Elucidating the mechanism of polycyclic aromatic hydrocarbons-induced osteoporosis through network toxicology and molecular docking approaches: BaP as a model compound.

This work showcases a network‑toxicology strategy to uncover the osteotoxic effects and molecular pathways of polycyclic aromatic hydrocarbons, using BaP‑induced osteoporosis as a model. Potential targets of BaP were extracted from the Comparative Toxicogenomics Database (CTD) and ChEMBL, while osteoporosis-related targets were obtained from GeneCards. A total of 93 overlapping genes between osteoporosis-related targets and BaP-perturbed genes were identified. Subsequent protein-protein interaction (PPI) network analysis was constructed using STRING and visualized with Cytoscape. Seven core ge

Identification of Candida albicans Antigens Recognized by Murine Intestinal IgAs by a Gel-Independent Immunoproteomic Approach.

As part of the intestinal microbiota, Candida albicans can elicit a humoral response in the gastrointestinal tract (GIT) that is mainly directed toward hyphal antigens. This response has been implicated in controlling the invasive form of the fungus and maintaining the yeast as an innocuous commensal. However, the specific targets of this response are still unknown. Here, we used a gel-free immunoproteomic methodology to identify C. albicans gut immunogens. For this goal, we previously obtained specific secreted IgA from mice colonized with C. albicans. Then, secretome and surfome from C. albi

A Bayesian Joint Model of Multiple Nonlinear Longitudinal and Competing Risks Outcomes for Dynamic Prediction in Multiple Myeloma: Joint Estimation and Corrected Two-Stage Approaches.

Predicting cancer-associated clinical events is challenging in oncology. In Multiple Myeloma (MM), a cancer of plasma cells, disease progression is determined by changes in biomarkers, such as serum concentration of the paraprotein secreted by plasma cells (M-protein). Therefore, the time-dependent behavior of M-protein and the transition across lines of therapy (LoT), which may be a consequence of disease progression, should be accounted for in statistical models to predict relevant clinical outcomes. Furthermore, it is important to understand the contribution of the patterns of longitudinal

ECD, a novel androgen receptor target promotes prostate cancer tumorigenesis by regulating glycolysis.

Androgen receptor (AR)-mediated signaling is essential for PC tumorigenesis. In the TCGA database we observed a positive correlation between ECD and AR expression. Consistently, Dihydrotestosterone (DHT) treatment of PC cell lines increased ECD mRNA and protein levels, and AR knockdown (KD) reduced ECD expression. Bioinformatic analysis predicted three consensus androgen response elements in the ECD promoter, and DHT treatment increased AR occupancy at the ECD promoter, and enhanced ECD promoter activity. Enzalutamide treatment decreased ECD levels, and ECD knockout (KO) in PC cells reduced on

HOXA9 and HOXA13 along with their shared gene targets act as common immune biomarkers in recurrent implantation failure and pre-eclampsia.

Malfunctions of the complex interactions between embryo and components of decidua lead to recurrent implantation failure (RIF) and pre-eclampsia (PE). Developmental process regulatory HOX proteins (HOXA4,7,10,11) have been extensively studied to chalk reproductive immunology-related diseases with lesser-known effects of HOXA9, HOXA13, and their targets therein. Hence, functional enrichment and differential expression analysis of HOXA9 and HOXA13 targets were conducted to identify immunological markers in RIF and PE. 517 common transcription factors (CTFs) of HOXA9 and A13 were retrieved and su

Identifying Potential Drug Targets for Membranous Nephropathy Through an Analysis of Mendelian Randomization.

Membranous nephropathy (MN) is the most common cause of adult nephrotic syndrome. Current treatments rely heavily on immunosuppressants; however, some patients do not achieve the desired therapeutic effect. Therefore, the identification of new drug targets and the development of novel medications are of urgent importance. In this study, we collected protein quantitative trait loci (pQTLs) for 734 circulating plasma proteins (CPPs) from previous research. Using principles of Mendelian genetics, we conducted a Mendelian randomization (MR) analysis using three inferential methods: the Wald ratio,

Uncovering Novel Extracellular Matrix Transcriptome Alterations in Lesions of Multiple Sclerosis.

The extracellular matrix (ECM) of the central nervous system (CNS) is an interconnected network of proteins and sugars with critical roles in both homeostasis and disease. In neurological diseases, excessive ECM deposition and remodeling impact both injury and repair. CNS lesions of multiple sclerosis (MS), a chronic inflammatory and degenerative disease, cause prominent alterations of the ECM. However, there are a lack of data investigating how the multitude of ECM members change in relation to each other and how this affects the MS disease course. Here, we evaluated ECM changes in MS lesions

The Functional Significance of High Cysteine Content in Eye Lens γ-Crystallins.

Cataract disease is strongly associated with progressively accumulating oxidative damage to the extremely long-lived crystallin proteins of the lens. Cysteine oxidation affects crystallin folding, interactions, and light-scattering aggregation especially strongly due to the formation of disulfide bridges. Minimizing crystallin aggregation is crucial for lifelong lens transparency, so one might expect the ubiquitous lens crystallin superfamilies (α and βγ) to contain little cysteine. Yet, the Cys content of γ-crystallins is well above the average for human proteins. We review literature relevan

Beyond traditional medications: exploring novel and potential inhibitors of trypanothione reductase (LmTr) of Leishmania parasites.

The trypanothione reductase enzyme, which neutralizes the reactive oxygen species produced inside the macrophages to kill the parasites, is one of the evasion strategies Leishmania uses to survive inside the cells. The vitality of the parasite depends on Leishmania major trypanothione reductase (LmTr), a NADPH-dependent flavoprotein oxidoreductase essential for thiol metabolism. Since this enzyme is distinct and lacking in humans, we focused on it in our study to screen for new inhibitors to combat leishmaniasis. Using the I-TASSER server, a three-dimensional model of LmTr was generated. The A

The Strategy for Peptidomic LC-MS/MS Data Analysis: The Case of Urinary Peptidome Study.

The study of urinary peptidome is an important area of research, which concerns the characterization of endogenous peptides, as well as the identification of biomarkers for a wide range of socially significant diseases. First of all, this relates to renal and genitourinary pathologies and/or pathologies associated with proteinuria, such as kidney diseases, bladder, prostate and ovarian cancers, diabetic nephropathy, and pre-eclampsia. Unlike proteins, peptides do not require proteolytic hydrolysis, can be analyzed in their native form and can provide certain information about occurring (patho)
