A wheat lncRNA-encoded peptide promotes antiviral resistance by targeting viral NIb for autophagic degradation.

Long noncoding RNAs (lncRNAs) are increasingly recognized as sources of functional peptides that regulate plant development and immunity, yet little is known about whether lncRNA-encoded peptides participate in antiviral defense. Through transcriptomic analysis combined with peptide-coding potential prediction, we identified wheat lncRNA19864, which is highly expressed in wheat yellow mosaic virus (WYMV)-resistant cultivars and encodes a 39-amino-acid peptide, TaLEP1. Genetic manipulation of TaLEP1 expression revealed that TaLEP1 acts as a positive regulator of wheat resistance to WYMV. Mechan

Ultra-rare functional variants reveal early-onset breast cancer risk genes and pathways in the UK Biobank and All of Us Research Program.

Breast cancer (BRCA) affects one in eight women, and while past studies have identified susceptibility genes and variants, those driving early-onset disease remain opaque. We introduce EA-Pathways, a control-free association method that aggregates ultra-rare germline coding variants weighted by Evolutionary Action to detect functional impact distribution biases in genes and pathways. In UK Biobank women with BRCA, EA-Pathways prioritized candidate risk genes across pathways enriched in known familial genes. Ultra-rare, high-impact variants in these genes were BRCA specific, and variants from e

Revitalizing psychopharmacology in the GWAS era: the potential of barcoded screening in drug discovery.

The success of comprehensive genome-wide association studies has substantiated the multigenetic origin of most mental disorders, including schizophrenia, bipolar disorder, and major depression. Non-coding genetic variants are enriched mainly in regulatory regions of genes expressed in excitatory and inhibitory neurons and converge particularly on cellular pathways implicated in neurodevelopment and synaptic functions. Given the molecular and cellular complexity of mental disorders, classical 'single-drug-target-based' drug discovery has largely failed in delivering novel pharmacological treatm

Genetic landscape of an in vivo protein interactome.

Protein-protein interaction (PPI) networks accurately map environmental perturbations to their molecular consequences in cells, yet the effects of natural genetic variation on PPIs remain poorly understood. Here we measured 61 reporter PPIs across inbred strains of Saccharomyces cerevisiae harboring ~12,000 single-nucleotide polymorphisms and identified protein-interaction quantitative trait loci (piQTLs) linking genomic variation to in vivo PPI strength. trans-acting piQTLs were significantly enriched and exhibited stronger per-variant effect sizes than cis-acting piQTLs. Consistent with the

A Patient With Intellectual Disability, Agenesis of Corpus Callosum, and Congenital Heart Disease Associated With Chromosome 10p11.2 Microdeletion.

DeSanto-Shinawi syndrome is a rare genetic disorder caused by pathogenic variants or deletions involving the WAC gene, located on chromosome 10p12.1, and is characterized by developmental delay, intellectual disability, and distinctive dysmorphic features. In addition to deletions encompassing WAC, several proximal deletions on chromosome 10 that exclude WAC have also been reported. Here, we describe a patient with a microdeletion of chromosome 10p11.23-p11.21 spanning approximately 4.2 Mb. The patient exhibited intellectual disability, agenesis of the corpus callosum, and congenital heart dis

NLRs and preeclampsia: Advances in etiology, pathogenesis, and therapeutic targeting, highlighting NLRP3.

Preeclampsia (PE) is a complex pregnancy disorder. It is characterized by hypertension and multi-organ dysfunction, significantly contributing to maternal and fetal morbidity and mortality. Recent studies underscore the important contribution of NOD-like receptors (NLRs), particularly the NLRP3 inflammasome, to PE development. This review synthesizes the most recent data on NLRs in PE, focusing on their role in disease genesis, pathogenic processes, biomarker potential, and therapeutic consequences. Key characteristics of PE include dysregulated NLR activity, excessive inflammation, oxidative

Single-cell analysis of the epigenome and 3D chromatin architecture in the human retina.

