A MarR family transcriptional regulator and subinhibitory antibiotics regulate type VI secretion gene clusters in Burkholderia pseudomallei.

Burkholderia pseudomallei, the aetiological agent of melioidosis, is an inhabitant of soil and water in many tropical and subtropical regions worldwide. It possesses six distinct type VI secretion systems (T6SS-1 to T6SS-6), but little is known about most of them, as they are poorly expressed in laboratory culture media. A genetic screen was devised to locate a putative repressor of the T6SS-2 gene cluster and a MarR family transcriptional regulator, termed TctR, was identified. The inactivation of tctR resulted in a 50-fold increase in the expression of an hcp2-lacZ transcriptional fusion, in

Unique structure and regulation of the nematode detoxification gene regulator, SKN-1: implications to understanding and controlling drug resistance.

Nematodes parasitize an alarming number of people and agricultural animals globally and cause debilitating morbidity and mortality. Anthelmintics have been the primary tools used to control parasitic nematodes for the past several decades, but drug resistance is becoming a major obstacle. Xenobiotic detoxification pathways defend against drugs and other foreign chemicals in diverse organisms, and evidence is accumulating that they play a role in mediating resistance to anthelmintics in nematodes. Related antioxidation pathways may also provide filarial parasites with protection against host fr

Parkin Co-Regulated Gene (PACRG) is regulated by the ubiquitin-proteasomal system and is present in the pathological features of Parkinsonian diseases.

Mutations in parkin are a common cause of early-onset autosomal recessive Parkinson's disease. Parkin Co-Regulated Gene (PACRG) is a novel gene that was discovered because of its close genetic proximity to parkin and the two genes were subsequently demonstrated to be regulated by a bi-directional promoter. However the role of PACRG has not been well characterized and the distribution of the protein in both normal and diseased brain is not known. Here, we report that like parkin, PACRG is regulated by the ubiquitin-proteasomal system. Immunohistochemistry identified PACRG in astrocytes througho

GhVIP1-GhMYB44 module regulates cotton salt tolerance by regulating stress-related genes and enhancing ROS degradation.

Soil salinization severely impacts cotton yield and quality. Excess salt stimulates excessive accumulation of reactive oxygen species (ROS), resulting in oxidative damage and impairment of cell membrane integrity. Therefore, enhancing the antioxidant capacity of cotton is a key strategy to improve salt tolerance. In this study, we systematically characterized the salt tolerance function of GhVIP1, a bZIP family transcription factor. Overexpression (OE) of GhVIP1 enhanced tolerance to salt stress in Arabidopsis, as evidenced by higher germination rates, root length, chlorophyll content, and tot

Regulation of androgen-dependent prostatic cancer cell growth: androgen regulation of CDK2, CDK4, and CKI p16 genes.

Growth of prostatic epithelial cells is androgen-dependent; however, the mechanism of androgen action on cell growth is not well defined. We investigated whether androgen-dependent prostatic epithelial cell growth is mediated by androgen regulation of expression of genes controlling cell cycle progression. For this purpose, we used an androgen-dependent prostatic cancer cell line, LNCaP-FGC, as an in vitro model. We found that expression of CDK2 and CDK4 genes were up-regulated within hours of androgen treatment as detected in Northern and Western blot analyses. Kinase assay also confirmed tha

Up-regulation of fetal rat lung parathyroid hormone-related protein gene regulatory network down-regulates the Sonic Hedgehog/Wnt/betacatenin gene regulatory network.

Lung development depends on endodermal Sonic Hedgehog (Shh) signaling to mesodermal Wingless/int/beta catenin (Wnt/betacatenin), followed by parathyroid hormone-related protein (PTHrP) signaling from endoderm to mesoderm. Fluid distension of fetal rat lung explants up-regulates PTHrP signaling and down-regulates Shh/Wnt/betacatenin signaling, marked by decreases in Patched, Gli, Frizzled, and Dishevelled, inducing fibroblast triglyceride uptake, type II cell saturated phosphatidylcholine, and surfactant protein-B expression. Bumetanide, which inhibits fluid distension, blocked down-regulation

Deletion of the transcriptional regulator GntR down regulated the expression of Genes Related to Virulence and Conferred Protection against Wild-Type Brucella Challenge in BALB/c Mice.

