The Trihelix Genes in Gardenia jasminoides Evolution, Expression Profiles, and Potential Regulatory Functions in Growth, Development, and Multiple Stress Responses.

Trihelix is a class of transcription factors unique to plants that play a major role in abiotic and biotic stress responses, seed isolate development, floral organ morphogenesis, and plant photomorphogenesis. Nevertheless, the Trihelix transcription factor family in Gardenia jasminoides (G. jasminoides) has not been systematically characterized. In this study, 11 GjTrihelix genes were identified from the G. jasminoides genome, unevenly distributed across five chromosomes, and can be classified into four subfamilies: GT-1, GT-2, SIP and SH4. Gene structure and functional motif analyses revealed

Analysis of the DXS Pan-Gene Family Reveals Evolutionary Conservation and Regulatory Divergence Underpinning Terpenoid Metabolism in Lauraceae.

1-Deoxy-D-xylulose 5-phosphate synthase (DXS) catalyzes the rate-limiting step of the plastidial 2-C-methyl-D-erythritol 4-phosphate (MEP) pathway and governs carbon flux toward terpenoid biosynthesis. The Lauraceae constitute an economically important plant lineage characterized by specialized terpenoid metabolism and divergent essential-oil chemotypes; however, the evolutionary dynamics and functional divergence of the DXS gene family across this family remain poorly understood. Here, we performed a comprehensive pan-genomic survey of the DXS family across 14 Lauraceae genomes, integrating p

Contrasting plastid and mitochondrial genome evolution in the Solieriaceae (Rhodophyta) reveals lineage-specific plastid gene loss in Kappaphycus.

Analysis of the plastid and mitochondrial genomes offer robust frameworks for identifying evolutionary relationships in red algae. The Solieriaceae is a family of red algae that includes the species of the economically important Kappaphycus and Eucheuma (eucheumatoids) that are valuable sources of carrageenan. Despite this, the composition and arrangement of retained and lost organelle genes remain underexplored in the Solieriaceae. Comparative genomic and phylogenetic analyses of the family Solieriaceae were performed with newly generated complete plastid and mitochondrial genome sequences fr

Two functional Il-35 molecules negatively regulate Ifn-γ-induced macrophage immune responses in large yellow croaker (Larimichthys crocea).

Il-35 is an immunosuppressive cytokine composed of Ebi3 and Il-12p35, which plays a critical role in regulating the functions of mammalian macrophages, yet its functions in macrophages of teleost fish remain unclear. In this study, two functional Il-35 molecules were identified in large yellow croaker (Larimichthys crocea), which are formed by Ebi3 (encoded by ebi3) paired with Il-12p35a (encoded by il12a1) or Il-12p35b (encoded by il12a2), respectively, designated as Il-35a and Il-35b. Their regulatory effects on macrophage functions were characterized. Through gene cloning, sequence alignmen

Genome-Wide Identification of the Maize TALE Gene Family and Their Expression Analysis Under Low-Phosphorus Response in Maize (Zea mays L.).

The three-amino-acid-loop-extension (TALE) gene family encodes a group of plant-specific homeodomain transcription factors that play indispensable roles in plant growth, development, and adaptation to environmental stresses. Although TALE genes have been extensively investigated in several plant species, their genome-wide characteristics and potential functions in maize, particularly in response to phosphorus deficiency, remain poorly understood. In the present study, a comprehensive genome-wide identification and characterization of the maize TALE gene family were conducted using bioinformati

Genome-wide identification and characterization of 1-amino-cyclopropane-1- carboxylate synthase (ACS) gene family in Carica papaya and expression insights in response to hormone stress.

ACC-synthase (1-aminocyclopropane-1-carboxylate synthase), also known as the ACS gene, plays a pivotal role in ethylene production, which is of great importance in the fruit ripening process for producing saleable yield (marketable fruit). The ACS gene family presumably controls stress responses, plant growth and development, and particularly fruit ripening. Computational biology was used as an essential tool to identify seven ACS genes in Carica papaya (red hermaphrodite) using an RNA-seq database (NCBI GEO). Further, the phylogenetic relationships of ACS genes determined gene family resembla

Genome to single-cell characterization of the MAPK family in bighead carp (Hypophthalmichthys nobilis) spleen during Aeromonas hydrophila challenge.