Most genetic risk variants linked to ocular diseases are nonprotein coding and presumably contribute to disease through dysregulation of gene expression; however, understanding their mechanisms has been impeded by incomplete annotation of transcriptional regulatory elements across retinal cell types. To address this, we carried out single-cell multiomics assays to investigate gene expression, chromatin accessibility, DNA methylome, and three-dimensional (3D) chromatin architecture in human retina, macula, and retinal pigment epithelium/choroid. We identified 420,824 unique candidate regulatory

Genetic diversity of MHC and coccidial mitogenomes from fecal samples of the red‑crowned crane (Grus japonensis).

Non‑invasive fecal sampling coupled with molecular analysis is an established tool in avian research. Herein, we used this approach to investigate the polymorphism of the MHC IIB gene in Grus japonensis and obtained three complete coccidia mitochondrial genomes (mitogenomes) from fecal samples. We identified a total of 19 MHC IIB exon 2 alleles in 85 fecal samples, with 13 of them being newly discovered. All alleles had a length of 270 bp. The nucleotide diversity among the 19 alleles was 0.156, with 42 amino acid variation sites, and Grja-DAB*001 was identified as the common allele. The three

gsdfb, But Not the Isoforms gsdfa1 and gsdfa2, Is Up-Regulated During the Male Program and Repressed by Estrogens in Siberian Sturgeon.

The search for male-biased genes that may drive sexual differentiation in sturgeon gonadal tissue has remained largely fruitless until now. This study explored the presence, expression, and sexual steroid regulation of gonadal soma-derived factor (Gsdf) in Siberian sturgeon (Acipenser baerii). Three sequences compatible with the protein-coding gene gsdf were identified in a Siberian sturgeon gonadal transcriptome database. The phylogenetic analysis shows the presence of two paralogues gsdfa and gsdfb, and two clearly identifiable gsdfa isoforms (gsdfa1 and gsdfa2). gsdfa was expressed in sex-u

Polarity protein Par3L deletion causes chromosomal segregation defects and tumorigenesis.

Apical-basal polarity is an intrinsic property of epithelial cells, which is governed by a set of conserved polarity proteins. Par3-like (Par3L), an ortholog of the classic polarity protein Par3, has been implicated in multiple diseases through genetic studies, but its biological functions are understudied. Here we found that Par3L deletion in mice lead to tumorigenesis in gastrointestinal track, prostates, and lungs. Par3L is also expressed in small subsets of cells in ovaries, testis, pancreas, brains, and kidneys, which did not show abnormal phenotypes in the Par3L KO mice. Further analysis

Molecular logic for cellular specializations that initiate the auditory parallel processing pathways.

The cochlear nuclear complex (CN), the starting point for all central auditory processing, encompasses a suite of neuronal cell types highly specialized for neural coding of acoustic signals. However, the molecular logic governing these specializations remains unknown. By combining single-nucleus RNA sequencing and Patch-seq analysis, we reveal a set of transcriptionally distinct cell populations encompassing all previously observed types and discover multiple hitherto unknown subtypes with anatomical and physiological identity. The resulting comprehensive cell-type taxonomy reconciles anatomi

The impact of innate immunity and epigenetics in the pathogenesis of hidradenitis suppurativa.

Hidradenitis Suppurativa (HS) is a chronic multifactorial inflammatory skin disease with a debilitating impact on quality of life. Here, we review the complex interplay of innate and adaptive immune dysregulation in HS pathogenesis, in the context of microbial dysbiosis, genetic predisposition, cellular dysfunction and epigenetic factors. Hyperactivation of the innate system triggered by follicular occlusion leads to a cascade of activated signaling pathways leading to persistent inflammation as the disease progresses. This immune hyperactivation is further complicated by microbiome dysbiosis,

A chromosome-level reference genome of the surf parrotfish (Scarus rivulatus).

