Shox2 regulates osteogenic differentiation and pattern formation during hard palate development in mice.

During mammalian palatogenesis, cranial neural crest-derived mesenchymal cells undergo osteogenic differentiation and form the hard palate, which is divided into palatine process of the maxilla and the palatine. However, it remains unknown whether these bony structures originate from the same cell lineage and how the hard palate is patterned at the molecular level. Using mice, here we report that deficiency in Shox2 (short stature homeobox 2), a transcriptional regulator whose expression is restricted to the anterior palatal mesenchyme, leads to a defective palatine process of the maxilla but

Targeted Integration and High-Level Transgene Expression in AAVS1 Transgenic Mice after In Vivo HSC Transduction with HDAd5/35++ Vectors.

Our goal is the development of in vivo hematopoietic stem cell (HSC) transduction technology with targeted integration. To achieve this, we modified helper-dependent HDAd5/35++ vectors to express a CRISPR/Cas9 specific to the "safe harbor" adeno-associated virus integration site 1 (AAVS1) locus and to provide a donor template for targeted integration through homology-dependent repair. We tested the HDAd-CRISPR + HDAd-donor vector system in AAVS1 transgenic mice using a standard ex vivo HSC gene therapy approach as well as a new in vivo HSC transduction approach that involves HSC mobilization a

Genetic and biochemical characterization of FUS-1 (OXA-85), a narrow-spectrum class D beta-lactamase from Fusobacterium nucleatum subsp. polymorphum.

Previous studies have reported beta-lactamase-mediated penicillin resistance in Fusobacterium nucleatum, but no beta-lactamase gene has yet been identified in this species. An F. nucleatum subsp. polymorphum strain resistant to penicillin and amoxicillin was isolated from a human periodontitis sample. DNA cloning and sequencing revealed a 765-bp open reading frame encoding a new class D beta-lactamase named FUS-1 (OXA-85). A recombinant Escherichia coli strain carrying the bla(FUS-1) gene exhibited resistance to amoxicillin with a moderate decrease in the MICs with clavulanic acid. The bla(FUS

Sleeping Beauty Transposon Mutagenesis Identifies Genes Driving the Initiation and Metastasis of Uterine Leiomyosarcoma.

Uterine leiomyosarcoma (ULMS) is a malignancy, which arises from the uterine smooth muscle. Because of its rarity, aggressive nature, and extremely poor prognosis, the molecular mechanisms driving ULMS remain elusive. To identify candidate cancer genes (CCG) driving ULMS, we conducted an in vivo Sleeping Beauty (SB) transposon mutagenesis screen in uterine myometrium-specific, PTEN knockout, KRAS mutant (PTEN KO/KRAS) mice. ULMS quickly developed in SB PTEN KO/KRAS mice, but not in PTEN KO/KRAS mice, demonstrating the critical importance of SB mutagenesis for driving ULMS in this model. Subseq

Gene mutations and genomic rearrangements in the mouse as a result of transposon mobilization from chromosomal concatemers.

Previous studies of the Sleeping Beauty (SB) transposon system, as an insertional mutagen in the germline of mice, have used reverse genetic approaches. These studies have led to its proposed use for regional saturation mutagenesis by taking a forward-genetic approach. Thus, we used the SB system to mutate a region of mouse Chromosome 11 in a forward-genetic screen for recessive lethal and viable phenotypes. This work represents the first reported use of an insertional mutagen in a phenotype-driven approach. The phenotype-driven approach was successful in both recovering visible and behavioral

Elevated Temperatures Cause Transposon-Associated DNA Damage in C. elegans Spermatocytes.

Sexually reproducing organisms use meiosis to generate haploid gametes and faithfully transmit their genome to the next generation. In comparison to oogenesis in many organisms, spermatogenesis is particularly sensitive to small temperature fluctuations, and spermatocytes must develop within a very narrow isotherm [1-4]. Although failure to thermoregulate spermatogenetic tissue and prolonged exposure to elevated temperatures are linked to male infertility in several organisms, the mechanisms of temperature-induced male infertility have not been fully elucidated [5]. Here, we show that upon exp

Dysregulation of the ALDH1A3/PML-RARα axis promotes the progression of acute promyelocytic leukemia.

