Hepatic organoid transplantation is hypothesized to achieve maximal therapeutic benefit when vascular integration coincides with peak metabolic function. However, conventional endpoint-based evaluation methods cannot dynamically track these processes in real time, limiting precise determination of the optimal transplantation window. To address this challenge, we developed a biosensor-integrated organoid-on-a-chip. This platform enables simultaneous, real-time monitoring of vascularization through nitric oxide (NO) and hepatic metabolic function through urea. Under controlled flow conditions, t

Intracellular calcium signaling plays a crucial role in intestinal epithelial function. In this chapter, we describe a method to monitor calcium dynamics in live pig small intestinal organoids using stably expressed genetically encoded FRET-based biosensor in combination with intensity-based ratiometric and fluorescence lifetime imaging (FLIM) microscopy readouts. The calcium biosensor Twitch-2B was introduced into organoids by electroporation. Despite the modest lifetime contrast, the biosensor provides a highly reliable ratiometric signal and is compatible with both conventional fluorescence…

The small intestine plays a crucial role in nutrient uptake and metabolism regulation while maintaining a barrier that protects against the harsh environment of the lumen. These different tasks are carried out by a multitude of cell types, continuously generated by the resident stem cell population, and whose specification is under tight regulatory control. Organoids are self-organizing 3D structures derived from tissue-resident stem cells, which retain the ability to differentiate into all other epithelial lineages. Protocols to enrich for the various cell subtypes in the intestine have great…

Bone organoids offer three-dimensional systems for studying skeletal development, disease, and regeneration. However, many existing bone organoid systems do not adequately incorporate immune-regulatory cues, despite their central role in bone repair. Their translational potential is further limited by the use of animal-derived matrices such as Matrigel, which are xenogeneic, poorly defined, and subject to batch-to-batch variation. To address these limitations, we developed a Matrigel-free and exogenous cytokine-free bioink composed of Aloe vera gel (AV), gelatin methacryloyl (GelMA), and Lapon…

Patient-derived brain organoids have been used to model NDDs and identify pathogenic mechanisms. While most studies have evaluated the mechanisms by which NDD variants affect the transcriptome, studies examining the proteome remain limited. Here, we examined the effect of the PACS1 p.R203W variant, which causes PACS1 syndrome, on the proteomic landscape of brain organoids and compared the results with a transcriptomic dataset. Although we observed limited overlap between transcripts and proteins, most dysregulated processes converged. The proteomic data not only reinforced the importance of th…

Acetaminophen (APAP) is the most widely used analgesic during pregnancy, yet its effects on prenatal human brain development remain incompletely understood. Epidemiological studies have reported inconsistent associations between prenatal APAP exposure and later neurodevelopmental outcomes, underscoring the need for mechanistic evaluation in human-relevant developmental models. Here, we examined how APAP influences early cortical development using induced pluripotent stem cell-derived cortical organoids (COs) generated from six independent lines. Organoids were exposed to physiologically releva…

The endometrium is a hormonally responsive tissue that undergoes cyclic remodeling. Although endometrial organoids have been established in several species, detailed characterization remains limited. Here, we assessed the structural and molecular fidelity of equine endometrial organoids across reproductive cycle stages and during extended culture. Organoids were generated from biopsies collected during estrus and diestrus and analyzed using histology, immunohistochemistry, electron microscopy, and bulk- and single-cell RNA sequencing. Organoids formed polarized cystic structures composed of co…

Human pluripotent stem cell-derived brain organoids have emerged as a transformative platform for modeling Alzheimer's disease (AD), thus addressing long-standing translational obstacles posed by the disease's complex etiology and interspecies differences. This review systematically examines methodological advances in brain organoid technology, from basic fabrication and brain-region-specific organoids to multicellular assembloids that incorporate microglia and vascular components, with an emphasis on strategies for overcoming fetal-like phenotypes. We surveyed literature published between 201…

