Role of genetics in osteoporosis.

Osteoporosis is a disease characterized by fragile bones and high susceptibility to low-trauma fractures. It is a serious health problem, es … for mapping and identification of genes for osteoporosis. We focus on linkage studies in humans and quantitative trait loci mapping in mice to supplement the already extensive reviews of association studies made by many investigators for candidate genes.

Utilizing RNA-Seq-Derived SNPs for KASP Marker Development in Maize.

Maize is the third most significant cereal crop, and most of its agronomic traits are quantitative in nature. The fine mapping of genes or quantitative trait loci (QTLs) associated with these traits is essential for marker-assisted selection (MAS) in maize breeding. Although significant progress has been made, there remains a lack of high-density, highly polymorphic single-nucleotide polymorphism (SNP) markers, especially competitive allele-specific PCR (KASP) SNP markers suitable for automated genotyping. The development of next-generation sequencing (NGS) platforms has generated vast amounts…

Feasibility and pitfalls of combining small subpopulations for genome-wide association analysis of maize (Zea mays L.) kernel traits.

Genome-wide association studies (GWASs) typically require large populations to achieve sufficient statistical power; however, maintaining la … and genetic background strongly influence GWAS outcomes. Comparison with previously reported kernel quantitative trait loci revealed that many identified SNPs reside in multi-trait genomic regions, while several loci exhibited trait-specific effects. Candidate genes within linkage disequilibrium blocks included pentatricopeptide repeat proteins, an insulin-degrading enzy …

Discovering the genetics underlying foetal haemoglobin production in adults.

Sickle cell disease (SCD) and beta thalassaemia, caused by lesions that affect the HBB (beta globin gene), form the most common human genetic disorders world-wide, and represent a major public health problem. Inter-individual variation in foetal haemoglobin (HbF) expression is a known and heritable disease modifier; high HbF levels are correlated with reduced morbidity and mortality in both diseases. This review traces our progress in the understanding of the persistence of HbF in adults as a quantitative trait and the genetic approaches used in teasing out the loci contributing to its variabi

Mendelian randomization analysis of celiac GWAS reveals a blood expression signature with diagnostic potential in absence of gluten consumption.

Celiac disease (CeD) is an immune-mediated enteropathy with a strong genetic component where the main environmental trigger is dietary gluten, and currently a correct diagnosis of the disease is impossible if gluten-free diet (GFD) has already been started. We hypothesized that merging different levels of genomic information through Mendelian randomization (MR) could help discover genetic biomarkers useful for CeD diagnosis. MR was performed using public databases of expression quantitative trait loci (QTL) and methylation QTL as exposures and the largest CeD genome-wide association study cond…

Genome-wide search for QTLs for apolipoprotein A-I level in elderly Swedish DZ twins: evidence of female-specific locus on 15q11-13.

The effect of genetic variants underlying atherosclerosis is thought to be mediated through intermediate phenotypes such as serum cholesterol levels. Localization of quantitative trait loci influencing levels of serum lipids and (apo)lipoproteins may aid in the search for determinants of susceptibility to atherosclerotic diseases. Since apolipoprotein A-I is the primary protein constituent of high-density lipoprotein, it is considered to be critical for the antiatherogenic effect of high-density lipoproteins. We describe here an effort to map loci influencing apolipoprotein A-I levels. Measure…

Prediction of fetal hemoglobin in sickle cell anemia using an ensemble of genetic risk prediction models.

BACKGROUND: Fetal hemoglobin (HbF) is the major modifier of the clinical course of sickle cell anemia. Its levels are highly heritable, and its interpersonal variability is modulated in part by 3 quantitative trait loci that affect HbF gene expression. Genome-wide association studies have identified single-nucleotide polymorphisms (SNPs) in these quantitative trait loci that are highly associated with HbF but explain only 10% to 12% of the variance of HbF. Combining SNPs into a genetic risk score can help to explain a larger amount of the variability of HbF level, but the challenge of this app…

Genetic dissection of the fatty liver QTL Fl1sa by using congenic mice and identification of candidate genes in the liver and epididymal fat.

BACKGROUND: Nonalcoholic fatty liver disease (NAFLD) is a multifactorial disease caused by interactions between environmental and genetic factors. The SMXA-5 mouse is a high-fat diet-induced fatty liver model established from SM/J and A/J strains. We have previously identified Fl1sa, a quantitative trait locus (QTL) for fatty liver on chromosome 12 (centromere-53.06 Mb) of SMXA-5 mice. However, the chromosomal region containing Fl1sa was too broad. The aim of this study was to narrow the Fl1sa region by genetic dissection using novel congenic mice and to identify candidate genes within the nar

A major genetic locus in Trypanosoma brucei is a determinant of host pathology.