Dysfunction of the retinoic acid (RA) signaling pathway, which is mediated by the formation of the PML-RARA fusion gene, plays a central role in the pathogenesis of acute promyelocytic leukemia (APL). The activation of this pathway depends on the binding of the ligand RA to RA receptors (RARs). Members of aldehyde dehydrogenase (ALDH) family are key enzymes responsible for the biosynthesis of endogenous RA and are highly enriched in various cancer stem cell subpopulations; however, their specific contributions to APL pathogenesis remain poorly understood. In this study, we demonstrate that the

Cell-type signatures of Alzheimer's disease shared across population groups.

Genomic studies at single-cell resolution have identified several cell types associated with clinical and pathological traits in Alzheimer's disease1-9, but have not examined associations that are shared across populations. To bridge this gap, here we use single-nucleus RNA sequencing and assay for transposase-accessible chromatin with sequencing to profile cortical and subcortical regions in post-mortem brain-tissue samples from Latin, white (excluding Latin) and African American (excluding Latin) individuals. Using discrete and continuous dissections of molecular programs, we identify cell-t

Stag2-dependent chromatin remodeling enforces the erythroid-specific Gata1 cistrome.

The transcription factor GATA1 has pleiotropic hematopoietic functions, particularly in erythroid and megakaryocytic ontogeny. Although mechanistic investigations have uncovered many facets of GATA1 biology, how GATA1 coregulates divergent cell fates remains incompletely characterized. We previously described that loss of Stag2, a member of the cohesin complex and a recurrent mutational target in myelodysplastic syndrome (MDS) and myeloid leukemia of Down syndrome, results in altered chromatin accessibility, transcription factor function, and cell differentiation. Therefore, we hypothesized th

Increased chromatin accessibility following 1α,25-dihydroxyvitamin D3 treatment in human endometrial stromal cells.

Vitamin D signaling has recognized roles in female reproductive physiology, but its effects at the chromatin level in endometrial stromal cells are still unclear. Here, we investigated how the active form of vitamin D, 1α,25-dihydroxyvitamin D3, or calcitriol, influences the accessible chromatin landscape of human endometrial stromal cells. Assay for transposase-accessible chromatin using sequencing (ATAC-seq) was performed on human telomerase reverse transcriptase (hTERT)-immortalized human endometrial stromal cell line (T-HESC) treated with either a vehicle or 1,25(OH)2D3. Integration of ATAC-seq and RNA-seq analysis identifies host genes related with PRRSV infection.

The porcine reproductive and respiratory syndrome virus (PRRSV) is a highly contagious pathogen. Viral infections often enhance their replication by modulating the structure and expression of host genes. However, it remains unclear whether PRRSV employs a similar mechanism to achieve self-replication. To address this question, the current study combined assay for transposase accessible chromatin sequencing (ATAC-seq) and ribonucleic acid (RNA) sequencing (RNA-seq) to identify accessible chromatin regions and key host genes associated with PRRSV infection. By comparing the PRRSV-infected group

The role of Campylobacter group II phages in mitigating Campylobacter contamination across the poultry food chain: Current applications and future prospects.

Campylobacteriosis is a major foodborne diseases, with an estimated 96 million cases worldwide annually. Campylobacter jejuni (C. jejuni) and Campylobacter coli (C. coli) are major causes of human gastroenteritis, and poultry products are the main transmission source. An increasing incidence of antimicrobial resistance (AMR) among Campylobacter strains further complicates the control of these pathogens in the food chain. Although various approaches have been explored, phage biocontrol, particularly with Campylobacter group II phages, has shown promise in controlled preharvest and postharvest s

Salmonella-specific phages from captive bearded dragons (Pogona vitticeps): temperate traits and temperature-dependent variability in inhibition across isolates.

AIMS: Zoonotic infections with Salmonella spp. transmitted from reptiles to humans are an increasing concern due to the growing number of documented cases and the close contact between humans and reptiles. Reptiles, such as bearded dragons (Pogona vitticeps), frequently carry Salmonella enterica asymptomatically as part of their intestinal microbiota.Given the rise of antibiotic-resistant Salmonella strains in reptiles, bacteriophages (phages) may provide a targeted and sustainable alternative for preventing reptile-to-human transmission. METHODS AND RESULTS: Seventeen phages were isolated fr

Single-cell analysis of the multiple myeloma microenvironment after γ-secretase inhibition and CAR T-cell therapy.

