Shape parameters of evolutionary trees in theoretical computer science.

Shape parameters, e.g. balance indices, of evolutionary trees have been extensively studied under the Yule model in phylogenetics. Independently, many of the same parameters have also been studied for random binary search trees in computer science, where they measure the running time of algorithms. In fact, under the Yule and binary search tree models, these parameters have the same distribution, resulting in many identical discoveries. In this survey, we explain these connections and introduce some of the tools that have been used in computer science to derive stochastic results for shape par

Predicting Tumor Antigens Using the LENS Workflow Through RAFT.

Tumor-specific and tumor-associated antigens presented on the tumor cell surface by MHC molecules are enticing targets for personalized vaccination and T cell receptor-engineered T cell (TCR-T) therapy. Accurately predicting suitable tumor antigens is a considerable challenge and requires flexibility in both computational tools and experimental methods. Here we describe our framework for reproducible bioinformatics, RAFT, as well as our highly modular neoantigen prediction workflow, LENS. We provide step-by-step instructions for installation, running, and modifying LENS to suit different purpo

PGxQA: A Resource for Evaluating LLM Performance for Pharmacogenomic QA Tasks.

Pharmacogenetics represents one of the most promising areas of precision medicine, with several guidelines for genetics-guided treatment ready for clinical use. Despite this, implementation has been slow, with few health systems incorporating the technology into their standard of care. One major barrier to uptake is the lack of education and awareness of pharmacogenetics among clinicians and patients. The introduction of large language models (LLMs) like GPT-4 has raised the possibility of medical chatbots that deliver timely information to clinicians, patients, and researchers with a simple i

Transcriptomic Biomarkers Associated With Pulpitis: A Systematic Review and Functional Meta-Synthesis of Bioinformatic Studies in Human Pulp Tissue.

Pulpitis, a common inflammatory dental condition, lacks reliable non-invasive diagnostic methods. This study reviewed transcriptomic analyses of human pulp tissue to identify diagnostic biomarkers for pulpitis. Seven studies were included, revealing key biomarkers such as IL6, CXCL8, MMP9, NLRP3, and METTL3. Five studies validated their findings experimentally (RT-qPCR), while two relied on in silico validation. Functional meta-analysis demonstrated significant enrichment in inflammation-related pathways, including cytokine signaling, neutrophil chemotaxis, and NF-κB activation. Protein-protei

Integration of multi-modal measurements identifies critical mechanisms of tuberculosis drug action.

Treatments for tuberculosis remain lengthy, motivating a search for new drugs with novel mechanisms of action. However, it remains challenging to determine the direct targets of a drug and which disrupted cellular processes lead to bacterial killing. We developed a computational tool, DECIPHAER (decoding cross-modal information of pharmacologies via autoencoders), to select the important correlated transcriptional and morphological responses of Mycobacterium tuberculosis to treatment. By finding a reduced feature space, DECIPHAER highlighted essential features of cellular damage. DECIPHAER pro

Glutamine metabolism-related genes and immunotherapy in nonspecific orbital inflammation were validated using bioinformatics and machine learning.

BACKGROUND: Nonspecific orbital inflammation (NSOI) is an idiopathic, persistent, and proliferative inflammatory condition affecting the orbit, characterized by polymorphous lymphoid infiltration. Its pathogenesis and progression have been linked to imbalances in tumor metabolic pathways, with glutamine (Gln) metabolism emerging as a critical aspect in cancer. Metabolic reprogramming is known to influence clinical outcomes in various malignancies. However, comprehensive research on glutamine metabolism's significance in NSOI is lacking. METHODS: This study conducted a bioinformatics analysis

PANoptosis-related genes: Molecular insights into immune dysregulation in ulcerative colitis.

BACKGROUND AND AIM: Ulcerative colitis (UC) is a chronic inflammatory disease driven by immune dysregulation. PANoptosis, a novel form of programmed cell death, has been implicated in inflammatory diseases, but its specific role in UC remains unclear. This study aimed to identify PANoptosis-related genes (PRGs) that may contribute to immune dysregulation in UC. METHODS: Using bioinformatics analysis of the GEO databases, we identified seven hub PRGs. Based on these genes, we developed a predictive model to differentiate UC patients from healthy controls, and evaluated its diagnostic performan

TheiaEuk: a species-agnostic bioinformatics workflow for fungal genomic characterization.

INTRODUCTION: The clinical incidence of antimicrobial-resistant fungal infections has dramatically increased in recent years. Certain fungal pathogens colonize various body cavities, leading to life-threatening bloodstream infections. However, the identification and characterization of fungal isolates in laboratories remain a significant diagnostic challenge in medicine and public health. Whole-genome sequencing provides an unbiased and uniform identification pipeline for fungal pathogens but most bioinformatic analysis pipelines focus on prokaryotic species. To this end, TheiaEuk_Illumina_PE_

Rare disorders have many faces: in silico characterization of rare disorder spectrum.

BACKGROUND: The diagnostic journey for many rare disease patients remains challenging despite use of latest genetic technological advancements. We hypothesize that some patients remain undiagnosed due to more complex diagnostic scenarios that are currently not considered in genome analysis pipelines. To better understand this, we characterized the rare disorder (RD) spectrum using various bioinformatics resources (e.g., Orphanet/Orphadata, Human Phenotype Ontology, Reactome pathways) combined with custom-made R scripts. RESULTS: Our in silico characterization led to identification of 145 bord
