Mpox Specimen Collection, Storage, Preparation, and Laboratory Diagnostics by PCR.

During the 2022 and ongoing mpox outbreak, PCR diagnostics were already within the Laboratory Response Network (LRN) laboratories and additionally rapidly deployed to detect monkeypox (mpox) virus in patients and aid in accurate diagnosis. This accuracy is dependent on proper collection, shipment, and adherence to PCR procedure. This book chapter discusses effective collection, storage, and transportation for a real-time PCR to detect monkeypox virus nucleic acid.

Development and evaluation of a droplet digital PCR assay to detect Brucella in human whole blood.

BACKGROUND: With the development of domestic animal husbandry, the spread of brucellosis has accelerated, and the scope of the epidemic has expanded. The timely and accurate diagnosis of human brucellosis continues to challenge clinicians in endemic areas. Droplet digital PCR (ddPCR) technology can quickly and accurately determine DNA load in samples, providing laboratory evidence for diagnosis, prognosis and management of brucellosis patients. In this study, a ddPCR method was established to accurately quantify Brucella DNA load in whole blood samples, and its diagnostic, prognostic, and ther

Detection of Rubella Virus by Tri-Primer RT-PCR Assay and Genotyping by Fragment RT-PCR.

Polymerase chain reaction (PCR) is a widely used technique in the diagnosis of viral infections due to its low cost, high sensitivity, and specificity. Although the more advanced variations of PCR, such as real-time PCR and digital PCR are now available to researchers, conventional PCR is still used in many research studies. Here we describe the protocol for tri-primer diagnostic reverse transcription polymerase chain reaction for detection of rubella in throat swabs and further detailed protocol for a two fragment genotyping using two different sets of primers. In tri-primer diagnostic PCR, o

Triplex Real-Time RT-PCR for Severe Acute Respiratory Syndrome Coronavirus 2.

Most reverse transcription PCR protocols for severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) include 2-3 targets for detection. We developed a triplex, real-time reverse transcription PCR for SARS-CoV-2 that maintained clinical performance compared with singleplex assays. This protocol could streamline detection and decrease reagent use during current high SARS-CoV-2 testing demands.

Thermo-Responsive Polymer Capsules in Real-Time One-Step RT-PCR for Highly Multiplex RNA Analysis.

Rapid and simple detection of RNA targets is in high demand due to the growing threat of pandemic viruses. One-step real-time, reverse transcription-polymerase chain reaction (One-step RT-qPCR) using a controlled release system of thermo-responsive materials is developed in this paper to enable high-fidelity RNA analysis as suppressing by-products. The nanocapsules, consisting of upper critical solution temperature (UCST) material and PCR primers, carry or release the primers depending upon the temperature. The UCST nanocapsules are introduced into hydrogel microparticles incorporated with RT

Detection of Nanophyetus salmincola in Water, Snails, and Fish Tissues by Quantitative Polymerase Chain Reaction.

We report the development and validation of two quantitative PCR (qPCR) assays to detect Nanophyetus salmincola DNA in water samples and in fish and snail tissues. Analytical and diagnostic validation demonstrated good sensitivity, specificity, and repeatability of both qPCR assays. The N. salmincola DNA copy number in kidney tissue was significantly correlated with metacercaria counts based on microscopy. Extraction methods were optimized for the sensitive qPCR detection of N. salmincola DNA in settled water samples. Artificially spiked samples suggested that the 1-cercaria/L threshold corres

Real-time PCR Detection of the Most Common Bacteria and Viruses Causing Meningitis.

BACKGROUND: Central nervous system (CNS) infections require prompt diagnosis, as the clinical condition progresses rapidly and may lead to severe permanent sequelae or death. The causative agents include viruses, bacteria, fungi, and parasites. In this study, samples with the diagnosis of CNS infection based on cerebrospinal fluid (CSF) sent to us from other hospitals/labs, were studied by multiplex real-time Polymerase Chain Reaction (PCR) method. The purpose of this study is to demonstrate, retrospectively, the most common bacteria and viruses causing meningitis and seasonal distribution of

Evaluation of molecular techniques for identification and enumeration of Raoultella terrigena ATCC 33257 in water purifier efficacy testing.

Raoultella terrigena ATCC 33257, a representative of the coliform group, is commonly used as a challenge organism in water purifier efficacy testing. In addition to being time consuming, traditional culturing techniques and metabolic identification systems (including automated systems) also fail to accurately differentiate this organism from its closely related neighbors belonging to the Enterobacteriaceae group. Molecular-based techniques, such as real-time quantitative polymerase chain reaction (qPCR) and enterobacterial repetitive intergenic consensus (ERIC)-PCR fingerprinting, are preferre

Serum direct SMOS-qPCR: a fast approach for miRNAs detection.

This study presents a novel method for direct amplification of multiple microRNAs (miRNAs) from serum samples using Sensitive and Multiplexed One-Step RT-qPCR (SMOS-qPCR). The technique eliminates the need for separate miRNA extraction and purification steps, offering a streamlined approach for non-invasive early disease diagnosis. We optimized reaction conditions, including serum treatment methods and PCR system volumes, to enhance interference resistance and detection sensitivity. The optimized serum direct SMOS-qPCR demonstrated a detection limit as low as 6 × 103 copies per μL for single-t

PCR enables rapid detection of dermatophytes in practice.

