Transcriptome and proteomic analysis of mpox virus F3L-expressing cells.

BACKGROUND: Monkeypox or mpox virus (mpox) is a double-stranded DNA virus that poses a significant threat to global public health security. The F3 protein, encoded by mpox, is an apoenzyme believed to possess a double-stranded RNA-binding domain (dsRBD). However, limited research has been conducted on its function. In this study, we present data on the transcriptomics and proteomics of F3L-transfected HEK293T cells, aiming to enhance our comprehension of F3L. METHODS: The gene expression profiles of pCAGGS-HA-F3L transfected HEK293T cells were analyzed using RNA-seq. Proteomics was used to id

Reassortment in infectious bursal disease virus (IBDV) and related birnaviruses.

The Birnaviridae family consists of non-enveloped viruses with a single capsid that have a double-stranded RNA genome divided into two segments. Because they infect birds, fish, rotifers, marine mollusks, and insects, these viruses are of major economic significance to the global poultry and aquaculture industries. In the last decade, reassortment events have led to the emergence and spread of new strains of infectious bursal disease virus (IBDV) in poultry that could complicate control efforts. This review summarizes the literature regarding the molecular epidemiology and pathogenesis of reas

Soft interface confined DNA walker for sensitive and specific detection of SARS-CoV-2 variants.

Nucleic acid detection is conducive to preventing the spread of COVID-19 pandemic. In this work, we successfully designed a soft interface confined DNA walker by anchoring hairpin reporter probes on cell membranes for the detection of SARS-CoV-2 variants. In the presence of target RNA, the cyclic self-assembly reaction occurred between hairpin probes H1 and H2, and the continuous walking of target RNA on cell membranes led to the gradual amplification of fluorescence signal. The enrichment of H1 on membranes and the unique fluidity of membranes promoted the collision efficiency between DNA str

Hiding the evidence: two strategies for innate immune evasion by hemorrhagic fever viruses.

The innate immune system is one of the first lines of defense against invading pathogens. Pathogens have, in turn, evolved different strategies to counteract these responses. Recent studies have illuminated how the hemorrhagic fever viruses Ebola and Lassa fever prevent host sensing of double-stranded RNA (dsRNA), a key hallmark of viral infection. The ebolavirus protein VP35 adopts a unique bimodal configuration to mask key cellular recognition sites on dsRNA. Conversely, the Lassa fever virus nucleoprotein actually digests the dsRNA signature. Collectively, these structural and functional st

Transcriptional architecture of African swine fever virus.

African swine fever virus (ASFV), a large double-stranded DNA virus, poses one of the most significant infectious disease threats to the global swine industry. ASFV transcription is particularly complex because of its unique host-independent transcription system. Using nanopore sequencing technology, we accurately identified the viral transcription start and termination sites. Combining direct RNA sequencing with experimental verification strongly supports the presence of long multicistronic RNAs. By combining this information with the viral genome annotation, we identified six novel transcrip

HTLV-1 HBZ inhibits DHX9 to reprogram circRNA biogenesis in ATLL.

Human T-cell Leukemia Virus type 1 (HTLV-1) drives Adult T-cell Leukemia/Lymphoma (ATLL) through sustained expression of the viral oncoprotein HBZ. Although HBZ is known to reshape host transcriptional programs, its role in post-transcriptional regulation in ATLL remains poorly understood. Here, we uncover a mechanism by which HBZ reprograms circular RNA (circRNA) biogenesis to support leukemic cell survival. Comprehensive circRNA profiling across ATLL subtypes revealed extensive circRNA remodeling, with distinct signatures associated with aggressive ATLL subtypes. Among these, circAFF2(3) is

Modes of action of a small molecule antiviral compound targeting yellow fever virus NS4B protein.

Yellow fever virus (YFV) replicates its RNA genome in membranous vesicles derived from the invagination of endoplasmic reticulum membranes, designated as replication organelles (ROs). Nonstructural protein 4B (NS4B) of flaviviruses play essential roles in the biogenesis of ROs and evasion of innate immune responses. We report herein that the binding of an antiviral agent, acetic acid benzodiazepine (BDAA), to YFV NS4B not only rapidly inhibits YFV RNA synthesis, but also induces the activation of cytoplasmic double-stranded RNA (dsRNA)-sensing pathways to accelerate the apoptosis of infected c

Unified mechanisms for self-RNA recognition by RIG-I Singleton-Merten syndrome variants.

