The genome and proteome of coliphage T1.

The genome of enterobacterial phage T1 has been sequenced, revealing that its 50.7-kb terminally redundant, circularly permuted sequence contains 48,836 bp of nonredundant nucleotides. Seventy-seven open reading frames (ORFs) were identified, with a high percentage of small genes located at the termini of the genomes displaying no homology to existing phage or prophage proteins. Of the genes showing homologs (47%), we identified those involved in host DNA degradation (three endonucleases) and T1 replication (DNA helicase, primase, and single-stranded DNA-binding proteins) and recombination (Re

Proteomic analysis of human prostasomes.

BACKGROUND: Prostasomes are secretory particles in human seminal fluid. Other than a microscopic description of these secretory particles and an incomplete two-dimensional gel electrophoresis (2DE) study, little is known about the composition of proteins in prostasomes. METHODS: We employed a direct iterative approach using Gas phase fractionation and microcapillary HPLC-tandem mass spectrometry (microLC-MS/MS) to catalogue the prostasome proteome. RESULTS: We identified 139 proteins that can be divided into the following categories: (1). enzymes (33.8% of total), (2). transport/structural (

Plasma proteomics for Parkinson's disease classification: cross-cohort benchmarking of proteomic, transcriptomic, and multimodal models.

Blood-based biomarkers could facilitate early detection and severity monitoring for Parkinson's disease (PD), yet the relative diagnostic utility of proteomic versus transcriptomic signals and the added value of multimodal integration under cross-cohort transfer remain unclear. We trained diagnostic classifiers (PD versus healthy control) using targeted plasma proteomics (Olink) and whole-blood RNA sequencing from a development cohort under participant-grouped cross-validation with nested preprocessing, then externally validated models on an independent cohort. RNA-only models were benchmarked…

Plasma proteome and autism spectrum disorder: Integrative proteome-wide Mendelian randomization with clinical profiling.

BACKGROUND: Autism spectrum disorder (ASD) is a heterogeneous neurodevelopmental disorder with incompletely elucidated underlying biological mechanisms. Circulating proteins serve as an intermediate molecular layer linking genetic variation to downstream biological processes. This study aimed to systematically investigate the causal associations between the plasma proteome and ASD risk, followed by multi-omic and clinical validation. METHOD: Two-sample Mendelian randomization (MR) was performed to screen 1124 plasma proteins for potential causal links with ASD. Genetically prioritized protein

Revealing Causal Proteomic Signatures of Hypertension: Systematic Insights From Proteome-Wide Mendelian Randomization.

BACKGROUND: Hypertension is a major cardiovascular risk factor with an incompletely understood cause. We aimed to unravel its proteomic landscape and investigate potential molecular mechanisms underlying its risk related to modifiable exposures. METHODS: Leveraging protein quantitative trait loci from 3 biobank-scale studies (deCODE, Fenland, and UKB-PPP [UK Biobank Pharma Proteomics Project]) based on distinct proteomic platforms (SomaScan or Olink), we performed proteome-wide Mendelian randomization to identify and cross-platform validate proteins causally associated with hypertension and b…

Spatial Proteomics of the Human Atherosclerotic Microenvironment Reveals Heterogeneity in Intraplaque Proteomes and Extracellular Matrix Remodeling.

Plaque heterogeneity underlies the propensity of atherosclerotic lesions to rupture and trigger cardiovascular events. Most proteomic studies examine bulk changes, obscuring key spatial differences in protein abundance. We report a high-resolution spatial proteomics workflow exploring the molecular landscape of human plaques and a murine myocardium. By combining laser capture microdissection with high-sensitivity ion-mobility mass spectrometry, spatial profiling of cellular and extracellular matrix (ECM) proteomes was achieved. Over 2700 proteins were detected from 50,000 μm2 areas, revealing …

Proteomic markers linking anxiety phenotypes to Alzheimer's disease risk: a multi-analyte proteomic analysis.

IMPORTANCE: Anxiety phenotypes - rumination, global anxiety, and worry (RAW) - are increasingly associated with Alzheimer's disease and related dementias (ADRD) risk, yet how anxiety phenotypes relate to coordinated, multi-system biology in the at-risk older adults is unknown. OBJECTIVE: To map associations between anxiety phenotypes and plasma proteomic profile across five ADRD-relevant biological domains in older adults with high anxiety symptoms. DESIGN SETTING AND PARTICIPANTS: Cross-sectional analysis of 110 older adults (aged 53-75 years) without dementia from the observational longitu

Proteomic analysis reveals changes in the proteome of human THP-1 macrophages infected with Paracoccidioides brasiliensis.

