BACKGROUND: Although breast cancer pathology reports provide important clinical research data, for they are written as free text, previous studies extracted data from pathology reports through natural language processing (NLP). This study aimed to present the process of standardizing the data extracted from pathology reports to the Observational Medical Outcomes Partnership (OMOP) Common Data Model (CDM) and demonstrate its potential utility.
METHODS: Data were extracted from 11,374 immunohistochemistry, 5,904 molecular pathology, and 13,857 surgical pathology reports from 10,730 patients wit

Circular RNA (circRNA) is a kind of non-coding RNA widely present in cells. CircRNA plays a critical role in the occurrence and treatment of diseases. Unraveling the relationships between circRNAs and diseases has become a focus for diagnosis. While computational methods for predicting circRNA-disease associations (CDA) exist, they often oversimplify the representation of circRNA structures. To address this gap, we propose a novel method LMSCDA, which focuses on enhancing circRNA and disease representation by language model to predict CDAs. Specifically, we first calculate circRNA secondary st

Convolutional Neural Networks (CNNs) have become a cornerstone of medical image analysis due to their proficiency in learning hierarchical spatial features. However, this focus on a single domain is inefficient at capturing global, holistic patterns and fails to explicitly model an image's frequency-domain characteristics. To address these challenges, we propose the Spatial-Spectral Summarizer Fusion Network (S3F-Net), a dual-branch framework that learns from both spatial and spectral representations simultaneously. The S3F-Net performs a fusion of a deep spatial CNN with our proposed shallow

Clinical predictive models (CPMs) are crucial for forecasting patient outcomes using available electronic health record (EHR) data. Traditional time-to-event (TTE) models, like the Cox proportional hazards model, assume that hazard ratios remain constant over time, which may not hold in many clinical settings. In this study, we introduce a Discrete Time Neural Network (DTNN) to address these limitations by modeling time-varying predictor importance. The DTNN combines the flexibility of classification models with the advantage of handling time-to-event data, providing a single model fit across

Accurately identifying interactions between non-coding RNAs (ncRNAs) and drugs is crucial for elucidating drug mechanisms and advancing drug repositioning. Existing deep learning-based methods for ncRNA-drug association prediction typically leverage multi-source biological information to learn informative representations, thereby alleviating the cold-start issue arising from the scarcity of experimentally validated associations. However, the direct fusion of multi-source features often introduces feature redundancy, semantic conflicts, and high-dimensional feature sparsity, thereby hindering m

Sepsis is a major cause of ICU mortality, where early recognition and effective interventions are essential for improving patient outcomes. However, the vasoactive-inotropic score (VIS) varies dynamically with a patient's hemodynamic status, complicated by irregular medication patterns, missing data, and confounders, making sepsis prediction challenging. To address this, we propose a novel Teacher-Student multitask framework with self-supervised VIS pretraining via a Masked Autoencoder (MAE). The teacher model performs mortality classification and severity-score regression, while the student d

Glaucoma is the leading cause of irreversible vision loss worldwide. Most approaches rely on unimodal data, failing to fully leverage the complementarity between multimodal information. Furthermore, clinically acquired fundus photography often suffer from poor quality issues such as noise interference and low contrast. In addition, effectively integrating data from different modalities remains a significant challenge. To address these challenges, this paper proposes a glaucoma diagnosis and progression prediction model (MUGLDEM) based on deep multimodal fusion and collaborative attention mecha

OBJECTIVE: To develop a deep learning model for precise prediction of breast cancer molecular subtypes by integrating dynamic contrast-enhanced magnetic resonance imaging (DCE-MRI), clinical data, and radiology reports. METHODS: We analyzed a retrospective cohort of 505 patients with pathologically confirmed breast cancer. Several models were developed and evaluated: image-based models (Swin Transformer, DenseNet121, ResNet50), unimodal models based on clinical data and radiology reports (using BERT), and multimodal fusion models. The proposed ITCNET model integrates all three data modalities.

Drug target interaction (DTI) prediction is a critical task in drug discovery, as it has the potential to accelerate the identification of promising drug-target interactions, thus leading to more efficient and focused wet lab validations. Our central premise is that modeling DTI as a multilayer attributed heterogeneous graph and learning layer-specific representations with diffusion-based graph neural networks (GNNs) improves predictive performance over conventional single-view graph learning and matrix factorization approaches. To test this premise, we pro pose Multilayer Attention and Graph

Predicting drug-target binding affinity is a crucial step in drug discovery, with the aim of estimating the strength of interactions between unknown drug-target pairs. In recent years, with the advancement of graph neural networks and self-supervised learning, numerous novel approaches have been proposed by researchers. However, these methods still exhibit the following drawbacks: 1) They only consider drug-target interaction information when learning relationship features, resulting in low information density and an inability to obtain high-quality representations. 2) The integration of cross

Biomedical drug discovery spans heterogeneous modalities-molecular structures, knowledge graphs(KG), structure-aware features (3D molecular conformation and protein physicochemical geometry), and textual annotations-yet existing methods suffer from modality isolation, incomplete relational supervision, and uneven per-sample reliability, limiting generalization to unseen compounds and targets. We propose UniDrug-LLM, a unified reliability-aware multi-modal fusion framework covering four core tasks: drug-target, drug-drug, and protein-protein interaction prediction(DTI, DDI, and PPI), and drug p

Drug-target binding affinity (DTBA) prediction is a cornerstone of AI-aided drug discovery. Although multimodal integration and explicit pocket modeling have recently boosted predictive accuracy, existing methods predominantly rely on feature concatenation or fixed-kernel cross-attention mechanisms to fuse heterogeneous modalities, struggling to capture the complex non-linear synergy between chemical structure and biological sequence data, while failing to dynamically quantify inter-modal importance, thereby limiting model interpretability and generalization. To bridge this gap, we propose Tab

Drug repurposing facilitates the discovery of novel therapies by identifying alternative indications for clinically approved drugs. However, many existing deep learning approaches rely heavily on the assumption that drug similarity implies therapeutic similarity, where drug similarity is usually derived from chemical-structure related and other biomedical similarity profiles. This restricts their ability to identify repurposing opportunities where drugs are therapeutically relevant yet function ally diverse. Several successful repurposing cases (e.g., metformin in cancer therapy) reveal the im

BACKGROUND: Multidisciplinary tumor boards (MDTBs) play a central role in breast cancer management by integrating imaging findings with clinical and pathological information to guide treatment decisions. The increasing integration of artificial intelligence into clinical workflows has raised interest in the potential role of large language models (LLMs) as supportive tools in oncologic decision-making. The aim of this study was to evaluate the concordance between treatment recommendations generated by LLMs and decisions made by a radiology-led MDTB in newly diagnosed breast cancer patients, an

Enzyme optimal pH is a key determinant of catalytic activity, yet existing computational methods often treat it as a fixed value and rely mainly on sequence features. In reality, enzyme activity is stable over a pH range and is strongly influenced by three-dimensional structural context. Structural information is underutilized due to limited experimental data. To address this gap, we present DeepPH, a structure-aware framework that models enzyme optimal pH as an interval regression problem to capture inherent uncertainty. DeepPH integrates sequence embeddings with residue-level features from p

The literature repeatedly reports that the unique nature of individual brainwave patterns makes them suitable for identification and authentication, because they are difficult to replicate or forge. Therefore, many researchers have utilized brainwaves for authentication by training traditional deep learning and machine learning models. However, the internal decision processes of these black-box models have not been evaluated in terms of biases, overfitting, large training data requirements, and handling complex data structures, which keep them in a fuzzy state. To address these limitations, a