The innate immune sensor retinoic acid-inducible gene I (RIG-I) detects cytosolic viral RNA and requires a conformational change caused by both ATP and RNA binding to induce an active signaling state and to trigger an immune response. Previously, we showed that ATP hydrolysis removes RIG-I from lower-affinity self-RNAs (<xref ref-type="bibr" rid="bib19">Lässig et al., 2015</xref>), revealing how ATP turnover helps RIG-I distinguish viral from self-RNA and explaining why a mutation in a motif that slows down ATP hydrolysis causes the autoimmune disease Singleton-Merten syndrome (SMS). Here we s

Coltiviruses isolated from mosquitoes collected in Indonesia.

Viruses with genomes consisting of 12 segments of double-stranded (ds) RNA were isolated from mosquito pools collected in Indonesia in 1980 and 1981. The genome segments of 11 virus isolates exhibited two distinct electrophoretic patterns in agarose gels, and the viruses probably represent distinct groups of Coltiviruses. Ten of the 11 virus isolates produced recognizably similar PAGE profiles of two groups of 6 segments (6-6) with 3 distinct profile variants, and the remaining virus isolate displayed a unique 6-5-1 profile. These profiles were distinct from that of Colorado tick fever (CTF) v

Noncanonical Roles of RAD51.

Homologous recombination (HR), an evolutionary conserved pathway, plays a paramount role(s) in genome plasticity. The pivotal HR step is the strand invasion/exchange of double-stranded DNA by a homologous single-stranded DNA (ssDNA) covered by RAD51. Thus, RAD51 plays a prime role in HR through this canonical catalytic strand invasion/exchange activity. The mutations in many HR genes cause oncogenesis. Surprisingly, despite its central role in HR, the invalidation of RAD51 is not classified as being cancer prone, constituting the "RAD51 paradox". This suggests that RAD51 exercises other noncan

Nano-enabled spray-induced RNA interference against fungal pathogens of oilseed crops: carrier performance, delivery evidence and field translation.

Oilseed crops are exposed to fungal pathogens that are difficult to manage with durable host resistance or fungicides alone. Spray-induced gene silencing (SIGS) offers sequence-specific suppression of fungal genes, but naked double-stranded RNA (dsRNA) is vulnerable to ultraviolet radiation, nucleases, rainfall and poor retention, and its passage into fungal cytoplasm is highly pathosystem dependent. This review critically evaluates whether nanocarriers resolve these constraints in oilseed crop protection. Host-induced gene silencing (HIGS) is considered only as a biological benchmark for targ

Dengue Virus Replicative-Form dsRNA Is Recognized by Both RIG-I and MDA5 to Activate Innate Immunity.

RIG-I like receptors (RLRs) are a family of cytosolic RNA sensors that sense RNA virus infection to activate innate immune response. It is generally believed that different RNA viruses are recognized by either RIG-I or MDA5, two important RLR members, depending on the nature of pathogen-associated molecular patterns (PAMPs) that are generated by RNA virus replication. Dengue virus (DENV) is an important RNA virus causing serious human diseases. Despite extensive investigations, the molecular basis of the DENV PAMP recognized by the host RLR has been poorly defined. Here, we demonstrated that t

Antisense technologies in the studying of Toxoplasma gondii.

This review covers a brief history of antisense RNAs and its applications, and summarizes the current stage of antisense technologies used in Toxoplasma gondii, a fascinating model organism with a unique characteristic blend of genetic regulatory systems normally found in plants or animals. Based on the current knowledge of regulatory RNAs and non-coding RNA (ncRNA), the antisense technologies are reviewed according to the classification of ncRNAs, which are roughly categorized into small, ranging from ~20-200 nucleotides in length, and long >200 nucleotides. Techniques utilizing small regulat

Plakophilin 1 suppresses keratinocyte innate immune responses through DExD/H helicases.

