent on a guanine quadruplex (G4) DNA structure located upstream of the pilin gene. Since the presence of G4 DNA induces genome instability in both eukaryotic and prokaryotic chromosomes, we tested whether a double-strand break (DSB) at the site of the pilE G4 sequence could substitute for G4-directed pilin AV. The G4 motif was replaced by an I-SceI cut site, and the cut site was also introduced to locations near the origin of replication and the terminus. Expression of the I-SceI endo

Deciphering balanced translocations in infertile males by next-generation sequencing to identify candidate genes for spermatogenesis disorders.

Male infertility affects about 7% of the general male population. Balanced structural chromosomal rearrangements are observed in 0.4-1.4% of infertile males and are considered as a well-established cause of infertility. However, underlying pathophysiological mechanisms still need to be clarified. A strategy combining standard and high throughput cytogenetic and molecular technologies was applied in order to identify the candidate genes that might be implicated in the spermatogenesis defect in three male carriers of different balanced translocations. Fluorescence in situ hybridization (FISH) an

Multi-State Structural Genomics Enables Large-Scale, Mechanistic, and Context-Specific Classification of ABCC6 Genetic Variants Implicated in Calcification Diseases.

Genetic variation in ATP Binding Cassette Subfamily C Member 6 (ABCC6) can cause both pseudoxanthoma elasticum (PXE) and generalized arterial calcification of infancy (GACI). There are 930 distinct missense variants in ABCC6 reported, 87% of which are of uncertain clinical significance (VUS). New approaches are needed to mechanistically interpret and classify these VUS. We developed 3D protein models of ABCC6 in three functionally relevant conformations to calculate the structural effects of variants. We also used three-dimensional (3D) hotspot detection and developed a mechanistic ontology fo

Whole-Genome Sequencing of Chlamydia trachomatis Directly from Human Samples.

Whole-genome sequencing is a powerful, high-resolution tool that can be used to generate accurate data on bacterial population structure, phylogeography and mutations associated with antimicrobial resistance. The ability to sequence pathogen genomes directly from clinical specimens, without the requirement for in vitro culturing, is attractive in terms of time- and labor-saving, especially in the case of slow growing, or obligate intracellular pathogens, such as Chlamydia trachomatis. However clinical samples typically contain too low levels of pathogen nucleic acid, plus relatively high level

Analysis of PKD1 for genomic deletion by multiplex ligation-dependent probe assay: absence of hot spots.

Autosomal dominant polycystic kidney disease is largely due to mutations in PKD1. PKD1 has an unusual genomic structure, including a 2.5-kb polypyrimidine sequence in intron 21, which has been postulated to lead to a high rate of spontaneous genomic mutation events. In addition, the majority of the gene is duplicated three to six times at 97-99% identity elsewhere in the genome. To identify genomic mutations in PKD1, we developed a multiplex ligation-dependent probe assay (MLPA) in which sites of variation between PKD1 and its copies were positioned at the ligation sites of the MLPA probe sets

Outbreak of porcine deltacoronavirus in pigs in central China, 2024.

Porcine deltacoronavirus (PDCoV) is an emerging enteropathogenic coronavirus responsible for acute diarrhea, vomiting, and dehydration in piglets, thereby posing a substantial threat to the global swine industry. In December 2024, a severe diarrheal disease outbreak occurred on an intensive pig farm in Hubei Province, located in central China. Here, we describe the isolation and genomic characterization of a novel PDCoV strain, designated SP2403-2, obtained from the intestinal contents of an affected piglet. The virus was successfully propagated in cell culture and confirmed by immunofluoresce

Genome-Wide Inference of Essential Genes in Dirofilaria immitis Using Machine Learning.

The filarioid nematode Dirofilaria immitis is the causative agent of heartworm disease, a major parasitic infection of canids, felids and occasionally humans. Current prevention relies on macrocyclic lactone-based chemoprophylaxis, but the emergence of drug resistance highlights the need for new intervention strategies. Here, we applied a machine learning (ML)-based framework to predict and prioritise essential genes in D. immitis in silico, using genomic, transcriptomic and functional datasets from the model organisms Caenorhabditis elegans and Drosophila melanogaster. With a curated set of 2

Enhancer adoption caused by genomic insertion elicits interdigital Shh expression and syndactyly in mouse.

Acquisition of new cis-regulatory elements (CREs) can cause alteration of developmental gene regulation and may introduce morphological novelty in evolution. Although structural variation in the genome generated by chromosomal rearrangement is one possible source of new CREs, only a few examples are known, except for cases of retrotransposition. In this study, we show the acquisition of novel regulatory sequences as a result of large genomic insertion in the spontaneous mouse mutation Hammer toe (Hm). Hm mice exhibit syndactyly with webbing, due to suppression of interdigital cell death in lim

Genome-scale dissection of phase-variable gene function in Campylobacter jejuni using a stabilized phasotype library.

UNLABELLED: Phase variation (PV) allows bacterial pathogens to rapidly modify surface structures through reversible mutations-often driven by simple sequence repeats (SSRs)-thereby facilitating immune evasion and environmental adaptation. In Campylobacter jejuni, SSR-mediated PV regulates numerous surface-exposed molecules, including capsular polysaccharides and lipooligosaccharides, which play key roles in host interaction and immune resistance. However, the stochastic nature of PV has made it difficult to systematically analyze the functions of individual phase-variable genes (PVGs). Here, w

Potential factors contributing to extreme longevity in the Greenland shark.

The Greenland shark (Somniosus microcephalus) is a deep-sea vertebrate inhabiting the cold waters of the North Atlantic and Arctic Ocean and is renowned for its exceptional longevity, with individuals estimated to live for more than 400 years. It has also been proposed as a candidate species exhibiting negligible senescence. This narrative review synthesizes current knowledge on the biological mechanisms that may contribute to this phenotype. Potential contributing factors include its extreme environment, low metabolic rate and remarkably late sexual maturation, all of which may reduce cumulat

Genome rearrangements detected by SNP microarrays in individuals with intellectual disability referred with possible Williams syndrome.

BACKGROUND: Intellectual disability (ID) affects 2-3% of the population and may occur with or without multiple congenital anomalies (MCA) or other medical conditions. Established genetic syndromes and visible chromosome abnormalities account for a substantial percentage of ID diagnoses, although for approximately 50% the molecular etiology is unknown. Individuals with features suggestive of various syndromes but lacking their associated genetic anomalies pose a formidable clinical challenge. With the advent of microarray techniques, submicroscopic genome alterations not associated with known s