Paracoccidioides spp. is the etiologic agent of Paracoccidioidomycosis (PCM), a systemic disease with wide distribution in Latin America. Macrophages are very important cells during the response to infection by P. brasiliensis. In this study, we performed a proteomic analysis to evaluate the consequences of P. brasiliensis yeast cells on the human THP-1 macrophage proteome. We have identified 443 and 2247 upregulated or downregulated proteins, respectively, in macrophages co-cultured with yeast cells of P. brasiliensis in comparison to control macrophages unexposed to the fungus. Proteomic ana

Comparative Proteomic and Phospho-proteomic Analysis of Mouse Placentas Generated via In Vivo and In Vitro Fertilization.

Offspring conceived by assisted reproductive technologies (ART) have increased risk of suffering from gestational complications, and placental dysfunction is related with the adverse outcomes. Studies have revealed that abnormal or adaptive changes can occur in ART placentas, but the potential reasons are not fully understood. Hereby, we tried to use proteomics and phospho-proteomics to find the underlying mechanisms responsible for the changes of ART placentas. Liquid chromatography-tandem mass spectrometry was utilized to perform proteome and phospho-proteome detection on mouse placentas. Th…

Thromboinflammatory changes in plasma proteome of pregnant women with PCOS detected by quantitative label-free proteomics.

Polycystic ovary syndrome (PCOS) is the most common endocrinological disorder of fertile-aged women. Several adverse pregnancy outcomes and abnormalities of the placenta have been associated with PCOS. By using quantitative label-free proteomics we investigated whether changes in the plasma proteome of pregnant women with PCOS could elucidate the mechanisms behind the pathologies observed in PCOS pregnancies. A total of 169 proteins with ≥2 unique peptides were detected to be differentially expressed between women with PCOS (n = 7) and matched controls (n = 20) at term of pregnancy, out of whi…

Proteomics and Visual Health Research: Proteome of the Human Sclera Using High-Resolution Mass Spectrometry.

Eye disorders and resulting visual loss are major public health problems affecting millions of people worldwide. In this context, the sclera is an opaque, thick outer coat covering more than 80% of the eye, and essential in maintaining the shape of the eye and protecting the intraocular contents against infection and the external environment. Despite efforts undertaken to decipher the scleral proteome, the functional and structural picture of the sclera still remain elusive. Recently, proteomics has arisen as a powerful tool that enables identification of proteins playing a critical role in he…

Post-Translational Modifications in sperm Proteome: The Chemistry of Proteome diversifications in the Pathophysiology of male factor infertility.

BACKGROUND: The spermatozoa undergo a series of changes in the epididymis to mature after their release from the testis and subsequently in the female reproductive tract after ejaculation to get capacitated and achieve fertilization potential. Despite having a silenced protein synthesis machinery, the dynamic change in protein profile of the spermatozoa is attributed either to acquisition of new proteins via vescicular transport or to several post-translational modifications (PTMs) occurring on the already expressed protein complement. SCOPE OF REVIEW: In this review emphasis is given on the

The Urine Proteome Profile Is Different in Neuromyelitis Optica Compared to Multiple Sclerosis: A Clinical Proteome Study.

OBJECTIVES: Inflammatory demyelinating diseases of the CNS comprise a broad spectrum of diseases like neuromyelitis optica (NMO), NMO spectrum disorders (NMO-SD) and multiple sclerosis (MS). Despite clear classification criteria, differentiation can be difficult. We hypothesized that the urine proteome may differentiate NMO from MS. METHODS: The proteins in urine samples from anti-aquaporin 4 (AQP4) seropositive NMO/NMO-SD patients (n = 32), patients with MS (n = 46) and healthy subjects (HS, n = 31) were examined by quantitative liquid chromatography-tandem mass spectrometry (LC-MS/MS) after

Mapping the proteome landscape in Euglena gracilis: global, phospho, and ubiquitin proteomes under anaerobic response.

The photosynthetic flagellate Euglena gracilis (Euglena) exhibits a remarkable metabolic flexibility, enabling the dynamic coordination of energy production and resource partitioning during anaerobic adaptation. While the wax ester synthesis under hypoxia is well-documented, the regulatory interplay between protein abundance and post-translational modifications (PTMs) remains unexplored. A definitive understanding of this metabolic remodeling is hindered by the lack of high-depth proteomic resources and the fragmented genome annotations, which fail to capture Euglena's proteomic diversity and