INTRODUCTION: Mitogen-activated protein kinases (MAPKs) are central to stress and innate immune signaling in fish, but their genomic composition and infection related transcriptional responses remain unclear in bighead carp (Hypophthalmichthys nobilis). METHODS: We performed a comparative genomic survey across 24 species and characterized MAPK family members in bighead carp based on conserved motifs, gene structure, and synteny. Tissue expression profiling, transcriptome sequencing, qRT-PCR, weighted gene co-expression network analysis (WGCNA), and single-cell RNA sequencing were used to inve

Genomic characterization, stress tolerance and cardiac transcriptomic responses of a virulent Edwardsiella piscicida strain from farmed largemouth bass.

Edwardsiella piscicida is an important intracellular pathogen in finfish aquaculture. During a mortality episode in farmed largemouth bass (Micropterus salmoides) in Foshan, South China, we isolated a virulent E. piscicida strain (B202203044) from diseased liver and characterized its pathogenicity, stress tolerance and genomic features. The strain was identified as E. piscicida based on biochemical profiling, species-specific PCR and 16S rRNA sequencing, and caused typical Edwardsiellosis signs in experimentally infected bass. Intraperitoneal challenge caused dose-dependent mortality, reaching

Development and Application of MiMouse, a Comprehensive Genomic Profiling Panel for Credentialing Mouse Tumor Models.

UNLABELLED: Despite shared genetic driver alterations and histology, the genomic fidelity of most mouse tumor models, including those genetically engineered (GEMM), to their human counterparts is unknown. In this study, we developed MiMouse, a mouse comprehensive genomic profiling panel for high-throughput credentialing applicable to routine formalin-fixed, paraffin-embedded tumors. Through simulation/validation, we focused on considerations for cross-species mutation prioritization, strain determination, and aneuploidy detection. Using MiMouse, we profiled >250 tumors from high-grade serous c

Identification, evolutionary and characteristic analysis of apoptosis - related caspase gene family in Tachysurus fulvidraco and their expression profiles under bacterial, parasitic, and viral infections.

The caspase family, conserved cysteine proteases, play pivotal roles in host anti-infectious immunity and apoptotic regulation. However, systematic investigations into this family in Siluriformes are scarce. Here, we systematically identified 9 apoptosis-related caspase genes in the genome of yellow catfish (Tachysurus fulvidraco) and analyzed their molecular characteristics, evolutionary relationships, and expression dynamics during pathogen infections. Results showed that T. fulvidraco encodes caspase2, 3, 3a, 3b, 6, 7, 8, 9, and 10, but lacks the canonical caspase1. Apoptosis-related caspas

Babesia bovis RON2 contains conserved B-cell epitopes that induce an invasion-blocking humoral immune response in immunized cattle.

BACKGROUND: Babesia bovis belongs to the phylum Apicomplexa and is the major causal agent of bovine babesiosis, the most important veterinary disease transmitted by arthropods. In apicomplexan parasites, the interaction between AMA1 and RON2 is necessary for the invasion process, and it is a target for vaccine development. In B. bovis, the existence of AMA1 has already been reported; however, the presence of a homolog of RON2 is unknown. The aim of this study was to characterize RON2 in B. bovis. RESULTS: The B. bovis ron2 gene has a similar synteny with the orthologous gene in the B. bigemin

Genome-wide identification and characterization of CONSTANS-like gene family in radish (Raphanus sativus).

Floral induction that initiates bolting and flowering is crucial for reproductive fitness in radishes. CONSTANS-like (CO-like, COL) genes play an important role in the circadian clock, which ensures regular development through complicated time-keeping mechanisms. However, the specific biological and functional roles of each COL transcription factor gene in the radish remain unknown. In this study, we performed a genome-wide identification of COL genes in the radish genome of three cultivars including 'Aokubi', 'kazusa' and 'WK10039', and we analyzed their exon-intron structure, gene phylogeny

Cloning and characterization of the gene for a new epithelial beta-defensin. Genomic structure, chromosomal localization, and evidence for its constitutive expression.

Mammalian beta-defensins are endogenous cysteine-rich peptide antibiotics that are produced either by epithelial cells lining the respiratory, digestive, and urogenital tracts or by granulocytes and macrophages. A growing body of evidence has implicated these peptides in host defense, particularly mucosal innate immunity. We previously reported the cloning of the full-length cDNA for a porcine beta-defensin (pBD-1), which was found to be expressed throughout the airway and oral mucosa. Here, we provide the structural organization of the pBD-1 gene, showing that the entire gene spans approximat

Genome wide identification and analysis of inositol tetrakisphosphate kinase (ITPK) gene family in Triticum aestivum L.