The progression and variation of pathology during infections can be due to components from both host or pathogen, and/or the interaction between them. The influence of host genetic variation on disease pathology during infections with trypanosomes has been well studied in recent years, but the role of parasite genetic variation has not been extensively studied. We have shown that there is parasite strain-specific variation in the level of splenomegaly and hepatomegaly in infected mice and used a forward genetic approach to identify the parasite loci that determine this variation. This approach

Cross-Trait Genome-Wide Association Studies Identify Shared Genetic Risk Loci Between Psoriasis and Metabolic Syndrome and Their Associated Traits.

BACKGROUND: Psoriasis (PsO) demonstrates frequent co-occurrence with metabolic syndrome (MetS). Nevertheless, the shared genetic architecture underlying both pathological conditions remains incompletely characterized. This investigation sought to examine genetic correlations between PsO and multiple MetS-associated traits, and to identify shared genetic risk loci and genes contributing to their coexistence. METHODS: Genome-wide association study data for PsO, MetS, and related traits in European populations were integrated to evaluate genetic associations between traits and to identify shared

The Chickpea Early Flowering 1 (Efl1) Locus Is an Ortholog of Arabidopsis ELF3.

In climates that experience short growing seasons due to drought, heat, or end-of-season frost, early flowering is a highly desirable trait for chickpea (Cicer arietinum). In this study, we mapped, sequenced, and characterized Early flowering3 (Efl3), an ortholog of Arabidopsis (Arabidopsis thaliana) EARLY FLOWERING3 (ELF3) that confers early flowering in chickpea. In a recombinant inbred line population derived from a cross between CDC Frontier and ICCV 96029, this gene was mapped to the site of a quantitative trait locus on Ca5 that explained 59% of flowering time variation under short days.

Spir2; a novel QTL on chromosome 4 contributes to susceptibility to pneumococcal infection in mice.

BACKGROUND: Streptococcus pneumoniae causes over one million deaths worldwide annually, despite recent developments in vaccine and antibiotic therapy. Host susceptibility to pneumococcal infection and disease is controlled by a combination of genetic and environmental influences, but current knowledge remains limited. RESULTS: In order to identify novel host genetic variants as predictive risk factors or as potential targets for prophylaxis, we have looked for quantitative trait loci in a mouse model of invasive pneumococcal disease. We describe a novel locus, called Streptococcus pneumoniae …

Cross-trait genetic architecture between breast cancer and psychiatric disorders.

Breast cancer (BC) and psychiatric disorders are epidemiologically linked, raising the possibility of shared genetic influences. Based on the summary statistics from the genome-wide association studies (GWAS), the genetic correlation and overlap between psychiatric disorders and BC were investigated. Shared pleiotropic loci and genes were identified via cross-trait analyses. Functional annotations and tissue-specific enrichment were carried out to determine potential associations. A total of 7,274 pleiotropic single nucleotide polymorphisms (SNPs) were identified by cross-trait analyses. Furth

[Analysis of the response of the OsLFNR2 gene in rice to shading treatment].

In a previous study, quantitative trait locus (QTL) mapping identified the gene LOC_Os06g01850, which is associated with oxidative damage resistance in rice, and it was further confirmed to encode a chloroplast-localized ferredoxin-NADP+ oxidoreductase, namely OsLFNR2. To gain deeper insight into the function of OsLFNR2, bioinformatics approaches were employed in the present study to determine its evolutionary conservation and to predict cis-acting elements related to stress and light responses in its promoter region. Using the japonica rice cultivar Nipponbare (Oryza sativa L. ssp. japonica)

Expression Profiling of a Recombinant Inbred Line Panel Identifies the dod-19 Gene as a Regulator of Ethanol Response Behaviors in C. elegans.

BACKGROUND: Variation in gene expression is hypothesized to be a major source of phenotypic variation underlying the liability for alcohol misuse. Caenorhabditis elegans (C. elegans) has proven to be a valuable model in the identification of genes that modify behavioral responses to alcohol. Genetic variation in wild strains represents allelic differences that are tolerated by natural selection pressures and, therefore, are more likely to model the allelic differences that are present in humans compared with laboratory-generated mutations. METHODS: We examined the influence of natural alleles

Gut Microbiota, Inflammatory Bowel Disease and the Prioritization of Host Effector Genes: A Two-Sample Mendelian Randomization Study with Independent Replication, cis-eQTL Colocalization and Single-Cell Localization.

Gut microbial dysbiosis is common in inflammatory bowel disease (IBD), but whether specific taxa are causal, and through which host genes, remains unclear. We integrated two-sample Mendelian randomization (MR), replication, cis-eQTL colocalization, and single-cell mapping to identify microbial taxa with genetically predicted associations and candidate host mediators. Instruments for 211 taxa from MiBioGen (p < 1×10-5, r2 < 0.001) were used in two-sample MR (inverse-variance weighted IVW primary; sensitivity: Egger, weighted median, MR-PRESSO) against IBD, Crohn's disease (CD), and ulcerative c
