Digital PCR (dPCR) vs. Quantitative PCR (qPCR) approaches for quantification of two Perkinsus species within clam tissue samples.

The parasite Perkinsus olseni (Perkinsea, Alveolata), the etiological agent of Perkinsosis, infects a wide range of bivalves and gastropods, including clams, particularly in Europe. This parasite coexists in sympatry with another Perkinsus species, P. chesapeaki, which, as opposed to P. olseni, has not been directly associated to mortality events. Accurate detection and quantification of Perkinsus infections, even at low infection intensities, are crucial for monitoring clam population health and assessing risks associated with emerging diseases. In this study, we compared molecular methodolog

GC-rich regions affect amplification efficiency of neighboring amplicons in qPCR and digital PCR.

DNA polymerase chain reaction (PCR) has been widely used for the quantitation of DNA and RNA samples. Multiple factors can affect amplification efficiency, including GC-rich regions. The proximity effects of GC-rich regions on the amplification efficiency of neighboring amplicons that are not themselves GC-rich are not fully understood. Using a GFP-6.0Kb recombinant adeno-associated virus (rAAV) vector plasmid containing a 300 bp region with 79% GC content, we evaluated the effect of this GC-rich region on six amplicons (38-61% GC) at varying distances from it in nanoplate digital PCR (ndPCR),

Detection of Citrus tristeza virus and Coinfecting Viroids.

Citrus can host a number of important vector- and graft-transmissible pathogens which cause severe diseases. Citrus disease management and clean stock programs require pathogen detection systems which must be economical and sensitive to maintain a healthy citrus industry. Rapid diagnostic tests for simultaneous detection of major graft-transmissible disease agents enable reduction of cost and time. The genetic and biological features of viruses and viroids can vary according to the strains/variants, with severe and mild strains described within the same species. The use of diagnostic tests tha

Comparison of two digital PCR platforms for quantification of genetically modified soybean events.

In the European Union, the food and feed containing more than 0.9% of approved genetically modified organisms (GMOs) per ingredient must be labeled before placed on the market. In this legislative context, the official control laboratories have to perform validated PCR assays, according to the principles and requirements of ISO/IEC 17025 standard, regarding event-specific methods for the detection, identification and quantification of GMOs. In recent years, with the advent of digital PCR (dPCR) techniques, a growing number of laboratories have transferred the previously validated real-time PCR

Development and analytical characteristics of a quantitative real-time PCR assay for detection of spheniscid alphaherpesvirus 1 in penguins.

Herpesviruses are associated with disease in many penguin species. Herpesvirus-associated lesions can cause significant morbidity and mortality in penguins and have been identified in African penguins (Spheniscus demersus), Humboldt penguins (Spheniscus humboldti), and a little blue penguin (Eudyptula minor) infected with spheniscid alphaherpesvirus 1 (SpAHV1). Further investigation is necessary to understand the impact of herpesviruses on penguin health, but there are no rapid, sensitive, and specific methods for detecting and quantifying herpesviral load. We therefore developed a quantitativ

Evaluation of IgG anti-toxoplasma avidity and polymerase chain reaction in the postnatal diagnosis of congenital toxoplasmosis.

Confirmatory tests for congenital toxoplasmosis were evaluated in 23 infected and 31 uninfected newborns. Conventional polymerase chain reaction was better than real-time polymerase chain reaction, but did not identify additional cases. Avidity tests added 2 new cases that were not identified by other criteria. Overall sensitivity was 82.6%. Avidity assay, but not polymerase chain reaction, increased the sensitivity of confirmatory assays in congenital toxoplasmosis.

Evaluation of Plasma-Derived Cell-Free RNA isolation methods using PCR-Based quantification.

BACKGROUND: RNA biomarker research has grown significantly in recent years, with a focus on blood-based biomarker studies using cell-free nucleic acids (cf-NAs). These RNA derivatives (e.g., mRNAs, microRNAs, and long non-coding RNAs) are useful in diagnostic procedures for genetic changes and can be found in a variety of physiological fluids, such as plasma, brain fluid, and urine. RNA biomarkers are composed of different coding and non-coding transcripts. Among these, cfRNAs extracted from blood provide a minimally invasive source for disease diagnosis and monitoring. However, cfRNA isolatio

Development and validation of an actin-1 endogenous internal control for multiplex RT-qPCR surveillance of mosquito- and sand fly-borne viruses.

Internal controls are essential to ensure the reliability of molecular assays, confirming the integrity of nucleic acid extraction and testing process. This is particularly important in entomovirological surveillance, which relies on molecular testing of field-collected arthropod vectors. A key challenge is identifying a control target conserved among diverse vector species. We designed a novel primer-probe set for hydrolysis probe-based real-time PCR, targeting the actin-1 gene and assessed its performance across 21 mosquito and 9 sand fly species in Israel. The assay performance was compared

Choice of gDNA isolation method has a significant impact on average murine Telomere Length estimates.

Telomere Length (TL) and integrity is significantly associated with age-related disease, multiple genetic and environmental factors. We observe mouse genomic DNA (gDNA) isolation methods to have a significant impact on average TL estimates. The canonical qPCR method does not measure TL directly but via the ratio of telomere repeats to a single copy gene (SCG) generating a T/S ratio. We use a monochromatic-multiplex-qPCR (mmqPCR) method which multiplexes the PCR and enables quantification of the target and the single copy gene within the same qPCR reaction. We demonstrate that TL measurements,

Prevalence of congenital cytomegalovirus infection in Nigeria: a pilot study.

Dried saliva specimens from 263 neonates in Lagos, Nigeria, were tested for cytomegalovirus (CMV) using real-time polymerase chain reaction. The results for 10 infants (3.8%, 95% confidence interval, 2.1-6.8) were found to be positive. Congenital CMV infection was not associated with any of the demographic or maternal factors including HIV. These data demonstrate the high prevalence of congenital CMV infection and the feasibility of CMV screening by real-time polymerase chain reaction testing.

Rapid and accurate sepsis diagnostics via a novel probe-based multiplex real-time PCR system.

Sepsis is a critical clinical emergency that requires prompt diagnosis and intervention. Its prevalence has increased due to the aging population and increased antibiotic resistance. Early identification and the use of innovative technologies are crucial for improving patient outcomes. Modern methodologies are needed to minimize the turnaround time for diagnosis and improve outcomes. Rapid diagnostic tests and multiplex PCR are effective but have limitations in identifying a range of pathogens and target genes. Our study evaluated two novel probe-based multiplex real-time PCR systems: the SEPS

Optimizing RT-qPCR multiplex assays for simultaneous detection of enteric and respiratory viruses in wastewater.

This study presents the successful optimization of enteric RT-qPCR multiplex assays for detecting Norovirus GII, Enterovirus, and Coxsackievirus A6 or Enterovirus D68 in municipal wastewater samples. Additionally, optimization of a respiratory RT-qPCR multiplex assay to detect influenza A, respiratory syncytial virus, and SARS-CoV-2 was attempted. The enteric multiplex assays successfully detected Coxsackievirus A6 in wastewater during community outbreaks of hand-foot-mouth disease. Enterovirus D68 was also successfully detected in wastewater samples (Summer/Fall, 2022), which coincided with p