Inositol tetrakisphosphates kinase (ITPK) plays a vital role in regulating cellular responses to abiotic stress, plant hormone signaling and various other aspects of plant growth and development. Additionally, it is also involved in phosphorous, inositol phosphate metabolism and synthesize phytic acid which is the main phosphorous storage form in seeds. While essential for plant physiology, high phytic acid levels reduce the bioavailability of minerals such as Fe and Zn, which impact nutritional quality negatively. Despite its importance, the ITPK gene family remains largely unexplored in brea

Subtelomeric assembly of a multi-gene pathway for antimicrobial defense compounds in cereals.

Non-random gene organization in eukaryotes plays a significant role in genome evolution. Here, we investigate the origin of a biosynthetic gene cluster for production of defence compounds in oat-the avenacin cluster. We elucidate the structure and organisation of this 12-gene cluster, characterise the last two missing pathway steps, and reconstitute the entire pathway in tobacco by transient expression. We show that the cluster has formed de novo since the divergence of oats in a subtelomeric region of the genome that lacks homology with other grasses, and that gene order is approximately coli

Linkage mapping of the primary disease locus for collie eye anomaly.

Collie eye anomaly (cea) is a hereditary ocular disorder affecting development of the choroid and sclera segregating in several breeds of dog, including rough, smooth, and Border collies and Australian shepherds. The disease is reminiscent of the choroidal hypoplasia phenotype observed in humans in conjunction with craniofacial or renal abnormalities. In dogs, however, the clinical phenotype can vary significantly; many dogs exhibit no obvious clinical consequences and retain apparently normal vision throughout life, while severely affected animals develop secondary retinal detachment, intraoc

Exploring the repertoire of rhomboid proteases in Cryptosporidium parvum parasite: phylogenesis, structural motifs, and cellular localization in sporozoite cells.

Cryptosporidium parvum is an apicomplexan parasite and an important pathogen of mammals and humans, which can be infected by zoonotic transmission or directly by human-to-human contact. This parasite attacks the small intestine, and the main symptom is a watery diarrhea that can be particularly severe in newborns and deadly in immunodeficient subjects. Rhomboids are ubiquitous proteases embedded in cell membranes that act by cleaving other membrane proteins in or near their transmembrane domains. Apicomplexan rhomboids play an important role in approaching and invading the host cell. This stud

An update of the goat genome assembly using dense radiation hybrid maps allows detailed analysis of evolutionary rearrangements in Bovidae.

BACKGROUND: The domestic goat (Capra hircus), an important livestock species, belongs to a clade of Ruminantia, Bovidae, together with cattle, buffalo and sheep. The history of genome evolution and chromosomal rearrangements on a small scale in ruminants remain speculative. Recently completed goat genome sequence was released but is still in a draft stage. The draft sequence used a variety of assembly packages, as well as a radiation hybrid (RH) map of chromosome 1 as part of its validation. RESULTS: Using an improved RH mapping pipeline, whole-genome dense maps of 45,953 SNP markers were con

Functional characterization of a full length pregnane X receptor, expression in vivo, and identification of PXR alleles, in zebrafish (Danio rerio).

The pregnane X receptor (PXR) (nuclear receptor NR1I2) is a ligand activated transcription factor, mediating responses to diverse xenobiotic and endogenous chemicals. The properties of PXR in fish are not fully understood. Here we report on cloning and characterization of full-length PXR of zebrafish, Danio rerio, and pxr expression in vivo. Initial efforts gave a cDNA encoding a 430 amino acid protein identified as zebrafish pxr by phylogenetic and synteny analysis. The sequence of the cloned Pxr DNA binding domain (DBD) was highly conserved, with 74% identity to human PXR-DBD, while the liga

Genome sequence of the Fleming strain of Micrococcus luteus, a simple free-living actinobacterium.

Micrococcus luteus (NCTC2665, "Fleming strain") has one of the smallest genomes of free-living actinobacteria sequenced to date, comprising a single circular chromosome of 2,501,097 bp (G+C content, 73%) predicted to encode 2,403 proteins. The genome shows extensive synteny with that of the closely related organism, Kocuria rhizophila, from which it was taxonomically separated relatively recently. Despite its small size, the genome harbors 73 insertion sequence (IS) elements, almost all of which are closely related to elements found in other actinobacteria. An IS element is inserted into the r
