The Mammalian Phenotype Ontology as a unifying standard for experimental and high-throughput phenotyping data.

The Mammalian Phenotype Ontology (MP) is a structured vocabulary for describing mammalian phenotypes and serves as a critical tool for efficient annotation and comprehensive retrieval of phenotype data. Importantly, the ontology contains broad and specific terms, facilitating annotation of data from initial observations or screens and detailed data from subsequent experimental research. Using the ontology structure, data are retrieved inclusively, i.e., data annotated to chosen terms and to terms subordinate in the hierarchy. Thus, searching for "abnormal craniofacial morphology" also returns …

NR5A1 gene variants: variable phenotypes, new variants, and genotype-phenotype correlations.

INTRODUCTION: NR5A1 variants are among the most frequent monogenic causes of disorders of sex development (DSD). However, genotype-phenotype correlations remain unclear, and oligogenic contributions to variability are underexplored in non-consanguineous Chinese populations. METHODS: In this single-center, retrospective cohort study, we evaluated clinical, hormonal, and genetic features of a single-center Chinese pediatric cohort with NR5A1 variants. We assessed genotype-phenotype correlations and intrafamilial variability and performed whole-exome sequencing in a subset to identify additional…

Twist1 Promotes Endothelial Phenotypic Transition and Unstable Plaque Phenotype During Atherosclerosis.

BACKGROUND: Comprehensive investigation of endothelial cell (EC) dysfunction during atherosclerosis with single-cell omics has resulted in the proposal that ECs undergo multiple alternative cell fate decisions during disease, but lack of lineage tracing or spatial localization complicates interpretation of these data. TWIST1, a causal gene for multiple atherosclerotic vascular diseases, is activated with low shear stress in ECs, and EC-Twist1 knockout results in reduced atherosclerosis. However, it remains unclear how Twist1 affects EC phenotype and plaque biology. METHODS: We performed EC li…

Genotypes and Phenotypes of Patients With TSPEAR-Related Disorder: Evidence of a Predominant Dental Phenotype.

TSPEAR (chr. 21q22.3) encodes a protein involved in tooth development and is predominantly expressed in the enamel knot. Biallelic loss of function variants in TSPEAR cause ectodermal dysplasia, tooth agenesis and sensorineural hearing loss. However, the role of TSPEAR in auditory processes is unclear. This study aimed at better delineating the allelic and clinical spectrum of TSPEAR-associated disorders. We identified homozygous and compound heterozygous causative variants in TSPEAR [NM_144991.3] in 11 patients from seven families. Abnormalities in tooth number and shape (conical teeth and to

Binary Metabolic Phenotypes and Phenotype Diversity Metrics for the Functional Characterization of Microbial Communities.

The profiling of 16S rRNA revolutionized the exploration of microbiomes, allowing to describe community composition by enumerating relevant … ional profiling of complex microbial communities, which is based on the concept of binary metabolic phenotypes encoding the presence ("1") or absence ("0") of various measurable physiological properties in individual organisms that are termed phenotype carriers or non-carriers, respectively. Derived from complete genomes via metabolic reconstruction, binary …

WWOX-associated encephalopathies: identification of the phenotypic spectrum and the resulting genotype-phenotype correlation.

Epileptic encephalopathies are a group of disorders in which epileptiform abnormalities cause progressive deterioration in cerebral function. Genetic causes have been described in several of the epileptic encephalopathies, and many previously unknown genes have been identified. WW domain-containing oxidoreductase (WWOX) has recently been implicated in autosomal recessive spinocerebellar ataxia type 12 (SCAR12) and severe early-onset epileptic encephalopathy. With whole-exome sequencing, we identified a homozygous WWOX missense mutation, p.Leu239Arg, in a girl from a consanguineous family with

Diseases associated with PIEZO1 include autosomal recessive generalised lymphatic dy … aises the question: Is the pathogenic disease mechanism behind the fetal oedema the same in the two phenotypes? In this Symposium Review, we will discuss the two conditions and highlight key questions that remain to be answered. WWOX-related encephalopathies: delineation of the phenotypical spectrum and emerging genotype-phenotype correlation.

