Lipid packing is a fundamental characteristic of bilayer membranes. Yet, we lack detailed mechanistic understanding of how lipid packing directly affects membrane-associated cellular processes. Here, we address this by focusing on caveolae, small Ω-shaped invaginations of the plasma membrane, which serve as key regulators of cellular lipid sorting and mechano-responses. In addition to caveolae coat proteins, the lipid membrane is a core component of caveolae that critically impacts their biogenesis, morphology, and stability. We show that the small compound Dyngo-4a adsorbs and inserts into th

Sphingolipids, together with phospholipids and cholesterol are key components of membrane lipid bilayers, contribute to specialized membrane domains called rafts and function as signaling molecules. Sphingolipids have been recognized to exert a distinct role in the post-transcriptional regulation of the sterol-regulatory element binding proteins (SREBPs), key transcription factors of lipid synthesis. Sphingolipid synthesis is an obligate activator of SREBP. Inhibition of sphingolipid synthesis decreases SREBP on a post-transcriptional level. With the exception of enzymes that synthesize sphing…

HT61 is a quinoline-derived antimicrobial, which exhibits bactericidal potency against both multiplying and quiescent methicillin resistant and sensitive Staphylococcus aureus, and has been proposed as an adjunct for other antimicrobials to extend their usefulness in the face of increasing antimicrobial resistance. In this study, we have examined HT61's effect on the permeability of S. aureus membranes and whether this putative activity can be attributed to an interaction with lipid bilayers. Using membrane potential and ATP release assays, we have shown that HT61 disrupts the membrane enough …

This study used all-atom molecular dynamics simulations to investigate the structural dynamics of Ves a 1, a phospholipase from Vespa affinis venom, and its interactions within a lipid membrane environment, both alone and in the presence of the inhibitor voxilaprevir. Simulations conducted over 1 µs for triplicate runs demonstrated system stability and convergence of structural properties. Our findings reveal that Ves a 1 engages in dynamic interactions with the lipid bilayer, involving key regions such as its lids, catalytic triad, and auxiliary site. The presence of voxilaprevir was observed

The BCL-2 family proteins constitute a critical control point in apoptosis. BCL-2 family proteins display structural homology to channel-forming bacterial toxins, such as colicins, transmembrane domain of diphtheria toxin, and the N-terminal domain of delta-endotoxin. By analogy, it has been hypothesized the BCL-2 family proteins would unfold and insert into the lipid bilayer upon membrane association. We applied the site-directed spin labeling method of electron paramagnetic resonance spectroscopy to the pro-apoptotic member BID. Here we show that helices 6-8 maintain an alpha-helical conform

A novel artificial cation channel was developed by rebuilding the ion permeation pathway of the natural channel protein (TRPA1) in a synthetic system. This tubular molecule can effectively embed into lipid bilayers and form transmembrane channels, thereby mediating cation transport. Furthermore, due to its carboxyl-modified ion permeation pathway, the transport activity of this artificial channel can be modulated by the pH of the buffer solution.

Histatin 5 is a histidine-rich, intrinsically disordered, multifunctional saliva protein known to act as a first line of defense against oral candidiasis caused by Candida albicans. An earlier study showed that, upon interaction with a common model bilayer, a protein cushion spontaneously forms underneath the bilayer. Our hypothesis is that this effect is of electrostatic origin and that the observed behavior is due to proton charge fluctuations of the histidines, promoting attractive electrostatic interactions between the positively charged proteins and the anionic surfaces, with concomitant

Lipid nanoparticles (LNPs) are the leading nonviral nucleic acid delivery technology, but LNP structure-function data remains fragmented and nonstandardized. Unlike protein engineering which is anchored by the centralized Protein Data Bank, the LNP field lacks a unified repository for systematic analysis. To address this, we develop Lipid Nanoparticle Database (LNPDB) ( https://lnpdb.molcube.com ), an integrated database and web tool that consolidates structural and functional data for 19,528 LNPs. LNPDB standardizes LNP featurization by encoding lipid composition, experimental methods, and fu

Protein toxins from tarantula venom alter the activity of diverse ion channel proteins, including voltage, stretch, and ligand-activated cation channels. Although tarantula toxins have been shown to partition into membranes, and the membrane is thought to play an important role in their activity, the structural interactions between these toxins and lipid membranes are poorly understood. Here, we use solid-state NMR and neutron diffraction to investigate the interactions between a voltage sensor toxin (VSTx1) and lipid membranes, with the goal of localizing the toxin in the membrane and determi