Dermatophytes cause superficial infections of skin, hair, and nails. Even though they rarely cause severe infections, they are relatively common, particularly in primary health care. Diagnosis of dermatophyte infections has relied on relatively slow culture-based methods. Nucleic acid-based detection (PCR) methods might provide results more rapidly. Here, we describe the transition from culture-based methods into PCR-based methods in Northern Finland with a catchment area of approximately 720,000 mostly Caucasian people. This study included 14,330 samples collected between 2019 and 2022. Our r

Rapid quantification of infectious enterovirus from surface water in Bohai Bay, China using an integrated cell culture-qPCR assay.

To rapidly quantify infectious enteroviruses polluting the coastal seawaters, a newly developed integrated cell culture and reverse transcription quantitative PCR (ICC-RT-qPCR) assay was used to identify the contamination by enteroviruses in winter seawater samples of Bohai Bay, Tianjin, China. The gene copies of enteroviral 5'UTRs correlated to the initial inoculum numbers across the concentration range of 0.05-500 PFU mL(-1) (correlation coefficient (R(2)) was 0.9667). ICC-qPCR revealed that five of seven samples (70.4%) were positive for infectious enteroviruses. The concentration of entero

Development and Application of Optimized Isolation Methods and Diagnostic PCR Protocols for the Detection of Pathogenic Enterococcus cecorum Isolated from Broiler Chickens.

Enterococcus cecorum (EC) is a dominant enteric commensal in broiler chickens. However, pathogenic strains of EC cause increased morbidity and mortality from septicemic disease in broiler production worldwide. EC infections can present as pericarditis and paralytic spinal lesions from which pathogenic EC can be isolated. However, the inability to distinguish between commensal and pathogenic EC strains has confounded the search for the source of pathogenic EC in environmental or hatchery samples. This issue is exacerbated by poor sensitivity of standard sampling and culture methods. Comparative

Fast diagnosis of sporotrichosis caused by Sporothrix globosa, Sporothrix schenckii, and Sporothrix brasiliensis based on multiplex real-time PCR.

The accurate diagnosis of sporotrichosis and identification at the species level are critical for public health and appropriate patient management. Compared with morphological identification methods, molecular diagnostic tests are rapid and have high sensitivity and standardized operating processes. Therefore, we designed a novel multiplex real-time polymerase chain reaction (PCR) method based on the calmodulin (CAL) gene for the identification of clinically relevant Sporothrix species: S. globosa, S. schenckii s. str., and S. brasiliensis. We evaluated the assay with clinical and spiked sampl

Distribution and molecular characteristics of rickettsiae found in ticks across Central Mongolia.

BACKGROUND: Little is known regarding tick-borne diseases in Mongolia, despite having 26% of the population still living nomadic pastoral lifestyles. A total of 1497 adult unfed ticks: 261 Ixodes persulcatus, 795 Dermacentor nuttalli, and 441 Hyalomma asiaticum, were collected from three ecologically distinct regions in Central Mongolia. Tick pools (n = 299) containing ~5 ticks each, were tested for Rickettsia and Tick-borne encephalitis virus (TBEV) using nested polymerase chain reaction, reverse transcription-PCR, and quantitative real-time RT-PCR. RESULTS: Assays yielded pooled prevalence

Assessing heteroplasmic load in Leber's hereditary optic neuropathy mutation 3460G->A/MT-ND1 with a real-time PCR quantitative approach.

To quantify the amount of the 3460G-->A/ND1 point mutation responsible for Leber's hereditary optic neuropathy, we developed a quantitative real-time polymerase chain reaction method based on the SYBR Green assay and a new approach using the TaqMan assay. Both methods were based on the amplification refractory mutation system, comparing the heteroplasmic load quantified by restriction fragment length polymorphism in 15 Leber's hereditary optic neuropathy family members, with the results obtained using quantitative real-time polymerase chain reaction methods. The comparative evaluation of mitoc

Development of a Singleplex Real-Time Reverse Transcriptase PCR Assay for Pan-Dengue Virus Detection and Quantification.

Dengue virus (DENV) infection is a significant global health problem. There are no specific therapeutics or widely available vaccines. Early diagnosis is critical for patient management. Viral RNA detection by multiplex RT-PCR using multiple pairs of primers/probes allowing the simultaneous detection of all four DENV serotypes is commonly used. However, increasing the number of primers in the RT-PCR reaction reduces the sensitivity of detection due to the increased possibility of primer dimer formation. Here, a one tube, singleplex real-time RT-PCR specific to DENV 3'-UTR was developed for the

A powerful qPCR-high resolution melting assay with taqman probe in plasmodium species differentiation.

BACKGROUND: The use of highly sensitive molecular tools in malaria diagnosis is currently largely restricted to research and epidemiological settings, but will ultimately be essential during elimination and potentially eradication. Accurate diagnosis and differentiation down to species levels, including the two Plasmodium ovale species and zoonotic variants of the disease, will be important for the understanding of changing epidemiological patterns of the disease. METHODS: A qPCR-high resolution melting (HRM) method was to detect and differentiate all human Plasmodium species with one forward