The innate immune response is a first line of defense that allows a rapid reaction to pathogens as well as molecules released from damaged cells. It relies on pathogen-sensing receptors, many of which are nucleic acid-binding proteins, including RNA helicases. Plakophilin 1 (PKP1) is a desmosomal protein essential for strong intercellular adhesion and epithelial barrier integrity. Loss-of-function mutations in PKP1 cause ectodermal dysplasia-skin fragility syndrome (EDSFS), which is characterized by skin fragility, chronic inflammation, and recurrent infections. Here, we report that PKP1, whos

Identification of hot spring Obelisk-like RNA replicons and expanded diversity of the Obelisk superfamily.

Recent extensive metatranscriptome mining vastly expanded the range of apparently covalently closed circular (ccc) RNA replicons. A notable family of such replicons is Obelisks, ~1 kilobase (kb) cccRNAs encoding a protein with a unique fold, Oblin-1, and detected in diverse metatranscriptomes. To identify potential cccRNAs in a sequence similarity-independent manner, we adopt the Fragmented and primer-Ligated DsRNA Sequencing (FLDS) method to selectively sequence double-stranded (ds) RNAs, replicative intermediates of RNA replicons. We focus on candidates with predicted extensive intramolecula

Red blood cell extracellular vesicles deliver therapeutic siRNAs to skeletal muscles for treatment of cancer cachexia.

Cancer cachexia is a multifactorial syndrome characterized by a significant loss of skeletal muscle, which negatively affects the quality of life. Inhibition of myostatin (Mstn), a negative regulator of skeletal muscle growth and differentiation, has been proven to preserve muscle mass in muscle atrophy diseases, including cachexia. However, myostatin inhibitors have repeatedly failed clinical trials because of modest therapeutic effects and side effects due to the poor efficiency and toxicity of existing delivery methods. Here, we describe a novel method for delivering Mstn siRNA to skeletal

Combination treatment of mannose and GalNAc conjugated small interfering RNA protects against lethal Marburg virus infection.

Marburg virus (MARV) infection results in severe viral hemorrhagic fever with mortalities up to 90%, and there is a pressing need for effective therapies. Here, we established a small interfering RNA (siRNA) conjugate platform that enabled successful subcutaneous delivery of siRNAs targeting the MARV nucleoprotein. We identified a hexavalent mannose ligand with high affinity to macrophages and dendritic cells, which are key cellular targets of MARV infection. This ligand enabled successful siRNA conjugate delivery to macrophages both in vitro and in vivo. The delivered hexa-mannose-siRNA conju

Development of CS-TPP-dsRNA nanoparticles to enhance RNAi efficiency in the yellow fever mosquito, Aedes aegypti.

Mosquito-borne diseases are a major threat to human health and are responsible for millions of deaths globally each year. Vector control is one of the most important approaches used in reducing the incidence of these diseases. However, increasing mosquito resistance to chemical insecticides presents challenges to this approach. Therefore, new strategies are necessary to develop the next generation vector control methods. Because of the target specificity of dsRNA, RNAi-based control measures are an attractive alternative to current insecticides used to control disease vectors. In this study, C

Recurring RNA motifs: from A-minor to ribose zipper.

The twenty-first century has been called the 'century of RNA'. This name not only reflects the many recently discovered functional roles of RNA in biology but also the many new experimental RNA structures determined in this timeframe, which includes ribosomes, small ribozymes, self-splicing introns, spliceosomes, metabolite-sensing riboswitches, viral RNAs, and ornate large extremophilic RNAs, to name a few. In addition to zipping itself up via base pairing to form a complementary, DNA-like double helix, single-stranded RNA folds back on itself, producing many noncanonical interactions that ar

Genome-wide identification and characterization of tissue-specific RNA editing events in D. melanogaster and their potential role in regulating alternative splicing.

RNA editing is a widespread mechanism that plays a crucial role in diversifying gene products. Its abundance and importance in regulating cellular processes were revealed using new sequencing technologies. The majority of these editing events, however, cannot be associated with regulatory mechanisms. We use tissue-specific high-throughput libraries of D. melanogaster to study RNA editing. We introduce an analysis pipeline that utilises large input data and explicitly captures ADAR's requirement for double-stranded regions. It combines probabilistic and deterministic filters and can identify RN