Brucellosis, which is caused by Brucella spp., is a zoonotic infectious disease that can cause great hazard to public health and safety. The virulence of Brucella is essential for survive and multiply in host macrophages. GntR is a transcriptional regulator in Brucella that is required for virulence in macrophages and mice, and involved in resistance to stress responses. To determine the expression levels of target genes of GntR, we detected the expression levels of the GntR target genes in Brucella infected BALB/c mice. The results showed that several genes related to virulence, including omp

Analysis of mec regulator genes in clinical methicillin-resistant Staphylococcus aureus isolates according to the production of coagulase, types of enterotoxin, and toxic shock syndrome toxin-1.

The intrinsic resistance of methicillin-resistant Staphylococcus aureus (MRSA) is frequently explained by the production of an additional penicillin-binding protein (PBP), which is encoded by the mecA gene. The mec regulator genes, mecR1 and mecI, was identified in mecA-carrying Staphylococcus aureus N315. Between February and March, 1993, 179 clinical MRSA isolates were collected from institutions in Hiroshima prefecture. According to serological types of coagulase, enterotoxins, and toxic shock syndrome toxin-1 (TSST-1) productions, these strains were classified into 6 groups. In 53 strains

The AraC-like transcriptional regulator DhbR is required for maximum expression of the 2,3-dihydroxybenzoic acid biosynthesis genes in Brucella abortus 2308 in response to iron deprivation.

Phenotypic evaluation of isogenic mutants derived from Brucella abortus 2308 indicates that the AlcR homolog DhbR (2,3-dihydroxybenzoic acid [2,3-DHBA] biosynthesis regulator) modulates the expression of the genes involved in 2,3-DHBA production, employing 2,3-DHBA or brucebactin as a coinducer.

Iron regulation of the hcnABC genes encoding hydrogen cyanide synthase depends on the anaerobic regulator ANR rather than on the global activator GacA in Pseudomonas fluorescens CHA0.

Pseudomonas fluorescens CHA0 produces hydrogen cyanide (HCN), a secondary metabolite that substantially contributes to this strain's biocontrol ability. Cyanogenesis is induced by oxygen-limiting conditions, but abolished by iron depletion. In P. fluorescens, the anaerobic regulator ANR and the global activator GacA are both required for the maximal expression of the HCN biosynthetic genes hcnABC. The molecular basis of this regulation by ANR and GacA was investigated under conditions of oxygen and iron limitation. A promoter deletion analysis using a translational hcnA'-'lacZ fusion revealed

BnaC07.KCS9, a New Gene Regulating Erucic Acid Metabolism in Rapeseed.

Oil quality improvement is a primary target for rapeseed breeding, with particular emphasis on erucic acid. Although some QTLs for fatty acid metabolism have been identified, the genetic network of erucic acid remains poorly explored, except for FAE1. The present study constructed a high-density genetic map using an F2 population of 200 individuals from a cross between high-erucic and high-oleic parents and identified a novel QTL (HO/HE17) for erucic acid content, which was validated in the F2:3 population. Fine mapping refined HO/HE17 to a 552 kb region flanked by markers 17SNP2 and loc9 on c

Advances in tools and strategies for spatiotemporal regulation of gene expression in Caenorhabditis elegans.

Spatiotemporal manipulation of gene expression is essential for dissecting gene function, elucidating developmental processes, and uncovering complex physiological mechanisms. As a model organism, Caenorhabditis elegans has played an important role in basic biology research and provides an ideal experimental system for achieving such precise control. With the development of single-copy transgenesis, CRISPR/Cas9-mediated genome editing, and conditional recombination and inducible systems, the genetic toolkits for spatiotemporal regulation of gene expression, and even at the single-cell-resoluti

The role of histone modification in epigenetic regulation of gene expression and cell specification.

During development and differentiation, each cell of multicellular organisms acquires properties fundamental for its specific functions; this happens in the absence of modifications of the DNA nucleotide sequence, and is thus "epigenetic" in nature. The sequential restriction of transcriptional activity to the genes involved in metabolic processes and in cell-specific functions depends on modifications of the structural organization of the DNA-protein complex known as chromatin. Importantly, chromatin structure can change in differentiated cells in response to different stimuli, among which ho

RUNX3-ERG Cooperation Orchestrates Endothelial Gene Regulation and Vascular Homeostasis.