BACKGROUND: Human tissue-derived organoids hold strong potential for personalized medicine and cell therapy, but this requires large cell quantities. Conventional organoid culture systems remain labor-intensive, are difficult to scale, and lack process control. Here, we present a novel strategy using an automated bioreactor platform that enables large-scale expansion of human liver organoids. METHODS: Human liver organoids were expanded for 14 days in a single bioreactor suspension culture bag and compared with spinner flasks and static dome cultures. Cell yield, viability, fold expansion, mor…

Organoids become powerful platforms for modeling cancer biology but poorly preserve stemness due to inadequate biophysical cues. Cancer stem cells (CSCs), crucial for tumor growth, are rare and lose stemness under conventional in vitro conditions, limiting drug screening. While chemical and genetic stemness regulators are identified, the role of spatial matrix mechanics remains unclear and largely absent from current organoid architectures. Here, we demonstrate that stemness depends not on stiffness alone but on 3D spatial stiffness differentials across distinct microenvironmental regions. Sin…

Targeting the HIV-infected reservoir in lymphoid tissues (LT) will be critical to developing a cure for people living with HIV (PLWH). LT explants used to study HIV infection enable the evaluation of human-specific disease progression and treatment response; however, their short lifespan makes it challenging to assess long-term treatment interventions. We therefore established an immune organoid model of HIV infection using human tonsil or spleen cells, demonstrating productive HIV infection and viral integration into CD4+ T cells. Treatment with a protease inhibitor fully suppressed ongoing v

Breast cancer remains a leading cause of cancer-related morbidity and mortality worldwide, driven by therapeutic resistance, recurrence, and metastasis. Patient-derived organoids (PDOs) have emerged as a robust platform that preserves histopathological, genetic, and functional features of parental tumors, enabling translational research and precision oncology. However, the lack of standardized procedures across laboratories limits reproducibility and clinical applicability. Here, we present a consensus-oriented standard for the establishment, characterization, quality control and application o…

The mucus layer lining the human stomach is a critical barrier that protects the underlying epithelium from gastric acid and harmful pathogens such as Helicobacter pylori. The efficacy of this barrier relies on the structural integrity of the mucus, which is determined by various biochemical and biophysical features. Human gastric organoids-3D cellular models that resemble the stomach-contain mucus and have been used to investigate gastric disease. The luminal compartment of three-dimensional epithelial organoids represents a physiologically relevant but experimentally inaccessible microenviro…

Opioid abuse is a major comorbidity of HIV, yet its direct effects on the brain remain unclear. Using iPSC-derived 3D human cerebral organoids (hCOs), we show that morphine directly upregulates HIV receptors CD4, CCR5, and CXCR4 in the absence of peripheral immune cells or a blood-brain barrier. This receptor induction drives a significant increase in HIV viral load within the CNS, revealing a brain-intrinsic mechanisms of opioid-mediated viral enhancement. These findings establish hCOs as a unique platform to investigate neuroHIV and provide critical insight into how opioids amplify CNS infec…

Pancreatic ductal adenocarcinoma (PDAC) remains lethal due to late-stage diagnosis and limited non-surgical treatment options. Its intratumoral heterogeneity and desmoplastic tumor microenvironment (TME) drive invasion, immune escape, and treatment failure. Patient-derived organoids (PDOs) have emerged as efficient model platforms for simulating the TME and preserving tumor heterogeneity and enabling functional testing in vitro; however, conventional PDO cultures lack defined and controllable microenvironmental components and often exhibited limited reproducibility, physiological fidelity, and…

Patient-derived tumor organoids provide a physiologically relevant 3D disease model for preclinical drug discovery, surpassing the limitations of conventional 2D cell lines. To better capture the dynamic nature of organoid drug responses, we developed a new systematic evaluation method called SCOPE (Systematic Classification of Organoids for Phenotypic Evaluation), harnessing phenotypic assessments from multi-timepoint 3D imaging data. By integrating artificial intelligence (AI)-based image analysis of organoid viability with tracking and mathematical modeling of organoid growth over time, we …