BACKGROUND: Homozygous mutations in WWOX were reported in eight individuals of two families with autosomal recessive spinocerebellar ataxia … letions, a four base-pair frameshifting deletion, one missense and two nonsense mutations. Genotype-phenotype correlation emerges from the seven reported families. The phenotype in four patients carrying two predicted null alleles was characterised by (1) little if any psychomotor acquisitions, poor spontaneous motility and absent eye contact from birth, (2 …

[Phenotypic heterogeneity and phenotype-genotype correlations in dystrophinopathies: Contribution of genetic and clinical databases].

The objective of this work was to study the natural history of dystrophinopathies and the genotype-phenotype correlations made possible by the development of the clinical part of the French DMD database. The collection of 70,000 clinical data for 600 patients with an average longitudinal follow-up of 12years enabled clarification of the natural history of Duchenne and Becker muscular dystrophies and clinical presentations in symptomatic females. We were able to specify the phenotypic heterogeneity of motor, orthopedic and respiratory involvements (severe, standard and intermediary form), of th…

[Phenotypic expression of the mutant gene diabetes insipidus in rats and criteria of genotyping by phenotype].

The autosomal semidominant mutant gene di (diabetes insipidus) is manifested in homozygotes in the form of diabetes insipidus with water consumption from 25 to 100% of body weight per day. The heterozygotes di/+ drink water at a rate higher than 5% but lower than 25%. The level of water consumption in rats with +/+ genotype does not exceed 5% of body weight per day. Segregation analysis of F1 animals yielded by various crosses showed that genotyping of di/di homozygotes is absolutely reliable at 30% and higher level of the water consumption per day.

Phenotypic variations of orpk mutation and chromosomal localization of modifiers influencing kidney phenotype.

The Oak Ridge polycystic kidney (orpk) mutant mouse model resulted from a transgene insertion into the Tg737 gene and exhibits a pleiotropic syndrome with lesions in the kidney, liver, and pancreas. We found marked differences in the phenotypic expression of the orpk mutation when bred on different genetic backgrounds. In the FVB/N background, the phenotype is very severe for kidney, pancreas, and liver lesions. To evaluate better how genetic background might influence the expressivity of the orpk phenotype, we bred the transgene into the C3HeB/FeJLe (C3H) genetic background. We performed a ge…

Scn4b Modulates Huntington's Disease Phenotype Severity in vivo.

Although it has been known for over 30 years that CAG trinucleotide repeat expansions in the HTT gene are the cause of Huntington's disease (HD), it is still not understood how these mutations lead to the loss of striatal spiny projection neurons (SPNs) and other vulnerable neuronal cell types in HD. Here we show that SCN4B , a gene that is enriched in neurons that influence motor function, including striatal SPNs, modulates HD-associated phenotypes in vivo . Loss of Scn4b in wild-type mice mimics and Scn4b overexpression in an HD mouse model rescues several HD-associated phenotypes, including…

SIRT6 promotes a mesenchymal, invasive phenotype in melanoma.

Melanoma is a highly aggressive cutaneous malignancy with significant metastatic potential, posing ongoing challenges in elucidating the mol … asion assays. Collectively, these findings identify SIRT6 as a promoter of an invasive, mesenchymal phenotype in melanoma. Our results support a potential oncogenic role for SIRT6 and highlight its inhibition as a promising therapeutic strategy to limit melanoma progression and metastasis.

The Evolving ADHD Phenotype in the Externalizing Context.

Attention deficit hyperactivity disorder (ADHD) is a developmental precursor for future conduct and other externalizing problems. Despite its familiarity, research in the past decade suggests that refining the ADHD phenotype will yield dividends for clinical prediction and treatment specification as well as mechanistic discovery and theory. ADHD is a useful category, yet it comprises multiple constitutive traits requiring further specification. The field is now poised to shift to a useful integration of novel dimensional traits into a refined ADHD phenotype. This shift will need to recognize t…