BACKGROUND: Transcriptional regulation is fundamental to vascular homeostasis, ensuring vessel stability and function. Disruption of this regulation underlies pathological angiogenesis in cancer and vascular malformations. While RUNX3 (Runt-related transcription factor 3), a Runt-domain transcription factor, is established as a tumor suppressor and regulator of lymphocyte development, its role in endothelial cells has remained unknown. METHODS: To define the vascular function of RUNX3, we generated endothelial-specific RUNX3 knockout mice and analyzed postnatal retinal angiogenesis and oxygen

A conserved 3'UTR short motif regulates gene expression in vertebrates.

The messenger RNA (mRNA) 3' untranslated region (3'UTR) contains important regulatory sequences, including upstream sequence elements (USEs), which regulate gene expression. One well-characterised USE in the 3'UTR of the Drosophila polo gene affects adult fly phenotypes when disrupted. We have now identified a highly conserved sequence within this USE (DplUSE) in the 3'UTR of several vertebrate genes, including in zebrafish, mouse, and human genomes and show that DplUSE enhances gene expression in human cells and zebrafish embryos. We show that, in humans, DplUSE-containing genes are associate

Molecular mechanisms of circadian clock-mediated gene regulation and their implications in leukemia.

Leukemia progression is driven by complex molecular alterations that disrupt both intracellular signaling and circadian regulation. The circadian clock, composed of core regulators such as CLOCK, BMAL1, PER1–3, CRY1–2, REV-ERBs, and RORs, orchestrates cellular proliferation, apoptosis, and metabolism in alignment with the 24-h cycle. Emerging evidence indicates that circadian components intricately interact with major oncogenic pathways—including PI3K/AKT/mTOR, MAPK, JAK/STAT, Notch, Wnt/β-catenin, FOXO, and NF-κB—that govern hematopoietic function and leukemogenesis. Disruption of circadian t

Joint Acidosis and GPR68 Signaling in Osteoarthritis: Implications for Cartilage Gene Regulation.

Joint acidosis is increasingly recognized as an important determinant of cellular behavior in osteoarthritis (OA). Declines in extracellular pH (pHe) occur across cartilage, meniscus, synovium, and subchondral bone, where they influence inflammation, matrix turnover, and pain. Among proton-sensing G protein-coupled receptors, GPR68 responds to the acidic pH range characteristic of human OA joints. The receptor is activated between pH 6.8 and 7.0, couples to Gq/PLC-MAPK, cAMP-CREB, G12/13-RhoA-ROCK signaling pathways, and is expressed most prominently in articular cartilage, with additional exp

Using Deep Learning Models of Gene Regulation to Guide Drug Prioritization.

Background: Drug repurposing offers a cost-effective strategy to accelerate therapeutic discovery, but most computational approaches do not model noncoding genetic variation. Because over 90% of genome-wide association study (GWAS) risk variants reside in noncoding regions, linking regulatory variation to therapeutic hypotheses remains a major challenge. Methods: We developed an integrative deep learning framework that links allele-specific enhancer prediction to candidate therapeutics through two complementary prioritization strategies, a transcription factor (TF)-based and a gene-based appro

RNA polymerase II removal: transcription quality control and gene regulation.

At the heart of the central dogma is the synthesis of RNA from a DNA template. In eukaryotes, this process is carried out by three RNA Polymerases - Pol I, II and III. While Pol I and Pol III are dedicated to producing rRNAs and tRNAs, it is Pol II that drives the complexity of eukaryotic life, transcribing all protein-coding genes and thousands of non-coding RNA loci in a context-specific manner. As such, Pol II faces specific challenges: it must traverse tens to thousands of kilobases of DNA, overcome any obstacles along the way and associate with the correct regulatory factors at the correc

Epigenetic regulation of fruit shape determination by the JAGGED gene in Capsella rubella.

Fruits are a key feature defining angiosperms, yet how local growth is coordinated during development to generate diverse fruits remains unclear. Here, we demonstrate that the Capsella rubella C2H2-zinc finger transcription factor JAGGED (CrJAG) controls fruit shape determination by promoting both cell division and anisotropic growth. At the molecular level, CrJAG physically interacts with members of the Capsella rubella MULTICOPY SUPPRESSOR OF IRA1 (CrMSI)  histone chaperone family, increasing the chromatin accessibility and thereby sustaining the expression of genes involved in fruit morphog