The parrotfish, Scarus rivulatus, is a widely distributed herbivorous species, that helps maintain reef resilience by controlling algal growth. However, overfishing and reef degradation threaten its populations, and the lack of genomic resources limits studies on its adaptive potential and conservation strategies. In this study, we successfully assembled a high-quality chromosome-level genome for S. rivulatus using a combination of Illumina, Nanopore, and Hi-C technologies. The assembled genome is 1.58 Gb in size, with scaffold N50 lengths reaching 67.2 Mb. Hi-C contact maps anchored approxima

A telomere-to-telomere genome assembly of the protandrous hermaphrodite blackhead seabream, Acanthopagrus schlegelii.

A remarkable life cycle of the protandrous blackhead seabream (Acanthopagrus schlegelii), initiating as a male during the first two years and then naturally transforming to a female since the third year, makes this fish a valuable model for studying molecular mechanisms of sex change. Here, we constructed a gap-free telomere-to-telomere (T2T) genome assembly for a male blackhead seabream, by integration of PacBio HiFi, Ultra-long ONT and Hi-C sequencing techniques. With 97.87% of the entire sequences anchored into 24 chromosomes, this haplotypic genome assembly spans 714.98 Mb. In terms of cor

Rare disease gene association discovery in the 100,000 Genomes Project.

Up to 80% of rare disease patients remain undiagnosed after genomic sequencing1, with many probably involving pathogenic variants in yet to be discovered disease-gene associations. To search for such associations, we developed a rare variant gene burden analytical framework for Mendelian diseases, and applied it to protein-coding variants from whole-genome sequencing of 34,851 cases and their family members recruited to the 100,000 Genomes Project2. A total of 141 new associations were identified, including five for which independent disease-gene evidence was recently published. Following in s

A chromosome-level genome assembly reveals triterpenoid biosynthesis in Clinopodium chinense.

BACKGROUND: Clinopodium chinense is an important medicinal plant in the family Lamiaceae. The desiccated roots of C. chinense possess various pharmacological activities and are widely used in traditional Chinese medicine. RESULTS: Here we present the first chromosome-level genome assembly of C. chinense, comprising 20 pseudochromosomes with a total size of 0.61 Gb and containing 45,466 predicted protein-coding genes. Genome evolution analyses indicated that two recent bursts of long terminal repeats (LTRs) significantly contribute to genome expansion in C. chinense. Additionally, numerous lar

Challenges in international investigator-led rare disease clinical trials and the case for optimism in inclusion body myositis.

Classical bovine spongiform encephalopathy is a transmissible prion disease that is fatal to cattle and is a human health risk due to its association with a strain of Creutzfeldt-Jakob disease (vCJD). Mutations to the coding region of the prion gene (PRNP) have been associated with susceptibility to transmissible spongiform encephalopathies in mammals including bovines and humans. Additional loci such as the retinoic acid receptor beta (RARB) and stathmin like 2 (STMN2) have also been associated with disease risk. The objective of this study was to refine previously identified regions associat

Deletion in RMST lncRNA impairs hypothalamic neuronal development in a human stem cell-based model of Kallmann Syndrome.

Rhabdomyosarcoma 2-associated transcript (RMST) long non-coding RNA has previously been shown to cause Kallmann syndrome (KS), a rare genetic disorder characterized by congenital hypogonadotropic hypogonadism (CHH) and olfactory dysfunction. In the present study, we generated large deletions of approximately 41.55 kb in the RMST gene in human pluripotent stem cells using CRISPR/Cas9 gene editing. To evaluate the impact of RMST deletion, these cells were differentiated into hypothalamic neurons that include 10-15% neurons that express gonadotrophin-releasing hormone (GnRH). We found that deleti

A chromosome-level haplotype-resolved genome assembly of oriental tobacco budworm (Helicoverpa assulta).

Oriental tobacco budworm (Helicoverpa assulta) and cotton bollworm (Helicoverpa armigera) are two closely related species within the genus Helicoverpa. They have similar appearances and consistent damage patterns, often leading to confusion. However, the cotton bollworm is a typical polyphagous insect, while the oriental tobacco budworm belongs to the oligophagous insects. In this study, we used Nanopore, PacBio, and Illumina platforms to sequence the genome of H. assulta and used Hifiasm to create a haplotype-resolved draft genome. The Hi-C technique helped anchor 33 primary contigs to 32 chr