Chlorpromazine (CPZ) was incorporated into bilayer liposomes carrying negative charges either from phosphatidic acid (PA) or from phosphatidyl inositol (PI). CPZ incorporation was dependent on the amount of negatively charged lipid present in the liposomes. At a concentration of 0.6 mol parts phosphatidic acid as referred to egg phosphatidyl choline (EPC) as matrix lipid, 80 micrograms CPZ/mg EPC were stably incorporated. At the saturation concentration a 1:1 molar complex between the phenothiazine drug and the negatively charged lipid is formed. This lipophilic complex retains the CPZ molecul

In this study, following our earlier work on calcium pyrophosphate dihydrate (CPPD) crystal-induced membranolysis, we demonstrate, using the CHARMM method of molecular dynamics simulation, the protective role of phosphocitrate (PC) against solvated dimyristoyl phosphatidylcholine phospholipid bilayer disintegration on contact with the CPPD crystal. Our molecular dynamics simulations studies show that coverage of the CPPD crystal with a layer of phosphocitrate molecules results in the conservation of phospholipid bilayer integrity. We show that the rupture of the lipid bilayer in presence of CP

A new steroidal proxyl (2,2,5,5-tetramethylpyrrolidine-N-oxyl) nitroxide (SPN), with the proxyl nitroxide moiety in the pendant side chain of the steroid, has been synthesized. Its localization in lipid bilayers was ascertained with the help of 1H NMR and 31P NMR experiments. The effects of the nitroxide group in SPN incorporated into the bilayer on 13C relaxation times are interpreted qualitatively in terms of localization of the nitroxide group within the bilayer structure. The nitroxide SPN was used to monitor changes in membrane fluidity and permeability induced by local anaesthetics, mepi…

Liposomes are versatile nanocarriers capable of encapsulating drugs within distinct compartments. However, the impact of drug localization on release kinetics remains poorly understood, particularly for amphiphilic compounds. In this study, Berberine was employed as a model amphiphilic drug to investigate how drug-lipid interactions and membrane composition influence its intra-liposomal distribution and release behavior. Spectroscopic and calorimetric analyses revealed that Berberine predominantly localizes within the aqueous core of liposomes composed of 1,2-dipalmitoyl-sn-glycero-3-phosphoch

Understanding the pathways of solubilization of lipid membranes is of high importance for their use in biotechnology and industrial applications. Although lipid vesicle solubilization by classical detergents has been widely investigated, there are few systematic structural and kinetic studies where different detergents are compared under varying conditions. This study used small-angle X-ray scattering to determine the structures of lipid/detergent aggregates at different ratios and temperatures and studied the solubilization in time using the stopped-flow technique. Membranes composed of eithe

Phospholipid scramblases that catalyze lipid transbilayer movement are associated with intercellular signaling and lipid homeostasis. Although several studies have shown that the hydrophilic residue-rich groove of the proteins mediates lipid scrambling, the interactions between the groove and the lipid bilayers remain poorly understood. Here we have revealed the structural features of model transmembrane peptides that conduct lipid scrambling as well as the interactions between the peptides and the surrounding lipids by means of experimental and simulation techniques. Peptides with two strongl…

Cobra venom contains cardiotoxins (CTXs) that induce tissue necrosis and systolic heart arrest in bitten victims. CTX-induced membrane pore formation is one of the major mechanisms responsible for the venom's designated cytotoxicity. This chapter examines how glycoconjugates such as heparan sulfates (HS) and glycosphingolipids, located respectively in the extracellular matrix and lipid bilayers of the cell membranes, facilitate CTX pore formation. Evidences for HS-facilitated cell surface retention and glycosphingolipid-facilitated membrane bilayer insertion of CTX are reviewed. We suggest tha…

α-Synuclein is an intrinsically disordered neuronal protein that forms an amphipathic helix when it peripherally binds to lipid membranes. This membrane interaction is integral to the protein's function but is also associated with its dysfunction. Numerous membrane parameters have been identified to promote α-synuclein binding such as high negative charge and low lipid-packing density, which corresponds to greater lipid-packing defects-increased spacing between lipids conferred through curvature, unsaturation, or small headgroups. Despite α-synuclein's established preference for negatively cha
