Array-based resequencing assay for mutations causing hypertrophic cardiomyopathy.

BACKGROUND: Dissecting the complex genetic basis of hypertrophic cardiomyopathy (HCM) may be key to both better understanding and optimally managing this most prevalent genetic cardiovascular disease. An array-based resequencing (ABR) assay was developed to facilitate genetic testing in HCM. METHODS: An Affymetrix resequencing array and a single long-range PCR protocol were developed to cover the 3 most commonly affected genes in HCM, MYH7 (myosin, heavy chain 7, cardiac muscle, beta), MYBPC3 (myosin binding protein C, cardiac), and TNNT2 [troponin T type 2 (cardiac)]. RESULTS: The assay det

Mass spectrometry, data re-analysis, and homology modelling predict posttranslational modifications of leucine-rich alpha-2-glycoprotein as a marker of myelodysplastic syndrome.

BACKGROUND: Leucine-rich alpha-2-glycoprotein (LRG) has been repeatedly proposed as a potential plasma biomarker for myelodysplastic syndrome (MDS). OBJECTIVE: The goal of our work was to establish the total LRG plasma level and LRG posttranslational modifications (PTMs) as a suitable MDS biomarker. METHODS: The total plasma LRG concentration was determined with ELISA, whilst the LRG-specific PTMs and their locations, were established using mass spectrometry and public mass spectrometry data re-analysis. Homology modelling and sequence analysis were used to establish the potential impact of

Prediction of Signal Peptides in Proteins from Malaria Parasites.

Signal peptides are N-terminal presequences responsible for targeting proteins to the endomembrane system, and subsequent subcellular or extracellular compartments, and consequently condition their proper function. The significance of signal peptides stimulates development of new computational methods for their detection. These methods employ learning systems trained on datasets comprising signal peptides from different types of proteins and taxonomic groups. As a result, the accuracy of predictions are high in the case of signal peptides that are well-represented in databases, but might be lo

Complete genome sequencing and molecular characterization of Jasminum polyanthum rubodvirus 1, a virus representative of a putative novel species in the genus Rubodvirus.

To identify viruses infecting Jasminum polyanthum (pink jasmine), symptomatic leaves were collected from Yunnan Province, China, and subjected to virus detection and molecular characterization. A virus was identified and tentatively named Jasminum polyanthum rubodvirus 1 (JPRV1). The virus belongs to the genus Rubodvirus within the family Phenuiviridae (order Hareavirales). The genome of JPRV1 consists of three negative-sense single-stranded RNA segments: RNA1 (7,204 nt), RNA2 (1,492 nt), and RNA3 (1,466 nt), encoding the RNA-dependent RNA polymerase (RdRp; L protein), movement protein (MP), a

Molecular genetics of prion diseases in France. French Research Group on Epidemiology of Human Spongiform Encephalopathies.

Human prion diseases are characterized by the accumulation in the brain of an abnormal form of the prion protein. Prion protein polymorphisms seem to play a key role in the pathogenesis of these diseases, probably by enhancing the amyloidogenic properties of the protein. We performed prion protein gene (PRNP) coding sequence analysis in 57 French subjects with Creutzfeldt-Jakob disease (CJD) and found a mutation of the PRNP coding sequence in nine subjects (15.8%); the mutation corresponded with a known family history of CJD in only three of these subjects. In 41 definite and probable cases wi

Genetic divergence in the cacophony IVS6 intron among five Brazilian populations of Lutzomyia longipalpis.

Genes involved in the reproductive isolation are particularly useful as molecular markers in speciation studies. Lutzomyia longipalpis (Diptera: Psychodidae: Phlebotominae), a putative species complex, is a vector of visceral leishmaniasis in Latin America. We isolated from this species a fragment homologous to cacophony, a Drosophila gene that encodes features of the lovesong, an acoustic signal that is important in the sexual isolation of closely related species and known to vary considerably among L. longipalpis putative siblings species. Using an intron of the sandfly cacophony as a marker

Duo: A Signature Based Method to Batch-Analyze Functional Similarities of Proteins.

With the rapid advancement of sequencing technology, handling of large sequencing data to analyze for protein coding capacity and functionality of predicted proteins has become an urgent demand. There is a lack of simple and effective tools to functionally annotate large number of unknown proteins in a personalized and customized workflow. To address this, we developed Duo, which batch-analyze functional similarities of predicted proteins. Duo can screen query proteins with specific characteristics based on highly flexible and customizable reference inputs from the user. In the current study,

An in-silico study exploring the differences between the G protein of Chandipura virus isolates with respect to their antigenic sites and their interaction with vimentin.

PURPOSE: Chandipura virus (CHPV), belonging to the Rhabdoviridae family, is an emerging pathogen linked to encephalitis outbreaks, especially in children under 15 years of age. CHPV is primarily spread by sandflies and has led to several outbreaks in India, but CHPV strains from African nations namely Senegal, Kenya and Nigeria are not associated with human infections. This study involved an in-silico analysis aimed at exploring the differences in the G protein between the Indian and African CHPV isolates which would explain the above anomaly. METHODS: Multiple Sequence Alignment was carried

Predicting molecular recognition features in protein sequences with MoRFchibi 2.0.