Chimeric antigen receptor (CAR) T cells and bispecific antibodies targeting B-cell maturation antigen (BCMA) have significantly advanced the treatment of relapsed and refractory multiple myeloma. Resistance to BCMA-targeting therapies, nonetheless, remains a significant challenge. BCMA shedding by γ-secretase is a known resistance mechanism, and preclinical studies suggest that inhibition may improve anti-BCMA therapy. Leveraging a phase 1 clinical trial of the γ-secretase inhibitor (GSI), crenigacestat, with anti-BCMA CAR T cells (FCARH143), we used single-nuclei RNA sequencing and assay for

The genetic context of blaIMP varies among bacterial families from One Health sources.

The blaIMP resistance gene encodes a metallo-beta-lactamase in bacteria, which confers reduced susceptibility or resistance to all the beta-lactams, including carbapenems which are critical for treating life-threatening infections. The dissemination of blaIMP among various taxonomic families shows the diversity and range of horizontal gene transfer. Using short-read whole genome sequencing and bioinformatic tools, we determined the genetic motifs surrounding blaIMP present in 32 bacterial isolates recovered from environmental sources and agriculture facilities. blaIMP can be located extra-chro

Integrated single-cell chromatin and transcriptomic analyses of peripheral immune cells in patients with alopecia areata.

INTRODUCTION: Alopecia areata (AA) is an autoimmune disorder characterized by non-scarring hair loss ranging from mild, self-limiting episodes to severe and chronic forms. While prior research has primarily focused on lesional skin, the contribution of systemic immune cells remains underexplored. METHODS: We performed integrated single-cell RNA sequencing (scRNA-seq) and single-cell assay for transposase-accessible chromatin sequencing (scATAC-seq) on peripheral blood mononuclear cells (PBMCs) from patients with mild and severe AA, as well as healthy controls. Inducible trophoblast-specific knockdown of mechanistic target of rapamycin impairs placental folate transport in mice.

Folate deficiency in pregnancy is strongly associated with fetal growth restriction (FGR). Fetal folate availability is determined by maternal folate intake and the capacity of the placenta to transport folate. However, the mechanisms regulating placental folate transport remain poorly understood. The mechanistic target of rapamycin (mTOR) regulates placental function and fetal growth, but it is unknown if mTOR regulates folate transport in vivo. We hypothesized that trophoblast-specific mTOR knockdown inhibits placental folate transport in mice. We generated transgenic mice with a doxycycline

CHD7 regulates definitive endodermal and mesodermal development from human embryonic stem cells.

BACKGROUND: CHD7 encodes an ATP-dependent chromodomain helicase DNA binding protein; mutations in this gene lead to multiple developmental disorders, including CHARGE (Coloboma, Heart defects, Atresia of the choanae, Retardation of growth and development, Genital hypoplasia, and Ear anomalies) syndrome. How the mutations cause multiple defects remains largely unclear. Embryonic definitive endoderm (DE) generates the epithelial compartment of vital organs such as the thymus, liver, pancreas, and intestine. METHODS: In this study, we used the clustered regularly interspaced short palindromic re

Chromatin accessibility and gene expression in the parasite Trichomonas vaginalis.

Trichomonas vaginalis, the most common non-viral sexually transmitted parasite, causes more than 270 million infections annually. The infection's outcome varies greatly depending on different factors that include variations in human immune responses, the vaginal microbiome, and the inherent virulence of the strain. Although the pathogenicity of the different strains of this parasite depends, at least partially, on the differential expression of virulence genes; the regulatory mechanisms governing this transcriptional control remain incompletely understood. While many studies have reported a po

Prevalence and genomic insights into type III-A CRISPR-Cas system acquisition in global Staphylococcus argenteus strains.

INTRODUCTION: The CRISPR-Cas system serves as a defense mechanism in bacteria and archaea, protecting them against the invasion of mobile genetic elements. Staphylococcus argenteus, a Gram-positive bacterium that diverged from Staphylococcus aureus, is characterized by the rare presence of the CRISPR-Cas system in only a few isolates. METHODS: In this study, we analyzed the prevalence of the type III-A CRISPR-Cas system in 368 S. argenteus genome sequences from animals, food sources, and humans across 26 countries, available in public database. RESULTS: Our findings revealed that 44.0% of th
