CREBBP and WDR 24 Identified as Candidate Genes for Quantitative Variation in Red-Brown Plumage Colouration in the Chicken.

Plumage colouration in birds is important for a plethora of reasons, ranging from camouflage, sexual signalling, and species recognition. The genes underlying colour variation have been vital in understanding how genes can affect a phenotype. Multiple genes have been identified that affect plumage variation, but research has principally focused on major-effect genes (such as those causing albinism, barring, and the like), rather than the smaller effect modifier loci that more subtly influence colour. By utilising a domestic × wild advanced intercross with a combination of classical QTL mapping

Shared genetic architecture between metabolic traits and Alzheimer's disease: a large-scale genome-wide cross-trait analysis.

A growing number of studies clearly demonstrate a substantial link between metabolic dysfunction and the risk of Alzheimer's disease (AD), especially glucose-related dysfunction; one hypothesis for this comorbidity is the presence of a common genetic etiology. We conducted a large-scale cross-trait GWAS to investigate the genetic overlap between AD and ten metabolic traits. Among all the metabolic traits, fasting glucose, fasting insulin and HDL were found to be genetically associated with AD. Local genetic covariance analysis found that 19q13 region had strong local genetic correlation betwee

Genetic diversity and yield trait associations in soybean germplasm using SSR markers.

Soybean (Glycine max (L.) Merrill), a vital food and oilseed crop native to China, has the development of high-yield and high-quality new varieties as a core objective in soybean breeding. However, studies on genetic diversity and marker-trait associations for yield-related traits across multiple environments using simple sequence repeat (SSR) markers remain limited. This study utilized 20 pairs of SSR primers to investigate genetic diversity and marker-trait associations (MTAs) between SSR markers and yield-related traits in 150 soybean accessions of diverse origins, which were grown under tw

The influence of structural variants from 2445 pigs on gene expression and complex traits.

The impact of structural variants on gene regulation and complex traits in pigs remains poorly understood. Here, we present a resource comprising 60 long-read sequencing and 2445 high-quality short-read sequencing samples from 120 pig breeds/populations worldwide. These samples include 293 high-depth short-read sequencing samples and three long-read samples generated in this study. Integrating two graph-based genotyping approaches, we construct a structural variant map encompassing 158,288 deletions, 137,493 insertions, 660 inversions, and 10,063 duplications. We perform eQTL mapping in liver,

Multi-environment dissection of the genetic architecture of grain color and milling-related recovery traits in foxtail millet.

Multi-environment QTL analysis uncovered reproducible and novel loci underlying grain color and milling-related recovery traits in foxtail millet, and Seita.5G392600 was prioritized as a putative candidate gene for kernel yellowness and a potential breeding target. Grain appearance and processing quality are major determinants of the market value and end-use performance of foxtail millet, yet the genetic basis of these traits remains incompletely understood, particularly for kernel color and milling-related recovery traits. Here, we used 256 recombinant inbred lines derived from Jingu 21 × Chu

Integrative genomics resolves rice loci associated with acidic soil-related aluminum, cadmium, and manganese stress responses.

Meta-QTL and transcriptomic integration prioritized transport, redox, and hormonal modules, while contrasting genotypes revealed coordinated differences in metal partitioning, cell-wall-associated spectral profiles and gene expression under combined stress. Rice in acidic and metal-affected soils may encounter aluminum (Al), cadmium (Cd), and manganese (Mn), whose distinct toxicities have partially overlapping effects on ion and redox homeostasis. We combined meta-quantitative trait locus (M-QTL) analysis with 14 public RNA-sequencing datasets and experimental evaluation of contrasting genotyp

Genetic dissection of cold tolerance across developmental stages in sorghum reveals stage-specific haplotypes and potential trade-offs.

Cold tolerance in sorghum is largely stage- and environment-specific yet partially shared genetic control allows improvement across developmental stages with mostly modest, trait-specific trade-offs. Cold tolerance is a major constraint to sorghum production in temperate environments, and its improvement is therefore a key breeding objective. However, cold tolerance varies across developmental stages and environments, and selection based on stage-specific phenotypes may overlook shared genetic components. We analysed a diversity panel of 394 sorghum genotypes evaluated across 10 environments r

Translating Osteoarthritis Genetic Risk Into Biomarkers: Opportunities, Pitfalls, and Implementation Considerations.

Osteoarthritis (OA) is a heterogeneous joint disease in which patients differ widely in onset, progression, pain burden, and inflammatory activity, yet clinical tools for early risk stratification and mechanism-informed subtyping remain limited. Human genetic studies have identified many OA-associated loci, but translation into deployable biomarkers has been slow because most signals are polygenic, largely noncoding, and dependent on tissue and cell state. Despite rapid progress in OA genomics, a major remaining challenge is how to systematically convert genetic discoveries into clinically act

ZDHHC5 may regulate the function of NKT cells and the immune response in Meniere's disease.

Meniere's disease (MD) is a heterogeneous, rare inner ear disorder characterized by recurrent vertigo, fluctuating sensorineural hearing loss, tinnitus, and aural fullness. Its molecular mechanisms remain unclear due to significant clinical and immunological heterogeneity. In this study, we integrated multi‑omics genetic data to systematically screen for palmitoylation regulatory genes associated with MD risk. We first intersected 31 core palmitoylation genes with blood cis‑eQTL datasets to identify candidate expression‑related genes, then performed two‑sample Mendelian randomization (MR) to e

Network-based stratification of allele-specific expression reveals patient subgroups in Huntington's disease.

MOTIVATION: Huntington's disease (HD) exhibits substantial variability in age of onset and disease progression that is not fully explained by CAG repeat length alone. Part of this residual variation is heritable, implicating additional genetic mechanisms. cis-regulatory variation, genetic variants that alter transcription and splicing of nearby genes, represents one such mechanism that can be quantified through allele-specific expression (ASE) analysis. However, methods for integrating ASE profiles into patient stratification frameworks remain underdeveloped, particularly for rare diseases wit

PSMB4: a potential biomarker and therapeutic target for depression, perspective from integration analysis of depression GWAS data and human plasma proteome.

Depression is a common and severe mental disorder that affects more than 300 million people worldwide. While it is known to have a moderate genetic component, identifying specific genes that contribute to the disorder has been challenging. Previous Genome-wide association studies (GWASs) have identified over 100 genomic loci that are significantly associated with depression. But finding useful therapeutic targets and diagnostic biomarkers from this information has proven difficult. To address this challenge, I conducted a plasma protein proteome-wide association study (PWAS) for depression, us

SpliPath enhances disease gene discovery in case-control analyses of rare splice-altering genetic variants.

We developed SpliPath as a generalizable framework to discover disease associations mediated by rare variants that induce experimentally supported mRNA splicing defects. Our approach integrates components of burden tests (BTs), traditional splicing quantitative trait locus (sQTL) analyses, and sequence-to-function AI models (SpliceAI and Pangolin). Central to the workings of SpliPath is our concept of collapsed rare variant splicing QTL (crsQTL). crsQTL groups rare variants that are predicted to alter splicing in the same way, specifically by linking them to shared splice junctions observed in