Molecular Recognition Features (MoRFs) are segments within disordered protein regions (IDRs) that undergo a disorder-to-order transition upon binding to their partners. Identifying MoRFs remains a significant challenge. This paper introduces MoRFchibi 2.0, a specialized prediction tool designed to identify the locations of MoRFs within protein sequences. Our results show that MoRFchibi 2.0 outperforms all existing MoRF and general predictors of protein-binding sites within IDRs, including the top-performing models from the Critical Assessment of protein Intrinsic Disorder (CAID) rounds 1, 2, a

PadR-type repressors controlling production of a non-canonical FtsW/RodA homologue and other trans-membrane proteins.

The Gram-positive bacterium Listeria monocytogenes occurs ubiquitously in the environment and infects humans upon ingestion. It encodes four PadR-like repressors, out of which LftR has been characterized previously and was shown to control gene expression in response to the antibiotic aurantimycin produced by other environmental bacteria. To better understand the PadR regulons of L. monocytogenes, we performed RNA-sequencing with mutants of the other three repressors LadR, LstR and Lmo0599. We show that LadR is primarily responsible for the regulation of the mdrL gene, encoding an efflux pump,

A generalized approach to predicting protein-protein interactions between virus and host.

BACKGROUND: Viral infection involves a large number of protein-protein interactions (PPIs) between virus and its host. These interactions range from the initial binding of viral coat proteins to host membrane receptor to the hijacking the host transcription machinery by viral proteins. Therefore, identifying PPIs between virus and its host helps understand the mechanism of viral infections and design antiviral drugs. Many computational methods have been developed to predict PPIs, but most of them are intended for PPIs within a species rather than PPIs across different species such as PPIs betw

Prediction of Structure and Molecular Interaction with DNA of BvrR, a Virulence-Associated Regulatory Protein of Brucella.

Brucellosis, also known as "undulant fever" is a zoonotic disease caused by Brucella, which is a facultative intracellular bacterium. Despite efforts to eradicate this disease, infection in uncontrolled domestic animals persists in several countries and therefore transmission to humans is common. Brucella evasion of the innate immune system depends on its ability to evade the mechanisms of intracellular death in phagocytic cells. The BvrR-BvrS two-component system allows the bacterium to detect adverse conditions in the environment. The BvrS protein has been associated with genes of virulence

Characterization of an overlapping CD8+ and CD4+ T-cell epitope on rubella capsid protein.

A synthetic peptide corresponding to rubella virus capsid protein residues 263 to 275 which contains an epitope recognized by a cloned CD4+ cytotoxic T-lymphocyte (CTL) line was used to induce CD8+ T-cell lines specific to this peptide. A peptide-specific CD8+ CTL clone was derived and characterized. This peptide-specific CD8+ CTL clone exhibited cytotoxicity against target cells infected by a vaccinia recombinant virus expressing rubella virus capsid protein, but not by target cells infected by vaccinia recombinant virus expressing rubella virus E1 or E2 envelope proteins. Analysis of HLA cla

The DiGeorge syndrome minimal critical region contains a goosecoid-like (GSCL) homeobox gene that is expressed early in human development.

The majority of patients with DiGeorge syndrome (DGS) and velocardiofacial syndrome (VCFS) have deletions of chromosomal region 22q11.2. The abnormalities observed in these patients include conotruncal cardiac defects, thymic hypoplasia or aplasia, hypocalcemia, and characteristic facial features. To understand the genetic basis of these disorders, we have characterized genes within the region that is most consistently deleted in patients with DGS/VCFS, the minimal DiGeorge critical region (MDGCR). In this report, we present the identification and characterization of a novel gene, GSCL, in the

SNP analysis of follistatin gene associated with polycystic ovarian syndrome.

Follistatin has been reported as a candidate gene for polycystic ovarian syndrome (PCOS) based on linkage and association studies. In this study, investigation of polymorphisms in the FST gene was done to determine if genetic variation is associated with susceptibility to PCOS. The nucleotide sequence of human follistatin and the protein sequence of human follistatin were retrieved from the NCBI database using Entrez. The follistatin protein of human was retrieved from the Swiss-Prot database. There are 344 amino acids and the molecular weight is 38,007 Da. The ProtParam analysis shows that th

Identification of Gal(beta 1-3)GalNAc bearing glycoproteins at the nodes of Ranvier in peripheral nerve.

A subset of human anti-GM1 ganglioside antibodies cross-reacts with Gal(beta 1-3)GalNAc bearing glycoproteins in peripheral nerve and spinal cord. The same oligosaccharide determinant is recognized by the lectin peanut agglutinin (PNA) which binds at the nodes of Ranvier in intact peripheral nerve. The Gal(beta 1-3)GalNAc bearing glycoproteins were isolated using PNA lectin affinity chromatography followed by separation on Western blot, and the proteins were subjected to partial amino acid sequence analysis. Two major PNA binding glycoproteins were identified in peripheral nerve and spinal cor

Mitigating Excessive Mitochondrial Fission Through the Development of a Selective Macrocyclic Inhibitor Targeting Fis1/Mid51 Signaling.

Mitochondrial fission protein 1 (Fis1) and mitochondrial dynamics protein of 51 kDa (Mid51) regulate stress-induced mitochondrial fragmentation implicated in cardiovascular disease. Using homologous sequence analysis and structure-guided design, we identified a linear peptide inhibitor (CVP-240) targeting the Fis1/Mid51 protein-protein interaction (PPI) and optimized it into a macrocyclic derivative (CVP-764). Both compounds bind Mid51 with high affinity, selectively disrupt Fis1/Mid51 signaling over Drp1-dependent interactions, and exhibit nanomolar binding in fluorescence polarization assays
