Employing an integrated computational simulation strategy to identify high-affinity ligands for TDP-43 amyloid proteins.

Developing high-affinity ligands targeting TDP-43 amyloid species is a potential therapeutic approach for amyotrophic lateral sclerosis (ALS). Here, we propose an integrated computational simulation strategy, which integrates multiple virtual screening methods, molecular dynamics simulations and binding free energy evaluations. Using this strategy, we successfully identified TDPL1, a high-affinity ligand for TDP-43 amyloid proteins. In vitro affinity assays confirmed the computational predictions. Based on the MD simulation results, we further investigated the binding mode between TDPL1 and TD

Computational Analysis Reveals a Critical Point Mutation in the N-Terminal Region of the Signaling Lymphocytic Activation Molecule Responsible for the Cross-Species Infection with Canine Distemper Virus.

Infection of hosts by morbilliviruses is facilitated by the interaction between viral hemagglutinin (H-protein) and the signaling lymphocytic activation molecule (SLAM). Recently, the functional importance of the n-terminal region of human SLAM as a measles virus receptor was demonstrated. However, the functional roles of this region in the infection process by other morbilliviruses and host range determination remain unknown, partly because this region is highly flexible, which has hampered accurate structure determination of this region by X-ray crystallography. In this study, we analyzed th

A Theoretical Study of the Molecular Coupled Structures of Aristolochic Acids and Humic Acid, Potential Environmental Contaminants.

An understanding of the fate of organic compounds originating from plants in soil is crucial for determining their persistence and concentrations in the environment. Aristolochic acids are believed to be the causal agents that induce Balkan endemic nephropathy by food contamination through soil adsorption of humic acids, major components of soil. Aristolochic acids are active chemicals in Aristolochia plant species found in endemic villages. In this article, molecular structure interactions between 18 structures of aristolochic acids with an inserted humic acid structure were studied. These st

Binding Free Energies of Host-Guest Systems by Nonequilibrium Alchemical Simulations with Constrained Dynamics: Illustrative Calculations and Numerical Validation.

In the companion article (Giovannelli et al., 10.1021/acs.jctc.7b00594), we presented an alchemical approach, based on nonequilibrium molecular dynamics simulations, to compute absolute binding free energies of a generic host-guest system. Two alternative computational routes, called binded-domain and single-point alchemical-path schemes, have been proposed. This study is addressed to furnish numerical validation and illustrative examples of the above-mentioned alchemical schemes. Validation is provided by comparing binding free-energy data relative to two poses of a Zn(II)·anion complex with

Staying hydrated: the molecular journey of gaseous sulfur dioxide to a water surface.

A water surface is a dynamic and constantly evolving terrain producing a vast array of unique molecular properties and interactions with chemical species in the environment. The complex dynamics of water surfaces permit life on earth to continue, but also complicate the development of a complete microscopic picture of the specific behaviors that take place within interfacial aqueous environments. This computational study examines a piece of the water puzzle by elucidating the bonding, dynamic interactions, and hydrate structures of sulfur dioxide gas adsorbing to a water cluster. Results descr

Programmable DNA Strand-Displacement Circuits for Emulating Digital Sequential Logic Devices.

DNA strand displacement reactions provide a promising approach for implementing information processing and have been successfully used for encoding combinational logic. However, the construction of circuits with state-dependent behavior and clock-controlled operation remains a significant challenge. In this paper, we present a programmable DNA circuit platform capable of emulating digital sequential logic elements, including a Set-Reset (SR) latch, a clocked Data (D) flip-flop, and a two-bit binary counter. These molecular devices are realized through hierarchically designed DNA strand displac

Learning nature's assembly language with polymers.

The self-assembly of matter into ordered structures is ubiquitous throughout nature and engineered systems. Programming a material's macroscopic properties via molecular-level structural control is a grand scientific challenge, requiring methods for inverse design that can design a targeted molecule to achieve a given self-assembled structure. One model system that serves as a common proving ground for inverse design algorithms is block copolymers. In these systems, self-consistent field-theory (SCFT) provides a robust thermodynamic model for predicting self-assembly for a given molecular sequ

Prediction of potential toxicity and side effect protein targets of a small molecule by a ligand-protein inverse docking approach.

Determination of potential drug toxicity and side effect in early stages of drug development is important in reducing the cost and time of drug discovery. In this work, we explore a computer method for predicting potential toxicity and side effect protein targets of a small molecule. A ligand-protein inverse docking approach is used for computer-automated search of a protein cavity database to identify protein targets. This database is developed from protein 3D structures in the protein data bank (PDB). Docking is conducted by a procedure involving multiple conformer shape-matching alignment o

Non-adiabatic coupling matrix elements in a magnetic field: Geometric gauge dependence and Berry phase.

Non-adiabatic coupling matrix elements (NACMEs) are important in quantum chemistry, particularly for molecular dynamics methods such as surface hopping. However, NACMEs are gauge dependent. This presents a difficulty for their calculation in general, where there are no restrictions on the gauge function except that it be differentiable. These cases are relevant for complex-valued electronic wave functions, such as those that arise in the presence of a magnetic field or spin-orbit coupling. In addition, the Berry curvature and Berry force play an important role in molecular dynamics in a magnet

Multiplatform molecular analysis of vestibular schwannoma reveals two robust subgroups with distinct microenvironment.

BACKGROUND: Vestibular schwannoma (VS) is the most common tumour of the cerebellopontine angle and poses a significant morbidity for patients. While many exhibit benign behaviour, others have a more aggressive nature and pattern of growth. Predicting who will fall into which category consistently remains uncertain. There is a need for a better understanding of the molecular landscape, and important subgroups therein, of this disease. METHODS: We select all vestibular schwannomas from our tumour bank with both methylation and RNA profiling available. Unsupervised clustering methods were used t

Distinguishing "Through-Space" from "Through-Bonds" Contribution in Indirect Nuclear Spin-Spin Coupling: General Approaches Applied to Complex JPP and JPSe Scalar Couplings.

We present herein two complementary theoretical approaches for analyzing the transmission pathways of indirect nuclear spin-spin couplings in high-resolution nuclear magnetic resonance. This phenomenon is notably conceptually poorly understood in complex experimental situations in which both nonbonded ["through-space" (TS)] and more "classical" bonding ("through-bond") spin-spin coupling pathways are potentially involved. The computational approaches we propose allow the visualization and discussion of individual transmission pathways and estimation of their relative weight from numerical cont

Structural Analysis of G1691S Variant in the Human Filamin B Gene Responsible for Larsen Syndrome: A Comparative Computational Approach.

Larsen syndrome (LRS) is a rare genetic disease associated with variable manifestations including skeletal malformations, dislocations of the large joints, and notable changes in facial and limb features. Genetic variants in the Filamin B (FLNB) gene are associated with the development of LRS. We searched two literature databases (OMIM and PubMed) and three gene variant databases (HGMD, UniProt, & dbSNP) to capture all the possible variants associated with LRS phenotype, which may have an impact on the FLNB function. Our search yielded 77 variants that might impact the FLNB protein function in
